Methods in molecular biology (Clifton, N.J.)2027eng
Arboviral diseases represent a major public health challenge, especially in tropical regions where environmental conditions may favor the proliferation and spread of mosquito vectors. Thus, early and accurate detection of chikungunya virus (CHIKV) in mosquito populations can be a valuable tool for effective surveillance of circulating variants and for identifying new viral introductions. Given the challenges of detecting arboviruses in field-captured mosquitoes, we describe an integrated workflow for CHIKV molecular detection and whole-genome sequencing. This protocol includes mosquito homogen

Intestinal stem cells (ISCs) are central to the maintenance and regeneration of the gut epithelium, supporting its rapid turnover and adaptive capacity. Recent advances, including the identification of LGR5+ stem cells, 3D in vitro organoid technology, and single-cell transcriptomics, have uncovered the remarkable heterogeneity and plasticity of ISCs and their niche. The ISC niche comprises dynamic interactions among epithelial, stromal, immune, and microbial components, enabling responses to injury and disease. Notably, both active and reserve stem cell pools, as well as progenitor and differ

Colonic inflammation induces profound alterations in the intestinal mucosa that are evident at both macroscopic and microscopic levels, including disruption of epithelial barrier integrity, crypt fission, and immune cell infiltration. Recent advances in single-cell and spatial RNA sequencing have greatly expanded our understanding of the cellular diversity of the colonic mucosa, enabling pathological features to be directly linked to underlying cellular and molecular mechanisms. This chapter demonstrates the application of single-cell RNA sequencing (scRNA-seq) analysis techniques to interroga

Virus-like particles (VLPs) are self-assembling viral protein complexes that mimic native virions while lacking replicative and infectious capacity. By retaining efficient cellular entry and cargo protection, they overcome key limitations of viral vectors, including insertional mutagenesis and strong immunogenicity. Their ease of production, flexible cargo capacity, and tunable tropism make them highly versatile tools. Here, we describe a protocol for generating VSV-G-pseudotyped VLPs that deliver CRISPR/Cas9 RNPs and their functional validation in surrogate cell lines.

Arboviruses still represent a major challenge to public health in many parts of the world. Despite shared epidemiological characteristics, each arboviral disorder displays distinct cellular tropism and activation patterns, progressing to immunopathological outcomes that remain not fully elucidated. A deeper understanding of these processes requires methodologies capable of characterizing the often-complex cellular responses. In this context, flow cytometry emerges as a valuable tool, enabling the characterization of heterogeneous cell populations, the assessment of activation and proliferation

High-resolution characterization of antigen-specific T cell responses is essential for understanding cellular immunity to Chlamydia trachomatis infection in humans. This chapter describes two complementary flow cytometry-based approaches for measuring human antigen-specific T cell responses: intracellular cytokine staining (ICS) and activation-induced marker (AIM) staining. Both assays enable single-cell-level analysis following antigen stimulation but differ in their readouts. ICS quantifies functional cytokine production in response to short- or long-term stimulation, whereas the AIM assay i

Chlamydia trachomatis, an obligate intracellular pathogen responsible for trachoma and widespread urogenital infections, replicates exclusively within the confines of a membrane-bound vacuole known as the inclusion. This compartment shields the bacterium from host cellular immune detection; thus, clarifying how inclusion integrity is maintained and protected from vacuole-destabilizing host attacks may identify new therapeutic strategies. To enable such insights, we recently developed split-GFP-based microscopic reporters that can detect early forms of membrane damage and track individual bacte

Teratoma formation is the gold standard assay for evaluating the developmental pluripotency of human and mouse embryonic stem cells (ESCs) and induced pluripotent stem cells (iPSCs). Following subcutaneous injection into immunodeficient mice, pluripotent stem cells spontaneously differentiate into derivatives representing all three embryonic germ layers-ectoderm, mesoderm, and endoderm. Beyond serving as a functional assay for pluripotency, teratomas provide a unique three-dimensional model system for studying early human development and lineage specification in vivo. This chapter describes co

