The clinical success of CRISPR-based interventions depends primarily on the efficient delivery of editing components into target cells. While base and prime editing have refined genomic precision, achieving therapeutic efficacy requires specialized vehicles that can navigate systemic circulation, escape endosomes, and ensure cell-specific entry. Delivery platforms are traditionally categorized into viral and nonviral systems. Viral vectors, namely adeno-associated vectors (AAV), lentiviral vectors, and adenoviral vectors, employ evolved mechanisms to achieve high transduction efficiency and pr

Genome editing based on engineered CRISPR systems is advancing rapidly, with the field increasingly moving toward approaches that avoid the induction of mutagenic double-stranded DNA breaks (e.g., RNA-programmable base editing, prime editing, and donor DNA transposition). These nuclease-free strategies often rely on large or multi-component molecular assemblies that can include gene-sized donor DNA substrates. There is, nonetheless, a paucity of vehicles capable of delivering such large and complex genome-editing components effectively and, ideally, in defined stoichiometric ratios. High-capac

The incorporation and visualization of modified D-amino acids into the peptidoglycan (PG) of actively replicating microbes have made a tremendous impact on the field of bacterial physiology. Here, we describe the optimization of this technique for labeling PG in obligate, intracellular Chlamydia species as well as Chlamydia-like organisms. Fluorescent D-amino acids (FDAAs) are D-alanine analogs that readily incorporate into the stem peptides of living bacteria and can be visualized rapidly with a fluorescence microscope without the need for laborious postfixation procedures. By comparison, D-a

Despite a high level of conservation within its core genome, the Chlamydia genus comprises various species that exhibit diverse pathogenic profiles. Genetic engineering techniques employing shuttle vectors are crucial tools for elucidating the pathogenesis of these obligate intracellular bacteria. In recent years, the introduction of calcium chloride-mediated transformation methods has significantly advanced genetic manipulation techniques for Chlamydia trachomatis. However, the efficiency of transformation using shuttle vectors, as well as plasmid maintenance, varies not only between Chlamydi

Genetic manipulation of Chlamydia trachomatis can elucidate the determinants involved in pathogenesis but is difficult due to this bacterium's obligate intracellular lifestyle and comparatively low transformation rate. Deletion mutants can be generated in Chlamydia by allelic exchange via homologous recombination, but require conditionally replicating vectors that have to be maintained and propagated through several rounds of the intracellular developmental cycle. An additional challenge is that Chlamydia and E. coli cannot stably maintain each other's endogenous plasmids. As a solution, the o

This chapter describes a lambda Red-based recombineering approach for targeted genetic manipulation in Chlamydia species. The method uses a non-replicative plasmid encoding lambda Red recombination proteins together with locus-specific homology arms to generate precise gene deletions in the Chlamydia chromosome. Detailed protocols are provided for construct design, host cell-based selection, and genetic validation of recombinant strains, and noteworthy considerations for transforming different Chlamydia species and strains are given.

Understanding the minimal gene set required for cellular viability is a central goal in microbiology. A transposon mutagenesis protocol has been developed for use in Chlamydia to enable gene function analysis and reveal the essential genome. This method utilizes a self-replicating Himar-1 transposon delivery system, with a hyperactive transposase gene under inducible transcriptional and translational control, coupled with long-read nanopore sequencing to identify transposon insertion sites. In a step-by-step protocol, we describe how to prepare the transposon library by infecting cells with a

Genetic manipulation of Chlamydia trachomatis is challenging because of its obligate intracellular lifestyle and reduced genome with a high proportion of essential genes. Functional analysis of chlamydial genes often requires alternative genetic strategies such as conditional knockdown rather than gene disruption. This chapter describes the use of an engineered small RNA (sRNA) to achieve inducible protein knockdown in C. trachomatis. This approach utilizes the C. trachomatis sRNA CtrR3 as a scaffold to express a targeting sequence that interferes with a target mRNA by binding its 5' untransla

We describe an oligonucleotide RNA-guided, DNase-dead CRISPR-associated protein 12 (dCas12)-mediated transcriptional interference (CRISPRi) system optimized for gene knockdown in Chlamydia trachomatis. In this system, while guide RNAs are expressed constitutively, dCas12 expression is conditional and depends on the presence of the small molecule anhydrotetracycline (ATC). This design enables temporal control of gene repression, allowing the functional analysis of a wide range of genes, including essential genes, without permanent genetic disruption. Due to its T-rich protospacer adjacent motif

We describe in detail an experimental strategy, DOPE (Dependence On Plasmid-mediated Expression), to enable disruption of an essential chlamydial gene. A wild-type Chlamydia trachomatis strain is first transformed with a β-lactamase-selectable plasmid carrying a copy of the gene under the inducible control of an anhydrotetracycline (ATC)-responsive promoter. Transformants are selected under permissive conditions in the absence of ATC to establish stable plasmid maintenance. The resulting chlamydiae are subsequently transformed with a suicide plasmid encoding a group II intron engineered to tar

