Standardized Annotation of Quantitative Proteomics Datasets Using SDRF-Proteomics.

Proteomics datasets require detailed and standardized metadata annotation to ensure reproducibility, reusability, and alignment with FAIR (Findable, Accessible, Interoperable, Reusable) principles. This chapter presents a practical, hands-on workflow for annotating a label-free proteomics dataset using the Sample and Data Relationship Format for Proteomics (SDRF-Proteomics), a HUPO-PSI and EuBIC-MS standard that has been adopted by major proteomics data repositories. We demonstrate the process on a COVID-19 nasal-swab dataset (PXD020394), showing how to derive sample and assay metadata from th

Deep Learning Protocols for Predicting Drug Mechanism of Action and Drug-Target Interactions.

Understanding drug mechanisms of action (MOA) and predicting drug-target interactions (DTIs) are fundamental challenges in modern drug discovery and development, hindered by high costs, long development timelines, and limited knowledge of compound activity and molecular targets. Here, we present two deep learning-based computational protocols designed to address these challenges. The first framework employs directed message passing neural networks (D-MPNN) to predict drug MOA from chemical-genetic interaction profiles (CGIPs), by learning how molecular structures perturb biological pathways th

You Have These Antibodies Waitin' to Pop Off: Black Amplification Rhetorics in Tyler Perry's COVID-19 Vaccine Special.

This article interrogates COVID-19 Vaccine and the Black Community: A Tyler Perry Special, a health communication program that addressed vaccine hesitancy in the Black community during the COVID-19 pandemic. Using critical race theory (CRT) and amplification rhetoric, we, two Black scholars, analyze how the program leveraged culturally resonant storytelling, African American Vernacular English (AAVE), and the influence of Tyler Perry to challenge medical mistrust and race-based structural inequities. While acknowledging that the Black experience is not monolithic, the special reframes vaccine

Framing the Coronavirus Epidemic Through Intertextual Practices: A Comparative Study of Japanese and South Korean Press Reports.

This study deconstructs the way in which journalists in two lesser-studied contexts framed a major health crisis through the lens of intertextuality. Based on a corpus of English-language newspaper reports from Japan and South Korea from 2020 to 2022, the study explicates the way in which the risks, urgency, and gravity of the COVID-19 crisis are talked into being, amplified, or downplayed through the complex interaction of the quoted and reporter voices. The findings reveal that in both settings, quotations are strategically interwoven to serve four rhetorical functions: reporting facts, dist

Cryoprecipitate utilisation, shortages and institutional policies in the United States: A survey of practices and policies.

BACKGROUND: Since the COVID-19 pandemic, demand for blood products has remained high, while donations have declined. Institutional policies guiding the use of these products may affect their availability, utilisation and waste. We surveyed blood banks (BBs) in the United States (U.S.) to assess policies and practices related to cryoprecipitate compatibility and to characterise experiences with administration, shortages and waste. METHODS: An 11-question online survey was distributed to U.S. BBs via Qualtrics. Responses were exported to Excel and analysed using descriptive statistics. Variable

Scaling of SARS-CoV-2 Genomic Divergence with Cumulative COVID-19 Infections.

The rate at which viral lineages accumulate genetic divergence is central to understanding pathogen evolution, yet direct empirical measurements are limited. The COVID-19 pandemic, through the combination of pandemic-scale replication and dense genomic surveillance, offers an opportunity to calibrate this relationship directly. Unlike previous analyses that use time as the independent variable, this study uses cumulative infections, providing an epidemiological clock calibrated in units of replication opportunity that is not confounded by variation in transmission intensity. A total of 1279 SA

Clinical-functional vulnerability, but not oxidative stress markers, is associated with self-perceived post-COVID sequelae in community-dwelling older adults: a six-month longitudinal study.

Oxidative stress has been proposed as a central mechanism in post-COVID condition pathophysiology; however, its relationship with subjective symptom burden in older adults remains uncertain. This longitudinal study investigated whether oxidative stress markers are associated with self-perceived postCOVID sequelae in community-dwelling older adults over six months. Fifty-five individuals with confirmed SARS-CoV-2 infection were included, and 49 had complete laboratory data. Hematological, biochemical, and oxidative stress markersincluding thiobarbituric acid reactive substances (TBARS), protein

Amniotic Epithelial Stem Cells-Derived Exosomes Attenuate the Lesion of Alveolar Epithelial Cells Induced by SARS-CoV-2 Spike Protein via SENP3- Triggered FGF9 deSUMOylation.

The spike (S) protein plays a pivotal role in the invasion of host cells by SARS-CoV-2 (COVID-19). However, the underlying mechanism of spike protein interaction with host cells remains elusive. Here, it was found that human amniotic epithelial stem cells (HuAECs)-derived exosomes were able to mitigate the cell cycle arrest and lesions of human type II alveolar epithelial primary cells (hAEPC-II) in vitro induced by SARS-CoV-2 S protein. Mechanistically, HuAECs transfered SENP mRNA to hAEPC-II by releasing exosomes, induced FGF9 protein deSUMOylation and stimulated its expression in hAEPC-II.

Breastfeeding, Breastmilk Feeding and Formula Feeding Within the Closed, Temporary Accommodation of Australia's COVID-19 Quarantine.

During 2021-2022, families with infants and young children were among the > 450,000 people who spent 2 weeks in Australia's institutional COVID-19 quarantine. Given pre-existing lack of emergency planning for children, there were concerns about whether parents would be adequately supported in this temporary accommodation. This paper reports on research considering the breastfeeding, breastmilk feeding and formula feeding of infants and young children in Australia's COVID-19 quarantine. Two-hundred and sixteen parents who quarantined with children aged 0-36 months completed an online survey wit

Dysregulated complement activation in COVID-19: The Role of Soluble Complement Inhibitors.

In viral infections, complement activation can contribute to viral clearance, but excessive activation, as observed in severe COVID-19, may drive immunopathology. While much is known about complement-activating factors in COVID-19, insight into the role of endogenous complement inhibitors remains limited. We performed a longitudinal analysis within the BEAT-COVID cohort, comprising hospitalized patients with SARS-CoV-2 infection admitted to the intensive care unit (ICU) or ward, and age-matched healthy controls. Serum levels of the complement activation marker soluble membrane attack complex (
