Functionalization of Flavonoids with Lipases.

Flavonoids, valued for their health benefits, face challenges due to low solubility. Enzymatic acylation offers promise in enhancing properties, with the use of lipase B sourced from Candida antarctica (N435). This study has the aim to improve naringin solubility via esterification using as acyl donors short- and medium-chain fatty acids (vinyl acetate, propionate, and laurate) catalyzed by N435. Lipases play a crucial role as catalysts, facilitating the acylation process. Our study encompasses executing acylation and characterizing products. This process significantly enhances aqueous and org

Construction of Inducible Transposon Mutant Libraries in Chlamydia trachomatis.

Understanding the minimal gene set required for cellular viability is a central goal in microbiology. A transposon mutagenesis protocol has been developed for use in Chlamydia to enable gene function analysis and reveal the essential genome. This method utilizes a self-replicating Himar-1 transposon delivery system, with a hyperactive transposase gene under inducible transcriptional and translational control, coupled with long-read nanopore sequencing to identify transposon insertion sites. In a step-by-step protocol, we describe how to prepare the transposon library by infecting cells with a

A Defined Strategy for Multi-Lineage Differentiation of Gastric Organoids.

In the gastric glands, adult stem cells differentiate into multiple epithelial lineages, including pit mucous cells, acid-secreting parietal cells, and enzyme-producing chief cells. Efficient and controllable lineage specification from adult gastric stem cells is essential for modeling gastric homeostasis and disease in vitro. Organoids are a good model for investigating cell differentiation and organ formation. However, methods to achieve appropriate differentiation of multiple gastric lineages are inefficient. Here, we provide a detailed stepwise protocol for the differentiation of functiona

Automated Quantification and Morphometric Analysis of Pluripotent Stem Cell Colonies Using ColonyQuant.

Alkaline phosphatase staining is routinely used to evaluate the undifferentiated state of embryonic stem cells, yet quantitative interpretation of colony assays frequently depends on manual inspection and categorical scoring that introduce subjectivity and limit scalability. ColonyQuant provides a standardized, automated framework for objective analysis of alkaline phosphatase-stained colonies from conventional bright-field images. The software performs adaptive colony detection, per-colony intensity measurement, and extraction of eight geometric descriptors that collectively characterize colo

Alkaline Phosphatase Staining of Embryonic Stem Cells.

Alkaline phosphatase (AP) is a widely utilized histochemical marker for assessing the pluripotent state of embryonic stem (ES) cells. Mouse ES cells maintained in an undifferentiated state exhibit high levels of tissue-nonspecific alkaline phosphatase (TNAP) activity, which sharply declines upon differentiation. AP staining provides a rapid, cost-effective, and reliable method to evaluate ES cell colony morphology, confirm maintenance of pluripotency during routine culture, and monitor the efficiency of differentiation protocols. Here, we describe a detailed protocol for AP staining of mouse E

Threomer Inhibition of S1-ACE2 Binding.

The interaction between the receptor binding domain (RBD) of the SARS-CoV-2 spike protein (S1) and human ACE2 receptor is essential for viral entry into host epithelial cells and a key target for drug discovery. Here, we describe the evolution of a threomer, a base-modified version of threose nucleic acid (TNA), that binds to the S1 protein and inhibits its interaction with ACE2. The aptamer was isolated by in vitro selection using a DNA display strategy that linked each TNA molecule to its encoding double-stranded DNA template. Following iterative cycles of selection and amplification, lead c

An Artificial Intelligence Model for Translating Natural Language into Functional De Novo Proteins.

Traditional protein design is fundamentally constrained by known sequences and folds. To break free from these limitations, we introduce a new alternative: designing proteins directly from plain-language specifications. To achieve this, we trained MP4, a transformer-based model that maps natural language prompts to protein sequences, on a dataset of 3.2 billion points and 138k tokens. In a benchmark of 96 prompts representing a wide array of functions and contexts, MP4 excelled by simultaneously improving on three key metrics: sequence realism, predicted fold quality, and alignment to the requ

AI-Guided Engineering of Tunable CcdB Variants for Flexible Selection in Escherichia coli.

The strong cytotoxicity of wild-type CcdB limits its use as a counter-selection marker, as leaky expression can cause unintended cell death. Here, we report the rational engineering of a tunable CcdB variant with minimal basal toxicity while retaining inducible lethality. Using a structure-aware deep learning-guided strategy, we prioritized mutations predicted to alter CcdB-DNA gyrase binding energetics and experimentally identified variants with reduced basal toxicity and retained inducible killing. Targeted validation identified CcdB_L96P, which significantly reduces basal toxicity while pre

Production of Archaeal Inositol Phospholipids in Engineered Saccharomyces cerevisiae.

Despite phospholipid backbone divergence between Archaea (ether-isoprenoid/glycerol-1-phosphate membranes) and Bacteria/Eukarya (ester-fatty acid/glycerol-3-phosphate membranes), known as the "lipid divide", inositol headgroups are conserved across all domains. Inositol lipids from thermophilic archaea form exceptionally stable liposomes but are difficult to obtain at scale. Here, we engineered eukaryotic Saccharomyces cerevisiae for heterologous biosynthesis of unsaturated archaetidylinositol, revealing unexpected promiscuity of endogenous yeast enzymes toward archaeal substrates. Engineering Novel Polyhydroxyalkanoates Using Polyketide Synthases in Pseudomonas putida.

