Molecular Approaches to Diagnosis in Ewing Sarcoma: Fluorescence In Situ Hybridization (FISH).

The differential diagnosis of small round cell tumors of bone and soft tissue (SRCT) crucially relies on the synoptic evaluation of morphology, immunohistochemical patterns, and molecular features. Although the implementation of broad RNA sequencing in diagnostic molecular pathology routines has substantially changed the standards for molecular confirmation of diagnoses, fluorescence in situ hybridization (FISH) on formalin-fixed, paraffin-embedded (FFPE) tissue sections remains an essential tool for rapid molecular corroboration of diagnoses, which is essentially required for therapeutic deci

Molecular Approaches to Diagnosis in Ewing Sarcoma: RT-PCR.

Ewing sarcoma is an aggressive, poorly differentiated solid tumor that most commonly arises in the bone and soft tissues of adolescents and young adults. It is defined by recurrent chromosomal translocations generating oncogenic fusions between a FET family gene-most frequently EWSR1-and ETS family transcription factors, most commonly FLI1 or ERG. The EWSR1::FLI1 fusion represents the predominant oncogenic event, occurring in approximately 85% of cases, while EWSR1::ERG is identified in about 10% of tumors; the remaining cases harbor rarer fusion variants. Although additional recurrent genetic

Epigenetic Analysis in Ewing Sarcoma.

Ewing sarcoma is a malignant tumor of bone and soft tissue, primarily driven by the EWSR1::FLI1 fusion oncogene. This chimeric transcription factor reprograms gene regulatory networks by aberrantly activating enhancers and binding to GGAA microsatellite repeats, thereby reshaping the epigenetic landscape of tumor cells. Given that chromatin accessibility governs transcription factor binding and downstream gene expression, high-resolution mapping of protein-DNA interactions is critical for elucidating the epigenetic mechanisms underlying Ewing sarcoma pathogenesis. This chapter presents a compr

Germline Variation and Somatic Alterations in Ewing Sarcoma.

Ewing sarcoma (EwS) is a rare bone or soft tissue tumor that occurs early in life, suggesting genetic variation is likely a major contributor to EwS risk. To date, genetic investigations have identified key somatic mutations and germline variants of importance for EwS risk. While substantial progress has been made in uncovering the genetic etiology of EwS, considerable gaps in knowledge remain. Herein, we provide a summary of methodological approaches for future genomic investigations of EwS. We anticipate that this recommended analytical framework for germline and somatic investigations, alon

Western Blot Analysis in Ewing Sarcoma.

A Western blot is an experimental method used to analyze protein expression. In Ewing sarcoma, as in many other diseases, Western blot provides information about the level of protein expression in different cell conditions, in comparison with other tissues or upon induced molecular changes. Based on the specific pattern of protein expression of the tissue, as well as on the characteristics of the protein of interest, the antibodies and protocol of Western blot may be modified according to different specifications. Here, we describe some of these peculiarities in the framework of the Ewing sarc

Tissue Preservation and FFPE Samples: Optimized Nucleic Acids Isolation in Ewing Sarcoma.

Different methods have been described for the preservation of biopsy or resection samples. In routine pathology, the cheapest and most used method is fixation of samples in formalin and embedding in paraffin (FFPE samples). This method preserves tissue samples for a very long time and is suitable for several specialized techniques, such as fluorescence in situ hybridization (FISH) and immunohistochemistry, the latter being the most frequent and often the only additional method used for the establishment of the final diagnosis. However, in light of the growing need for next-generation sequencin

(Immuno-)Histological Analysis of Ewing Sarcoma.

The diagnosis of Ewing sarcoma requires integrating information from numerous techniques, some of which are very sophisticated. However, the first steps of the diagnostic process are crucial to achieve the maximum possible diagnostic performance. In this chapter, we will review how to handle the diagnostic specimen from its collection, how to prepare it for diagnosis, how to make a complete pathology report, and provide guidance for the reasonable use of immunohistochemical techniques in this malignancy.

Analysis of Migration and Invasion in Ewing Sarcoma.

Metastasis is a complex, well-orchestrated process, which includes migration from the primary tumor and invasion into secondary locations as main features. In Ewing sarcoma, metastasis is the main determinant of malignancy, with ~30% of patients presenting with metastatic disease at diagnosis. Therefore, analyzing migration and invasion in different experimental settings in vitro is key to understanding this disease. Among the variety of possible techniques to study migration, this chapter describes the methods of wound healing (migration in 2D) and transwell (migration through a porous membra

Genetically Engineered Mouse Model in Ewing Sarcoma.

Modeling Ewing sarcoma is challenging, since overexpression of EWSR1::FLI1 induces apoptosis and is not sufficient for tumor induction. It is therefore important to obtain the cell-of-origin of Ewing sarcoma that is tolerant of EWSR1::FLI1 expression. Here we describe the generation of the EWSR1::FLI1-expressing mouse model for Ewing sarcoma by selecting embryonic chondrogenic progenitor, eSZ cells that contain Ewing sarcoma precursors.

Ewing Sarcoma PDX Models.

Ewing sarcoma (EWS) is a rare malignant pediatric tumor, and patient-derived xenografts (PDXs) could represent a possibility to increase the number of available models to study this disease. Compared to cell-derived xenografts (CDX), PDXs are reported to recapitulate better tumor microenvironment, heterogeneity, genetic, and epigenetic features. They are considered reliable models due to their superior predictive value when comparing preclinical efficacy and treatment response in patients. In this chapter, we extensively describe a method for generating EWS PDX models, along with their validat

Spatial Transcriptomics Analysis of Ewing Sarcoma.

