Brain mechanisms supporting movement-evoked chronic low back pain: an observational brain imaging study.

BACKGROUND: Chronic low back pain (cLBP) is the most prevalent chronic pain condition and the leading cause of disability worldwide. Acute movement-evoked pain strongly predicts cLBP exacerbation, reflecting maladaptive amplification of nociceptive input, yet the neural mechanisms supporting movement-evoked cLBP flares remain poorly characterised. METHODS: A total of 114 participants with cLBP performed the cLBP-evoking leg raise test during perfusion-based arterial spin labelling functional MRI. Leg raise test-based pain intensity and unpleasantness ratings were assessed with an 11-point vis

Standardized Quantification of Salmonella Biofilms and Evaluation of Antibiotic Antibiofilm Activity.

Biofilm formation in Salmonella is a major factor contributing to its persistence and antimicrobial resistance. It contributes to both clinical and contamination in food-related environments, including food processing equipment, surfaces, and packaging materials. This chapter describes a standardized crystal violet (CV) microtiter plate assay for quantifying Salmonella biofilm formation and evaluating the potential antibiofilm effect of antibiotics (chloramphenicol) in inhibiting Salmonella biofilms, with detailed procedures and critical notes to help minimize common errors like over-washing o

Conjugation Assay for Antimicrobial Resistance Plasmids in Salmonella enterica.

The conjugation assay is an essential technique for investigating horizontal gene transfer and assessing the mobility of antimicrobial resistance plasmids in Enterobacteriaceae. Here we describe a commonly used method for performing conjugation experiments to quantify resistance plasmid transfer in Salmonella enterica under laboratory conditions. It outlines the required materials, experimental conditions, and verification of transconjugants. The method is applicable to most plasmid incompatibility groups within Enterobacteriaceae and can be adapted to other bacterial species.

Stress Tolerance Assays for Salmonella enterica: Methods for Evaluating Heat, Acidity, and Osmotic Resistance.

Salmonella remains a leading cause of foodborne illness worldwide and imposes substantial public health and economic burdens, particularly due to its persistence in food production systems. This persistence is driven not only by antimicrobial resistance but also by adaptive survival strategies, including stress tolerance that allows the cells to endure sublethal and lethal stresses encountered across the farm-to-fork continuum. Quantitative characterization of these phenotypes is crucial for understanding pathogen survival dynamics and strain-specific variability, thereby improving food safety

Artifacts and Practical Issues in Atomic Force Microscopy.

As with any other microscopic technique, in atomic force microscopy (AFM), artifacts and problems can arise. Some of these happen due to improper use of the microscope by the operator, and some are due to particular characteristics of the sample. Some occur depending on the type of instrument or from probe damage. Some of them are artifacts inherent in the technique. Knowledge of these issues is important for correct data acquisition and interpretation, and in many cases, training in AFM is inadequate. In this chapter, we show examples of common artifacts in AFM and describe, where possible, h

Imaging Artificial Membranes Using High-Speed Atomic Force Microscopy.

Supported lipid bilayers represent a very attractive way to mimic biological membranes, especially to investigate molecular mechanisms associated with the lateral segregation of membrane components. Observation of these model membranes with high-speed atomic force microscopy (HS-AFM) allows the capture of both topography and dynamics of membrane components, with a spatial resolution in the nanometer range and image capture time of less than 1 s. In this context, we have developed new protocols adapted for HS-AFM to form supported lipid bilayers on small mica disks using the vesicle fusion or L

Single-Molecule Force Spectroscopy: Experiments, Analysis, and Simulations.

The mechanical properties of cells and subcellular components are important for a mechanistic understanding of biological processes. The quantification of the mechanics of cells and biomolecules using biophysical methods has matured thanks to the development of nanotechnologies such as optical and magnetic tweezers, the biomembrane force probe and atomic force microscopy (AFM). Force spectroscopy allows the determination of the forces required to unfold protein domains and to disrupt individual receptor/ligand bonds. Analytical models allow a phenomenological characterization of the underlying

Investigation of Bacterial Curli Production and Adhesion Using AFM.

Escherichia coli cells containing the amyloid curli protein CsgA bind to abiotic surfaces and the extracellular matrix protein fibronectin. Here, we describe procedures for following bacterial attachment to glass surfaces and provide protocols for coupling bacterial cells to AFM tips. Using single microbial cell force spectroscopy in physiological environment, we show methods to probe mechanical parameters and the dissociation of curliated E. coli cells from fibronectin surfaces by quantifying Young's modulus, unbinding forces, and de-adhesion works.

Effects of Antimicrobial Peptides on Bacterial Cells.

In recent decades, antimicrobial peptides (AMPs) have emerged as some of the most extensively studied alternatives to conventional antibiotics. To gain deeper insights into their mechanisms of action and development, AFM has played a crucial role as an imaging and force spectroscopic tool. Here, we describe the methods used for examining the effects of AMPs on bacteria using imaging and force spectroscopy techniques. These approaches have proven essential for elucidating their mechanisms of action and identifying potential outcomes.

Experimental Evaluation and Optimisation of Sealed-Tube Combustion Methods for Silicate Nitrogen Extraction.

