Biosensing Critical Markers of the Ocular Surface Microenvironment: Evolution and Frontiers.

The ocular surface microenvironment (OSM), which is regulated by the lacrimal functional unit and the external environment, is highly dynamic and determines the health of the ocular surface (OS). In this review, we first highlight the importance of physiological parameters, namely, oxygen tension, osmolarity, and pH of the OSM on the health of the OS. The mechanisms leading to their imbalance and consequent dysfunctions of the ocular tissues are discussed next. Understanding the pathophysiology of these disorders for the development of treatment modalities requires tools for accurate, sensitiv

Benchmarking segmentation methods for spatial transcriptomics.

Cell segmentation is a critical yet under-standardized step in spatial transcriptomics, directly affecting cell identity assignment, spatial organization and downstream biological interpretation. Despite rapid advances in spatial transcriptomics technologies, systematic evaluations of segmentation methods across platforms and biological contexts remain limited. Here we benchmark 11 image-based, transcriptomics-based and multimodal segmentation methods across 15 datasets generated by 5 spatial transcriptomics technologies, spanning 12 human and mouse tissue types. We introduce biologically info

Epithelial Barrier-Injury Transcriptomic Stratification Across Human IBD Mucosal Cohorts.

Public mucosal transcriptomic datasets provide an opportunity to examine whether experimental epithelial barrier biology is reflected in human inflammatory bowel disease (IBD) endpoints. We constructed a prespecified barrier-injury transcriptomic score from an inositol polyphosphate multikinase-histone deacetylase 3-matrix metalloproteinase (MMP) barrier-biology gene set and epithelial junctional genes, then evaluated it across 10 public IBD mucosal transcriptomic cohorts (2172 scored biopsies) and an independent prospective adult cohort (GSE193677; 1162 participants). Adult cohorts were analy

Foliar Uptake Exceeds Soil Contamination: Dominant Contribution of Bioavailable Atmospheric Trace Metals to Crop Accumulation.

Atmospheric deposition is a major source of trace metals (Cd, Cu, Pb, Zn, and As) to crops, yet the relative contributions of exposure pathways and soil metal pools are unclear. Using a two-year open-top chamber (OTC) field study and greenhouse experiments, combined with synchrotron radiation microscopic X-ray fluorescence (SR-μXRF) and diffusive gradients in thin films (DGT), we assessed the impacts of wet/dry deposition and soil type on rice and pak choi. Newly deposited metals showed high bioavailability and increased soil bioavailable pools. Foliar exposure contributed 22-77% to metal accu

Predicting Bioconcentration Factors and Concentrations of Per- and Polyfluoroalkyl Substances in Plants with Machine Learning.

Bioconcentration factors (BCF) and concentrations of per- and polyfluoroalkyl substances (PFAS) in crops were predicted by four machine learning models using a newly compiled data set composed of 11 crops, 11 plant tissue compartments, and 21 PFAS, as well as diverse soil properties and cultivation conditions. The eXtreme Gradient Boosting (XGBoost) achieved the best performance, with a coefficient of determination (R2) of 0.951 for Log BCF and 0.943 for Log C. Feature importance analysis showed that soil pH and PFAS carbon chain length are key predictors of BCF. Soil PFAS concentration is the

Structures and Dynamics of Metabolites in Desiccation-Tolerant S. lepidophylla Plant Whole Cells Investigated by 13C Solid-State NMR.

A small fraction of vascular plants has evolved the remarkable ability for their vegetative tissues to survive the loss of the vast majority of water and revive upon rehydration. Understanding the chemical and structural mechanisms for this desiccation tolerance is important for improving agricultural crop productivity in our changing climate. Although gas chromatography-mass spectrometry has been used to profile metabolites in desiccation-tolerant plants, these studies involve chemical extraction and hence do not provide quantitative information about insoluble species in whole plants. Here,

Mitigation of GenX Transfer to Brown Rice (Oryza sativa L.) by Phosphorus Management and Phosphate-Solubilizing Bacteria: Hydroponic Screening and Flooded-Soil Validation.

