Establishment of In Vivo Mouse Models to Study Salmonella-Induced Chronic Infection and Gastrointestinal Cancer.

Salmonella infection increases the risk of chronic diseases, e.g., inflammatory bowel diseases, colon cancer, and gallbladder cancer. However, the mechanisms leading to the development of these conditions are still not completely understood. Here, we describe the methods to establish in vivo mouse models to study Salmonella-induced chronic infection and colon cancer. These models will allow us to investigate the initiation and progression of diseases.

Intestinal Stem Cells: Regulation, Plasticity, and Therapeutic Potential.

Intestinal stem cells (ISCs) are central to the maintenance and regeneration of the gut epithelium, supporting its rapid turnover and adaptive capacity. Recent advances, including the identification of LGR5+ stem cells, 3D in vitro organoid technology, and single-cell transcriptomics, have uncovered the remarkable heterogeneity and plasticity of ISCs and their niche. The ISC niche comprises dynamic interactions among epithelial, stromal, immune, and microbial components, enabling responses to injury and disease. Notably, both active and reserve stem cell pools, as well as progenitor and differ

In Silico Single-Cell Frame work for Modeling Intestinal Stem and Transit-Amplifying Progenitor Cells Dynamics.

Single-cell RNA sequencing (scRNA-seq) has revolutionized the ability to resolve cellular heterogeneity within complex tissues, enabling the identification of discrete cell states. Here, we present an in silico analytical pipeline designed to characterize intestinal stem cells (ISC), transit-amplifying (TA) progenitors, and BEST4⁺ enterocyte precursors from human scRNA-seq datasets, with a focus on inflammatory contexts such as inflammatory bowel disease (IBD). The pipeline integrates dataset acquisition, quality control, normalization, dimensionality reduction, unsupervised clustering, and ce

Using In Silico Pseudobulk Differential Expression and Trajectory Analysis of Single Cell RNA Sequencing to Reveal Stem Cell State Transitions in Colonic Inflammation.

Colonic inflammation induces profound alterations in the intestinal mucosa that are evident at both macroscopic and microscopic levels, including disruption of epithelial barrier integrity, crypt fission, and immune cell infiltration. Recent advances in single-cell and spatial RNA sequencing have greatly expanded our understanding of the cellular diversity of the colonic mucosa, enabling pathological features to be directly linked to underlying cellular and molecular mechanisms. This chapter demonstrates the application of single-cell RNA sequencing (scRNA-seq) analysis techniques to interroga

A Modelling Approach to Resolve Gene Temporal Dynamics in Intestinal Inflammation.

The intestinal epithelium is maintained by stem cells at the crypt base, however, acute or chronic inflammation can severely disrupt stem cell function and tissue homeostasis. To characterize mucosal inflammation and tissue damage, we evaluated time-course gene expression changes using a dextran sulfate sodium (DSS)-induced mouse model of colitis. By applying normalization, Z-score transformation, and spline curve modeling, we trace the temporal expression dynamics of key intestinal genes. This computational approach offer insights into the molecular responses during inflammation and may help

Updated Protocols for 3D and 2D Culture and Histological Analysis of Intestinal Organoids.

The intestinal epithelium maintains continuous self-renewal and multi-differentiation capacities through the integrated regulation of multiple signaling pathways, including Wnt, bone morphogenetic protein, epidermal growth factor (EGF), and Notch signaling pathways. Based on this principle, a defined combination of EGF, Noggin, and the Wnt agonist R-spondin has been shown to support long-term expansion of mouse intestinal stem cells and the formation of organoids with indefinite self-renewal and full differentiation capacity. In human intestinal organoid cultures, the addition of small molecul

Rapid and Efficient Genetic Manipulation of Intestinal Organoids Under Transient Two-Dimensional Culture Conditions.

Genetic manipulation of cells represents one of the fundamental techniques in current biological research, essential for elucidating the regulatory mechanisms underlying various biological phenomena, modeling many diseases, and investigating their therapeutic interventions. However, in the context of organoid biology, the manipulation of target genes and the selection of resultant genetically modified clones often encounter significant technical challenges due to the typically low gene introduction efficiency. This difficulty is largely attributed to the three-dimensional culture of organoids

Stemness in Colon Cancer.

