Establishment of In Vivo Mouse Models to Study Salmonella-Induced Chronic Infection and Gastrointestinal Cancer.

Salmonella infection increases the risk of chronic diseases, e.g., inflammatory bowel diseases, colon cancer, and gallbladder cancer. However, the mechanisms leading to the development of these conditions are still not completely understood. Here, we describe the methods to establish in vivo mouse models to study Salmonella-induced chronic infection and colon cancer. These models will allow us to investigate the initiation and progression of diseases.

Fast Analysis of RNA from Transcription and Rho-Dependent Termination Assays Using Automated Capillary Electrophoresis.

Conventional analysis of RNA products synthesized by bacterial RNA polymerase (RNAP) in in vitro transcription assays relies on radioactive labeling, followed by separation of labeled RNAs by denaturing urea-polyacrylamide gel electrophoresis (PAGE). This approach provides excellent resolution across a wide range of RNA lengths (from 2 nt to several hundred nucleotides), but the use of radioisotopes requires specialized facilities, strict waste-disposal procedures, and is often restricted. To circumvent these limitations, we adapted a standard in vitro transcription assay for use with the Agil

Identification of Host Interaction Partners of the Hepatitis E Virus Internal Ribosome Entry Site-Like RNA Using RNA-Protein Interaction Detection Assay and Yeast Three-Hybrid Assay.

Internal ribosome entry sites (IRES) are structured RNA elements that facilitate cap-independent translation initiation. IRES activity is regulated by its interactions with host and viral RNA-binding proteins (RBPs), collectively known as IRES trans-acting factors (ITAFs), which modulate RNA folding, ribosome recruitment, and translation efficiency. Characterizing these RNA--protein interactions provides valuable insights into the mechanisms that regulate IRES activity. Hepatitis E virus (HEV), is a positive-sense, single-stranded RNA virus. Our earlier study discovered an IRES-like (IRESl) el

AA in Obesity and Metabolic Dysfunction-Associated Steatotic Liver Disease (MASLD) Nonalcoholic Fatty Liver Disease (NAFLD).

Obesity and MASLD (NAFLD) are chronic, low-grade systemic inflammatory diseases resulting from complex interactions among diet, adipose tissue, gut microbiota, liver, muscle, pancreas, and the brain. Central to this integrative framework are AA and other polyunsaturated fatty acids (PUFAs), which regulate inflammation, insulin sensitivity, neuroendocrine signaling, and energy homeostasis.Excess consumption of energy-dense foods rich in saturated and trans fats leads to adipocyte hypertrophy, altered membrane fluidity, increased antigenicity, and enhanced recruitment of macrophages and T cells

Conclusions and Therapeutic Implications of AA.

AA is essential for several tissues in the body, as they are involved in many physiological and pathological processes. Its regulatory role in inflammation, immune response regulation, cell cycle, and membrane structural organization and its ability to control the expression and function(s) of several receptors and convey messages to and from the nucleus are of particular significance. Fine-tuning the metabolism of AA may lead to the development of prevention and management strategies for several diseases, including but not limited to sepsis, inflammatory bowel disease, diabetes mellitus, canc

Global, regional, and national burden of exposure to chewing tobacco, 1990-2023: a systematic analysis of the Global Burden of Disease Study 2023.

BACKGROUND: Exposure to chewing tobacco is a known health risk factor but has received less attention than smoking in global tobacco control efforts. As the evidence base linking chewing tobacco use to poor health grows, it is essential to closely track the changing use of chewing tobacco distinct from other forms of smokeless tobacco, as well as the estimated burden associated with its use. These data are essential to inform policy makers who seek to identify and avert the health burden associated with these dangerous products. METHODS: We estimated the prevalence of chewing tobacco use and

State of the global tuberculosis epidemic: burden, progress towards WHO End TB Strategy targets and systemic challenges.

Mycobacterium tuberculosis remains the leading cause of death from a single infectious pathogen globally despite decades of effective chemotherapy. In 2024, an estimated 10·7 million people developed tuberculosis, including approximately 620 000 people living with HIV (PLHIV), and tuberculosis caused an estimated 1·23 million deaths overall, including approximately 150 000 deaths among PLHIV. Men accounted for more than half of the cases, and children represented a substantial burden, reflecting ongoing transmission and diagnostic gaps. Approximately a quarter of the world's population has bee

Minimal supply chain and forecasting testing volumes for clinical bacteriology laboratories in resource-limited settings for individual patient care: a costing study.

BACKGROUND: Inadequate access to clinical bacteriology testing in low-resource settings compromises individual patient care and contributes to antimicrobial resistance. Funders, policy makers, and health administrators working to expand bacteriology testing in sub-Saharan Africa require evidence-based guidance. The aim of this study was to assemble a costed consensus list of minimum equipment and consumables required to implement and operate a functional clinical bacteriology laboratory in secondary and tertiary care hospitals in sub-Saharan Africa, to guide funders and health administrators.

Integrative Transcriptomic Network Modeling Coupled with Patient-Derived Validation for Circulating lncRNA Biomarker Discovery in NAFLD: A Comprehensive Workflow.

.: Nonalcoholic fatty liver disease (NAFLD) is a significant global health concern, impacting roughly 25% of people and leading to chronic liver conditions. It involves excess fat accumulation in the liver without significant alcohol intake and can develop into nonalcoholic steatohepatitis (NASH), fibrosis, or cirrhosis. While liver biopsy remains the gold standard for diagnosis, its invasive nature and associated risks restrict its routine use. Noninvasive biomarkers, such as serum ALT, AST, and various composite scores, are available; however, their clinical usefulness is often limited by va

Intestinal Stem Cells: Regulation, Plasticity, and Therapeutic Potential.

