Colony formation assays enable an assessment of the cells' ability to grow in colonies under in vitro conditions. Following the seeding and an incubation period, the cell colonies are stained using a crystal violet staining solution, and the resulting colonies are imaged and assessed. This method can be leveraged to investigate the effect of genetic modifications or the application of different drug compounds on colony growth. Here, we describe a protocol applied to Ewing sarcoma cell lines, as well as possible modifications.

Tumor models allowing for the in vivo investigation of molecular mechanisms driving tumor progression and metastasis are important to develop novel strategies for cancer treatment. Unfortunately, for Ewing sarcoma, no adequate genetic animal models are currently available, although there is progress in zebrafish. Nevertheless, mouse xenotransplantation models are the state-of-the-art to model Ewing sarcoma in vivo. Here, we describe an alternative Ewing sarcoma xenotransplantation model in embryonic and larval zebrafish. This zebrafish model offers live imaging and easy compound testing opport

The chorioallantoic membrane (CAM) assay provides a rapid, cost-effective, and ethically advantageous in vivo model to investigate tumor growth, angiogenesis, invasion, and metastasis. The CAM of the developing chicken embryo forms a highly vascularized and naturally immunodeficient environment that supports the implantation and proliferation of human or murine cells without the need for immunosuppression. This chapter presents a detailed and standardized protocol for performing tumor xenografts and metastasis analyses on the CAM, including optimized conditions for egg handling, embryo viabili

Ewing sarcoma (EwS) is a paradigmatic fusion-driven cancer in which oncogenic FET::ETS transcription factor fusions orchestrate complex regulatory, epigenomic, transcriptional, and proteomic programs. Despite extensive molecular profiling, biological insight, and translational progress, EwS are strongly shaped by how data are generated, structured, and shared across heterogeneous initiatives. Fragmented cohorts, uneven molecular depth, and limited longitudinal sampling influence both integrative analyses and systems-level interpretation. This chapter is organized around this structural reality

Molecular testing for pathognomonic gene fusions is mandatory for the diagnosis of small round cell tumors. In particular, in Ewing sarcoma, the identification of specific chimeric fusion genes is critical to distinguish it from other histologically similar subtypes. As the clinical relevance of gene fusion detection continues to grow, many laboratories have adopted targeted next-generation sequencing approaches to overcome the limitations of conventional singleplex assays. We were among the early adopters of targeted RNA sequencing using anchored multiplex PCR, a technique that enables the si

This chapter presents concepts, guidelines, and data processing procedures for the analysis of targeted and untargeted proteomics data in bioengineering contexts. The pipelines have been successfully demonstrated in microbial systems such as Rhodotorula toruloides, Pseudomonas putida, and Aspergillus niger. The methods described in these workflows involve popular open-source software tools and downstream algorithms that enhance data annotation, quantification, and reproducibility. These procedures can be used to quantify metabolic pathway enzymes and validate engineered strains. While focused

Conventional analysis of RNA products synthesized by bacterial RNA polymerase (RNAP) in in vitro transcription assays relies on radioactive labeling, followed by separation of labeled RNAs by denaturing urea-polyacrylamide gel electrophoresis (PAGE). This approach provides excellent resolution across a wide range of RNA lengths (from 2 nt to several hundred nucleotides), but the use of radioisotopes requires specialized facilities, strict waste-disposal procedures, and is often restricted. To circumvent these limitations, we adapted a standard in vitro transcription assay for use with the Agil

BACKGROUND: Mortality and disability after injuries are high in low-income and middle-income countries (LMICs). Improving outcomes for injured patients requires knowledge of their associated factors. We aimed to assess post-injury mortality and disability and their associations with access to health care across LMICs with different injury burdens, health-care systems, and contexts.
METHODS: Hospitalised patients in Ghana, Pakistan, Rwanda, and South Africa with moderate-to-severe injuries were recruited and followed up until 3 months after discharge or death. Injured patients of any age who w

AA is a crucial fatty acid in pregnancy, especially for the growth and development of the fetus and its central nervous system (CNS). As already discussed in the previous chapters, AA regulates inflammation, immune response, and cell signaling. AA has a modulatory action on gene expression, serves as a mechanotransducer, and regulates cell membrane fluidity. By regulating cell membrane fluidity, AA modulates the expression and binding of several receptors located on the cell membrane. Eicosanoids derived from AA have both beneficial and harmful effects on pregnancy. For instance, (i) AA metabo

AA is essential for several tissues in the body, as they are involved in many physiological and pathological processes. Its regulatory role in inflammation, immune response regulation, cell cycle, and membrane structural organization and its ability to control the expression and function(s) of several receptors and convey messages to and from the nucleus are of particular significance. Fine-tuning the metabolism of AA may lead to the development of prevention and management strategies for several diseases, including but not limited to sepsis, inflammatory bowel disease, diabetes mellitus, canc

