Standardized Annotation of Quantitative Proteomics Datasets Using SDRF-Proteomics.

Proteomics datasets require detailed and standardized metadata annotation to ensure reproducibility, reusability, and alignment with FAIR (Findable, Accessible, Interoperable, Reusable) principles. This chapter presents a practical, hands-on workflow for annotating a label-free proteomics dataset using the Sample and Data Relationship Format for Proteomics (SDRF-Proteomics), a HUPO-PSI and EuBIC-MS standard that has been adopted by major proteomics data repositories. We demonstrate the process on a COVID-19 nasal-swab dataset (PXD020394), showing how to derive sample and assay metadata from th

Botrytis cinerea Protoplasts Production and Inoculation.

The absence of a cell wall turns fungal protoplasts very receptive to the uptake of exogenous genetic material and, consequently, they can be used for genetic transformation or transfection experiments. Additionally, isolated monosporic fungal strains, naturally infected or previously transfected with a mycovirus, can be used in assays of fungal protoplasts fusion. This technology will overcome the barriers of vegetative incompatibility with other Botrytis cinerea strains, or even with other fungi, and successfully allow the transference of mycoviruses from an infected to a non-infected fungal

Virus-Induced Gene Silencing for Nodulation Analysis in Soybean.

Virus-induced gene silencing (VIGS) is a powerful reverse genetics tool that enables the transient knockdown of gene expression in plants by exploiting their natural antiviral defense mechanisms. This chapter presents a detailed protocol for applying a Cowpea severe mosaic virus (CPSMV)-based VIGS system to study gene function in soybean (Glycine max), with a focus on symbiotic root nodulation. VIGS allows systemic silencing of target genes, making it especially valuable to study pathways involving systemic signaling. The protocol includes Agrobacterium-mediated propagation of CPSMV variants i

WHO target product profiles for dengue therapeutics: an interdisciplinary analysis of ethical, regulatory, and implementation considerations.

Dengue, a mosquito-borne viral disease, is undergoing its largest surge in history, driven by climate and demographic changes. Expanding transmission has highlighted previously under-recognised populations at heightened risk of severe disease, including people with multimorbidity and immunosuppression, for whom live-attenuated vaccines are contraindicated or unlicensed. This evolving epidemiology underscores the urgent need for safe and effective treatments for dengue, particularly for those with complex risk profiles compounded by socioeconomic disadvantage. We examined ethical, regulatory, a

Accelerating the clinical development of treatments for dengue: WHO dengue therapeutics landscape analysis and target product profiles.

Dengue, an Aedes mosquito-borne viral infection, is on the rise with climate and demographic change. In 2023, WHO declared dengue its highest grade of emergency, following the largest number of cases and deaths in recorded history. This emergency highlighted the absence of safe and effective dengue-specific treatments as a gap in the product landscape for care for people with dengue. To accelerate development of dengue-specific treatments for wide implementation and access in all dengue-endemic countries, WHO conducted a landscape analysis of the dengue therapeutics pipeline and convened a glo

Cost-effectiveness of the hepatitis B birth-dose vaccine in South Africa: a mathematical modelling analysis.

BACKGROUND: In 2022, South Africa had an estimated hepatitis B prevalence of 4·7-6·0%. In an effort to eliminate viral hepatitis as a public health threat, a targeted (ie, selective) hepatitis B birth-dose vaccination (HepB-BD) policy was introduced in 2023. Under this policy, only infants born to mothers with confirmed hepatitis B positivity are eligible for HepB-BD, which is given in addition to peripartum antiviral prophylaxis (PAP) for mothers from the second or third trimester of pregnancy. This policy differs from the WHO recommendation that all newborns should receive a HepB-BD vaccine

Lentiviral Transduction of Embryonic Stem Cells.

Lentiviral vectors provide an efficient and reliable method for stable gene knockdown in embryonic stem cells (ESCs) through RNA interference. Here, we describe a detailed protocol for lentiviral transduction of mouse ESCs using lentiviral shRNA expression vectors. The protocol encompasses lentiviral particle production in HEK-293T packaging cells, determination of viral titer, transduction of ESCs cultured under feeder-free conditions, and selection of stably transduced cells. Additionally, we describe methods for evaluating transduction efficiency using fluorescence microscopy and flow cytom

Primer: Giant viruses of protists.

Giant viruses infecting protists have expanded our understanding of viral diversity. These members of the phylum Nucleocytoviricota possess genomes that can exceed 2.5 Mb and encode hundreds to thousands of proteins, including functions once thought unique to cellular organisms. They infect amoebae, algae, and other unicellular eukaryotes, forming large factories and interacting with virophages and mobile genetic elements. Their virions display diverse architectures, from icosahedral particles to amphora-shaped pandoraviruses and tail-bearing tupanviruses. Comparative genomics highlights evolu

A foundation-model approach to pediatric headache classification from resting-state fMRI.

Headache is the most common neurological disorder in children and substantially affects quality of life. We investigated whether resting-state functional MRI (rs-fMRI) can support pediatric headache classification using machine learning. We encoded rs-fMRI data using NeuroSTORM, a recent foundation model, and fine-tuned it to distinguish healthy controls from children with headache and subsequently classify headache subtypes. We then compared NeuroSTORM with a standard neuroscience approach that uses functional connectivity (FC) matrices derived from brain activity as predictors. Using 189 rs-

Ecophysiological mechanisms underlying tomato spotted wilt of tobacco under climate change.