Intestinal stem cells (ISCs) are central to the maintenance and regeneration of the gut epithelium, supporting its rapid turnover and adaptive capacity. Recent advances, including the identification of LGR5+ stem cells, 3D in vitro organoid technology, and single-cell transcriptomics, have uncovered the remarkable heterogeneity and plasticity of ISCs and their niche. The ISC niche comprises dynamic interactions among epithelial, stromal, immune, and microbial components, enabling responses to injury and disease. Notably, both active and reserve stem cell pools, as well as progenitor and differ

In Silico Single-Cell Frame work for Modeling Intestinal Stem and Transit-Amplifying Progenitor Cells Dynamics.

Single-cell RNA sequencing (scRNA-seq) has revolutionized the ability to resolve cellular heterogeneity within complex tissues, enabling the identification of discrete cell states. Here, we present an in silico analytical pipeline designed to characterize intestinal stem cells (ISC), transit-amplifying (TA) progenitors, and BEST4⁺ enterocyte precursors from human scRNA-seq datasets, with a focus on inflammatory contexts such as inflammatory bowel disease (IBD). The pipeline integrates dataset acquisition, quality control, normalization, dimensionality reduction, unsupervised clustering, and ce

Using In Silico Pseudobulk Differential Expression and Trajectory Analysis of Single Cell RNA Sequencing to Reveal Stem Cell State Transitions in Colonic Inflammation.

Colonic inflammation induces profound alterations in the intestinal mucosa that are evident at both macroscopic and microscopic levels, including disruption of epithelial barrier integrity, crypt fission, and immune cell infiltration. Recent advances in single-cell and spatial RNA sequencing have greatly expanded our understanding of the cellular diversity of the colonic mucosa, enabling pathological features to be directly linked to underlying cellular and molecular mechanisms. This chapter demonstrates the application of single-cell RNA sequencing (scRNA-seq) analysis techniques to interroga

A Modelling Approach to Resolve Gene Temporal Dynamics in Intestinal Inflammation.

The intestinal epithelium is maintained by stem cells at the crypt base, however, acute or chronic inflammation can severely disrupt stem cell function and tissue homeostasis. To characterize mucosal inflammation and tissue damage, we evaluated time-course gene expression changes using a dextran sulfate sodium (DSS)-induced mouse model of colitis. By applying normalization, Z-score transformation, and spline curve modeling, we trace the temporal expression dynamics of key intestinal genes. This computational approach offer insights into the molecular responses during inflammation and may help

Advances in tuberculosis diagnostics and biomarkers, 2020-26: scientific evidence, recommendations, gaps, and developmental priorities.

Major advances in tuberculosis diagnostics and biomarker research from 2020 to 2025 have informed updated WHO policy guidance, consolidating recommendations for the detection of tuberculosis disease and drug resistance within a single framework. These recommendations align screening, diagnosis, and drug-resistance testing across populations and specimen types. Digital chest radiography, increasingly supported by computer-aided detection, is now a core WHO-recommended screening and triage tool, improving case detection and referral for confirmatory testing at scale. Labeling and Detection of Peptidoglycan in Chlamydia and Chlamydia-Related Organisms Utilizing D-Alanine Analogs.

The incorporation and visualization of modified D-amino acids into the peptidoglycan (PG) of actively replicating microbes have made a tremendous impact on the field of bacterial physiology. Here, we describe the optimization of this technique for labeling PG in obligate, intracellular Chlamydia species as well as Chlamydia-like organisms. Fluorescent D-amino acids (FDAAs) are D-alanine analogs that readily incorporate into the stem peptides of living bacteria and can be visualized rapidly with a fluorescence microscope without the need for laborious postfixation procedures. By comparison, D-a

Calcium Chloride-Mediated Transformation of Chlamydia trachomatis and Other Chlamydia spp.

Despite a high level of conservation within its core genome, the Chlamydia genus comprises various species that exhibit diverse pathogenic profiles. Genetic engineering techniques employing shuttle vectors are crucial tools for elucidating the pathogenesis of these obligate intracellular bacteria. In recent years, the introduction of calcium chloride-mediated transformation methods has significantly advanced genetic manipulation techniques for Chlamydia trachomatis. However, the efficiency of transformation using shuttle vectors, as well as plasmid maintenance, varies not only between Chlamydi

Generation of Chromosomal Deletions in Chlamydia trachomatis.

Genetic manipulation of Chlamydia trachomatis can elucidate the determinants involved in pathogenesis but is difficult due to this bacterium's obligate intracellular lifestyle and comparatively low transformation rate. Deletion mutants can be generated in Chlamydia by allelic exchange via homologous recombination, but require conditionally replicating vectors that have to be maintained and propagated through several rounds of the intracellular developmental cycle. An additional challenge is that Chlamydia and E. coli cannot stably maintain each other's endogenous plasmids. As a solution, the o

Chromosome Editing Using the Lambda Red Recombinase System in Chlamydia trachomatis and Chlamydia muridarum.

This chapter describes a lambda Red-based recombineering approach for targeted genetic manipulation in Chlamydia species. The method uses a non-replicative plasmid encoding lambda Red recombination proteins together with locus-specific homology arms to generate precise gene deletions in the Chlamydia chromosome. Detailed protocols are provided for construct design, host cell-based selection, and genetic validation of recombinant strains, and noteworthy considerations for transforming different Chlamydia species and strains are given.