BACKGROUND: In 2022, South Africa had an estimated hepatitis B prevalence of 4·7-6·0%. In an effort to eliminate viral hepatitis as a public health threat, a targeted (ie, selective) hepatitis B birth-dose vaccination (HepB-BD) policy was introduced in 2023. Under this policy, only infants born to mothers with confirmed hepatitis B positivity are eligible for HepB-BD, which is given in addition to peripartum antiviral prophylaxis (PAP) for mothers from the second or third trimester of pregnancy. This policy differs from the WHO recommendation that all newborns should receive a HepB-BD vaccine

Tuberculosis remains the leading cause of death from a single infectious agent globally. The WHO Global Tuberculosis Report 2025 indicates that progress towards the WHO End TB Strategy targets remains off track despite modest declines in incidence and mortality. In 2024, an estimated 10·7 million people developed tuberculosis and 1·23 million died from the disease. In this Series paper, we examine evidence published between Jan 6, 2020, and Jan 6, 2026, to provide an updated overview of tuberculosis vaccines and tuberculosis preventive treatment (TPT). As of June 4, 2026, 18 tuberculosis vacci

Tuberculosis treatment has undergone its most profound transformation since the launch of the standardised DOTS strategy in 1994. Since 2020, a series of pivotal randomised trials, including TB-PRACTECAL, ZeNix, Nix-TB, endTB, BEAT-TB, SHINE, and Study 31/A5349, have redefined the management of both drug-susceptible and drug-resistant tuberculosis. These studies have enabled shorter, fully oral regimens with improved efficacy and safety across adult and paediatric populations, including people with HIV, and have driven major updates to WHO treatment guidelines. Despite these advances, tubercul

INTRODUCTION: Maternal sleep health during pregnancy has been linked to children's physical growth. Understanding its effects on early childhood growth trajectories could help mitigate the impacts on children's metabolic health. This study aims to evaluate whether late-pregnancy sleep quality is associated with children's weight trajectories from age 0 to 2 years.
METHODS: This study used 2015-2026 data from 645 mother-child pairs in a prospective pregnancy cohort conducted in Los Angeles; analyses were performed in 2025-2026. Late-pregnancy sleep quality was assessed using the Jenkins Sleep

Chlamydia trachomatis (CT) causes genital tract infection in humans, but the clinical significance of C. trachomatis detection in the gastrointestinal (GI) tract is an area of active research. Chlamydia muridarum (CM) is a mouse-adapted species used to investigate chlamydial biology and pathogenicity in both the genital and gastrointestinal tracts. Since chlamydial colonization of different segments of the GI tract may lead to distinct consequences, quantifying chlamydial yields across these regions will facilitate understanding of chlamydial biology and pathogenicity. This chapter describes a

High-resolution characterization of antigen-specific T cell responses is essential for understanding cellular immunity to Chlamydia trachomatis infection in humans. This chapter describes two complementary flow cytometry-based approaches for measuring human antigen-specific T cell responses: intracellular cytokine staining (ICS) and activation-induced marker (AIM) staining. Both assays enable single-cell-level analysis following antigen stimulation but differ in their readouts. ICS quantifies functional cytokine production in response to short- or long-term stimulation, whereas the AIM assay i

Chlamydia subverts host cell pathways by secreting effector proteins into the membrane of its inclusion. These bacterial membrane proteins, called Incs, mediate interactions between the inclusion and the host cell. To study Inc protein dynamics in live cells, we have developed a methodology that relies on host cell expression of antibodies fused to fluorescent proteins, known as frankenbodies, which detect epitopes exposed to the cytosol. HeLa cells are first stably transfected with a plasmid encoding an mScarlet3-tagged anti-FLAG frankenbody. These cells are then infected with Chlamydia expre

This chapter describes methodological approaches for studying intracellular ion dynamics during Chlamydia trachomatis infection. It emphasizes the requirement for live-cell imaging to capture active and compartmentalized ion fluxes in infected cells precluded by fixed-cell techniques. Specifically, we present step-by-step protocols for labeling Chlamydia-infected cells with a fluorescent potassium ion (K+)-sensitive probe for performing live imaging with confocal microscopy or spinning disc confocal microscopy for higher resolution and procedures for image processing and quantification. The pathogenic bacterium Chlamydia replicates via an unusual developmental cycle that takes place within a membrane-bound inclusion inside an infected host cell. Immunofluorescence microscopy has revealed many details about the two specialized developmental forms and the recruitment of host organelles to the inclusion, but lacks the high resolution of electron microscopy (EM). In this chapter, we describe the use of an innovative microscopy method, called Tenfold Robust Expansion (TREx) microscopy, to visualize proteins in Chlamydia-infected cells at nanoscale resolution. We present a detailed

The obligate intracellular bacterial pathogen Chlamydia trachomatis establishes a membrane-bound compartment called the inclusion, which serves as a replicative niche, within host cells. Sphingolipids, a major class of eukaryotic membrane lipids, are acquired from the host and incorporated into chlamydial membranes. Visualization of individual bacteria within inclusions or sub-bacterial structures by fluorescence microscopy remains challenging due to the limited resolution of conventional light microscopy. Expansion microscopy (ExM), a super-resolution imaging technique, enables nanoscale reso