RATIONALE: Nitrogen (N) abundance and isotopic compositions in silicate rocks are commonly measured by sealed-tube continuous-flow isotope ratio mass spectrometry (CF-IRMS), but combustion protocols vary widely. It remains uncertain how the quality of data obtained from different published methods compares for differing sample types. METHODS: To address this uncertainty, nitrogen abundance ([N]) and isotopic composition (δ15N) were measured in granite, plagioclase, alkali feldspar and biotite using tube-cracker CF-IRMS with seven different combustion protocols: One followed a combined tube- a

Molecular Recognition Force Spectroscopy for Probing Cell-Targeted Nanoparticles In Vitro.

In the development and design of cell-targeted nanoparticle-based systems, the density of targeting moieties plays a fundamental role in allowing maximal cell-specific interaction. Here, we describe the use of molecular recognition force spectroscopy as a valuable tool for the screening, characterization, and optimization of targeted nanoparticles toward attaining cell-specific interaction. By tailoring the density of targeting moieties at the nanoparticle surface, one can correlate the unbinding event probability between nanoparticles tethered to an atomic force microscopy tip and cells to th

Key Points to Consider When Studying RNA Remodeling by Proteins.

Cellular RNAs depend on proteins for efficient folding to specific functional structures and for transitions between functional structures. This dependence arises from intrinsic properties of RNA structure. Specifically, RNAs possess stable local structure, largely in the form of helices, and there are abundant opportunities for RNAs to form alternative helices and tertiary contacts and therefore to populate alternative structures. Proteins with RNA chaperone activity, either ATP-dependent or ATP-independent, can promote structural transitions by interacting with single-stranded RNA (ssRNA) to

Quantification of the Elastic Properties of Soft and Sticky Materials Using AFM.

Indentation Type-AFM (IT-AFM) is very useful to analyze the local rheological properties of soft or biological materials. However, analysis of the force-indentation curves is very sensitive to the way the curves are fitted: fits with elastic models such as Hertz or Sneddon's models performed on parts of the curve that indeed correspond to nonlinear elastic regimes, or that result from significant adhesive interactions of the AFM tip with the material lead to results that can be as much as twice larger than fits performed with appropriate models (nonlinear or adhesive). Here, we propose a metho

AFM to Study Pore-Forming Proteins.

Atomic force microscopy (AFM) is a form of contact microscopy that uses a very sharp tip to scan the surface of a sample. It provides a 3D image of the surface structure, and in the force mode, it can also be used to test the mechanical properties of the sample. AFM has been successfully applied to study the molecular mechanism of pore-forming proteins on model membranes. It gives information about both the structural reorganization of the membrane surface and the changes in the force required for membrane piercing upon incubation with this special type of proteins. Here, we describe robust pr

Protocol for AFM Nanoindentation of Viruses and Protein Cages.

Protein-based nanocompartments are ubiquitous in nature. They include both viruses as well as protein cages from non-viral origin. To broaden our knowledge on viruses and non-viral protein nanoshells, a profound insight into their mechanical properties is required. Nanoindentation measurements with an atomic force microscope (AFM) are increasingly being performed to probe such material properties. This single-particle approach allows for determining the shell's spring constant, their Young's modulus, as well as the force and deformation at which failure occurs. The experimental procedures for

Physical Virology with Atomic Force and Fluorescence Microscopies: Seeing and Touching Viruses and Protein Cages.

Viruses can be described as nanocontainers that transport their nucleic acids until reaching a convenient host for genome delivery. These molecular machines hijack the host's cellular machinery to ensure their own progeny. Along the viral life cycle, virus particles implement tasks, such as self-assembly, packaging and protection of nucleic acids, host cell recognition, and genome release. Therefore, virus particles need to be stable enough to protect their genome yet simultaneously be prepared to release their cargo during uncoating when triggered by the appropriate physicochemical cues. Measuring the Elastic Properties of Living Cells.

Cell's elasticity is an integrative parameter summarizing the biophysical outcome of many known and unknown cellular processes. This includes intracellular signaling, cytoskeletal activity, changes of cell volume and morphology, and many others. Not only intracellular processes defines a cell's elasticity but also environmental factors like their biochemical and biophysical surroundings. Therefore, cell mechanics represents a comprehensive variable of life. A cell in its standard conditions shows variabilities of biochemical and biophysical processes resulting in a certain range of cell's elas

A Workflow for Identifying Helicase-Dependent RNA Structural Changes in Transcriptional Termination: From DMS Sequencing Analysis to Reporter Assay-Based Validation.

RNA helicases are essential in all aspects of RNA biology where they remodel RNA secondary structures and RNA-protein (RNP) complexes. DEAD-box RNA helicases represent the largest RNA helicase family in eukaryotes. However, identification of biological targets for such helicases has been challenging. Structural probing methods involving treatment of cells with reagents such as SHAPE or dimethyl sulfate (DMS) coupled with sequencing (seq) have now enabled identification of RNA targets for these enzymes. These methods require extensive bioinformatics to derive RNA secondary structure predictions
