Single nuclei and spatial profiling of sacrococcygeal teratomas reveals cellular composition and X inactivation heterogeneity.

Sacrococcygeal teratomas (SCTs) are the most common neonatal tumors, yet their cellular origins, clinical stratification, and sex bias-occurring three times more in XX than XY individuals-remain poorly understood. To address these gaps, we examined six postnatal (one male and five female) and two prenatal (both female) SCTs by single nuclei RNA-seq and spatial transcriptomics. We identified five broad cellular lineages in SCTs: stroma, epithelia, endothelia, neuroectoderm, and immune. The transcriptomes and lineage compositions showed significant heterogeneity, which offer a framework for futu

Using the linear references from the pangenome to discover missing autism variants.

To better understand large-effect pathogenic variation associated with autism, we generated long-read sequencing (LRS) data to construct phased and near-complete genome assemblies (average contig N50 = 43 Mbp, QV = 56) for 189 individuals from 51 families with unsolved cases. We applied read- and assembly-based strategies to facilitate comprehensive characterization of de novo mutations, structural variants (SVs), and DNA methylation. Using LRS pangenome controls, we efficiently filtered >97% of common SVs exclusive to 87 offspring. We find no evidence of increased autosomal SV burden for prob

Escape from X inactivation varies across genes and tissues and shapes sex-biased sex chromosome gene expression.

Sex differences in human health and disease are shaped by complex interactions between hormones, environment, and genetic factors - including those associated with sex chromosomes. While X chromosome inactivation (XCI) in females generally silences one copy of the X to equalize dosage with males, a subset of genes "escape" XCI and remain expressed from both X chromosomes. In this study, I integrate allele-specific expression data from three females with non-mosaic XCI, sex-biased expression profiles from over 40 tissues, and enhancer activity data from GTEx to explore how variation in the magn

Longitudinal study of genome-wide DNA methylation in individuals with and without post-acute symptoms following SARS-CoV-2 infection.

BACKGROUND: Symptoms following SARS-CoV-2 infection, referred to as Long-COVID, have been reported since the pandemic. We investigated whether COVID-19 or Long-COVID is associated with persistent genome-wide DNA methylation (DNAm) changes in whole blood using a longitudinal design. METHODS: DNAm was measured using the Illumina EPIC V2 platform (859,651 CpGs) in 297 adult participants (594 samples in total) from two Norwegian population-based cohorts, with samples collected pre-infection (2020) and during the pandemic (2023). Participants were classified as Long-COVID, COVID-19 (no persistent

Expanding the phenotypic spectrum of Xq28 duplication involving MECP2: a familial case report.

X-linked intellectual disability (XLID) is a well-recognized group of neurodevelopmental disorders, with pathogenic variants in X-chromosomal genes accounting for approximately 16% of intellectual disability cases in males. Clinical expression in females is variable and depends on patterns of X-chromosome inactivation. We describe three affected individuals from a single family with XLID caused by a confirmed duplication of the Xq28 region, including the genes SLC6A8, L1CAM, MECP2, TKTL1, FLNA, and GDI1. Two male siblings presented with severe phenotypes, including profound intellectual disabi

Exploratory identification of candidate SNP markers associated with recurrent clinical mastitis in Holstein cattle.

Mastitis remains one of the most prevalent and economically significant diseases in dairy cattle worldwide. Although somatic cell count (SCC) is widely used as an indicator for mastitis diagnosis, its physiological variability limits its utility for predicting individual susceptibility. In this study, we aimed to identify genomic markers associated with recurrent clinical mastitis by defining mastitis-susceptible cows as those experiencing three or more episodes within a single lactation. Whole-genome resequencing was conducted on 50 Holstein cows (25 mastitis-susceptible and 25 healthy contro

Developmental determinants of male bias in medulloblastoma.

Boys experience an overall increased incidence of several childhood cancers, including medulloblastoma, a clinically heterogeneous cerebellar tumor. In subtypes of Group 3 and Group 4 medulloblastoma, males are three times more prevalent than females. As medulloblastoma is suspected to initiate during fetal development, we hypothesized that this sex bias reflects a combination of prenatal, sex-specific developmental processes and somatic alterations. To test these hypotheses, we compiled a large multi-omics dataset from children with medulloblastoma, which revealed sex-specific alterations, in

4D nucleome landscape reveals dissolution of bipartite active X chromosome in liver cancer development.