Inflammation and immune dysregulation are at the center of various diseases, including autoimmune diseases, especially rheumatoid arthritis (RA) and systemic lupus erythematosus (lupus). In general, corticosteroids, disease-modifying drugs, and monoclonal antibodies against IL-6 and TNF-α, JAK inhibitors, and various other immunomodulators are extensively used in the treatment of RA and lupus. It is known that EFA (essential fatty acid) metabolism, especially that of AA, is altered in RA and lupus. It is proposed that metabolism of AA and of other PUFAs may play a role in predicting disease pr

Dendritic cells (DCs) are powerful antigen-presenting cells involved in regulating immune response. Plasmacytoid dendritic cells (pDCs) are a subtype of DCs present in small quantities in the bone marrow, peripheral blood, and lymph nodes. They are an important component of our immune system's regulation and response to diseases. They activate T cells and play a critical role in immune tolerance. In this chapter, we review the immunophenotypic features of pDCs and provide a practical protocol for pDCs enumeration in the peripheral blood and in bone marrow samples.

BACKGROUND: Exposure to chewing tobacco is a known health risk factor but has received less attention than smoking in global tobacco control efforts. As the evidence base linking chewing tobacco use to poor health grows, it is essential to closely track the changing use of chewing tobacco distinct from other forms of smokeless tobacco, as well as the estimated burden associated with its use. These data are essential to inform policy makers who seek to identify and avert the health burden associated with these dangerous products.
METHODS: We estimated the prevalence of chewing tobacco use and

Virus-induced gene silencing (VIGS) is a powerful reverse genetics tool that enables the transient knockdown of gene expression in plants by exploiting their natural antiviral defense mechanisms. This chapter presents a detailed protocol for applying a Cowpea severe mosaic virus (CPSMV)-based VIGS system to study gene function in soybean (Glycine max), with a focus on symbiotic root nodulation. VIGS allows systemic silencing of target genes, making it especially valuable to study pathways involving systemic signaling. The protocol includes Agrobacterium-mediated propagation of CPSMV variants i

The study of plant organogenesis presents significant challenges due to the small number of cells involved in its initial stages. Observing the initial cell divisions becomes increasingly challenging when transitioning from Arabidopsis thaliana (Arabidopsis) to other species. Lateral root (LR) initiation is an essential process for enhancing a plant's ability to access water and nutrients. In most cases, LR formation starts in the pericycle of the parent root, giving rise to a new meristem. Understanding the mechanisms coordinating LR development is important for improving plant resilience to

Recent advances in multiomics technologies have revolutionized the study of immune-driven diseases by enabling high-dimensional, single-cell resolution analyses. This chapter provides a practical guide for integrating CyTOF (mass cytometry) and single-cell RNA sequencing (scRNA-seq) data to address key challenges in this field. The integration of these modalities allows for consistent and reproducible cell type annotation, the transfer of annotations to assist in characterizing difficult-to-identify populations, and the transcriptional characterization of rare and heterogeneous subpopulations.

The main component of tomato cutin, 10,16-dihydroxyhexadecanoic acid, was obtained from agro-industrial waste and used to perform the polymerization reaction catalyzed by CAL-B, which is the best enzymatic reaction for producing linear oligomers; the oligomers were analyzed using direct infusion electrospray mass spectrometry (DI-ESI) and matrix-assisted laser desorption/ionization mass spectrometry (MALDI-TOF) techniques. The characterization of aliphatic biopolymers is challenging due to their chemical characteristics, which make them poorly accessible for mass spectrometry analysis. During

Milk quality is essential to ensure the excellence of dairy products and consumer safety. However, cold chain storage and transportation do not always prevent milk contamination, compromising its quality. This study aims to analyze the physical, chemical, and biological variables involved in milk spoilage, identifying indicators that facilitate its monitoring through a lab-made sequential injection analysis (SIA) system. The study was conducted on batches of milk refrigerated and at room temperature, revealing that changes in bacterial concentration and the activity of hydrolytic enzymes, part

Mycobacterium tuberculosis remains the leading cause of death from a single infectious pathogen globally despite decades of effective chemotherapy. In 2024, an estimated 10·7 million people developed tuberculosis, including approximately 620 000 people living with HIV (PLHIV), and tuberculosis caused an estimated 1·23 million deaths overall, including approximately 150 000 deaths among PLHIV. Men accounted for more than half of the cases, and children represented a substantial burden, reflecting ongoing transmission and diagnostic gaps. Approximately a quarter of the world's population has bee
