Аннотация

Clonorchis sinensis is a major foodborne pathogen threatening aquatic food safety. Microscopy, the diagnostic standard, is laborious and often lacks sensitivity for low-intensity infections. Molecular strategies coupling isothermal amplification with CRISPR/Cas systems have attracted interest, but their reliability is often undermined by competition between amplification and detection and intrinsic limitations of Cas effectors, notably PAM dependence of Cas12a and nonspecific activation of Cas13a. To address these limitations, we used the type I-A CRISPR-Cas3 system (TsiCas3) from T. siculi. Because TsiCas3 displays trans-cleavage activity at 65 °C, a temperature that completely abolishes RPA polymerase activity, this temperature gap can be exploited to avoid interference. A one-tube, closed-reaction workflow was established where target DNA is first amplified by RPA at 37 °C for 20 min, then the temperature is raised to 65 °C. This shift simultaneously inactivates RPA polymerase and activates TsiCas3-Cascade, enabling specific amplicon recognition, trans-ssDNA cleavage, and fluorescence generation. The sequential temperature control physically separates amplification from detection, eliminates mutual interference, and requires no tube opening or reagent addition. Moreover, Cas3 efficiently and near-completely degrades the RPA amplicons, substantially reducing aerosol carryover risk. This closed-tube, contamination-resistant method provides a rapid, sensitive, field-deployable tool for C. sinensis detection and represents a practical addition to clonorchiasis control.
