Conserved Hinge Motif Modulates Conformational Mobility of a Heme Trafficking Protein from Fusobacterium nucleatum.

Fusobacterium nucleatum encodes HmuF, which has been shown in vitro to bind tightly to heme, traffic the cofactor to anaerobilin synthase, and catalyze the four-electron reduction of anaerobilin. The structure of the heme-bound HmuF paralog, FldH, reveals an α-helical cap appended to the flavodoxin domain. Molecular dynamics simulations of FldH without heme reveal that the α-helical cap pivots away from the flavodoxin domain to form an open complex, but then reforms the closed complex, which remains closed for the duration of the MD simulation. Transition to the open conformation disrupts nonc

Structural Dynamics and Optical Spectra of the Phycobiliprotein PC612 Complex.

Phycocyanin 612 (PC612) is a light-harvesting complex found in cryptophyte algae, characterized by its distinct open structure and flexible protein conformation, allowing the algae to survive in low-light aqueous environments. Although cryptophyte algae are known to show a diverse range of spectroscopic properties, the complex electronic structures and photophysical properties of their pigment molecules, known as bilins, are not yet fully understood, particularly in terms of how the surrounding protein environment influences them. In this study, we performed quantum mechanics/molecular mechani

Concentration-Dependent Modes of Melittin-Induced Membrane Destabilization: An Integration of Experimental and Computational Tools.

Melittin is a well-known antimicrobial peptide whose mechanism of action is still not entirely understood. In this study, we combine complementary experimental techniques with molecular dynamics simulations to determine melittin-membrane interactions at different scales. Using 1,2-dioleoyl-sn-glycero-3-phosphoethanolamine (DOPE): 1,2-dipalmitoyl-sn-glycero-3-phospho-(1'-rac-glycerol) (DPPG) membranes that mimic the Escherichia coli inner membrane, this integrative approach reveals a clear transition in melittin's mode of action with increasing peptide loading. At low concentrations, melittin p

Smartphone-assisted colorimetric sensor based on Au/Fe3O4 nanozyme for total antioxidant capacity evaluation in fruits.

A smartphone-based colorimetric sensor has been developed using Au/Fe3O4 nanozymes for rapid, visual, and on-site total antioxidant capacity (TAC) determination. The Au/Fe3O4 nanozymes were synthesized via a two-step post-doping method and exhibited spherical morphology with an average diameter of 282 nm. Compared with pristine Fe3O4, the Au/ Fe3O4 nanozymes demonstrated significantly enhanced peroxidase-like activity, attributed to an increased Fe2+/Fe3+ ratio (from 0.97 to 1.03) and a higher oxygen vacancy content (from 24.4% to 32.1%). Electron paramagnetic resonance and cyclic voltammetry

First detection of pfhrp2 and pfhrp3 gene deletions in Niger Republic: a retrospective sub-analysis of biological samples.

BACKGROUND: Rapid diagnostic tests (RDTs) based on histidine-rich protein 2 (HRP2) are the main diagnostic tool for malaria in Niger and many countries in sub-Saharan Africa. However, deletions of the P. falciparum hrp2 and hrp3 genes can compromise RDT performance, and pose a threat to diagnostic accuracy. Although these deletions were reported in several regions of Africa, Asia and South America, no molecular data on pfhrp2/3 were previously available for Niger. METHODS: The present study is a retrospective sub-analysis of biological samples derived from a therapeutic efficacy study (TES) c

BsUGT74B1 confers Fenoxaprop-P-ethyl resistance through glycosylation and antioxidant regulation in Beckmannia syzigachne.

Beckmannia syzigachne is a dominant troublesome weed in wheat fields across China. Long-term continuous application of herbicides has led to widespread resistance of this weed to fenoxaprop-P-ethyl, a typical acetyl-CoA carboxylase (ACCase)-inhibiting herbicide, severely threatening wheat field weed management. In this study, we systematically clarified the resistance level and molecular mechanisms underlying fenoxaprop-P-ethyl resistance in a field-evolved resistant B. syzigachne population (R), which showed 5.26-fold resistance compared with the susceptible population (S). Environmental stability and persistence of Bacillus thuringiensis-based biopesticides: A comprehensive review of mechanisms and advancements.

