Beyond the browning index: RGB radiomics enables non-destructive prediction of fresh-cut "Red Fuji" apple browning and enzyme activities.

Fresh-cut apples undergo rapid enzymatic browning, which compromises visual quality and causes substantial postharvest losses. Most RGB vision approaches rely on handcrafted color/texture descriptors that are sensitive to acquisition conditions and provide limited linkage to the underlying enzyme dynamics. This study proposes a radiomics-enhanced RGB imaging framework to non-destructively quantify browning progression and predict key browning-related enzymatic activities in fresh-cut "Red Fuji" apples. Apple slices were imaged from 0 to 24 h after cutting using a custom high-resolution RGB set

Immobilized enzyme-catalyzed preparation and characterization of artificial Antarctic krill oil analogs from egg yolk lecithin.

Antarctic krill oil (AKO) serves as a vital natural source of phospholipid-bound EPA/DHA, but its large-scale industrial application is limited by unstable supply chains, poor oxidative stability, and potential food safety risks. This work established an enzymatic strategy for the synthesis of artificial AKO analogs (AAKOs). A dual-functionalized hollow mesoporous silica carrier (HMSP-N3/C8) was engineered to immobilize phospholipase B (PLB). Synergistic hydrogen bonding and hydrophobic interactions significantly enhanced the catalyst's stability and reusability. The transesterification reacti

CRISPR/Cas12a-powered self-sustaining catalytic nucleic acid circuit for highly sensitive detection of aflatoxin B1.

Aflatoxin B1 (AFB1) is a highly toxic mycotoxin and strongly carcinogenic and teratogenic to humans. Achieving CRISPR-based sensing system for highly sensitive detection of AFB1 remains a significant challenge. A CRISPR/Cas12a-powered self-sustaining catalytic nucleic acid circuit (CPSCN) is proposed for the sensitive and accurate detection of aflatoxin B1 (AFB1). In the CPSCN sensing system, CRISPR/Cas12a/gRNA1 indirectly recognizes AFB1 by aptamer and effectively triggers trans-cleavage of a pair of self-reporting single-stranded DNA-locked RNA2 fluorescence probes (named as dual-winged fluo

Secretory bile salt hydrolases regulate niche displacement and gut colonization of vancomycin-resistant Enterococcus.

Vancomycin-resistant enterococci (VRE) residing in the gut are major causes of hospital-acquired infections worldwide. Bacteria belonging to the Bacteroidales order have been linked to protection against VRE, but the mechanism remains unclear. Here, we identify an important role for Bacteroidales species in mediating resistance to VRE through a distinct subtype of bile salt hydrolases (BSHs) that retain an uncleaved N-terminal signal peptide. This subclass of BSHs harbored by Bacteroides species promotes VRE inhibition through deoxycholic acid (DCA) production in the presence of Lachnospiracea

AI-Assisted Metagenomic Mining of New Dye-Decolorizing Peroxidases: Systematic Biochemical Validation and Catalytic Structural Diversity.

Dye-decolorizing peroxidases (DyPs) are promising biocatalysts for lignin valorization and environmental remediation. Here, 427 putative marine Class P DyPs containing the conserved heme-binding motif were retrieved from metagenomic data sets. CatPred and UniKP were used in parallel to rank candidates, while AlphaFold3-derived models served as structural hypotheses for assessing predicted structural diversity and guiding candidate selection. The candidates were grouped into six structural classes, and seven representative enzymes were experimentally examined. Four showed detectable activity, i

Mechanistic Insight into the Enhancement of Glucose Oxidase Activity by Sulfonyl-Containing Sweeteners.

Elucidating the catalytic mechanism of glucose oxidase (GOD) and modulating its activity are critical for biomedicine and food production. This study demonstrates that sulfonyl-containing sweeteners enhance GOD activity and catalytic efficiency. Rapid kinetic analysis of allosteric transitions and redox reactions revealed that glucose recognition follows the induced-fit model: glucose induces conformational changes in GOD, enabling the redox reaction. The sweeteners increase GOD's conformational flexibility and substrate affinity while reducing the activation energy for allostery. This facilit

Engineering a Transcription Activation Toolkit by Rewiring Prokaryotic Transcription Factors and Synthetic Yeast Promoters in Yarrowia lipolytica.

Yarrowia lipolytica is a promising industrial host, yet its metabolic engineering potential remains limited by insufficient genetic tools. Here, we engineered a synthetic Transcription Activation Toolkit (TAT) based on LacI-VPRH, a chimeric protein fusing the prokaryotic DNA-binding domain LacI with the eukaryotic activation domain VPRH. Systematic optimization of LacO copy numbers and core promoter composition achieved up to 205-fold gene activation. The TAT platform was further expanded to construct bidirectional expression systems and enable multiplexed gene control. Applied to resveratrol

Photoelectrochemical Detection of Watermelon Sucrose Metabolic Enzyme RNA Based on NiO/NiS/N-rGO Composite and CatBoost Calibration.

