Multilayered network analysis reveals the centrality of newly discovered Nucleocytoviricota in wastewater treatment plant communities.

Viruses of the phylum Nucleocytoviricota are remarkable entities due to their exceptionally large genomes and complex gene repertoires, which blur the lines between viral and cellular life. Previous research has leveraged computational approaches to map their extensive diversity. Experimental work has, in parallel, begun to elucidate their intricate interactions with hosts, bacterial symbionts, co-infecting virophages, and other mobile genetic elements.Although unlikely to replicate all simultaneously within the same host cell, the convergence of these entities within a single environment crea

Development and Validation of a Prediction Model for Acute Coronary Occlusion in Patients With Non-ST-Segment Elevation Myocardial Infarction.

This protocol describes a method for endogenous protein tagging in postmitotic primary neurons using homology-independent targeted integration (HITI), a CRISPR/Cas9-based approach that exploits non-homologous end joining (NHEJ). Unlike homology-directed repair (HDR), HITI does not require cell division, making it uniquely suited for postmitotic neurons. SpCas9 is delivered by a replication-incompetent simian immunodeficiency lentiviral vector (pLenti SIV), while the sgRNA, donor tag cassette, and a fluorescent plasma membrane marker are co-packaged in a single AAV vector. The two vectors are c

Amorphous TiO2: An unexpected antiviral shield for surfaces.

HYPOTHESIS: Amorphous oxides are often considered catalytically inert, yet their disordered interfaces may influence interactions with biological systems. We hypothesized that amorphous TiO2 could exhibit antiviral activity through surface-mediated interactions under ambient, light-free conditions rather than through conventional photocatalytic pathways. EXPERIMENTS: Amorphous TiO2 films were prepared by low-temperature sol-gel processing and annealed at 200 °C and 350 °C. Their antiviral activity against lentivirus was evaluated using infectivity and real-time polymerase chain reaction (PCR)

Ionizable lipid impact on mRNA vaccine formulation properties and immunogenicity.

The COVID-19 pandemic disrupted global supply chains, causing shortages of critical lipid-based raw materials for mRNA vaccine production. To enhance formulation resilience, we systematically evaluated the impact of five ionizable lipids (ILs) on lipid nanoparticle (LNP) organization, mRNA delivery and immunogenicity. The physiochemical analysis revealed the potential coexistence of liquid crystalline lamellar (Lα) and inverse hexagonal (HII) phases, or a mixture of nucleotide-loaded and non-loaded HII phases within developed LNP formulations. Furthermore, ILs with saturated, multi-tail struct

A validated, high-throughput and resource-efficient digital densitometric method for antiviral and cytotoxicity screening against poxviruses.

Reference methods in antiviral drug discovery, the plaque reduction assay (PRA) and viral yield reduction, are labor-intensive and low-throughput, whereas tetrazolium-based metabolic assays (MTT) may be unsuitable for viruses that sustain host-cell metabolism during productive infection, including poxviruses. We validated a digital densitometric assay (DDA), which quantifies antiviral and cytotoxic effects in crystal violet-stained monolayers using the open-source software Fiji/ImageJ, against three reference methods, with vaccinia virus strain Western Reserve in Vero cells. A phage DUF669 protein mediates post-cleavage DNA repair against host CRISPR immunity.

Phages have evolved various anti-CRISPR (Acr) proteins or RNA-based anti-CRISPR (Racr) to evade host CRISPR immunity by direct interference. However, whether other counter-CRISPR mechanisms exist remains unexplored. Here, we report a phage-encoded two-protein system, termed Healer, which neutralizes CRISPR immunity via a post-cleavage DNA repair mechanism. This phage replication-associated system comprises two proteins: Gp63 (a DUF669 domain-containing protein), and Gp64 (an AAA domain-containing protein). Mechanistic investigations elucidate that Gp63 acts as a rapid-response effector of CRIS

[Mechanism of electroacupuncture at "Hegu" (LI4) in regulating the VP-TG pathway for trigeminal neuralgia].

