Methods in molecular biology (Clifton, N.J.)2027eng
AlphaFold 3 (AF3) extends deep learning-based structural prediction beyond proteins to other biomolecules, but its reliability for RNA and protein:RNA complexes remains uncertain. This chapter examines AF3's applicability to these targets from both theoretical and practical perspectives. RNA differs fundamentally from proteins in ways that challenge AF3's framework: RNA structures are more conformationally heterogeneous and more condition-dependent. Furthermore, RNA-related training data in the Protein Data Bank are scarce and lack the diversity of protein data, limiting both structural predic

Helicases are versatile enzymes. Superfamily 2 (SF2) is the largest and most diverse group of helicases. SF2 helicases are involved in fundamental processes dealing with nucleic acids in the three domains of life and can be specific to DNA, RNA, or DNA:RNA hybrids. They are known to catalyze unwinding reactions in vitro or disrupt duplexes in vivo. More recently, it has emerged that they can also anneal single strands to form duplexes. Here, we describe biochemical assays used to investigate the activities of the Ski2-like helicases ASH-Ski2 and Hel308, as well as the Lhr-like helicase Lhr2 fr

BACKGROUND: Intrinsic capacity is a comprehensive measure of physical and mental capacities central to the WHO healthy ageing framework. Studies from England and China suggest that trajectories in intrinsic capacity are improving in more recently born older adults. However, whether similar improvements are occurring in other countries, in adults younger than 60 years, or across socioeconomic groups remains unknown.
METHODS: We analysed seven waves (waves 1-2, 4-6, and 8-9) of The Survey of Health, Ageing and Retirement in Europe (SHARE) between 2004 and 2022, including 80 105 adults aged 50 y

Nonhuman primate (NHP) models are important in biomedical research due to their close evolutionary relationship with humans, which provides a high degree of anatomical, genetic, and physiological similarity. This close resemblance is particularly valuable for studying complex biological processes and diseases that are difficult to model in other animals. NHPs have hematopoietic and immune systems that closely mirror those of humans, making them crucial for researching hematopoietic stem cell biology, immunology, infectious diseases, and vaccine development, offering insights that are more like

BACKGROUND: Laboratory-based heatwave simulations are a valuable tool for evaluating physiological and functional effects of heat exposure in vulnerable population groups (eg, older adults) and for testing the efficacy of personal cooling strategies. However, previous studies have been short in duration (2-9 h) and therefore have not captured the cumulative, multiday exposures characteristic of real-world heatwaves. We aimed to investigate physiological and functional outcomes in older adults exposed to a 3-day simulated heatwave.
METHODS: We conducted a single-site, randomised, crossover tri

Regulatory T cells, or Tregs, are a unique type of CD4⁺ T cell that act as the immune system's brakes-they stop it from turning against the body's own tissues. For about twenty years now, researchers have been digging into what sets Tregs apart from other T cells, both in their composition and function (1). Markers like CD25 (IL-2Rα), Foxp3, and CTLA-4 usually show up when Tregs are active, but these markers aren't always reliable-they can shift depending on where the cells are and what they are doing. Foxp3 is a transcription factor that Tregs need to develop and function. Mutations on Foxp3

Studying the transcriptome and the proteome of cells is essential for gaining a detailed understanding of cellular behavior, development, drug action, and disease progression. Spatial biology emerges to advance our ability to study the expression of molecules within tissues while preserving their natural spatial context. These cutting-edge technologies enable the mapping of thousands of individual cells in their original environment by detecting the location and biological quantity of cellular contents, such as RNAs and proteins. Here, we present a protocol to combine spatial transcriptomics (

Water potential is the driving force behind the movement of water within the soil-plant-atmosphere continuum. Measuring water potential and its components provides valuable information about plant- and root water relations, including osmoregulation. Here, we describe a straightforward method for determining water and osmotic potential, as well as cell turgor in roots, using dew point hygrometry. The chapter begins with a brief overview of issues related to plant and root water potential, and then proceeds to describe the principles and measurement procedures of dew point hygrometry in more det

Mass spectrometry-based proteomics allows the unbiased identification and quantification of proteins and phosphopeptides in biological materials. The nature of walled plant cells requires specific protocols for effective and efficient protein isolation, and, in general, the plant sciences can benefit from more accessible, optimized proteomics workflows. Advances in MS instrumentation now allow the measurement of large numbers of samples, shifting constraints in proteomics toward the accurate, high-throughput preparation of samples. Here, we describe a high-throughput (phospho)proteomics protoc

Gene delivery strategies include two main approaches: viral and nonviral systems to deliver the genetic material to target cells. Although viral vectors have high transfection efficacy, their clinical usage has been limited due to the risks of immunogenicity and mutagenesis. Therefore, nonviral delivery strategies such as polymeric nanoparticles gained considerable interest, since they are safer and more flexible. In this chapter, we comprehensively explained the protocols for preparing chitosan, a natural polymer, as well as poly(beta-amino esters) and poly(lactic-co-glycolic acid) nanopartic

