Discovery of FM-604, a Benzyl-Substituted Pyrimidinedione PPO Inhibitor with Potent Postemergence Herbicidal Activity.

Protoporphyrinogen IX oxidase (PPO) is a validated target for fast-acting herbicides. To identify low-dose PPO-inhibiting leads, 41 benzyl-substituted pyrimidinedione derivatives were designed by side-chain optimization of epyrifenacil and synthesized. In greenhouse postemergence screening, FM-604 provided 100% control of Zinnia elegans and Abutilon theophrasti and 80-85% control of Setaria glauca and Echinochloa crus-galli at the lowest rate tested (2.34 g a.i./ha). FM-604 inhibited Nicotiana tabacum PPO with an IC50 of 21.46 nM versus 30.29 nM for epyrifenacil. Docking and 100 ns molecular d

High-Level Mycoprotein Production through Metabolic Regulation of Concanavalin A-Like Lectin/Glucanase Domain-Containing Protein in Fusarium venenatum.

Mycoprotein produced by Fusarium venenatum is emerging as an increasingly widespread edible microbial protein source. However, their development is constrained by low protein content, inefficient substrate conversion, and substantial byproducts like ethanol, leading to considerable carbon loss. This study identifies a new genetic target FvCLG encoding concanavalin A-like lectin/glucanase domain-containing protein that associated with cell wall construction. In the 5 L fermenter, the ΔFvCLG strain FG31 achieved the highest reported protein content (61.34%), representing a 22.41% increase over t

High-Yield Xylitol Production from l-Arabinose via Simultaneous Glucose Co-Utilization and Chromosomal Pathway Integration in Escherichia coli.

l-arabinose, a valuable C5 pentose sugar in xylose mother liquor (a low-cost cellulose hydrolysis byproduct), remains underutilized due to costly separation requirements, resulting in significant waste of fermentable carbon resources. In this study, Escherichia coli W3110 was systematically engineered to efficiently convert l-arabinose into xylitol, a low-calorie sweetener with significant commercial value. Firstly, the l-arabinose metabolic network was reconstructed and glucose catabolic repression was alleviated through coordinated pathway modifications, enabling simultaneous utilization of

Deep Learning in Enzyme Function Prediction and Novel Enzyme Discovery.

The rapid growth of genomic and metagenomic data has created a large gap between protein sequence discovery and enzyme functional characterization. Deep learning has become an important tool for enzyme-related prediction tasks, including EC and GO annotation, substrate specificity, catalytic-residue identification, kinetic-parameter estimation, thermostability, pH optima, and candidate discovery. This review summarizes recent progress with an emphasis on benchmark design rather than reported scores alone. We compare representative methods by input modality, training data, split strategy, leaka

Auxin-Activated Caspase 9 System (AuxiCasp9), a Suicide Switch for Engineered Cells.

Engineered cells incorporating synthetic gene circuits have been developed for therapeutic and diagnostic applications. However, cell proliferation and long-term engraftment may pose a risk of unpredictable toxicities. To address this issue, a suicide switch that can be selectively activated by exogenous stimuli has been developed as a regulatory system for engineered cells. However, the variety of reliable suicide switches is limited and insufficient for the orthogonal integration of multiple functions in engineered cells. This study developed auxin-activated caspase 9 (AuxiCasp9), a novel au

Engineered Orthogonal Translation Systems from Metagenomic Libraries Expand the Genetic Code.

Genetic code expansion with noncanonical amino acids (ncAAs) opens new opportunities for the design and engineering of proteins by broadening their chemical repertoire. Unfortunately, ncAA incorporation into proteins is limited both by a small collection of orthogonal aminoacyl-tRNA synthetases (aaRSs) and tRNAs and by low-throughput methods to discover them. Here, we report the discovery, characterization, and engineering of a UGA suppressing orthogonal translation system mined from metagenomic data. We develop an integrated computational and experimental pipeline based on cell-free gene expr

Enhanced d-Pantothenic Acid Biosynthesis in Corynebacterium glutamicum by the CPSPC System and Spatial Organization Strategy.

d-Pantothenic acid (D-PA) is an essential precursor of coenzyme A and the acyl carrier protein. Its biosynthesis requires abundant precursors and precise regulation of the multifunctional enzyme, ketopantoate reductase. Here, we engineered Corynebacterium glutamicum for enhanced D-PA production through metabolic engineering, spatial enzyme organization, and a dynamically controlled CPSPC system (Coenzyme and Product Synthesis Pathway Coupling System). Competing pathways were suppressed, while target synthesis routes and 5,10-methylenetetrahydrofolate supply were strengthened. A RIAD-RIDD-media

Balancing Precursor Supply and Enhancing Enzyme Solubility for Efficient Production of (S)-Reticuline in Escherichia coli.