OBJECTIVES: To establish a mouse model of trigeminal neuropathic pain induced by chronic constriction injury of the infraorbital nerve (CION), screen the optimal frequency of electroacupuncture (EA) for trigeminal neuralgia (TN), so as to explore the peripheral-central interaction mechanism of the "Hegu" (LI4)-ventral posterior nucleus (VP)-trigeminal ganglion (TG) pathway. METHODS: Male C57BL/6J mice were used to establish the TN model via the CION method. EA (2 Hz or 100 Hz or 2 Hz/100 Hz) was applied to bilateral LI4 for 30 min each time, once every other day, for a total of 12 times. Mech

Adjuvanted mucosal vaccination enhances protection and prevents influenza virus transmission in the guinea pig model.

Influenza virus infects the respiratory mucosa, highlighting the importance of mucosal immunity for early protection and transmission control. Here, we evaluated whether intranasal (IN) vaccination with recombinant trimeric hemagglutinin protein from A/Michigan/45/2015 (triHA) formulated with a combined mucosal adjuvant, nanoemulsion plus IVT, an RNA-based RIG-I agonist (NE/IVT), could protect guinea pigs against heterologous A/Netherlands/602/2009 challenge and reduce viral transmission. To compare mucosal and parenteral immunization, IN triHA/NE/IVT was benchmarked against IN triHA alone, IM

Virus-Driven Proximity Proteomics Identifies p400 as a Restriction Factor Poised on Incoming Viral Genomes.

Immediate-early viral proteins must rapidly counteract host defenses directed at incoming viral genomes, yet the protein interaction networks that mediate this remain unresolved. This gap persists largely because immediate-early proteins are expressed at low abundance during this stage of infection, making them challenging to investigate with standard approaches. Here, we present a virus-driven proximity proteomics framework to investigate immediate-early phase virus-host interactions in an authentic infection context. An isogenic P2A control virus untethers a miniTurbo biotin ligase from the

Rice-Grain Calcifications: A Classic Sign of Muscular Cysticercosis.

Muscular cysticercosis is an uncommon manifestation of Taenia solium infection, usually discovered incidentally, that produces characteristic elongated intramuscular calcifications on plain radiographs. We describe an 85-year-old man admitted with a viral respiratory infection complicated by respiratory failure, who developed myalgia disproportionate to the infection. Plain radiographs of the lower limbs, obtained to investigate the myalgia, revealed numerous "rice-grain" calcifications parallel to the muscle fibers, consistent with the patient's known history of cysticercosis. Recognizing thi

Enhancing foot-and-mouth disease virus thermostability with a VP1 substitution selected by host HSP60 inhibition.

Foot-and-mouth disease virus (FMDV) exhibits greater temperature sensitivity compared to many other picornaviruses, which poses a substantial challenge for the stability of inactivated vaccines. Therefore, enhancing the thermal stability of the FMDV capsid is crucial. FMDV exists as a quasispecies with high mutation rates, providing a basis for selection under pressure. Our group previously discovered that heat shock protein HSP60 was recruited to support FMDV replication by promoting the assembly of the viral replication complex (RC). By applying the HSP60 inhibitor mizoribine, we selected FM

Substrate secondary structure is associated with proteasomal cleavage propensity.

Why does the proteasome cleave proteins at some peptide bonds but not others? Prior work has emphasized sequence motifs, amino acid properties, and proteasome isoform, but the role of local secondary-structure context remains unclear. Here, we evaluate whether helix, strand, and coil context help explain proteasomal cleavage and whether such information can improve cleavage-site prediction. By mining a human and viral PDB structure corpus, we found that high-confidence predicted cleavage sites are enriched in beta-strand extended conformations and depleted in coil-like regions. We then trained

Chronic Complications Following Dengue Infection: A Scoping Review.

Dengue virus infection has increased substantially in Latin America, prompting epidemiological alerts from regional health authorities in recent years. While most published research focuses on the acute phase, chronic multisystemic sequelae remain poorly characterized. This scoping review aimed to identify and describe chronic complications in adult patients following dengue infection, as reported in the available scientific literature. A scoping review was conducted following the PRISMA-ScR guidelines. A structured Population, Concept, Context (PCC) question guided searches of PubMed (Nationa

Viral heritability of neurocognitive performances in persons living with HIV and underlying viral residue variants.

