Skeletal Muscle Tissue Engineering: Methods and Analysis for the Bio-Fabrication and Validation of a 3D Scaffold-Free Muscle Construct.

The development of three-dimensional (3D) tissue constructs that accurately replicate the morphology and function of native tissues is critical for advancing tissue engineering and regenerative medicine. Two primary strategies are currently employed: scaffold-based and scaffold-free approaches. Both aim to reproduce a biomimetic microenvironment that supports cell-cell and cell-matrix interactions, enabling the formation of functional tissues. To circumvent the immunological and toxicological limitations related to the use of exogenous scaffold materials, scaffold-free tissue engineering has e

Immunophenotyping by Spatial Biology.

Studying the transcriptome and the proteome of cells is essential for gaining a detailed understanding of cellular behavior, development, drug action, and disease progression. Spatial biology emerges to advance our ability to study the expression of molecules within tissues while preserving their natural spatial context. These cutting-edge technologies enable the mapping of thousands of individual cells in their original environment by detecting the location and biological quantity of cellular contents, such as RNAs and proteins. Here, we present a protocol to combine spatial transcriptomics (

Global, regional, and national burden of exposure to chewing tobacco, 1990-2023: a systematic analysis of the Global Burden of Disease Study 2023.

BACKGROUND: Exposure to chewing tobacco is a known health risk factor but has received less attention than smoking in global tobacco control efforts. As the evidence base linking chewing tobacco use to poor health grows, it is essential to closely track the changing use of chewing tobacco distinct from other forms of smokeless tobacco, as well as the estimated burden associated with its use. These data are essential to inform policy makers who seek to identify and avert the health burden associated with these dangerous products. METHODS: We estimated the prevalence of chewing tobacco use and

Cell Biology of Botrytis: Live-Cell Imaging Techniques and Protein Localization Protocols.

Botrytis cinerea is a widely studied model organism for plant-fungal interactions. This chapter provides simple and easy protocols for live-cell imaging techniques and subcellular protein localization studies in B. cinerea in vitro. Using a simple microscopy setup, we describe methods for imaging spore germlings and hyphae and for studying protein dynamics in response to the antifungal compound α-tomatine. The protocols highlight the application of fluorescence microscopy to visualize sterol distribution and protein localization patterns, enabling deeper insights into fungal cell biology.

Assessing Sensitivity to Antifungal Plant Compounds or Agrochemicals.

Botrytis cinerea, a major fungal pathogen of crops, has been extensively studied for its resistance to antifungal plant metabolites and agrochemicals. Evaluating the sensitivity of B. cinerea to these compounds is crucial for understanding its pathogenicity and for developing effective plant protection strategies. This study describes two methods for antifungal sensitivity assessment: the spot assay, which visualizes fungal growth on agar medium supplemented with antifungal compounds, and the resazurin assay, which quantifies fungal metabolic activity in liquid culture. Using saponins as antif

Assays of Antifungal Activity of an Antimicrobial Peptide Against Botrytis cinerea.

Antimicrobial peptides (AMPs) represent the first line of host immune defense against a broad spectrum of microorganisms. Whether naturally occurring or synthetically designed, these small peptides can potently inhibit microbial growth and remain stable under diverse conditions. Most AMPs act by directly disrupting fungal or bacterial membranes. In this study, we identified a glycine-rich peptide with strong antifungal activity against Botrytis cinerea. We further investigated its mode of action (MOA) and demonstrated its preventive antifungal activity in plants. Our work focuses primarily on

Assessing Chikungunya Virus Protease Activity and Pharmacological Inhibition Using the acc-CHIK15-dnp Fluorogenic Peptide Substrate.

Chikungunya virus, a mosquito-borne alphavirus, poses a significant global health threat due to its rapid spread and lack of approved antiviral therapies. The viral nonstructural protein 2 protease (nsP2p) plays a critical role in processing the viral polyprotein to produce key viral enzymes, making it an attractive target for drug development. In this study, we describe the expression and purification of recombinant CHIKV nsP2 protease and establish a robust fluorogenic assay to measure its enzymatic activity using the acc-CHIK15-dnp peptide substrate. The assay enables real-time monitoring o

Evaluation of Biocontrol Efficacy by Competing Yeasts.

Botrytis cinerea causes gray mold across a wide range of crops and postharvest contexts. While integrated agronomic practices help, chemical fungicides are still often required, raising concerns about resistance development and environmental impact. Biological control agents (BCAs), particularly non-Saccharomyces yeasts, offer advantages such as simple nutritional needs, surface colonization potential, and lower risk of mycotoxin production. A robust, rapid, and cost-effective in vitro screening workflow is essential to identify promising BCAs that inhibit B. cinerea through fungistatic diffus

Decoding Nano-Bio Interactions: Gene Regulatory Networks in Advanced Drug Loading.

Conventional treatments often face challenges such as the limited ability to penetrate the blood-brain barrier (BBB). The Doxorubicin-loaded graphene oxide/magnetite (DOX/GO/Fe3O4) nanocomplex offers a promising platform due to GO's high surface area and pH-sensitive release, and Fe3O4's magnetic properties. This protocol describes the methodology for evaluating the cytotoxicity of free DOX versus the DOX/GO/Fe3O4 nanocomplex in the A-172 glioblastoma cell line, followed by advanced bioinformatics analysis to identify gene networks and indirect pathways that enhance the nanomaterial's biocompa

Assessment of the Hypoglycemic and Hypolipidemic Activities of Fructans and Their Laurate Bioconjugates.