Cell migration is a crucial biological process involved in immune responses, early stages of development, metastasis of cancer, and also wound healing. Therefore, it is important to study cell migration and the effects of compounds on this process to better understand conditions such as cancer metastasis and impaired wound healing. Wound Healing Assay, also known as Scratch Assay, is an exceedingly widespread, technically simple, and inexpensive in vitro method used to analyze collective migration of adherent cells, the procedure of which involves creating a wound in a confluent monolayer of c

Chikungunya virus (CHIKV) is a human pathogenic, mosquito-borne virus (arbovirus), which is causing epidemic outbreaks among human populations in Africa, Asia, Europe, and South- and Central America including the Caribbean. The development of novel approaches to prevent mosquito transmission of the virus in the field requires a detailed study of CHIKV interactions with its mosquito vectors in the laboratory. In this chapter, we describe how to prepare Aedes aegypti mosquitoes for the infection with freshly cultivated CHIKV. We also describe quantitative and qualitative viral detection assays i

Chlamydia trachomatis is an obligate intracellular bacterium that infects the columnar epithelium of the human endocervix. While conventional two-dimensional cell cultures and animal models have been instrumental in advancing our understanding of C. trachomatis biology, they are limited in capturing the multicellularity, architecture, and physiological microenvironment of the human cervix. This chapter describes the use of a three-dimensional (3D) microphysiologic model to study Chlamydia trachomatis infection. The model is inexpensively made without specialized equipment and is designed to re

Colorectal cancer (CRC) remains a leading cause of cancer-related morbidity and mortality worldwide. Recent advancements in cancer research emphasize the importance of personalized medicine, necessitating robust preclinical models that closely mimic the tumor microenvironment. Colorectal cancer organoids have emerged as a pivotal tool in this domain, providing a platform that preserves the cellular heterogeneity and allows high-throughput drug testing. However, organoids do not recapitulate the complexity of the tumor ecosystem, its architecture, and stromal interactions characteristic of nati

Plutella xylostella is a destructive pest damaging the cruciferous plants worldwide. Transgenic plants expressing dsRNA can be widely deployed for pest control. However, highly effective lethal target genes are currently lacking. Here, we assessed the efficacy of RNA interference (RNAi) against P. xylostella through microinjection of in vitro synthesized dsRNA targeting PxvATPaseA. The full-length ORF of PxvATPaseA was 1848 bp, encoding 615 amino acids. PxvATPaseA was widely transcribed during different developmental stages from egg to adult. It was abundantly expressed in the foregut, hindgut

Heme-oxygenase-1 (HO-1) is a key regulatory factor in organ development, organ function, cellular metabolism, heme processing, and bilirubin production. HO-1 homeostasis is crucial for healthy pregnancy and fetus. Dysregulation of HO-1 adversely affects placentation, yolk sac development, cardiovascular development, immune function, angiogenesis, microcirculation, alters the oxidoreductive balance, and is associated with adverse respiratory outcomes and necrotizing enterocolitis. The impact of HO-1 on neonatal neurodevelopment is unknown and is currently being investigated by our laboratory. I

Local activation of regulatory T (Treg) cells represents a promising strategy for wound repair and tissue regeneration. However, current Treg-based therapies rely on adoptive cell transfer, which requires ex vivo expansion and reinfusion, posing challenges to donor variability and tissue specificity. Here we engineer a hydrogel-based system for in situ Treg activation at injury sites through the controlled release of AS2863619 (AS), a cyclin-dependent kinase inhibitor. AS is incorporated into collagen hydrogels at concentrations exceeding its solubility limit, reducing burst release and extend

Cytokines are critical regulators of central nervous system (CNS) integrity, acting not only as immune messengers but also as signals that coordinate interactions among glial and neuronal cells, resident macrophages, such as microglia and border-associated macrophages, and infiltrating leukocytes. These circuits establish basal immune tone, shape responses to perturbation, and promote tissue adaptation and recovery. In this Review, we examine selected cytokine pathways across homeostasis, inflammatory or degenerative tissue damage and repair to develop a framework for how cytokine networks pre