Bacillus thuringiensis (Bt) is currently the most successful microbial biopesticide globally. Despite this, its potential to mitigate the devastating effects of chemical pesticides and its widespread adoption in large-scale field applications have not yet been fully realized due to its sensitivity to various environmental stressors. Among these stressors are ultraviolet radiation, temperature, precipitation, pH fluctuations, soil properties, and leaf surface morphology. Previous studies have assessed the individual impact of these factors on the degradation of Bt spores and Cry proteins. This

A comprehensive evaluation of computational models for identifying methylation variability in DNA methylation arrays.

DNA methylation (DNAm) is a key epigenetic modification that regulates gene expression and is involved in biological processes such as development, disease progression, and responses to environmental factors. While differential methylation analysis, which focuses on average methylation differences, is widely used in epigenome-wide association studies, variable methylation (VM) analysis is gaining recognition for its ability to uncover dynamic molecular processes underlying various phenotypic outcomes. VM analysis, which focuses on variability in methylation patterns, is particularly valuable f

[Foxtail millet SiSPX5 negatively regulates the signaling and metabolism of nitrogen and phosphorus].

The synergistic uptake of nitrogen (N) and phosphorus (P) is essential for plant growth, development, and adaptation to environmental stressors. The SPX family proteins are key regulators of the P-starvation response, while their roles in the coordinated regulation of N and P remain unclear. To systematically elucidate the molecular mechanisms by which foxtail millet (Setaria italica) SPX family genes mediate the synergistic uptake of nitrogen and phosphorus, and to characterize their regulatory effects on plant growth and development, we cloned SiSPX5, and systematically characterized its bio

[Identification of SPS family genes and regulation of photosynthetic pigment stability by PthSPS1/2/3 in Populus cv.741].

Solanesyl diphosphate synthases (SPSs), are key enzymes in the isoprenoid metabolic pathway, catalyze the biosynthesis of solanesyl diphosphate (SPP). In plants, the SPS family includes geranyl diphosphate synthase (GPS), farnesyl diphosphate synthase (FPS), geranylgeranyl diphosphate synthase (GGPPS), and SPS, catalyzing the stepwise condensation to form SPP. SPP is involved in the biosynthesis of solanesol and plastoquinone (PQ), both of which play important roles in plant growth, development, and the regulation of photosynthesis. Here, to elucidate the functions of the SPS subfamily in wood

[pMHCBind: predicting major histocompatibility complex class I-peptide interactions via protein large language models and hypergraph neural networks].

Major histocompatibility complex class I (MHC I) molecules initiate CD8+ T cell immune responses by presenting antigenic peptides, a process fundamentally governed by the spatial interaction network mediated by multi-residue synergy between the binding groove and the peptide. Accurate modeling of this mechanism is crucial for tumor neoantigen screening and personalized immunotherapy. However, existing methods are largely confined to sequence-level modeling, failing to capture cross-residue higher-order structural dependencies and fine-grained binding interface interactions. To address these ch

Bilingua-DPP-IV: A Bimodal Fusion Convolutional Neural Network Model for Prediction of Dipeptidyl Peptidase IV Inhibitory Peptides.

MOTIVATION: Dipeptidyl peptidase IV (DPP-IV) is a key therapeutic target for type 2 diabetes, and its inhibitory peptides are a promising class of therapeutic agents. However, the discovery of these promising drugs has been restricted, as many existing computational predictors are based on datasets that have remained static for several years. RESULTS: Here, we first presented a newly curated and expanded benchmark dataset, then introduced Bilingua-DPP-IV, a bimodal deep learning framework that integrates features from both amino acid sequences and molecular structures. Our approach leveraged

Integrated network toxicology, transcriptomic, and Mendelian randomization analyses explore potential molecular links between acrylamide exposure and clear cell renal cell carcinoma.

