A Novel Mechanistic Route to the Formation of an Internal Aldimine between Pyridoxal 5'-Phosphate and Ornithine Decarboxylase Enzyme at Its Active Site.

Pyridoxal 5'-phosphate (PLP) functions as a vital cofactor in numerous biochemical processes. To perform its role as a cofactor, PLP has to first form a Schiff base complex with the enzyme, known as the internal aldimine, which is an important step for the function of all PLP dependent enzymes. In this study, we investigate the reaction mechanism of this process at the active site of a PLP-dependent enzyme, namely ornithine decarboxylase (ODC), using QM/MM molecular dynamics simulations combined with enhanced sampling methods. The reaction starts with the nucleophilic attack of the side chain

Cryptic RNA Binding Sites Are Energetically Accessible and Chemically Addressable.

Cryptic binding sites generated by local conformational dynamics have become an important concept in protein-targeted ligand discovery, yet their energetic accessibility and relevance to RNA recognition remain less well-understood. Here, we use the env8 cobalamin (Cbl) riboswitch as a model system to investigate the energetic consequences of cryptic-site formation through base displacement. Structural analysis revealed that binding of β-axial-substituted Cbl derivatives displaces a conserved adenosine (A20) from the RNA core, exposing a previously hidden binding site occupied by the β-axial su

Artificial Initiation Codons and Engineered Initiator tRNAs Enable N-Terminal Noncanonical Amino Acid Incorporation in Cell-Free Translation Systems While Retaining Native Methionine Incorporation.

Noncanonical amino acid (ncAA) incorporation at the protein N-terminus enables defined protein functionalization. However, initiation-based ncAA incorporation systems generally suppress the native methionine pathway, limiting their use for proteins containing internal methionine residues. Here, we developed an orthogonal initiation system for N-terminal ncAA incorporation in cell-free translation systems while retaining native methionine incorporation. We profiled background initiation from all 64 codons in cell-free translation systems and identified low-background artificial initiation codon

Silicon Quantum Dots Enhance the Nutritional Quality and Digestive Bioaccessibility of Cherry Radish (Raphanus sativus L.) via Rhizosphere Modulation.

A 50-day greenhouse pot experiment was conducted to evaluate the effects of soil-applied silicon quantum dots (Si QDs) and SiO2 nanoparticles (SiO2 NPs) at 50 mg kg-1 on cherry radish (Raphanus sativus L.), using unamended soil and ionic Si as comparative controls. Si QDs exhibited higher Si bioavailability and assimilation efficiency, increasing edible taproot biomass by 90.7% relative to the unamended control. Mechanistically, Si QDs enhanced taproot ammonium accumulation (23.1%) by stimulating urease activity and enriching beneficial rhizobacteria (Ramlibacter, Ensifer, Thauera). This promo

Dietary Vitamin K2 Isoforms Restore Redox Balance, Organelle Integrity, and Genomic Stability under Streptozotocin-Induced Oxidative Stress in Differentiated SH-SY5Y Cells.

Among the two dietary vitamin K2 isoforms, MK-4 is abundantly found in the brain, and MK-7 is well absorbed and has a longer half-life. Beyond canonical functions, these dietary vitamin K2 vitamers have emerged as bioactive nutrients with potential cytoprotective properties. However, their presence in the brain and their functional relevance in modulating oxidative-stress-associated organelle damage, genomic instability, and neurite integrity remain insufficiently characterized. Streptozotocin led to impaired cellular bioenergetics, followed by organelle damage and genotoxicity. Post-treatment

Synthesis and Self-Assembly Studies of Reusable Cholesterol-Based Amphiphiles in Wastewater Treatment and Drug Delivery.

Glycine, alanine, and serine are three different amino acids that were used as structural building blocks to synthesize three different cholesterol-based amphiphiles (CAPs). Their gelation behavior was systematically examined in binary solvent systems using a wide range of methods, such as UV-vis spectroscopy, FT-IR spectroscopy, NMR spectroscopy, rheological measurements, SEM, and XRD. It is interesting to note that all composites showed outstanding adsorption behavior toward water-soluble dyes. The CSAP gel matrix achieved a maximum dye adsorption capacity of approximately 272 mg/g for the c

Menaquinones in bacteria - occurrence, function and biosynthesis.

Menaquinones (MKs), known mainly as respiratory quinones in bacteria, are found in the majority of bacterial species and show great variety as regards to the structure, i.e. the length of the side-chain, its saturation, ring methylation and other modifications. MK function in bacteria is attributed mainly to its function in anaerobic respiration, but the number of potential electron donors and acceptors is very numerous. However, their function is far beyond contribution in respiration. For example, they take part in bacterial photosynthesis, mediate extracellular electron transport or partici

Vitamin C-Induced Photo-Redox Threshold Enables High-Fidelity Volumetric Printing of Collagen.

