Closing the Surveillance-to-Stewardship Gap in antimicrobial resistance: a narrative review of global lessons from WHO GLASS, UK ESPAUR, and low- and middle-income countries.

BACKGROUND: Antimicrobial resistance (AMR) surveillance has expanded faster than any other component of the global response, yet resistance continues to rise. In a growing number of settings, the principal constraint is the failure to translate available data into action, a disconnect we describe as the Surveillance-to-Stewardship (S2S) Gap. OBJECTIVES: To define the S2S Gap and its component gaps, examine where it binds across health systems of different maturity, analyse why it persists, and propose an operationalisable, testable framework for closing it. SOURCES: A cross-sectional analysi

Mortality and disability after hospitalisation for injuries in low-income and middle-income countries: a cohort study.

BACKGROUND: Mortality and disability after injuries are high in low-income and middle-income countries (LMICs). Improving outcomes for injured patients requires knowledge of their associated factors. We aimed to assess post-injury mortality and disability and their associations with access to health care across LMICs with different injury burdens, health-care systems, and contexts. METHODS: Hospitalised patients in Ghana, Pakistan, Rwanda, and South Africa with moderate-to-severe injuries were recruited and followed up until 3 months after discharge or death. Injured patients of any age who w

AA and Pregnancy.

AA is a crucial fatty acid in pregnancy, especially for the growth and development of the fetus and its central nervous system (CNS). As already discussed in the previous chapters, AA regulates inflammation, immune response, and cell signaling. AA has a modulatory action on gene expression, serves as a mechanotransducer, and regulates cell membrane fluidity. By regulating cell membrane fluidity, AA modulates the expression and binding of several receptors located on the cell membrane. Eicosanoids derived from AA have both beneficial and harmful effects on pregnancy. For instance, (i) AA metabo

AA-Induced Lipid Peroxidation at the Center of Tumor Cell Apoptosis and Ferroptosis.

Polyunsaturated fatty acids (PUFAs), especially gamma-linolenic acid (GLA), arachidonic acid (AA), eicosapentaenoic acid (EPA), and docosahexaenoic acid (DHA), can block HMG-CoA reductase activity and thus decrease cholesterol synthesis/formation. Cholesterol has antioxidant actions and thus reduces the formation of ROS (reactive oxygen species). In contrast, PUFAs augment the generation of ROS. PUFAs undergo peroxidation to form lipid peroxides that are toxic to tumor cells but not normal cells. GPX4 (glutathione peroxidase) reduces the formation of lipid peroxides and thus enhances tumor cel

Multiparametric Flow Cytometry Analysis of Naïve, Memory, and Effector T-Cells.

Polychromatic flow cytometry enables the detection and characterization of markers that are helpful in defining the phenotype of various cell subsets. Here, we described a flow cytometry-based method to characterize the phenotype of naïve, memory, and effector T cells. Being able to differentiate these cells is crucial in understanding immune response and immune profiling. Naïve T cells enable the body to fight off new, unrecognized infections and diseases, and Memory T cells are enriched for response to recall antigens. Furthermore, the antigen-experienced T-cell populations can be broadly di

Enumeration of Benign and Malignant Plasmacytoid Dendritic Cells in Peripheral Blood and Bone Marrow by Flow-Cytometric Analysis.

Dendritic cells (DCs) are powerful antigen-presenting cells involved in regulating immune response. Plasmacytoid dendritic cells (pDCs) are a subtype of DCs present in small quantities in the bone marrow, peripheral blood, and lymph nodes. They are an important component of our immune system's regulation and response to diseases. They activate T cells and play a critical role in immune tolerance. In this chapter, we review the immunophenotypic features of pDCs and provide a practical protocol for pDCs enumeration in the peripheral blood and in bone marrow samples.

Neutrophil Subset Immunophenotyping.

