A Defined Strategy for Multi-Lineage Differentiation of Gastric Organoids.

In the gastric glands, adult stem cells differentiate into multiple epithelial lineages, including pit mucous cells, acid-secreting parietal cells, and enzyme-producing chief cells. Efficient and controllable lineage specification from adult gastric stem cells is essential for modeling gastric homeostasis and disease in vitro. Organoids are a good model for investigating cell differentiation and organ formation. However, methods to achieve appropriate differentiation of multiple gastric lineages are inefficient. Here, we provide a detailed stepwise protocol for the differentiation of functiona

Alkaline Phosphatase Staining of Embryonic Stem Cells.

Alkaline phosphatase (AP) is a widely utilized histochemical marker for assessing the pluripotent state of embryonic stem (ES) cells. Mouse ES cells maintained in an undifferentiated state exhibit high levels of tissue-nonspecific alkaline phosphatase (TNAP) activity, which sharply declines upon differentiation. AP staining provides a rapid, cost-effective, and reliable method to evaluate ES cell colony morphology, confirm maintenance of pluripotency during routine culture, and monitor the efficiency of differentiation protocols. Here, we describe a detailed protocol for AP staining of mouse E

Teratoma Formation and Genomic Profiling Using Multi-Omics Approaches.

Teratoma formation is the gold standard assay for evaluating the developmental pluripotency of human and mouse embryonic stem cells (ESCs) and induced pluripotent stem cells (iPSCs). Following subcutaneous injection into immunodeficient mice, pluripotent stem cells spontaneously differentiate into derivatives representing all three embryonic germ layers-ectoderm, mesoderm, and endoderm. Beyond serving as a functional assay for pluripotency, teratomas provide a unique three-dimensional model system for studying early human development and lineage specification in vivo. This chapter describes co

Enhancing the Functionality of Human Bone Marrow-Derived Mesenchymal Stromal Cells Using Signaling Modulators.

Bone marrow-derived mesenchymal stem/stromal cells (BM-MSCs) possess an inherent capacity to support hematopoiesis in vitro. As a result, they are often used as feeder layers for the ex vivo expansion of hematopoietic stem cells (HSCs) or coinfused with HSCs to improve the success of clinical transplants. However, MSCs isolated from non-hematopoietic tissues such as adipose or dental tissue may not be as effective as BM-MSCs in supporting hematopoiesis. Additionally, BM-MSCs tend to lose their functional ability after extended in vitro culture, which is necessary for producing sufficient cell

Animal-Free Intestinal Epithelial 2D "Organoid-Sheet" Cultures Using Invasin.

The intestinal epithelium consists of a single layer of polarized cells that serves as a crucial barrier against pathogens while mediating food digestion and nutrient absorption. The differentiated villus cells, important for the intestine's function, originate from rapidly dividing Lgr5+ stem cells located in the intestinal crypts. These stem cells can be expanded in vitro and form three-dimensional (3D) "mini-organs" known as intestinal organoids, which closely phenocopy the intestinal epithelium. The development and maintenance of these 3D organoids depend on a defined growth factor cocktai

Primary Cultures of Fetal Epithelial Progenitors.

In this chapter, we present a protocol for isolating fetal epithelial progenitors from the murine small intestine and colon, and for culturing them ex vivo using the three-dimensional organoid system. We also describe cellular approaches to characterize Lgr5-negative fetal progenitors and compare their identity and differentiation potential to those of Lgr5-positive adult intestinal stem cells. This system provides a valuable tool for studying the biology of fetal progenitors and exploring the developmental origins of adult intestinal stem cells.

An Integrated Workflow for Culturing and AI-Based Profiling of Mouse Intestinal Epithelium.

Two-dimensional (2D) culture systems are powerful in vitro tools that have revolutionized the study of intestinal stem cell biology. These culture systems derived from mouse intestinal and colonic epithelia enable the modeling of tissue architecture, barrier function, and disease mechanisms under physiologically relevant conditions. This protocol details methods for isolating and maintaining mouse intestinal crypts as 2D monolayers. Monolayers are established via enzymatic dissociation and seeding onto ECM-functionalized hydrogels. This protocol also describes a deep learning pipeline that per

Updated Protocols for 3D and 2D Culture and Histological Analysis of Intestinal Organoids.

The intestinal epithelium maintains continuous self-renewal and multi-differentiation capacities through the integrated regulation of multiple signaling pathways, including Wnt, bone morphogenetic protein, epidermal growth factor (EGF), and Notch signaling pathways. Based on this principle, a defined combination of EGF, Noggin, and the Wnt agonist R-spondin has been shown to support long-term expansion of mouse intestinal stem cells and the formation of organoids with indefinite self-renewal and full differentiation capacity. In human intestinal organoid cultures, the addition of small molecul

Rapid and Efficient Genetic Manipulation of Intestinal Organoids Under Transient Two-Dimensional Culture Conditions.