Cell plasticity is a major driver of colorectal cancer (CRC), as tumors hijack intestinal stem cell regenerative programs to create a dynamic, bidirectional axis between complementary stem-like states. Cancer stem-like cells (CSCs) display hallmark stem cell properties, including self-renewal, multipotency, controlled differentiation, and quiescence, and are now recognized as key orchestrators of CRC biology. They can sustain tumor initiation and long-term growth, seed metastases, enable periods of dormancy, and promote resistance to chemotherapy. As a result, therapeutically dismantling CSC p

Comprehensive Isolation Strategy for Intestinal Epithelial and Fibroblast Cells from Healthy and Tumor Human Tissues.

Organoids and fibroblasts derived from patient tissue serve as physiologically meaningful in vitro models to investigate tissue biology, diseases, and treatment responses. In this study, we present a robust protocol for the simultaneous isolation and long-term culture of patient-derived organoids (PDOs) and fibroblasts from both healthy and colorectal cancer samples. The workflow uses enzymatic dissociation followed by efficient separation into epithelial and stromal cell fractions. Organoids are embedded in Matrigel or Matrigel-Collagen I mixtures to support three-dimensional growth, whereas

A Tissue Explant Model for Colon Cancer.

Colorectal cancer (CRC) remains a leading cause of cancer-related morbidity and mortality worldwide. Recent advancements in cancer research emphasize the importance of personalized medicine, necessitating robust preclinical models that closely mimic the tumor microenvironment. Colorectal cancer organoids have emerged as a pivotal tool in this domain, providing a platform that preserves the cellular heterogeneity and allows high-throughput drug testing. However, organoids do not recapitulate the complexity of the tumor ecosystem, its architecture, and stromal interactions characteristic of nati

A Straightforward and Reliable Mouse Model of Colorectal Cancer by Orthotopic Transplantation.

Colorectal cancer (CRC) is a major malignancy with significant global implications for human health. The development of a reliable and pathologically relevant orthotopic CRC model is essential for advancing our understanding of its molecular mechanisms and for developing more effective therapeutic interventions. However, the construction of such models is fraught with challenges primarily because of the technical complexities involved in the transplantation of CRC cells into the intestinal epithelium. In this chapter, we describe a recently developed method for generating an orthotopic CRC mod

Senescent-Like Neutrophils Shape Angiogenic Immunosuppressive Niches in Colorectal Cancer Liver Metastasis.

UNLABELLED: Neutrophils are major players in innate immunity. However, their landscape and functions in colorectal cancer liver metastasis (CRLM) remain poorly understood. In this study, using single-cell RNA sequencing and spatial-enhanced-resolution-omics sequencing, we provide a comprehensive transcriptional landscape of tumor-associated neutrophils (TAN) in CRLM. Our analysis reveals that a terminally differentiated protumor neutrophil subset (TAN1), characterized by a glycolysis signature and a senescent phenotype, is significantly enriched in liver metastasis and associated with poor pro

RNF207 promotes colorectal cancer growth by regulating the Hippo-YAP pathway via enhanced MST1 ubiquitination and degradation.

BACKGROUND: Colorectal cancer ranks second in global mortality rates, yet its molecular pathogenesis remains incompletely understood. Accumulating evidence indicates that E3 ubiquitin ligases modulate the activity and stability of critical oncoproteins via ubiquitination, positioning these enzymes as promising therapeutic targets for cancer intervention. The E3 ligase Ring finger protein 207 (RNF207), characterized as a regulator involved in heart disease, has not been investigated in colorectal cancer. METHODS: We constructed RNF207 overexpression and knockdown colorectal cancer cell lines,

FDG-PET/CT Parameters for distinguishing high and low microsatellite instability in colorectal cancer: A systematic review and Meta-analysis.

Microsatellite instability (MSI) is a key prognostic biomarker in colorectal cancer (CRC), guiding immunotherapy planning. MSI testing requires invasive and costly tissue sampling. 18F-fluorodeoxyglucose-positron emission tomography/computed tomography (FDG-PET/CT) offers noninvasive metabolic profiling and may capture MSI-associated heterogeneity. This study evaluated the utility of PET-derived parameters for distinguishing high MSI (MSI-H) from low MSI (MSI-L) CRC. Following PRISMA guidelines, PubMed, Embase, Scopus, and Web of Science were searched through October 2025. Included studies rep