Changes of three-dimensional chromosome organization in cancers are well established, but little focus has been placed on the behaviour of X chromosome (chrX). Here we show that hepatic chrX of male mice exhibits chromosome segregation, which is attenuated during hepatocellular carcinoma (HCC) development. Using F1 hybrid mice, we find that both conformation change and gene activation on male active chrX (Xa) are more pronounced than those on female Xa, which is correlated with male bias in liver diseases. Of note, analysis of human hepatic tissues demonstrates that normal Xa possesses a bipar

Overlapping Xq13.3 duplications define an X-linked hypotrichosis simplex and implicate TAB3 dosage sensitivity.

Hereditary hypotrichosis comprises a group of nonsyndromic hair growth disorders for which molecularly characterized forms have been predominantly attributed to autosomal inheritance. Here, we identified three unrelated families with X-linked hypotrichosis simplex (XLHS), characterized by normal hair at birth followed by progressive scalp hair sparsity that emerges in childhood or adolescence. Affected males showed more severe and diffuse involvement, whereas affected females exhibited milder, patchy thinning, consistent with X-linked inheritance. Genomic analyses revealed partially overlappin

Lysosomal metabolism in pancreatic cancer and its crosstalk with host physiology.

Transcription factors from the family of Signal Transducers and Activators of Transcription (STAT) are activated by numerous cytokines. Two members of this family, STAT5A and STAT5B (collectively called STAT5), have gained prominence in that they are activated by a wide variety of cytokines such as interleukins, erythropoietin, growth hormone, and prolactin. Furthermore, constitutive STAT5 activation is observed in the majority of leukemias and many solid tumors. Inactivation studies in mice as well as human mutations have provided insight into many of STAT5's functions. Disruption of cytokine

Transcriptomic Convergence and the Female Protective Effect in Autism.

Autism spectrum disorder (ASD) is a common neurodevelopmental condition characterized by deficits in social communication as well as restricted and/or repetitive behaviors. ASD is highly heritable1, with a complex genetic architecture: large-scale studies have identified dosage-altering copy number variants (CNV) and single nucleotide variants (SNV) that implicate hundreds of genes as individually rare causes of ASD (ASD genes)2-4, with common variation at multiple loci also contributing substantially to risk5. Understanding how disruptions to these functionally diverse genes lead to the share

Profiling X chromosome genes expression relevant to sex dimorphism in stroke: insights from transcriptomics landscape analysis.

INTRODUCTION: Although age is the most important non-modifiable risk factor for cerebral stroke, it is also apparent that females commonly exhibit longer lifespan and better outcome after stroke compared to the age-matched males. A critical event after stroke is the peripheral infiltration of immune cells across damaged blood-brain barrier, which induces inflammatory and immune responses within the brain parenchyma and consequently worsen brain injury. These events are also dependent on age and display a sex different pattern. Theoretically, X chromosome-encoded differential expression genes (

Escape from X-chromosome inactivation at KDM5C is driven by promoter-proximal DNA elements and enhanced by domain context.

Over 20% of human X-linked genes escape from X-chromosome inactivation (XCI), and are important contributors to sex differences in gene expression. Candidate factors involved in escape have been identified through enrichment analyses and include both regional as well as promoter-proximal elements; however, functional testing is limited. Using both in vivo and in vitro mouse models, we refine a region of just 2.6 kb of the human escape gene KDM5C as able to drive escape from XCI. Transgenes of mouse Kdm5c escape XCI; however, human KDM5C is one of three escape genes in a more than 200 kb region

X and Y gene dosage effects are primary contributors to human sexual dimorphism: The case of height.

Many human phenotypic traits vary between the sexes, including adult height for which males are, on average, 13 cm taller than females. The biological mechanisms for this sexual dimorphism are not entirely understood. One hypothesis to explain the sexual dimorphism in height relates to differential expression in males and females of SHOX, a height-related gene in the pseudoautosomal region 1 (PAR1) on the X and Y sex chromosomes. SHOX expression is reduced on the inactive X chromosome (Xi), compared to the active X in females. Sex chromosome aneuploidies (SCAs), characterized by an atypical nu
