Glycerol-Based Cryopreservation of Sinorhizobium/Ensifer Strains from Sweet Acacia (Vachellia farnesiana [L.] Wight & Arn.).

The genus Sinorhizobium (Ensifer) exhibits remarkable metabolic versatility and adaptive capacity, establishing effective nitrogen-fixing symbioses with diverse legume crops, including the pioneer shrub Vachellia farnesiana. This association is crucial for ecological restoration in arid and nutrient-deficient Mexican dryland ecosystems and for the remediation of contaminated sites. However, the prolonged preservation of specialized native strains through continuous serial subculturing risks genomic instability and the loss of extrachromosomal replicons harboring essential nod, nif, and heavy m

ImmunoCAP-Based Detection of Alpha-Gal Syndrome: A Reproducible Diagnostic Protocol for Human Patients.

Alpha-GAL syndrome (AGS) is a type of allergy to mammalian meat and other foods or pharmaceuticals made from mammalian substrates. It is an IgE-mediated reaction caused by sensitization to the polysaccharide galactose-α-1,3-galactose (alpha-GAL) found in tick saliva after a previous tick bite. Alpha-GAL is present on proteins of mammals except primates. Sensitization to alpha-GAL in tick saliva predisposes to cross-reactivity following exposure (oral or non-oral) to glycated galactose-α-1,3-galactose proteins, regardless of their origin. Symptoms of varying severity (from dyspepsia to anaphyla

Protocols for Diagnosis and Management of Arthropod Bite Allergies in Humans.

Allergic diseases have increased significantly in recent decades, with a higher incidence of severe manifestations such as anaphylaxis. This increase is attributed mainly to environmental factors associated with the Western lifestyle that alter the epithelial barrier, promoting sensitization to allergens, such as those from arthropods. Hymenoptera (bees and wasps) are the most implicated arthropods. The sting introduces a venom composed of highly sensitizing proteins that are capable of triggering reactions ranging from local and mild to potentially fatal systemic reactions. The incidence is h

Untargeted UHPLC-HRMS Lipidomic Profiling of Ticks for Alpha-Gal Syndrome Research.

Lipids are a fundamental group of biomolecules that play diverse roles in biological systems, including energy storage, membrane architecture, and intra- and extracellular signaling. They are classified into eight major categories, and more than 50 000 distinct lipid structures are currently reported in the Lipid Maps Structure Database (LMSD). Given their importance in cellular metabolism and physiology, accurate identification and quantification of lipids are essential. In ticks, lipid metabolism is closely associated with physiological processes related to survival, pathogen transmission, a

Development and Application of Restriction Fragment Length Polymorphism (RFLP) for the Improvement of Cotton Crops.

Restriction fragment length polymorphism (RFLP) has been an important molecular tool in advancing cotton (Gossypium spp.) improvement by enabling researchers to detect stable genetic variations across the genome. Using restriction enzymes and labeled probes, RFLP generates highly reproducible, co-dominant markers that help identify differences among cultivars, wild species, and breeding lines. This technique has been widely used to construct early genetic linkage maps, locate quantitative trait loci (QTLS) associated with fiber quality, yield, and disease resistance, and study genome structure

Development of Single-Nucleotide Polymorphism (SNP) Markers in Sesame (Sesamum indicum L.).

Sesame (Sesamum indicum L.) is an important oilseed crop with considerable agronomic potential, widely cultivated across tropical and subtropical regions. Despite its substantial economic value, genomic research in sesame has progressed more slowly than in major staple crops. The advent of high-throughput single-nucleotide polymorphism (SNP) markers has markedly advanced sesame breeding by enabling the development of dense genetic linkage maps, genome-wide association studies (GWAS), and marker-assisted selection (MAS). This chapter presents detailed protocols for SNP discovery and validation

Development and Application of Random Amplified Polymorphic DNA (RAPD) for the Improvement of Cotton Crops.

Random amplified polymorphic DNA (RAPD) markers have played a significant role in accelerating cotton (Gossypium spp.) improvement by enabling rapid genome-wide assessment of genetic variation without the requirement for prior sequence information. RAPD has been widely applied in cotton germplasm characterization, cultivar identification, hybrid confirmation, and the early development of molecular linkage maps. Its simplicity, low cost, and the ability to amplify multiple polymorphic loci in a single reaction made RAPD particularly valuable during the early phases of cotton molecular breeding.

The Zebrafish Model for Alpha-Gal Syndrome.

Zebrafish (Danio rerio) has emerged as a robust vertebrate model for studying immune and allergic disorders, including food allergies. The alpha-Gal syndrome (AGS) is a tick-borne allergy characterized by an IgE-mediated delayed hypersensitivity to the oligosaccharide galactose-α-1,3-galactose (α-Gal), which is present in tick saliva and mammalian-derived foods and drugs. This chapter describes the experimental procedures used to establish and analyze the validated zebrafish model for AGS. Adult zebrafish were intramuscularly injected with Ixodes ricinus tick saliva and maintained on a mammali

Proteomics Analysis for Discovery of Biomarker of Tick Allergy.

The alpha-Gal syndrome (AGS) is an allergic disease with IgE-mediated delayed hypersensitivity to the oligosaccharide galactose-α-1,3-galactose (α-Gal) present in tick saliva and mammalian-derived foods and drugs. The incidence of AGS is increasing worldwide and thus requires the identification of serum biomarkers and tick biomolecules for the development of preventive, treatment, and control interventions. In this chapter, we describe step-by-step methods for proteomics analysis of human serum samples for AGS-related biomarker identification and characterization, characterization of molecular

Protective Pathogen Infection Against Tick-Induced Allergy in Zebrafish.

