Enhanced genetic diagnosis in early pregnancy loss: an integrated approach using CNV-Seq and STR genotyping.

PURPOSE: Chromosomal abnormalities are a leading cause of early pregnancy loss (EPL). While copy number variation sequencing (CNV-seq) is gradually applied in clinical practice, its sensitivity for detecting triploidy and uniparental disomy (UPD) remains limited. This study aimed to evaluate whether integrating CNV-seq with short tandem repeat (STR) genotyping could improve diagnostic performance in EPL. METHODS: In this study, 572 EPL samples were examined using CNV-seq combined with STR genotyping to detect chromosomal abnormalities, including triploidy and UPD, and to explore STR-based app

Evaluating the pathogenic significance of unique chromosomal variants in craniosynostosis using patient-derived induced pluripotent stem cells and mouse modelling.

PURPOSE: Unravelling causal links between unique structural/copy-number variants (SV/CNV) and associated phenotypes is essential for correct genetic counselling. We investigated two families in which patients with craniosynostosis had SV/CNV potentially dysregulating a fibroblast growth factor (FGF)-encoding gene; a 730 kb dup(4)(q21.21) including FGF5; and a complex 568 kb interspersed 13q12.11 duplication, located 841 kb from FGF9. METHODS: We combined bioinformatic predictions of altered topologically-associating domain (TAD) structure, with experimental analysis (RNA- and ATAC- [assay for

CrAGL62 and potential paternally expressed gene CrbZIP contribute to paternal-excess postzygotic barriers in citrus.

Interploidy hybridization in plants is constrained by a postzygotic barrier. Triploid production via 2x × 4x interploidy hybridization is an important strategy for obtaining seedless cultivar in some fruit tree crops including citrus. However, as the molecular mechanisms of postzygotic barrier in citrus remain unclear, triploid breeding efficiency is limited. Here, we compared seed development in citrus 2x × 4x and 2x × 2x crosses. Embryo and endosperm developed normally in 2x × 2x crosses, while endosperm cellularization completely failed in 2x × 4x crosses, resulting in embryo arrest at the

Triploidy is prominent in the duckweed Lemna minor complex.

Duckweeds (Lemnaceae Martinov) are aquatic monocotyledonous plants known to be the smallest and fastest-growing flowering plants on Earth. Many species are morphologically indistinguishable due to their reduced structures, yet molecular evidence suggests that visually similar clones could be distinct species or hybrids. Using a comprehensive suite of genomic, molecular and cytogenetic methods, we analyzed 58 presumed Lemna minor clones to resolve their relationships. Our study revealed extensive genome plasticity within the "Lemna minor complex," identifying diploid and triploid L. minor clone

A breakage-replication/fusion process explains complex rearrangements and segmental DNA amplification.

Segmental copy-number gains are major contributors to human genetic variation and disease, but how these alterations arise remains incompletely understood. Here, based on the analyses of both experimental evolution and human disease genomes, we describe a general mechanism of segmental copy-number gain from a rearrangement process termed 'breakage-replication/fusion'. The hallmark genomic feature of breakage-replication/fusion is adjacent parallel breakpoints: two or more rearrangement breakpoints derived from replication of a single ancestral DNA end. We show that adjacent parallel breakpoint

Muscle Characteristics and Transcriptomic Analysis of Diploid and Triploid Tiger Pufferfish (Takifugu rubripes).

Sexual maturity in tiger pufferfish (Takifugu rubripes) consumes substantial metabolic energy, constraining somatic growth and limiting meat yield. Artificial triploid induction (sterility) may redirect energy toward somatic growth. Cold-shock induced triploids were compared with diploid controls using muscle and liver tissues, and the phenotype, histology, nutritional composition, hormone levels, as well as transcriptome profiles were assessed. After 5 months, triploids attained significantly greater body length and body weight, with larger muscle fiber diameter but lower fiber density. The t

Currarino syndrome associated with an isolated 7q terminal deletion in Korea: a case report.