Polyhydroxyalkanoates (PHAs) are bio-based polyesters with the potential to replace petroleum-based products. However, their thermal and mechanical properties are limited by the composition of the monomers used to make them. Current approaches to expanding monomer diversity require individualized pathway engineering for each targeted monomer, limiting the scalability of PHA design. In this work, we establish polyketide synthases (PKSs) as a modular and programmable platform for expanding PHA monomer diversity with variable chain length and branching. Using Pseudomonas putidaas a host, we integ

Boosted Cell-Free Gene Expression for Robust Signal Readout from a Single-Copy DNA Template in Microdroplets.

Cell-free gene expression in microcompartments constitutes a chassis for biotechnology and synthetic biology. Protein synthesis from low DNA concentrations, including a single copy per compartment, is essential for in vitro evolution of biomolecules and synthetic cells. However, insufficient protein yields from typically subpicomolar DNA inputs result in undetectable signals or inadequate activity of desired protein functions. Here we identify and largely mitigate yield-limiting bottlenecks of reconstituted in vitro transcription and translation (IVTT) at low DNA input. Systematic comparison o

Hydrolytic-Peroxidatic Cascade on Bifunctional Nanozymes for Specific Fluorescent Profiling of Aromatic Polyester Microplastics.

Aromatic polyester microplastics are derived from a special type of engineering plastic. Therefore, effective management requires reliable qualitative discrimination and accurate quantitative detection, rather than simply measuring total microplastic concentrations. To address this challenge, we developed a cascading fluorescence sensing platform based on the sequential dual-enzyme mimicry of magnesium-iron layered double oxide (MgFe LDO) nanozymes. MgFe LDO first hydrolyzes aromatic polyesters into terephthalic acid (TPA), which is subsequently hydroxylated via its peroxidase-mimicking activi

Highly Sensitive Electrochemical Biosensing Strategy Based on Multiple CRISPR/Cas12a Trans-Cleavage Units.

This study presents the assembly of multiple CRISPR/Cas12a units by target-induced hybridization chain reaction (HCR), which is capable of highly sensitive electrochemical detection of target miRNA. The confinement effect of the HCR/Cas12a system is demonstrated, which shows significantly improved cleavage compared with the single Cas12a unit. The tetrahedral DNA nanostructure on the surface of the electrode supports the substrate for cleavage, which possesses the merits of excellent reactivity and accessibility. Because of the dual signal amplification, a low limit of detection down to 2.1 aM

A Self-Locking DNAzyme Platform for Highly Specific Sensing of Low-Abundance Single-Base Mutations.

Analysis of low-abundance single-base mutations remains technically challenging because of the difficulty in distinguishing minor sequence variations from wild-type backgrounds. Herein, we report a self-locking DNAzyme (SLOD) biosensor that suppresses spontaneous activation through a thermodynamically stabilized intramolecular inactive conformation. Unlike conventional hairpin DNAzymes that rely on direct target-induced activation and often exhibit limited capability for single-base discrimination, the proposed SLOD platform operates through a decoupled mechanism in which single-base mutation

LNA-Modified DNAzyme Nanomachines Enable Physiological-Temperature Recognition of Double-Stranded DNA.

Sequence-specific detection of double-stranded DNA (dsDNA) under physiological conditions remains challenging because the complementary strand is inaccessible to conventional oligonucleotide probes, often requiring thermal denaturation or protein-assisted strand separation. Here, we developed a binary DNAzyme (BiDz) sensor for sequence-specific dsDNA detection at 37 °C. While the all-DNA BiDz failed to recognize dsDNA efficiently, incorporating alternating locked nucleic acid (LNA)/DNA residues into the analyte-binding arms enabled efficient strand invasion and markedly improved signal generat

To Flip or Not to Flip: Introducing the Universal Flippability Index (UFI) for Epigenetic and Damaged Nucleobases.

The catalogue of chemical modifications on DNA and RNA─from 5-methylcytosine (5mC) and its oxidized derivatives (5hmC, 5fC, 5caC), through oxidative damage lesions (8-oxoguanine, thymine glycol, FapyG, 5-hydroxyuracil), to the RNA epitranscriptomic mark N6-methyladenosine (m6A)─has outpaced our mechanistic understanding of how proteins read, write and erase these marks. Structural biology reveals a striking convergence: DNA glycosylases (UDG, hOGG1, TDG, AAG, MutY, NEIL, NTH1), methyltransferases (DNMT1, M.HhaI), TET dioxygenases and the m6A erasers FTO/ALKBH5 all employ a shared base-flipping

Environmentally Persistent Pesticides: In Vitro Effects on Human Aromatase Activity and ERα Signaling.

The presence and persistence of pesticides represent a concern for public health due to their potential activity as endocrine disrupting chemicals (EDCs) by interfering with hormone synthesis and signaling, leading to severe effects on human well-being. This work investigates the activity of a series of pesticides detected in Italian surface and groundwater on two key molecular targets of the endocrine system: human aromatase (CYP19A1), responsible for the conversion of androgens into estrogens, and estrogen receptor α (ERα), essential for the estrogen-induced signaling pathway. Interfacial Charge Transfer Controls Plasmon-Enhanced Catalysis in DNA-Coated Gold Nanorods.

The ultrafast recombination of plasmon-generated hot carriers (within ∼100 fs) has long prevented their productive use in catalysis. Here, we show that a DNA corona coated on gold nanorods (AuNRs) overcomes this barrier through chemical interface damping (CID): hot electrons generated by longitudinal plasmon excitation transfer directly into the DNA layer, creating charge-separated states that drive long-range catalysis within the corona phase. Using three complementary single-particle techniques, single-particle force spectroscopy, single-particle scattering spectroscopy, and single-particle