Spatial transcriptomics is a collection of methods to quantify gene expression in situ. In cancer research, these technologies offer researchers new avenues for studying intra-tumoral heterogeneity and interactions between tumor cells and their tumor microenvironment (TME) in a spatially resolved fashion. In Ewing sarcoma research, a few pioneering spatial transcriptomics studies have begun to characterize the spatial landscape of tumors in unprecedented detail. In this chapter, we provide a series of tutorials on tissue selection, sample preparation, panel design and analysis pipeline for Ewi

Untargeted Metabolite Screening of Ewing Sarcoma Cells and Tissues with Liquid Chromatography-Tandem Mass Spectrometry (LC-MS/MS).

Altered metabolism is a hallmark of cancer, where rewiring of cellular metabolic pathways is essential for tumor initiation, support of rapid proliferation, and adaptation to new metastatic sites. Metabolomics has emerged as a powerful tool to comprehensively characterize the metabolome of cancers and holds promise to transform understanding of how oncogenes can drive tumorigenesis and metastasis, identify cancer-specific metabolic dependencies, and provide novel therapeutic opportunities. This chapter describes methods to extract metabolites from Ewing sarcoma (EwS) cells grown in 2D or 3D cu

3D Ewing Sarcoma Modeling for Metabolic Studies.

Three-dimensional (3D) in vitro models provide a physiologically relevant platform that more accurately recapitulates tissue architecture, cell-cell and cell-extracellular matrix interactions, and the physical microenvironment than traditional two-dimensional (2D) cultures. In particular, these models reproduce metabolic gradients, including oxygen and nutrient availability, enabling more precise investigations of cellular metabolism. This chapter describes two methods to grow Ewing sarcoma cell lines as 3D spheroids using physiological media, as well as the collection of spheroids in bulk or

Tumor Growth Analysis of Ewing Sarcoma Cell Lines Using Subcutaneous Xenografts in Mice.

Subcutaneous murine xenograft models are one of the most commonly used in vivo experimental methods in the cancer research field. Due to the lack of syngenic animal models for Ewing sarcoma, subcutaneous murine xenograft models currently offer the simplest way to investigate antineoplastic effects of therapeutics or biological functions of target genes in vivo. In this chapter, we describe in detail a widely used procedure for subcutaneous injection in mice, focusing on the specific characteristics of Ewing sarcoma cell lines.

Metastasis Assessment in Ewing Sarcoma Using Orthotopic Xenografts.

Orthotopic models are based on the implantation of tumor cells directly into the organ of origin, which allows interaction between the cells and the surrounding host tissues. Here, we describe a modified version of an orthotopic model that closely recapitulates the steps required for metastasis development in Ewing sarcoma: tumor cells are injected into the calf muscles of the mouse, and once the tumor reaches a certain volume, the muscles containing the tumor are surgically resected. This procedure involves a nonaggressive surgery of the muscle, which allows for the survival of the mouse duri

Analysis of Colony Formation Capacity in Ewing Sarcoma.

Colony formation assays enable an assessment of the cells' ability to grow in colonies under in vitro conditions. Following the seeding and an incubation period, the cell colonies are stained using a crystal violet staining solution, and the resulting colonies are imaged and assessed. This method can be leveraged to investigate the effect of genetic modifications or the application of different drug compounds on colony growth. Here, we describe a protocol applied to Ewing sarcoma cell lines, as well as possible modifications.

Using Zebrafish Larvae as a Xenotransplantation Model to Study Ewing Sarcoma.

Tumor models allowing for the in vivo investigation of molecular mechanisms driving tumor progression and metastasis are important to develop novel strategies for cancer treatment. Unfortunately, for Ewing sarcoma, no adequate genetic animal models are currently available, although there is progress in zebrafish. Nevertheless, mouse xenotransplantation models are the state-of-the-art to model Ewing sarcoma in vivo. Here, we describe an alternative Ewing sarcoma xenotransplantation model in embryonic and larval zebrafish. This zebrafish model offers live imaging and easy compound testing opport

Chorioallantoic Membrane Assay to Assess Primary and Metastatic Tumor Growth in Ewing Sarcoma.

The chorioallantoic membrane (CAM) assay provides a rapid, cost-effective, and ethically advantageous in vivo model to investigate tumor growth, angiogenesis, invasion, and metastasis. The CAM of the developing chicken embryo forms a highly vascularized and naturally immunodeficient environment that supports the implantation and proliferation of human or murine cells without the need for immunosuppression. A Practical Compass to Biological Digital Resources and Omics Integration in Ewing Sarcoma.

Ewing sarcoma (EwS) is a paradigmatic fusion-driven cancer in which oncogenic FET::ETS transcription factor fusions orchestrate complex regulatory, epigenomic, transcriptional, and proteomic programs. Despite extensive molecular profiling, biological insight, and translational progress, EwS are strongly shaped by how data are generated, structured, and shared across heterogeneous initiatives. Fragmented cohorts, uneven molecular depth, and limited longitudinal sampling influence both integrative analyses and systems-level interpretation. This chapter is organized around this structural reality
