Genome-Wide Quantification of Protein-DNA Interactions in Chlamydia Using ChIP-Seq (Chromatin Immunoprecipitation/Deep Sequencing).

Chromatin immunoprecipitation (ChIP) measures binding between a specific protein and its in vivo DNA-binding sites. It is challenging to perform ChIP for bacteria that reside inside a eukaryotic cell, but we have optimized this method for Chlamydia-infected cells and used it to identify genome-wide binding sites of chlamydial transcription factors and sigma factors. The ability to measure protein-DNA interactions in intracellular chlamydiae without the need to isolate bacteria from the host cell allows changes in DNA binding to be measured during the Chlamydia developmental cycle and under dif

Analysis of Spatial Gene Expression in Chlamydia Using Fluorescent In Situ Hybridization.

The obligate intracellular bacterium Chlamydia employs a unique, asynchronous biphasic developmental cycle characterized by distinct morphological forms: the replicative reticulate body (RB), the infectious elementary body (EB), and an intermediate body (IB). The simultaneous presence of these phenotypically distinct cell types throughout infection complicates the study of gene expression regulation during development. Conventional population-level assays are inadequate for dissecting the regulatory mechanisms within this mixed population. This chapter describes a robust method utilizing hybri

Analysis of Chlamydia trachomatis Gene Function via Controlled Up- or Downregulation.

Due to genome streamlining, many genes in the ~1 Mb genome of Chlamydia trachomatis are essential and cannot be deleted. Ectopic overexpression and CRISPRi-based knockdown are complementary genetic approaches to study the function of genes in C. trachomatis, including essential genes. When used in combination with inducible promoters, these tools allow researchers to determine how precise regulation of gene expression contributes to proper progression of the chlamydial developmental cycle. This chapter includes protocols which detail ectopic overexpression of a protein or conversely, transcrip

Methods for Identifying Type III Secretion System Effectors in Chlamydia trachomatis.

To subvert host defenses and establish a replicative niche, obligate intracellular pathogens remodel the host cell using a discrete repertoire of effector proteins. For Chlamydia trachomatis, defining the repertoire of conventional type III secretion system effectors (cT3SS) has been exceedingly difficult as many of these proteins are present at low levels in the host cell and do not accumulate within a specific host compartment, necessitating signal amplification for accurate detection. Drawing on approaches widely used for assessing secretion of candidate T3SS and T4SS substrates, several en

Split-GFP Reporter-Based Detection of Chlamydia trachomatis Inclusion Damage.

Chlamydia trachomatis, an obligate intracellular pathogen responsible for trachoma and widespread urogenital infections, replicates exclusively within the confines of a membrane-bound vacuole known as the inclusion. This compartment shields the bacterium from host cellular immune detection; thus, clarifying how inclusion integrity is maintained and protected from vacuole-destabilizing host attacks may identify new therapeutic strategies. To enable such insights, we recently developed split-GFP-based microscopic reporters that can detect early forms of membrane damage and track individual bacte

Experimental Evolution of Drug Resistance for Antibiotic Target Discovery in Chlamydia trachomatis.

The recent application of experimental and computational drug discovery workflows has identified hundreds of new molecules that display potent, and in some cases highly selective, activity against bacteria of the genus Chlamydia. The full value of these novel antichlamydial molecules, however, depends critically on our ability to determine their molecular targets and modes of action. A particularly powerful and widely applied strategy for identifying candidate targets involves selecting for bacterial mutants that have acquired resistance to a compound's inhibitory activity, followed by determi

Monitoring Chlamydia trachomatis Development in Polarized Endocervical Epithelial Cells.

Understanding Chlamydia trachomatis infection requires physiologically relevant models tailored to various research questions. One of the main sites of C. trachomatis infection is the columnar epithelium of the endocervix; therefore, a model that accurately mimics the environment of endocervical epithelium is essential. Polarized cell models provide a valuable solution, offering a cost-effective yet biologically relevant alternative to conventional 2D culture systems and more complex and costly 3D or animal models. Immortalized human endocervical epithelial cells (A2EN cells) form a polarized

Chlamydia trachomatis Infection in a Microphysiologic Cell Culture Model.

Chlamydia trachomatis is an obligate intracellular bacterium that infects the columnar epithelium of the human endocervix. While conventional two-dimensional cell cultures and animal models have been instrumental in advancing our understanding of C. trachomatis biology, they are limited in capturing the multicellularity, architecture, and physiological microenvironment of the human cervix. This chapter describes the use of a three-dimensional (3D) microphysiologic model to study Chlamydia trachomatis infection. The model is inexpensively made without specialized equipment and is designed to re

A Conditional Knockout Mutant Approach to Study Essential Genes in Chlamydia in Cell Culture and In Vivo.

Identification and characterization of essential Chlamydia-specific factors are vital for the generation of effective therapeutics and vaccines. Despite delays in the development of genetic tools for Chlamydia, significant advancements in Chlamydia genetic manipulation have been made over the last decade and a half, now allowing for the targeted interruption or deletion of chromosomal genes. However, because of the obligate intracellular nature of the bacteria and its unique biphasic developmental cycle, it remains challenging to inactivate essential genes and study the function of their encod

Diagnostic performance and testing costs of pooled testing for molecular detection of tuberculosis in seven countries: a prospective, observational, diagnostic accuracy study.