Neutrophils, the most abundant circulating leukocyte population, are principally involved in pathogen clearance through three major mechanisms: phagocytosis, degranulation, and release of neutrophil extracellular traps. Along with these roles, neutrophils can promote or suppress tumor growth and metastatic processes. These different immunological functions reflect a great heterogeneity of maturation and activation status, as at least two main circulating populations can be identified: low-density granulocytes and normal-density neutrophils. In this chapter, we provide a detailed protocol for m

Immunophenotyping of Human B Lymphocytes from Peripheral Blood Mononuclear Cells.

Flow cytometry has made it possible to identify human B cell subsets based on surface and intracellular antigens, a process known as immunophenotyping. CD19 and CD20 are commonly expressed in all B cells; the presence or absence of CD27 separates memory B cells from naïve cells, while IgD and IgM are used to distinguish naïve from transitional B cells. Markers such as CD38, CD27, and CD24 are helpful to identify plasmablasts and immature B cells. CD21 points to mature B cells, CD10 is on immature B cells, CD138 marks plasma cells, and CD5 is high in regulatory B cells. Memory B cells have less

Immunophenotyping Studies in Nonhuman Primate Models.

Nonhuman primate (NHP) models are important in biomedical research due to their close evolutionary relationship with humans, which provides a high degree of anatomical, genetic, and physiological similarity. This close resemblance is particularly valuable for studying complex biological processes and diseases that are difficult to model in other animals. NHPs have hematopoietic and immune systems that closely mirror those of humans, making them crucial for researching hematopoietic stem cell biology, immunology, infectious diseases, and vaccine development, offering insights that are more like

Immunophenotypic Assessment of Natural Killer Cell Degranulation and Monocyte Function from Cryopreserved Peripheral Blood Mononuclear Cells.

Natural killer (NK) cells and monocytes are central components of the innate immune system, playing critical roles in host defense, immune surveillance, and inflammation. Functional alterations in these cell populations are implicated in cancer, infectious diseases, cardiovascular disease, and responses to environmental and psychosocial stressors. Accurate measurement of NK cell and monocyte distribution and function is therefore essential for both basic and translational immunology. In large-scale or longitudinal studies, cryopreserved peripheral blood mononuclear cells (PBMCs) are commonly u

Immunophenotyping by Single-Cell CITE-Seq.

Single-cell transcriptomics has revolutionized our understanding of cellular heterogeneity by enabling high-resolution gene expression profiling at the individual cell level. However, traditional single-cell RNA sequencing (scRNA-seq) lacks direct protein quantification, limiting comprehensive immunophenotyping. Cellular Indexing of Transcriptomes and Epitopes by sequencing (CITE-seq) overcomes this limitation by integrating antibody-derived tag (ADT) quantification with scRNA-seq, allowing simultaneous measurement of surface protein and gene expression from the same cell. This multimodal appr

Immunophenotyping of Human Regulatory T-Cells from Peripheral Blood Mononuclear Cells.

Regulatory T cells, or Tregs, are a unique type of CD4⁺ T cell that act as the immune system's brakes-they stop it from turning against the body's own tissues. For about twenty years now, researchers have been digging into what sets Tregs apart from other T cells, both in their composition and function (1). Markers like CD25 (IL-2Rα), Foxp3, and CTLA-4 usually show up when Tregs are active, but these markers aren't always reliable-they can shift depending on where the cells are and what they are doing. Foxp3 is a transcription factor that Tregs need to develop and function. Mutations on Foxp3

Immunophenotyping by Spatial Biology.

Studying the transcriptome and the proteome of cells is essential for gaining a detailed understanding of cellular behavior, development, drug action, and disease progression. Spatial biology emerges to advance our ability to study the expression of molecules within tissues while preserving their natural spatial context. These cutting-edge technologies enable the mapping of thousands of individual cells in their original environment by detecting the location and biological quantity of cellular contents, such as RNAs and proteins. Here, we present a protocol to combine spatial transcriptomics (

Composite Cucurbitaceae Plants as a Tool to Study Physiological and Molecular Mechanisms of Root Development.