The 7q terminal deletion syndrome is a rare genetic disorder caused by the deletion of the long arm of chromosome 7 between 7q32 and 7q36.3. It is characterized by various clinical symptoms, such as abnormal facial features and impaired mental and physical development. Currarino syndrome is defined by a triad of sacral bone defects, anorectal malformations, and presacral masses and is often associated with mutations in the MNX1 gene located at 7q36.3. Only a few cases of 7q terminal deletion syndrome have been reported in Korea. In one of these familial cases, Currarino syndrome was associated

2n pollen production by extreme low temperature-induced failure of male post-meiotic cytokinesis in Populus.

Polyploidization by forming diploid gametes is an important force driving diversification and speciation in plant evolution. The prevalence of polyploids in adverse climates led us to underline that abiotic stress conditions can result in unreduced gametes. In the present study, we revealed that short periods of extreme low temperature (ELT) caused defects in male post-meiotic cytokinesis by interfering with the formation of the radial microtubule array, resulting in meiotic restitution and 2n pollen production in Populus. A protocol for inducing 2n pollen by ELT was established. The dominant

Long-read genome sequencing resolves a de novo complex 18q12.1q21.2 triplication causing partial tetrasomy and reveals its underlying mechanism.

Chromosomal triplications are rare structural variations often associated with complex phenotypes. We report the molecular characterization of a novel intrachromosomal triplication at 18q12.1q21.2 identified in a fetus with ultrasound abnormalities. Conventional karyotyping and array-CGH revealed a partial tetrasomy and a 26 Mb region of loss of homozygosity (LOH), extending from the triplication to the telomere. Long-read sequencing (LRS) identified breakpoint junctions revealing a direct-inverted-direct triplication structure. Breakpoint analysis suggested that this rearrangement arose throu

A complex reciprocal translocation is linked to reduced gamete viability in a loose-bunch grapevine somatic variant.

BACKGROUND: Because grapevine (Vitis vinifera L.) cultivars are highly heterozygous, they must be clonally propagated to preserve their varietal attributes. Over extended cultivar propagation, somatic mutations arise and can generate new phenotypes useful for intra-varietal improvement. Somatic variants with looser bunches - associated with more uniform berry ripening and reduced bunch rot incidence - are particularly valuable in compact-bunch cultivars. To understand the basis of this trait, we combined phenotyping, genomics, and genetic analyses to study VP11, a loose-bunch somatic variant c

Benchmarking long-read sequencing approaches to resolve facioscapulohumeral dystrophy locus complexity.

Facioscapulohumeral dystrophy (FSHD) is primarily associated with contraction of the D4Z4 macrosatellite array at the 4q35 locus. Unaffected individuals carry 11-150 D4Z4 repeats, whereas ∼95% of FSHD patients (FSHD1) exhibit a contraction to 1-10 units, along with reduced DNA methylation. In another ∼3% of patients (FSHD2), the disease results from a digenic mechanism associated with the presence of a pathogenic variant in the SMCHD1 gene, leading to the epigenetic deregulation of the 4q35 locus. However, 1%-2% of clinically diagnosed patients lack a defined genetic cause, highlighting diagno

Spatial Establishment of Autotetraploid Populations Follows the Propagation of Bistable Waves of Advance.

The establishment of polyploid populations is constrained by minority cytotype exclusion, whereby newly formed polyploids are lost when rare in predominantly diploid populations. Here, we consider this problem through a continuous-time approximation of a discrete model of tetraploid establishment. The spatio-temporal dynamics of sexually reproducing mixed-ploidy populations is then formally investigated using a reaction-diffusion framework, which allows us to determine the conditions for spatial invasion of tetraploids. We first study the local dynamics of gamete frequencies in populations com

Noncarrier mothers of hemophilia A patients with Intron 22 inversions often have other rearrangements.

BACKGROUND: Inversions involving intron 22 (Inv22) of the F8 gene are detected in approximately 45% of all severe hemophilia A (HA) patients. Digital droplet polymerase chain reaction using milepost assays and multiplex ligation-dependent probe amplification (MLPA) allows robust diagnosis of inversions, copy number variations, and more complex rearrangements in F8. OBJECTIVES: A total of 350 HA patients and 280 of their mothers from the Hemophilia Inhibitor Genetics Study cohort were analyzed to identify additional F8 mutations. METHODS: Digital droplet polymerase chain reaction and MLPA wer

Dietary N-carbamylglutamate Supplementation Enhances Muscle Quality in Triploid Crucian Carp (Carassius auratus) by Regulating Muscle Development, Collagen Synthesis and Antioxidant Capacity.