BACKGROUND: Globally in 2024, only 54% of people diagnosed with tuberculosis received an initial WHO-recommended rapid molecular diagnostic test. Pooled testing could expand access to molecular detection using existing laboratory capacity. We aimed to evaluate the performance of pooled tuberculosis testing in a multicentre diagnostic accuracy study. METHODS: In this prospective diagnostic accuracy study, we enrolled individuals with presumptive tuberculosis through facility-based case finding (district hospitals and primary health centres) and community-based case finding in Bangladesh, Brazi

Diisonitrile Chalkophore Structure and Function in Mycobacterial Copper Acquisition.

Tuberculosis, the disease caused by Mycobacterium tuberculosis infection, is a leading cause of death worldwide. While first-line treatments are effective for many patients, multidrug-resistant tuberculosis poses a continued threat to global public health, and new approaches are needed to provide effective chemotherapy against drug-resistant disease. Diisonitrile lipopeptide chalkophores are a novel class of natural products that play critical roles in copper homeostasis and virulence in M. tuberculosis by supplying copper to the heme:Cu oxidase of the respiratory chain. However, the molecular

A Screening Model for Latent Tuberculosis Infection Among Household Contacts of Patients With Tuberculosis Based on the CyTB Test and an Android App: Protocol for a Development and Implementation Study.

BACKGROUND: Latent tuberculosis infection (LTBI) remains a major barrier to tuberculosis elimination, particularly in community settings where household contacts (HHCs) of patients with active tuberculosis are at increased risk of infection and progression to disease. Current tests for LTBI have practical limitations that restrict their use in field and primary care settings. Antigen-based skin testing, combined with digital tools for induration measurement, may improve the accuracy and delivery of HHC screening under routine program conditions. OBJECTIVE: This study aims to develop and evalu

Programmable Multisite Recognition Enables Amplification-Free Nanopore Detection of Mycobacterium tuberculosis in Sputum and Plasma.

Tuberculosis diagnostics remain challenged by low target abundance, strain diversity, and the need for reliable testing in difficult clinical specimens. Here, we develop an amplification-free nanopore sensing platform based on programmable linear DNA nanohook arrays for direct detection of Mycobacterium tuberculosis (Mtb) DNA. This work presents a dual-target, multisite recognition strategy that simultaneously captures two conserved insertion sequences, IS6110 and IS1081, and converts their binding events into resolvable nanopore electrical signatures. This design improves target recovery and

Advancing Tuberculosis Antigen Detection by Selecting Sandwich-Compatible Aptamers Against the Mycobacterium tuberculosis ESAT-6/CFP-10 Heterodimer Using Library-Immobilized Strategies.

Tuberculosis (TB) represents the world's leading infectious disease killer, surpassing COVID-19. Despite being preventable and curable, a substantial proportion of cases remain undiagnosed or unreported, sustaining transmission. The detection of antigens such as the Mycobacterium tuberculosis ESAT-6/CFP-10 heterodimer, which are secreted at different stages of infection, is a promising screening strategy. Traditional antigen tests relying on antibodies suffer from significant problems of specificity and sensitivity. Aptamers, selected in an in vitro technique termed SELEX (Systematic Evolution

Development of GuaB Inhibitors to Treat Mycobacterium tuberculosis Infection.

Mycobacterium tuberculosis (Mtb) is responsible for more deaths per year than any other infectious disease. Resistance of circulating Mtb to the standard of care treatment regimen is an urgent global health crisis for which novel antibiotic treatments are needed. We have developed extremely potent, orally bioavailable, small-molecule inhibitors of inosine 5'-monophosphate dehydrogenase (GuaB) that catalyze the rate-limiting step in de novo guanine biosynthesis. The inhibitors exhibited bactericidal activity against Mtb in extracellular, intracellular, and hypoxic environments that capture feat

Total Synthesis of Antrimycins A and D.

Antrimycins A and D were isolated from Streptomyces bacteria through a screening program for natural products with anti-Mycobacterium tuberculosis activity. These compounds belong to a class of heptapeptide natural products containing four non-proteinogenic amino acids, α-(hydroxymethyl)serine, (2S,3S)-α,β-diaminobutyric acid, dehydropiperazic acid, and E-dehydroisoleucine (E-Δ-Ile). These natural products have received significant attention as drug leads to develop structurally unique antibacterial agents against M. tuberculosis. However, no total synthesis has been reported since their isola

Silane-Based Methyl- and Carboxyl-Functionalized Mica Substrates for High-Speed Atomic Force Microscopy.

High-speed atomic force microscopy (HS-AFM) enables visualization of biomolecular dynamics in solution with high spatiotemporal resolution but requires substrates that support stable adsorption without perturbing their structure or dynamics. Mica is widely used as an HS-AFM substrate because it provides an atomically flat surface. Several methods have been proposed to functionalize mica surfaces, but they are not suitable for all biomolecules. Here, we expand the HS-AFM substrate toolbox by introducing methyl- and carboxyl (COOH)-functionalized mica surfaces based on a common silanization stra