Fructans are oligosaccharides that can be obtained from various sources, including agave byproducts generated during tequila production. These compounds exhibit prebiotic effects and have been studied for their effects on glucose and lipid metabolism. The techniques to evaluate the hypoglycemic and lipid-lowering effects of fructans are detailed below. The hypoglycemic activity was assessed using two approaches. The in vitro method employed a glucose dialysis retardation assay, which simulates intestinal glucose absorption through a glucose-permeable membrane. For the in vivo assessment, a nor

Screening of Antiviral Agents Against CHIKV Using Reporter Virus.

Chikungunya virus (CHIKV) causes a disease characterized by chronic musculoskeletal inflammation for which specific antivirals are not yet available. Currently, a supportive therapy to alleviate fever and pain is used, but it does not limit viral replication or the persistence of chronic arthritis symptoms. Thus, the identification and development of new active molecules against CHIKV is urgently needed. Here, we present a cell-based methodology that enables the implementation of a rapid and cost-effective strategy for high- and medium-throughput screening (HTS) of compounds, including repurpo

In Silico Drug Design of Chikungunya Antivirals: Using Consensus Methods for Virtual Screening.

Structure-based virtual screening is an attractive strategy in drug design. It enables the selection of potential binders to target biomolecules with known molecular structures, providing a rational framework for studying their mechanisms of action and guiding further optimization. However, accurately predicting the free energy of binding remains an extremely challenging task, and the available tools only provide approximate estimates. In this context, one strategy to improve the predictive power of virtual screening and increase the probability of identifying true binders is to employ multipl

Surface Plasmon Resonance-Based Analysis of Ligand Binding Kinetics in Chikungunya Virus Drug Discovery.

Chikungunya virus (CHIKV) is an emerging arbovirus lacking widely effective antiviral therapies, highlighting the need to characterize molecular interactions essential for its replication and pathogenesis. Surface plasmon resonance (SPR) is a sensitive, label-free technique that enables real-time analysis of biomolecular interactions by detecting refractive index changes at a sensor surface. SPR provides precise kinetic and affinity measurements for protein-protein, protein-RNA, and protein-ligand interactions using minimal sample quantities and supporting high-throughput screening. Cross-Species Translation of Drug-Induced Toxicity in the Small Intestine Using Mathematical Modeling.

We previously detailed a quantitative systems toxicology modeling framework for early prediction of chemotherapeutic-induced clinical intestinal adverse effects. The model describes stem and progenitor cell dynamics in the small intestinal epithelium and integrates epithelial-related processes, such as transcriptional profiles, citrulline kinetics, and the probability that the organism will have diarrhea. This protocol describes a step-by-step guide to the examples detailed in the original manuscript, namely 5-FU- and doxorubicin-induced intestinal toxicity.

Calcium Chloride-Mediated Transformation of Chlamydia trachomatis and Other Chlamydia spp.

Despite a high level of conservation within its core genome, the Chlamydia genus comprises various species that exhibit diverse pathogenic profiles. Genetic engineering techniques employing shuttle vectors are crucial tools for elucidating the pathogenesis of these obligate intracellular bacteria. In recent years, the introduction of calcium chloride-mediated transformation methods has significantly advanced genetic manipulation techniques for Chlamydia trachomatis. However, the efficiency of transformation using shuttle vectors, as well as plasmid maintenance, varies not only between Chlamydi

Experimental Evolution of Drug Resistance for Antibiotic Target Discovery in Chlamydia trachomatis.

The recent application of experimental and computational drug discovery workflows has identified hundreds of new molecules that display potent, and in some cases highly selective, activity against bacteria of the genus Chlamydia. The full value of these novel antichlamydial molecules, however, depends critically on our ability to determine their molecular targets and modes of action. A particularly powerful and widely applied strategy for identifying candidate targets involves selecting for bacterial mutants that have acquired resistance to a compound's inhibitory activity, followed by determi

Enhancing the Functionality of Human Bone Marrow-Derived Mesenchymal Stromal Cells Using Signaling Modulators.

Bone marrow-derived mesenchymal stem/stromal cells (BM-MSCs) possess an inherent capacity to support hematopoiesis in vitro. As a result, they are often used as feeder layers for the ex vivo expansion of hematopoietic stem cells (HSCs) or coinfused with HSCs to improve the success of clinical transplants. However, MSCs isolated from non-hematopoietic tissues such as adipose or dental tissue may not be as effective as BM-MSCs in supporting hematopoiesis. Additionally, BM-MSCs tend to lose their functional ability after extended in vitro culture, which is necessary for producing sufficient cell

Animal-Free Intestinal Epithelial 2D "Organoid-Sheet" Cultures Using Invasin.

The intestinal epithelium consists of a single layer of polarized cells that serves as a crucial barrier against pathogens while mediating food digestion and nutrient absorption. The differentiated villus cells, important for the intestine's function, originate from rapidly dividing Lgr5+ stem cells located in the intestinal crypts. These stem cells can be expanded in vitro and form three-dimensional (3D) "mini-organs" known as intestinal organoids, which closely phenocopy the intestinal epithelium. The development and maintenance of these 3D organoids depend on a defined growth factor cocktai