Tomographic volumetric printing (TVP) enables rapid fabrication of complex, centimeter-scale 3D architectures. TVP of native proteins such as collagen is attractive because it preserves native bioactive motifs that regulate cell-matrix signaling. However, direct TVP of collagen remains challenging because dityrosine crosslinking, driven by visible-light-activated Ru(II)bpy3 2+/sodium persulfate (SPS), lacks an effective inhibitory mechanism. This results in near-immediate crosslinking upon light exposure, leading to an insufficient nonlinear threshold response that fails to suppress background

Low-Carbohydrate Diets, Nutritional Adequacy, Glycemia, and Perinatal Outcomes in Women With Gestational Diabetes Mellitus: A Secondary Analysis of the DiGest Trial.

OBJECTIVE: The optimal dietary carbohydrate intake for pregnant women is disputed internationally. Many authorities recommend a minimum of 175 g/day of carbohydrates primarily to support maternal brain glucose requirements and normal fetal brain development. We assessed whether low (<175 g/day) or very low (<120 g/day) carbohydrate intake was associated with altered nutrient intake, glycemia, or pregnancy outcomes in women with gestational diabetes mellitus (GDM). RESEARCH DESIGN AND METHODS: Women recruited to the Dietary Intervention in Gestational Diabetes Trial (DiGest) completed masked c

Production of Archaeal Inositol Phospholipids in Engineered Saccharomyces cerevisiae.

Despite phospholipid backbone divergence between Archaea (ether-isoprenoid/glycerol-1-phosphate membranes) and Bacteria/Eukarya (ester-fatty acid/glycerol-3-phosphate membranes), known as the "lipid divide", inositol headgroups are conserved across all domains. Inositol lipids from thermophilic archaea form exceptionally stable liposomes but are difficult to obtain at scale. Here, we engineered eukaryotic Saccharomyces cerevisiae for heterologous biosynthesis of unsaturated archaetidylinositol, revealing unexpected promiscuity of endogenous yeast enzymes toward archaeal substrates. A Tocopherol-Related Methyltransferase SlVTE3(2) Regulates Tomato Fruit Ripening and Tocopherol Accumulation.

Tomato fruit ripening is a critical developmental process that determines the fruit quality. However, the regulatory mechanisms underlying the ripening initiation remain incompletely understood. Here, we characterized SlVTE3(2), a tocopherol-biosynthesis-related methyltransferase, and investigated its role in tomato fruit ripening. CRISPR/Cas9-mediated mutation of SlVTE3(2) accelerated ripening initiation, resulting in earlier ethylene production, faster softening, and an earlier color transition, whereas overexpression delayed these processes. Transcriptome analysis showed that SlVTE3(2) affe

Biosynthesis of 3-Hydroxy-3-methylbutyrate by Probiotic Escherichia coli Nissle 1917.

3-Hydroxy-3-methylbutyrate (HMB) is an important nutritional supplement for managing sarcopenia. This study engineered an HMB biosynthetic pathway in the probiotic Escherichia coli Nissle 1917 (EcN). The initial engineered strain exhibited low HMB titers, as carbon flux was primarily diverted toward acetate formation. Deleting the pyruvate oxidase gene (poxB) reduced acetate but caused significant pyruvate accumulation, revealing a severe kinetic bottleneck in endogenous pyruvate dehydrogenase (PDH) activity. Supplementing pantothenic acid (Vitamin B5) profoundly expanded the intracellular coe

Influence of cooking techniques on whole grains quality, nutrition, safety and structural changes.

Whole grains (WGs) are important sources of dietary fiber (DF), vitamins, and phytochemicals and play an important role in improving metabolic health and preventing chronic diseases. However, despite their substantial health benefits, the application of WGs in staple foods and their consumer acceptance remain limited, mainly because the bran layer adversely affects product texture, palatability, cooking time, and processing adaptability. Therefore, optimizing cooking methods is an important strategy for balancing palatability, nutritional value, and consumer needs. This review discusses key st

Influence of yoga on the epigenetics of obesity: a study on its short- and medium-term benefits in the treatment of patients with severe/morbid obesity eligible for bariatric surgery.

BACKGROUND: Obesity is a growing global health problem characterised by chronic low-grade inflammation and epigenetic dysregulation. Epigenetic mechanisms-potentially reversible changes in gene expression occurring without alteration of the DNA sequence, most notably DNA methylation-are increasingly implicated in obesity-related inflammation. Yoga may act as complementary therapy. OBJECTIVE: To explore whether participation in a structured yoga program is associated with changes in DNA methylation of TNF-α, and with clinical, hormonal, metabolic and psychological parameters, in patients with