Acrylamide is a potential carcinogen widely encountered in occupational settings and heat-processed foods. However, the potential molecular relationships between acrylamide-associated targets and clear cell renal cell carcinoma remain poorly characterized. The toxicological characteristics of acrylamide were predicted using ProTox-3.0 and ADMETlab 3.0. Potential acrylamide-associated targets were identified using SwissTargetPrediction, the Similarity Ensemble Approach, and TargetNet and were intersected with clear cell renal cell carcinoma (ccRCC)-related genes obtained from GeneCards. Detection of Multi-Serotype Salmonella Based on Conserved Antigen Molecular Recognition.

Salmonella is a common foodborne pathogen. Antibodies against Salmonella are typically generated using inactivated whole bacterial cells as immunogens; however, the lack of studies on the recognition mechanism has limited antibody development. In this work, immunoinformatics-based simulation was employed to screen outer membrane proteins with high immunogenicity as antigens, successfully generated high-affinity monoclonal antibodies. The selected antibody pair 19F6-4E7 was capable of detecting 12 Salmonella serovars. A gold immunochromatographic strip (GICS) was established with visual LOD val

Lacticaseibacillus rhamnosus-Derived Extracellular Vesicles Alleviate Colitis via PPAR Signaling and the Gut Microbiota-Metabolite Axis.

Intestinal barrier dysfunction is a hallmark of inflammatory bowel disease (IBD), yet effective therapies remain limited, and the mechanisms of probiotic-derived extracellular vesicles (EVs) are poorly understood. Using complementary cell, murine, and intestinal organoid models, we investigated the protective effects of Lacticaseibacillus rhamnosus ZFML003-derived EVs (ZFML003-EVs). In Caco-2 cells, ZFML003-EVs restored barrier integrity by upregulating tight junction proteins (ZO-1, Occludin, Claudin-1). In DSS-induced colitis mice, oral administration alleviated colonic pathology and suppres

Decoding gene responsiveness to synthetic chromatin reader-actuators with multi-modal epigenomic profiling.

Cell identity is regulated by chromatin states that encode gene regulatory memory and shape responses to new inputs. To investigate how chromatin context influences inducibility in differentiated cells, we employed engineered synthetic reader-actuators (SRAs), fusion proteins containing the polycomb chromodomain (PCD) that binds H3K27me3. In MCF7 breast cancer cells, we mapped PCD-fusion occupancy by ChIP-seq and used RNA-seq to identify temporally resolved gene activation patterns. ChIP-seq profiling and machine learning models (MLM) demonstrated that PCD-fusion binding was predicted primaril

Unraveling hair graying: insights into melanocyte biology and the aging process.

Melanogenesis and pigmentation are crucial processes for normal skin and hair, and they are regulated by complex factors. Unlike epidermal pigmentation, follicular melanogenesis depends on cyclic replenishment from a bulge melanocyte stem cell reservoir, making its functional decline generally irreversible yet clinically reversible under rare conditions. Herein, we systematically review the core biological processes governing follicular pigmentation, including embryonic specification, niche homing, cyclic lineage migration, and microenvironmental signaling networks. We further integrate emergi

Beyond the stone: nephrolithiasis as a metabolic sentinel in upper tract urothelial carcinoma and papillary renal cell carcinoma: toward a risk-stratified management framework.

CONTEXT: Nephrolithiasis is increasingly recognized as a recurrent disorder that often coexists with broader metabolic vulnerability. Observational studies have also raised the possibility that stone disease may identify patients with a higher subsequent risk of upper tract urothelial carcinoma (UTUC) and, less consistently, renal cell carcinoma (RCC), particularly papillary RCC (pRCC). OBJECTIVE: To critically review the epidemiologic and mechanistic literature linking nephrolithiasis to UTUC and RCC, distinguish association from causation, and outline a clinically practical risk-stratified