GenX is a mobile replacement PFAS that can enter edible rice tissues through soil-water-plant transfer. This study combined hydroponic screening with flooded-soil pot validation to evaluate whether phosphorus (P) sources and phosphate-solubilizing bacteria (PSB) reduce GenX phytotoxicity and grain loading in rice. In hydroponics, inorganic phosphate (Pi) provided stronger growth protection than organic P (OP), while PSB effects varied with P form and exposure level. Pi+PSB increased seedling biomass by up to 117.9% under the highest GenX exposure and reduced oxidative damage and GenX transloca

Single-Tube Mass Spectrometry-Based Workflow for Multi-Omics Profiling of Diverse Biomolecules.

Advances in mass spectrometry-based omics technologies enable detailed exploration of biological processes. However, robust detection of multiple biomolecule types from the same biological sample remains challenging. We developed a multi-omics platform for the simultaneous detection of metabolites (polar and semi-polar), lipids, proteins, and native peptides, all detected in a high-throughput manner from a single tube. As a proof-of-concept for the platform, we profiled the profound and dynamic molecular changes occurring in tomato during fruit development. This included optimizing sample coll

Foliar Selenium and Silicon Decrease Root Uptake of Cadmium from Soil but Increase Its Foliar Absorption from the Atmosphere: Evidence from Stable Isotopes.

Foliar application of selenium (Se) and silicon (Si) is widely used to reduce cadmium (Cd) accumulation in crops, but its effectiveness under atmospheric deposition remains unclear. Here, we combined field factorial soil-atmosphere exposure experiments, greenhouse validation, and Cd stable-isotope tracing to investigate the effects of foliar Se/Si applications on Cd uptake by rice. At the background site, foliar Se and Si applications significantly reduced Cd concentration in all rice tissues, while they increased Cd in grains, leaves, and stems by 5-33, 6-25, and 7-14% at the high-deposition

Evolutionary Patterns and Functional Analysis of MATH Genes: Insights into Cold Tolerance Mechanisms in Oilseed Rape (Brassica napus).

MATH domain-containing proteins are important for plant growth, development, and stress adaptation, but their evolution and cold resistance in Brassica napus remain unexplored. Here, we characterized MATH genes in B. napus, Brassica rapa, Brassica oleracea, and Arabidopsis thaliana. We identified 461 MATH genes. Microcollinearity and pan-genomic analyses revealed stable syntenic gene numbers, purifying selection, and conserved evolution. The MATH family experienced ancient duplications, showing weak codon bias and reduced functional redundancy. Type A and D MATH genes exhibited low expression

ZmEMF1a is required for the maintenance of H2Aub and H3K27me3 modifications in maize kernel development.

BACKGROUND: Polycomb group (PcG) proteins silence gene expression by depositing histone modifications such as H2Aub and H3K27me3, and this process is essential for maintaining cell type and tissue-specific gene expression patterns. However, the role of PcG proteins in regulating gene expression through H2Aub and H3K27me3 during maize kernel development remains poorly understood. RESULTS: Here, we characterize a maize miniature seed mutant, mn8, and identify the causal gene as ZmEMF1a, a plant-specific PcG protein. A mutation in ZmEMF1a significantly reduces kernel size and weight. Molecular a

High-Quality Draft Genome Sequence of Endophytic Kluyvera Ascorbata Strain PCL31 Isolated from Piper Crocatum (red betel).

Endophytic bacteria within medicinal plants are a largely untapped reservoir of bioactive compounds and adaptive genetic traits. Piper crocatum (red betel), a Southeast Asian medicinal herb rich in flavonoids, alkaloids, and phenolics, offers a chemically selective niche for endophytes, yet the genomes of its microbial associates remain poorly characterised. Kluyvera ascorbata occurs as a plant-associated endophyte and an opportunistic human pathogen, and its chromosomal blaKLUA gene is the recognised progenitor of the clinically important CTX-M-2 β-lactamase sublineage. We report a high-quali

Knockdown of vATPase subunit A impairs larval-pupal development in Plutella xylostella.