Tomato spotted wilt is an important viral constraint on tobacco production, but the direction and magnitude of future climate effects remain uncertain. This systematized narrative review evaluates evidence linking climate drivers with cultivated tobacco physiology, tomato spotted wilt virus (TSWV), thrips-vector ecology, weed reservoirs, surveillance, and management. Direct multifactorial experiments that simultaneously manipulate climate, TSWV, tobacco, and vector species are scarce; therefore, the synthesis explicitly separates direct tobacco evidence from evidence derived from other TSWV ho

Immunohistochemical Analysis of INSM1, MCPyV, and PHOX2B Expression in Merkel Cell Carcinoma.

BACKGROUND: Merkel cell carcinoma (MCC) is a rare and aggressive cutaneous neuroendocrine malignancy with distinct etiological pathways, including Merkel cell polyomavirus (MCPyV) infection and ultraviolet (UV)-induced carcinogenesis. Owing to the lack of large case series, the etiology of MCC in Turkey remains unclear. INSM1 is a highly specific neuroendocrine marker that supports the diagnosis of MCC. PHOX2B, although known to be expressed in neuroblastoma, has been only rarely investigated in MCC. METHODS: We retrospectively evaluated 14 MCC cases diagnosed between 2008 and 2023 at Istanbu

Reconstituting human and SV40 replisomes with Okazaki fragment maturation reveals synchronized leading- and lagging-strand synthesis.

Eukaryotic lagging-strand synthesis requires iterative priming of Okazaki fragments (OFs) by Pol α, extension by Pol δ, and subsequent primer removal and ligation through Pol δ-mediated maturation of OFs (MOF). How the replisome coordinates these time-consuming lagging-strand processes while maintaining rapid and synchronized DNA synthesis remains unclear. Here, we reconstitute and compare the human and Simian Virus 40 (SV40) replisomes in the presence of MOF. In the human replisome, Pol α is recruited distributively to the CMG helicase for priming and transiently slows leading-strand synthesi

Preventing cancer Down Under: Australian screening guidelines for prevention of anal cancer in people living with HIV: the pathologists' viewpoint.

Anal squamous cell carcinoma (ASCC) is a human papillomavirus (HPV)-associated cancer with a rising incidence. People living with human immunodeficiency virus (PLHIV) are at the highest risk. Recent evidence has shown that treatment of the precursor lesion, high-grade squamous intraepithelial lesion (HSIL), can prevent cancer development. Consequently, several countries have published screening guidelines for anal HSIL as a strategy to decrease cancer incidence. In Australia, the Australasian Society for HIV, Viral Hepatitis and Sexual Health Medicine (ASHM) has recently released guidelines fo

Detection of Respiratory Syncytial Virus (RSV) in Black-Horned Capuchin Monkeys, Brazil.

We carried out a viral surveillance study on 30 black-horned capuchin monkeys (Sapajus nigritus) in Rio Doce State Park, a protected area in the Brazilian Atlantic Forest. Samples were tested for orthopoxviruses, flaviviruses, coronaviruses, influenza viruses, and a wide range of other respiratory viruses using molecular and serological methods. RT-qPCR detected the respiratory syncytial virus (RSV) genome in oral swabs from two asymptomatic juvenile females sampled in an area with high human interaction. This finding indicates a possible exposure of an population to RSV, a contagious human pa

Comparison of three routine methods for the identification of Kerstersia gyiorum from routine diagnostics and review of the literature.

INTRODUCTION: Since its first description in 2003, clinical case reports have repeatedly documented that the bacterial species Kerstersia gyiorum is a human pathogen. K. gyiorum has been described in the context of wound and middle ear infections, has been found in urine samples, and has even been recognized as a causative agent of septicemia. However, the pathogenic potential of K. gyiorum cannot be clearly determined due to the current lack of information about this species. To reveal the clinical significance of K. gyiorum, it is therefore essential to first create a clearly defined referen

mGem: Innate immune sensing of HIV-1 transcription in myeloid cells-a tale of two transcription start sites.

Suppressive antiretroviral therapy (ART) in people with HIV (PWH) arrests progression to AIDS and onward viral transmission. However, viral transcription from integrated HIV-1 proviruses persists on treatment and is linked to markers of chronic immune activation, contributing to the accelerated development of comorbidities in PWH. Of particular interest are persistent responses in long-lived tissue-resident myeloid cells, which direct tissue-level inflammatory processes through cytokine secretion and interactions with other immune cell populations. Here, we review recent findings on viral nucl

Multilayered network analysis reveals the centrality of newly discovered Nucleocytoviricota in wastewater treatment plant communities.

Viruses of the phylum Nucleocytoviricota are remarkable entities due to their exceptionally large genomes and complex gene repertoires, which blur the lines between viral and cellular life. Previous research has leveraged computational approaches to map their extensive diversity. Experimental work has, in parallel, begun to elucidate their intricate interactions with hosts, bacterial symbionts, co-infecting virophages, and other mobile genetic elements.Although unlikely to replicate all simultaneously within the same host cell, the convergence of these entities within a single environment crea

Development and Validation of a Prediction Model for Acute Coronary Occlusion in Patients With Non-ST-Segment Elevation Myocardial Infarction.

This protocol describes a method for endogenous protein tagging in postmitotic primary neurons using homology-independent targeted integration (HITI), a CRISPR/Cas9-based approach that exploits non-homologous end joining (NHEJ). Unlike homology-directed repair (HDR), HITI does not require cell division, making it uniquely suited for postmitotic neurons. SpCas9 is delivered by a replication-incompetent simian immunodeficiency lentiviral vector (pLenti SIV), while the sgRNA, donor tag cassette, and a fluorescent plasma membrane marker are co-packaged in a single AAV vector. The two vectors are c