Neurocognitive impairments (NCI) affect up to 50% of persons living with HIV (PLWH), even under anti-retroviral therapy. Evidence suggests that HIV-1 genotypes at least in part contribute to NCI, but most studies considered composite scores and did not examine specific neurocognitive domains. We considered neurocognitive domains assessed in the Neurocognitive Assessment in the Metabolic and Ageing Cohort, a sub study of the Swiss HIV Cohort Study (SHCS), and determined associations with HIV-1 residues, detected by full-length genome sequencing, previously linked to self-reported neurocognitive

Antagonism of PRDX1 and Japanese encephalitis virus via the autophagy pathway.

Japanese encephalitis virus (JEV) is a mosquito-borne zoonotic infectious agent and causes animal and human illness of the central nervous system. Japanese encephalitis virus inflicts severe harm, yet even with an approved vaccine, prevention and control remain daunting, and the molecular mechanism underlying the virus-host interplay remains incompletely understood. In this study, we found that the host peroxiredoxin 1 (PRDX1) protein inhibits JEV replication. PRDX1 targets nonstructural protein 1 (NS1) of JEV and mediates its degradation via the proteasome and autophagy pathways, thus inhibit

Assessing the impact of phylogenetic reconstruction error on genetic reassortment inference in segmented viruses.

Recombination is an important process in the evolution of RNA viruses. For viruses with segmented genomes, recombination can occur by reassortment of entire genomic segments. This process has played a significant role in the adaptation and spread of influenza viruses with novel genomic combinations, i.e., antigenic shifts. Reassortment is usually identified by discrepancies between the topologies of trees reconstructed from different genomic segments, e.g., subtree prune and regraft (SPR) rearrangements. However, this phylogenetic discordance can also result from errors in tree reconstruction

Enabling Ciprofloxacin Resistance-Guided Therapy for Neisseria gonorrhoeae: Aligning Diagnostics, Regulation, Guidelines, and Reimbursement.

Gonorrhea treatment in the United States relies on empirically administered intramuscular ceftriaxone. Diagnostics to predict Neisseria gonorrhoeae ciprofloxacin susceptibility/resistance could enable use of ciprofloxacin, a low-cost, single-dose oral antibiotic, to treat ciprofloxacin-susceptible gonorrhea. Ciprofloxacin resistance in N. gonorrhoeae is overwhelmingly mediated by a single mutation in gyrA at codon 91. Molecular interrogation of this site reliably predicts ciprofloxacin resistance and susceptibility. The Antibacterial Resistance Leadership Group (ARLG) is performing a multicent

MERS-CoV-3D: integrating whole-genome variation, proteome mapping, and structural annotation of MERS-CoV mutations.

Middle East respiratory syndrome coronavirus (MERS-CoV) remains a high-consequence zoonotic pathogen with recurrent outbreak potential and substantially higher reported case fatality than many other human coronaviruses. Although increasing numbers of MERS-CoV genomes and protein structures are available, these data remain distributed across independent sequence, proteome, and structural repositories, limiting systematic interpretation of viral mutations in their functional and three-dimensional contexts. Here, we present an integrated and automated MERS-CoV structural mutation database that co

Single-cell analysis reveals temporal heterogeneity of neutrophil-lineage states after spinal cord injury.

Spinal cord injury (SCI) elicits a complex immune response that evolves from acute inflammation to chronic tissue remodeling, but the temporal organization of neutrophil-lineage cells remains incompletely defined. Here, we reanalyzed three public SCI single-cell RNA sequencing datasets, including immune-cell-enriched and whole-lesion datasets. We combined neutrophil-state annotation, maturation assessment, differential expression, functional module scoring and ligand-receptor inference with immunofluorescence validation in a C57BL/6 mouse contusion model. Neutrophil-lineage cells were detected

Lassa fever prediction using data from Nigeria's national surveillance registry.

Lassa fever is a dangerous viral illness that is endemic in Nigeria and clinically difficult to separate from malaria and other febrile conditions in its early phase, which delays diagnosis and treatment. Machine learning has been proposed as a triage aid, yet several reported successes rest on small samples. Using the openly available national surveillance dataset of 20,027 suspected cases, of which 15.8% were laboratory-confirmed, we predicted laboratory confirmation from pre-laboratory bedside features alone. Synthetic oversampling was confined to training folds. Nine classifiers, including