Lipases (E.C. 3.1.1.3) are enzymes that catalyze the hydrolysis of triacylglycerols (TAGs) into glycerol and fatty acids (FAs), making them essential for various industrial applications, including food processing, detergents, pharmaceuticals, and biofuels. This chapter focuses on methods used to assess true lipase activity, specifically those for measuring the release of FAs from long-chain triglycerides with varying saturation levels (e.g., C8:0, C10:0, C12:0, C14:0, C16:0, C18:0, C18:1), as well as complex, standardized lipid substrates such as oils, mayonnaise, lipstick, sebum, beef fat, an

Long-term storage of microorganisms is essential for maintaining a consistent laboratory strain collection. To prevent a reduction in viability of Botrytis stocks, we can make use of the naturally formed survival structures of this fungus, conidiospores and sclerotia. Conidiospore stocks are the preferred method of storage and can be stored in 20% glycerol at -80°C for up to 30 years. When conidiospore storage is not feasible, sclerotia can be stored at 0°C, and agar plugs containing mycelium can be stored at 4°C. Sclerotia and mycelium stocks will only last several years and thus require more

Base editing is a CRISPR variant approach that enables single-nucleotide conversions without generating double-strand breaks. Cytosine and adenine base editors mediate C•G to T•A and A•T to G•C transitions, respectively, by coupling a deaminase to a catalytically impaired Cas9, a modified nuclease that lacks DNA cleavage activity but retains DNA binding capability. By avoiding double-strand breaks, base editing limits reliance on unpredictable end-joining pathways and facilitates more precise outcomes. This chapter provides a practical protocol for base editing by electroporation in adherent a

.: Nonalcoholic fatty liver disease (NAFLD) is a significant global health concern, impacting roughly 25% of people and leading to chronic liver conditions. It involves excess fat accumulation in the liver without significant alcohol intake and can develop into nonalcoholic steatohepatitis (NASH), fibrosis, or cirrhosis. While liver biopsy remains the gold standard for diagnosis, its invasive nature and associated risks restrict its routine use. Noninvasive biomarkers, such as serum ALT, AST, and various composite scores, are available; however, their clinical usefulness is often limited by va

Base editing enables the direct, programmable conversion of one nucleotide into another at a defined genomic site without introducing a double-strand break. First reported in 2016, a decade later, it has expanded into a broad family of molecular tools that has now entered clinical trials. This chapter reviews the development of base editing from its origins, including the early transition of cytosine and adenine base editors, to the more recent emergence of transversion editors. For each class, this section describes the mechanism, the optimization of on-target efficiency, product purity, and

Understanding Chlamydia trachomatis infection requires physiologically relevant models tailored to various research questions. One of the main sites of C. trachomatis infection is the columnar epithelium of the endocervix; therefore, a model that accurately mimics the environment of endocervical epithelium is essential. Polarized cell models provide a valuable solution, offering a cost-effective yet biologically relevant alternative to conventional 2D culture systems and more complex and costly 3D or animal models. Immortalized human endocervical epithelial cells (A2EN cells) form a polarized

INTRODUCTION: Cutaneous angiosarcoma (cAS) is a rare and aggressive malignancy with a poor prognosis. The disease most commonly occurs in older adults, with a peak age of 79–85 years and its incidence is expected to increase with population ageing. Standard treatments include radical surgery, radiation therapy, chemotherapy and combinations thereof. Paclitaxel is a commonly used systemic therapy; however, the 5-year overall survival (OS) rate remains approximately 32%. Therefore, the development of more effective treatments is urgently needed. Preclinical studies suggest that lenvatinib exerts

Suspension mass cytometry can measure 50 or more markers per cell and is not impacted by cellular autofluorescence, making it an appealing platform for comprehensive phenotyping of single cells in tissue with high innate fluorescence, such as brain. However, this organ is challenging to reduce to a single cell suspension: it is a deeply interconnected tissue rich in extracellular material and contains a wide variety of cell types including neurons, their supporting glia, and hematopoietic cells from peripheral circulation, any or all of which may have competing requirements for survival throug

Accurate molecular property prediction requires effective molecular representations that can describe a molecule from multiple complementary perspectives. Existing deep learning approaches typically use SMILES strings, two-dimensional molecular graphs, or three-dimensional conformations as inputs. These representations capture different aspects of molecular information: SMILES encodes a sequential description, molecular graphs describe atom-bond connectivity, and 3D conformations provide spatial information from atomic coordinates. However, these modalities are often learned separately or merg

Female infertility remains a major women's reproductive health challenge, with impaired endometrial receptivity contributing to recurrent implantation failure, early pregnancy loss, and pregnancy complications. Mechanistic studies of human early pregnancy are limited by the lack of physiologically relevant models, and existing in vitro endometrial models rely on exogenous hormone treatment and do not recapitulate the dynamic ovarian control of endometrial growth and differentiation. Here, as a proof of concept, we developed a 3D in vitro ovarian follicle-endometrial organoid co-culture model.