Benzylisoquinoline alkaloids (BIAs) are pharmacologically valuable natural products, yet their microbial production in Escherichia coli is hindered by two major bottlenecks: (1) imbalanced metabolic flux between the two upstream precursors, 3,4-dihydroxyphenylacetaldehyde (3,4-DHPAA) and dopamine, and (2) poor soluble expression of plant-derived enzymes, particularly norcoclaurine synthase (NCS) and the methyltransferase Ps4'OMT2. To address these challenges, we systematically engineered E. coli for efficient synthesis of (S)-reticuline, the universal precursor to diverse BIAs. First, to resol

Efficient Production of Vanillyl Alcohol in Escherichia coli via Protein and Pathway Engineering.

Vanillyl alcohol (VNA) is a high-value compound used in the pharmaceutical industry and other fields. Its microbial de novo biosynthesis is severely limited by the low catalytic efficiency of O-methyltransferase. Here, we constructed a V314I mutant of caffeate O-methyltransferase via structure-guided protein engineering, which showed a 95% increase in catalytic efficiency toward 3,4-dihydroxybenzyl alcohol in Escherichia coli. Molecular simulations revealed that the mutation narrows the active-site cavity, constraining the smaller substrate into a catalytically competent orientation. To allevi

A Single Mutation Enhancing the DNA-Binding Affinity of Cra Redirects Metabolism for High-Yield Succinate Production in Escherichia coli.

Rational engineering of transcription factors is an attractive strategy to modulate microbial metabolism. This study demonstrated its effectiveness through a key mutation (R60A) in the understudied linker region of the global transcription factor Cra. Transcriptional and enzymatic analyses revealed that R60A upregulated multiple genes and enhanced several key enzyme activities in central carbon metabolism, including the direct Cra targets pck and aceB, which were selected for further mechanistic investigation. In vitro binding assays confirmed that R60A bound to the promoter regions of these g

Structure-Guided Hybrid GCN-Transformer Framework for Enzyme Optimal pH Prediction.

Accurate prediction of enzyme optimal pH (pHopt) is fundamental to biocatalyst engineering, pharmaceutical development, and process optimization, yet developing a reliable computational method remains challenging. To address this limitation, we present trPHopt, which is based on a structure-guided hybrid framework integrating the Graph Convolutional Network (GCN) with the Transformer. At the feature representation, trPHopt introduces new structural features to better characterize residue microenvironments relevant to pHopt. At the model architecture level, our method adopts a parallel dual-str

Harnessing Yeast Mitochondria for the Sustainable Production of High-Value Chemicals.

In microbial cytoplasmic reaction compartments, competitive pathways and metabolic interactions often hinder the efficient synthesis of target compounds. In contrast, eukaryotic cells can control metabolic complexity by utilizing organelles to segregate biochemical pathways. Mitochondria, known as the "powerhouses of the cell," are rich in a unique set of enzymes, intermediate metabolites, and cofactors that can be exploited for metabolic engineering. However, wider application of mitochondria in metabolic engineering is limited by an insufficient understanding of their unique metabolic traits

Redox-Triggered Proton Transfer in Synthetic Models for Non-Heme Diiron Enzymes: Spectroscopic, Computational, and Mechanistic Insights.

The transformations that occur at metalloenzyme active sites during catalysis are inextricably coupled to secondary-sphere interactions with surrounding amino acids and water molecules. Probing the elemental steps of these in vitro reactions remains a formidable challenge; their inherent catalytic velocity frequently prevents the isolation or detection of transient intermediates. Mapping distinct oxidation events, coupled with proton transfer steps, provides a clear pathway to elucidating these overarching catalytic mechanisms. High-valent iron-oxido and hydroxido species are key intermediates

Enzyme-Mimetic Tri-Site Catalyst Enables High-Performance Electrochemical Urea Synthesis.