This study evaluated the effects of dietary supplementation with graded levels of N-carbamylglutamate (NCG) on growth performance and muscle quality in triploid crucian carp (TCC). Six isonitrogenous (35.00% crude protein), isolipidic (6.20% crude lipid), and isoenergetic (17.80 MJ/kg) diets were formulated with NCG inclusion levels of 0, 0.125, 0.25, 0.50, 1.00, and 2.00 g/kg diet. After an 8-week feeding trial, NCG supplementation significantly improved feed intake but did not affect other growth parameters. Notably, muscle quality was markedly enhanced in NCG supplemented. Muscle crude prot

Recurrent evolution of cryptic triploids in cultivated enset increases yield.

The high incidence of polyploidy in crops could be explained if domestication involved the selection of polyploids (cytotypes with more than two sets of chromosomes). Ancestral horticulture could have targeted desirable traits including yield, robustness to stress or disease, rather than requiring knowledge of polyploidy itself. We find evidence for this process underway in enset (Ensete ventricosum, Musaceae), a highly resilient crop constituting the main staple for over 20 million people in Ethiopia, which is clonally propagated and cultivated for its starch-rich corm and pseudostem. Prior t

Cancer mutations in RAD51 and its paralogues.

The RAD51 recombinase is central to repair of DNA damage arising from stalled or collapsed replication forks and DNA double strand breaks. Its essential role is revealed by the fact that this function evolved in bacteria but was retained in eukaryotes. In humans some of the RAD51 functions have been relegated to several paralogues which evolved by gene duplication. In addition to mutations, most cancers are also characterized by increased chromosomal instability manifesting as translocations, deletions, insertions, and other more complex forms of chromosomal re-arrangements. Given the central

Origin and impacts of ploidy variation in the coral Pocillopora acuta in Hawai'i.

Differences in ploidy impact fitness, shaping adaptation and evolutionary trajectories. Although polyploidy has been documented in corals, the mechanisms that give rise to polyploidy and the phenotypic consequences of this variation are unknown. We established a model population of 326 Pocillopora acuta colonies in Kāne'ohe Bay, Hawai'i, and used RAD sequencing of these samples and historical collections to define clonal lineages, ploidy state, and mechanistic origin of polyploidy in each colony. We also measured growth, morphometrics, thermal tolerance, and fecundity in common-gardened corals

Canavanine-based assay for gross chromosomal rearrangements reveals genome instability hotspots and modulating genes in fission yeast.

Gross chromosomal rearrangements are a hallmark of many diseases and cancers. The study of their biogenesis and the mechanisms underlying their formation is greatly facilitated by the availability of genetic reporter assays in model organisms. We present here a novel GCR assay developed in fission yeast, a highly relevant model for understanding genome instability related to human biology. The reporter employs canavanine counter-selection to detect GCRs within a chromosomal context. Using this assay, we identified natural hotspots for GCRs, including inverted long terminal repeats (IR-LTRs). S

Ploidy-Dependent Response to Anticancer Drugs of Human Embryonic Stem Cells.

Polyploidy is normally found in numerous tissues and cell types in the generally diploid human body and is crucial for proper development. However, polyploidy, and especially triploidy, can also be found in malignant tumours and is often associated with chemoresistance, stemness and metastatic capabilities. Here, we utilise our isogenic haploid, diploid and triploid human embryonic stem cell (hESC) lines to study the effect of ploidy on the response to four different anticancer drugs. Surprisingly, we show that triploid cells are more sensitive to chemotherapy-induced apoptosis and cell cycle

Chromosome-specific differences in the recombination landscape of spontaneous meiotic nondisjunction.

Failures in chromosome segregation during meiosis result in aneuploid gametes and are the leading cause of miscarriage. The position and number of crossovers, genetic exchanges between homologous chromosomes, are essential to their accurate disjunction in meiosis. Previous research analyzing nondisjunction of acro- and telocentric chromosomes in human and Drosophila has identified altered positioning and number of crossovers that differs between meiosis I and meiosis II nondisjunction. Limited data from positioning in chromosomes that segregated normally in metacentric trisomies has suggested