Plutella xylostella is a destructive pest damaging the cruciferous plants worldwide. Transgenic plants expressing dsRNA can be widely deployed for pest control. However, highly effective lethal target genes are currently lacking. Here, we assessed the efficacy of RNA interference (RNAi) against P. xylostella through microinjection of in vitro synthesized dsRNA targeting PxvATPaseA. The full-length ORF of PxvATPaseA was 1848 bp, encoding 615 amino acids. PxvATPaseA was widely transcribed during different developmental stages from egg to adult. It was abundantly expressed in the foregut, hindgut

Metal-Mode-Controlled Ligand-to-Metal Charge Transfer in Isostructural One-Dimensional BODIPY MOFs and Photocatalytic H2O2 Production.

One-dimensional (1D) MOFs offer spatially confined pathways for rapid charge migration, minimizing the transport dispersion and junction resistance typical of multidirectional networks. This structural anisotropy offers an ideal platform for elucidating how distinct metal nodes and photoactive ligands modulate excited-state dynamics in photoactive MOFs. However, the active role of metal nodes as electronic modulators, rather than passive connectors, in chromophore-based 1D MOFs is yet to be elucidated. Herein, two isostructural boron-dipyrromethene (BODIPY)-based Co-MOF and Cd-MOF were designe

Genome-wide characterization and drought-responsive expression profiling of plasma membrane intrinsic proteins (PIPs) in Caragana korshinskii.

Plasma membrane intrinsic proteins (PIPs) are an important subfamily of aquaporins that function as membrane channels that facilitate water transport across the plasma membrane in plants. Although the molecular mechanisms of PIPs have been extensively studied in model species, their characteristics and functions remain poorly characterized in Caragana korshinskii. Here, 13 CkPIP genes were identified through genome-wide analysis. CkPIPs were clustered into PIP1 (seven members) and PIP2 (six members) subfamilies. They exhibited conserved physicochemical properties, contained cis-acting elements

Harmonized Protocol for Segmentation of the Hippocampal Tail on High-Resolution In Vivo MRI From the Hippocampal Subfields Group (HSG).

The hippocampus is a heterogeneous structure with cytoarchitectonically distinct subfields that exhibit heterogeneous lifespan trajectories and are differentially susceptible to diseases. Advances in high-resolution imaging have accelerated research on these structures, yet variability in segmentation protocols limits cross-study comparability. The Hippocampal Subfields Group (HSG) is an international consortium addressing this challenge by developing a reliable, accessible, and freely available segmentation protocol for high-resolution T2-weighted 3T MRI scans (http://www.hippocampalsubfields

Solid-State NMR Captures Time-Resolved Conformational Remodeling of Amelogenin Assemblies in Guiding Hydroxyapatite Morphogenesis.

Amelogenin is a major component in developing enamel protein matrix and plays a key role in regulating enamel mineral morphology. However, intrinsic disorder encoded in amelogenin's low-complexity regions leads to structural heterogeneity, thereby evading high-resolution characterization under physiological conditions. We hypothesize that amelogenin undergoes domain-specific rather than uniform structural and dynamic remodeling in regulating enamel apatite formation. Solid-state NMR (SSNMR), coupled with complementary techniques including scanning electron microscopy (SEM), AFM-based nano-scal

Single-Cell Resolution Mapping Reveals Cell Death-Associated Stress Programs and Osteogenic-Chondrogenic Differentiation Imbalance in Subchondral Bone Mesenchymal Stem Cells of Knee Osteoarthritis.

BACKGROUND: KOA is a degenerative joint disorder characterized by progressive cartilage degradation and subchondral bone remodeling. Subchondral bone MSCs orchestrate tissue homeostasis through osteogenic and chondrogenic differentiation, yet the mechanisms underlying their lineage imbalance in OA pathogenesis remain poorly understood. METHODS: We reanalyzed publicly available human tibial-plateau subchondral-bone single-cell RNA-sequencing and bulk-expression datasets using library-aware integration, donor-paired regional pseudobulk summaries, diffusion pseudotime, candidate cell-cell intera