Genetic manipulation of cells represents one of the fundamental techniques in current biological research, essential for elucidating the regulatory mechanisms underlying various biological phenomena, modeling many diseases, and investigating their therapeutic interventions. However, in the context of organoid biology, the manipulation of target genes and the selection of resultant genetically modified clones often encounter significant technical challenges due to the typically low gene introduction efficiency. This difficulty is largely attributed to the three-dimensional culture of organoids

Human Small Intestinal Organoids Differentiation Protocols Towards All Mature Epithelial Lineages.

The small intestine plays a crucial role in nutrient uptake and metabolism regulation while maintaining a barrier that protects against the harsh environment of the lumen. These different tasks are carried out by a multitude of cell types, continuously generated by the resident stem cell population, and whose specification is under tight regulatory control. Organoids are self-organizing 3D structures derived from tissue-resident stem cells, which retain the ability to differentiate into all other epithelial lineages. Protocols to enrich for the various cell subtypes in the intestine have great

Mass Spectrometry-Based Proteomics of Intestinal Organoids.

Proteomics, the large-scale study of proteins, enables the identification, quantification, and functional characterization of proteins, revealing post-translational modifications and protein interactions that are not apparent from transcriptomic data. Human organoids, which recapitulate the structural and functional complexity of native epithelial tissues, provide powerful tools to study disease mechanisms and personalize therapies. However, their culture poses challenges for efficient protein extraction and reproducible analysis. Here, we present a proteomics workflow optimized to maximize pr

Organoid Culture Model for the Study of Adult Slow-Cycling Putative Intestinal Stem Cells.

The study of intestinal stem cells is crucial for developing therapies for gut regeneration. Using Tet-Op histone 2 B (H2B)-green fluorescent protein (GFP) fusion protein transgenic mouse, we have developed a three-dimensional small intestinal (SI) organoid culture model in which cells with different cell cycle durations can be distinguished, allowing real-time visualization of the kinetics of slow-cycling H2B-GFP-retaining putative SI epithelial stem cells. The model allows real-time monitoring of the behavior of H2B-GFP-retaining putative SI stem cells under basal conditions, of their respon

Intestinal Organoids Culture in Synthetic Hydrogels.

Derived from adult intestinal stem cells, organoids form intricate three-dimensional structures that closely mimic the cellular diversity and spatial organization of the human gut epithelium. Patient-derived organoids (PDOs) can recapitulate patient-specific tumor heterogeneity, making them highly valuable for colorectal cancer research and personalized medicine. However, their long-term in vitro culture still depends mainly on animal-derived materials (e.g., Matrigel) with undefined composition, batch variability, and limited tunability. To overcome these limitations, we introduced the use of

Live Fluorescence Lifetime Imaging Microscopy (FLIM) of the Epithelial Polarity and Cell-Specific Segmentation in the Small Intestinal Organoids.

Apical-basal polarity is essential for gastrointestinal epithelium function, where the apical membrane mediates nutrient absorption, host-microbiota interactions, and pathogen defense. However, conventional intestinal organoid culture displays an "apical-in" topology, limiting functional research with respect to the apical membrane. F-actin labeling with fluorescent phalloidin, a well-established apical marker, is also incompatible with live imaging. To address these limitations, in this chapter we describe an extracellular matrix (ECM) removal protocol to achieve "apical-out" topology in porc

Methods for Processing Stem Cell-Derived Organoids for Histological and Immunofluorescence Staining.

Intestinal stem cell (ISC)-derived organoids provide a physiologically relevant 3D culture system to model intestinal biology, regeneration, and disease mechanisms. Their complex architecture, recapitulating crypt structures, poses challenges for downstream histological and immunohistochemical analyses, necessitating optimized processing, and staining protocols. Here, we describe robust workflows for the fixation, embedding, sectioning, and staining of ISC-derived organoids. Each method is detailed stepwise, with emphasis on preserving morphology and antigenicity. We discuss reagent choices, c

Deep Insights Without Clearing: An Optimized Protocol for Patient-Derived Whole-Organoid Immunofluorescence Imaging.

Here, we present an optimized whole-organoid immunofluorescence staining protocol that preserves morphology, achieves uniform antibody penetration, and enables deep-tissue imaging without the need for tissue clearing. Organoids are three-dimensional, self-organizing structures that replicate many of the cellular and architectural features of their tissue of origin, making them powerful preclinical models for studying development, disease, and therapeutic responses. Most organoid research is performed on formalin-fixed, paraffin-embedded (FFPE) samples, in which organoids are sectioned across t

Chlamydia trachomatis Infection in a Microphysiologic Cell Culture Model.

Chlamydia trachomatis is an obligate intracellular bacterium that infects the columnar epithelium of the human endocervix. While conventional two-dimensional cell cultures and animal models have been instrumental in advancing our understanding of C. trachomatis biology, they are limited in capturing the multicellularity, architecture, and physiological microenvironment of the human cervix. This chapter describes the use of a three-dimensional (3D) microphysiologic model to study Chlamydia trachomatis infection. The model is inexpensively made without specialized equipment and is designed to re