Electrochemical urea synthesis from CO2 and NO3- offers a low-energy, green alternative to the traditional Bosch-Meiser route. However, mismatched adsorption of C/N intermediates, complex proton-coupled electron transfer, and high C-N coupling barrier on conventional single- or dual-site catalysts greatly hinder catalytic efficiency. Herein, we proposed a novel, enzyme-mimetic tri-site design to spatially decouple CO2 → *CO, NO3- → *NH2, and subsequent C-N coupling. As a prototype, tri-site Sn-doped CuOx nanoparticles were constructed, where Cu1 stabilizes *CO and suppresses further protonatio

JDB-1-200, an Atypically Modified Carbapenem with Standalone In Vitro Activity against KPC-Producing Enterobacterales.

Carbapenem-resistant Enterobacterales (CRE), including Escherichia coli and Klebsiella pneumoniae are increasingly common pathogens. Resistance in CRE is often associated with production of K. pneumoniae (KPC) carbapenemases. We report a structurally modified meropenem derivative, JDB-1-200 (i.e., 8-epi-meropenem, in which the stereochemistry of the C8 hydroxyl is inverted), displaying enhanced activity relative to meropenem against KPC-producing CRE. JDB-1-200 alone displayed superior activity (MICs of 0.5 to 1 mg/L, compared with >8 mg/L for meropenem) against several clinically relevant Ent

Performance of a Group II Intron Reverse Transcriptase from Anoxybacillus flavithermus in Duplex RT-LAMP for SARS-CoV-2 Detection.

Reverse transcriptases from bacterial group II introns (GII RTs) demonstrate superior thermostability and processivity compared with retroviral counterparts. While GII RTs have proven advantageous for RNA-seq, their performance in other applications, such as reverse transcription loop-mediated isothermal amplification (RT-LAMP), remains poorly studied. RT-LAMP is a widely used method suitable for point-of-care diagnostics of RNA viruses and other pathogens. In this study, we compared the performance in RT-LAMP of GII RT from the thermophilic bacterium Anoxybacillus flavithermus (Afl RT) with t

Discovery and Characterization of a Novel Ligand-Binding Site in UFC1 Using Sulfa- and Sulfonate-Based Compounds.

UFMylation is an important biological process where proteins are post-translationally modified via the covalent attachment of the ubiquitin-like modifier (UBL), ubiquitin-fold modifier-1 (UFM1). UFMylation is analogous to ubiquitination, occurring via the transfer of UFM1 across E1-, E2-, and E3-like enzymes, represented by ubiquitin-like modifier-activating enzyme 5 (UBA5), ubiquitin-fold modifier conjugating enzyme 1 (UFC1), and UFM1-specific ligase 1 (UFL1), respectively. Recent work has shown that dysregulation of UFMylation is associated with several diseases, sparking interest in charact

Structural and Enzymatic Basis for Impaired Deacylation of N-Acyl-N-Methyl Lysine Residues.

Posttranslational lysine acetylation and methylation are generally considered mutually exclusive modifications of the ε-amino group. The recent discovery of N-acetyl-N-methyl lysine (KAcMe) on histone H4 showed that both marks can coexist on the same lysine side chain, raising the question of whether this dual modification is enzymatically reversible. Here, we synthesized model peptides containing N-acyl lysine or N-acyl-N-methyl lysine residues and tested their processing by Zn2+-dependent HDACs and NAD+-dependent sirtuins. While the corresponding unmethylated substrates were deacylated by th

Cellulose-Binding Module-Mediated Immobilization of l-Arabinose Isomerase for Reusable d-Tagatose Production.

The development of stable and recyclable biocatalysts is vital for sustainable bioprocessing. In this study, we demonstrated fusion of l-arabinose isomerase from Thermotoga neapolitana (TnAI) with a cellulose-binding module (CBM) to facilitate direct, noncovalent immobilization on cellulose fibers for the biocatalytic transformation of d-galactose to d-tagatose. The impact of His-tag positioning on TnAI activity and quaternary structure was initially assessed, revealing that the C-terminal tag caused enzyme aggregation and loss of activity. In contrast, the N-terminal His-tag preserved the hex

A CRISPR-Cas12a-Responsive DNA Tetrahedron.

Functionalizing DNA nanostructures for stimuli-responsive reconfiguration has been a key area of development in DNA nanotechnology. Here, we demonstrate programmable control over the structural integrity of a tetrahedral DNA nanostructure using an external DNA stimulus that is modulated through an intermediate CRISPR-Cas12a reaction. We designed toehold-containing DNA tetrahedra that can be disassembled by a DNA or RNA invading strand. Activation of the Cas12a enzyme by double-stranded DNA provides precise control over the disassembly of the DNA tetrahedra by digesting the DNA invading strand