The α-Gal syndrome (AGS) links tick bites with delayed anaphylaxis to mammalian meat consumption. Recent work in zebrafish shows that the Ixodes ricinus salivary metalloprotease (MET) and allergen-like p23 trigger AGS-like responses, whereas subsequent infection with the mycobacterial fish pathogen, Mycobacterium marinum, skews immunity towards a protective Th1 profile. Here we provide a step-by-step protocol to: (i) reproduce tick-induced allergy in adult zebrafish, (ii) superimpose water-borne mycobacterial infection, and (iii) quantify clinical, serological, and molecular outcomes. The meth

Modeling Antigen Allergenicity with Bioinformatics Approaches.

Allergenicity is a multifactorial and context-dependent property that emerges from the interaction between intrinsic protein features and host immune mechanisms. Although regulatory frameworks rely primarily on sequence homology to known allergens, increasing numbers of novel and engineered proteins require more comprehensive computational strategies for preclinical assessment. This chapter describes a modular bioinformatic pipeline for the prediction and characterization of potential protein allergens. The workflow integrates FAO/WHO sequence-based criteria for regulatory compliance, structur

Clinical Protocol for Evaluating Ectoparasite-Induced Allergies with Emphasis on Alpha-Gal Syndrome.

Alpha-gal syndrome (AGS) is an ectoparasite-associated IgE-mediated hypersensitivity in which reactions occur after exposure to galactose-alpha-1,3-galactose (alpha-Gal) in mammalian foods, biologics, medications, and other mammalian-derived products. The delayed onset after oral exposure and the imperfect correlation between sensitization and clinical allergy complicate diagnosis. This chapter provides a practical clinical protocol for evaluating suspected ectoparasite-induced allergy with emphasis on AGS. The protocol integrates structured history taking, tick and other ectoparasite exposure

ProteoRift Protocols: A Deep Learning Filtering Workflow for Peptide Identification in Mass Spectrometry Data.

Increasing complexity and volume of mass spectrometry (MS) data have presented new challenges and opportunities for peptide identification in shotgun proteomics. Existing database search algorithms reduce the number of potential candidate peptides by using precursor mass filtering. While useful, relying on a single and simple filter may lead to the exclusion of nonabundant spectra and uncharacterized peptides. In this chapter, we present a machine-learning model, called ProteoRift, capable of predicting multiple properties of the peptide (e.g., length, missed cleavages, and modification status

3D Ewing Sarcoma Modeling for Metabolic Studies.

Three-dimensional (3D) in vitro models provide a physiologically relevant platform that more accurately recapitulates tissue architecture, cell-cell and cell-extracellular matrix interactions, and the physical microenvironment than traditional two-dimensional (2D) cultures. In particular, these models reproduce metabolic gradients, including oxygen and nutrient availability, enabling more precise investigations of cellular metabolism. This chapter describes two methods to grow Ewing sarcoma cell lines as 3D spheroids using physiological media, as well as the collection of spheroids in bulk or

A prognostic model for use at labour onset to estimate the risk of severe fetal compromise at birth: a retrospective, model development and validation study.

BACKGROUND: Absence of reliable risk assessment and monitoring of fetal wellbeing during labour remains a major clinical challenge worldwide. Cardiotocography (CTG) is commonly used to monitor the fetal heart rate, but its misinterpretation or delays in clinical escalation contribute to poor birth outcomes. We aimed to develop a novel prognostic model for the prediction of severe fetal compromise at birth, combining known clinical risk factors with the first 20 min of CTG monitoring. METHODS: In this retrospective, model development and validation study, we used routinely collected, fully ano

Exploratory Evaluation of the parkrun Practice Initiative in Australian General Practice: A Cross-Sectional Survey of Healthcare Professionals and Event Directors.

ISSUE ADDRESSED: The health benefits of physical activity (PA) are overwhelming, yet a high proportion of the Australian population does not meet recommended guidelines. Community-based initiatives such as parkrun offer a scalable approach to increasing PA. The parkrun practice initiative links general practice with local parkrun events to support people to become more physically active. In the United Kingdom, 32% of primary care centres are 'parkrun practices', however, this initiative has yet to be examined in the Australian context. Therefore, the aim of this study was to evaluate the parkr

MSDMS: An Open-Source Web Application to Design and Manage Custom Tandem Mass Spectrometry Libraries.

Mass Spectrometry Data Management System (MSDMS) is a comprehensive software solution for managing small molecule mass spectrometry (MS or MS/MS) libraries in MassBank format. Starting from large public libraries, MSDMS enables the creation of one or more custom libraries without having to run reference compounds or manage unknowns. Custom libraries improve the quality and speed of identification by LC-MS/MS screening of exogenous and endogenous compounds in complex biological samples. With a container-based architecture and Docker Compose configuration, MSDMS can be deployed as a website or a

A Uniquome-Based Method for Proteins Identification by Mass Spectrometry.

Protein identification by mass spectrometry (MS) is a pivotal step in proteomics. Numerous methods have been developed to securely and effectively identify proteins derived from experimentally detected peptides by mass spectrometry. The dominant approach is based on the assumption that each experimentally identified peptide can be matched with a peptide included in a database of peptide sequences, generated by in silico digestion of proteins with a specific proteolytic enzyme. In this way, the protein containing the peptide can be identified. In a more advanced approach, the proteins and their

Clitoris Development During 2nd Gestational Trimester in Human Fetuses.

Studies about the clitoris development during the 2nd gestational trimester in human fetuses are scarce in literature. The objective of this paper is to compare the fetal morphometric parameters with the clitoris development during the human 2nd gestational trimester carrying out measures of clitoris length, clitoris width and the distance between the clitoris to anus distance (CAD). We studied 20 female fetuses, aged between 12 to 22 weeks post-conception (WPC). The fetuses were evaluated regarding crown-rump length (CRL) and body weight immediately before dissection.