Composite plants are a convenient model for obtaining a whole plant with undisturbed regulatory links between the shoot and root system, while the roots carry the properties specified by the researcher. This approach allows expressing transgenes only in roots, which in some cases may be preferable over the expression of transgenes in all organs of a non-chimeric transgenic plant. Composite plants have been widely used to study the nitrogen fixation process, mycorrhizal symbioses, and the interaction of plant roots with various pathogens. The current protocol for Agrobacterium rhizogenes-mediat

Virus-Induced Gene Silencing for Nodulation Analysis in Soybean.

Virus-induced gene silencing (VIGS) is a powerful reverse genetics tool that enables the transient knockdown of gene expression in plants by exploiting their natural antiviral defense mechanisms. This chapter presents a detailed protocol for applying a Cowpea severe mosaic virus (CPSMV)-based VIGS system to study gene function in soybean (Glycine max), with a focus on symbiotic root nodulation. VIGS allows systemic silencing of target genes, making it especially valuable to study pathways involving systemic signaling. The protocol includes Agrobacterium-mediated propagation of CPSMV variants i

A Microscopy Toolkit for Root Studies in B. distachyon.

The study of plant organogenesis presents significant challenges due to the small number of cells involved in its initial stages. Observing the initial cell divisions becomes increasingly challenging when transitioning from Arabidopsis thaliana (Arabidopsis) to other species. Lateral root (LR) initiation is an essential process for enhancing a plant's ability to access water and nutrients. In most cases, LR formation starts in the pericycle of the parent root, giving rise to a new meristem. Understanding the mechanisms coordinating LR development is important for improving plant resilience to

RootHairML: A Simple Machine-Learning Tool for Quantifying Root Hairs.

Root hairs play pivotal roles in nutrient and water acquisition and in plant-microbe interactions. Consequently, understanding the mechanisms underlying root hair development and their regulatory pathways is an important aspect of plant physiology research. Quantifying root hairs and root hair length is often essential in such studies, but is labor-intensive and prone to subjectivity. The availability of straightforward tools for automated root hair measurements is limited, and existing options are often tailored for specific images or do not measure individual root hairs. To address this, we

Measuring Membrane Protein Dynamics in Plant Roots Using Fluorescence Correlation Spectroscopy.

Quantitative methods using imaging and spectroscopy offer valuable insights into cell biology and molecular biophysics by elucidating complex mechanisms across various cellular environments. Fluorescence correlation spectroscopy (FCS) is particularly advantageous for quantifying the dynamics of fluorescent particles in low-concentration samples. As a high-resolution spectroscopic method with single-molecule sensitivity, FCS is well-suited to investigating membrane proteins, molecular interactions, aggregation, and conformational changes in living systems, including plant cells. However, challe

Towards a justice-based reimagination of digital health research and innovation: actionable considerations for learning health systems.

The need to embed decolonising methodologies in health-care practice has been recognised globally. The term decolonising health, which has become a topic of increasing public and academic discourse since 2021, refers to the dismantling of colonial systems of dominance and oppression ingrained within health systems and structures. Despite the growing recognition of the need for decolonisation in broader health research and practice, the application of a decolonial lens to the rapidly evolving field of digital health remains largely underexplored. An active commitment to decolonisation should be

High-Dimensional Multimodal Data Integration for Immune-Driven Diseases: A Practical Guide.

Recent advances in multiomics technologies have revolutionized the study of immune-driven diseases by enabling high-dimensional, single-cell resolution analyses. This chapter provides a practical guide for integrating CyTOF (mass cytometry) and single-cell RNA sequencing (scRNA-seq) data to address key challenges in this field. The integration of these modalities allows for consistent and reproducible cell type annotation, the transfer of annotations to assist in characterizing difficult-to-identify populations, and the transcriptional characterization of rare and heterogeneous subpopulations.