An improved CatBoost calibration model integrating adaptive gradient clipping, Huber weighted loss, and Bayesian hyperparameter optimization was developed to drive quantitative detection of watermelon sugar-promoting enzyme RNA via a multisource information fusion framework of "sensor response-environmental parameters-target concentration", which integrates Huber weighted loss to address data heteroscedasticity, adaptive gradient clipping to suppress gradient explosion and overfitting, and Bayesian hyperparameter optimization to ensure parameter optimality. This model was applied to an enzyme-

Conformational Dynamics and Ligand Binding Kinetics of New Delhi Metallo-β-Lactamase-1 (NDM-1): A Combined Conventional Molecular Dynamics and Ligand Gaussian Accelerated Molecular Dynamics (LiGaMD) Simulation Study.

New Delhi metallo-β-lactamase-1 (NDM-1) is an enzyme responsible for antimicrobial resistance against all major classes of antibiotics, posing a serious health threat to worldwide healthcare systems. Understanding its structural and dynamical properties due to ligand binding will be helpful in pursuing the development of effective inhibitors. For these purposes, conventional molecular dynamics simulations have been successfully applied to evaluate the structural and dynamical properties of free NDM-1 and its three distinct complexes with SFC, SPC, and CAP inhibitors in terms of root mean squar

Invasive RNA Programs Optical Switching in DNA Nanoclusters for CRISPR Sensing.

DNA-templated silver nanoclusters have regained attention due to recent advances in stability and tunable optical properties. Here, we report a highly regulated DNA-templated silver nanocluster (DFN2) that exhibits strong fluorescence at 561 nm and enables reversible, label-free fluorescence switching governed by nucleic acid hybridization. The fluorescence of DFN2 is efficiently quenched with complementary DNA or RNA and fully restored through invading RNA strand mediated displacement, enabling robust and programmable ON-OFF-ON optical control. We integrated this hybridization-responsive plat

Influence of Fragmentation Techniques on the Biotic Aging of Test Microplastics.

This study investigates how mechanical fragmentation techniques─ultracentrifugal and mixer milling─affect the biotic aging of polystyrene (PS) and polypropylene (PP) microplastics in freshwater, focusing on biofilm formation, microbial colonization, and changes in their physicochemical properties. Both polymer type and fragmentation methods significantly affected biofilm development. Mixer-milled PP supported greater biofilm accumulation than ultracentrifugally milled PP, while the latter exhibited higher chlorophyll a and extracellular polymeric substances levels, indicating increased phototr

Selective and Efficient Functionalization of P22 Virus-Like Particles Using an Asparaginyl Ligase.

Protein cages provide useful scaffolds for nanoscale engineering because of their highly ordered structures and in vivo self-assembly. These scaffolds are amenable to late-stage conjugation, enabling an expansion in functionality. However, many conjugation techniques either lack site selectivity, require unnatural amino acid incorporation, or have bulky recognition motifs to facilitate ligation reactions. Here, an asparaginyl endopeptidase (AEP) enzyme with ligase activity is employed for the highly efficient functionalization of virus-like particles (VLPs) from Enterobacteria phage P22. The c

Decoupling CO2 Availability from Bulk Solubility via Biohybrid Reaction-Diffusion Nanoconfinement.

Although contemporary CO2 reduction research is largely dominated by the search for novel active sites, the performance of even the most sophisticated catalysts remains fundamentally constrained by the sluggish mass transport of dissolved CO2. Here, we demonstrate that engineering the local chemical microenvironment is as critical as tuning intrinsic catalytic activity. Inspired by the functional orchestration of cyanobacterial carboxysomes, we report a biomimetic interface that integrates carbonic anhydrase within copper phosphate nanoflowers to establish a reaction-diffusion nanoreactor. Biosynthesis of YM-216391 Unveils a Bifunctional α-Ketoglutarate-Dependent Enzyme Catalyzes Hydroxylation and Epimerization in RiPPs.

Nonheme iron/α-ketoglutarate-dependent dioxygenases (Fe/αKGDs) catalyze diverse oxidative transformations, including hydroxylation, desaturation, and ring expansion. Although these reactions are well established, Fe/αKGD-catalyzed epimerization remains rare and has not been characterized in ribosomally synthesized and post-translationally modified peptides (RiPPs). Here, we report the RiPP-modifying enzyme YmI, a bifunctional Fe/αKGD that catalyzes Cβ-hydroxylation of Phe19 and Cα-epimerization of Ile20 on the precursor peptide YmA toward the formation of YM-216391. The hydroxylation generates

Programmable Recognition of Organyl 5'-Phosphates by Human Argonaute-2.

To effectuate RNA interference (RNAi), Argonaute (AGO) proteins recognize and load RNA guide strands by their requisite 5'-phosphate (5'-P). However, the structural features that govern AGO2 tolerance for chemically modified 5'-P architectures remain poorly defined, despite their importance for small interfering RNA (siRNA) drug design. Moreover, degradative enzymes also recognize 5'-P, yet few stereoelectronic features are known to differentiate AGO2 recognition from competing degradation pathways. Here, we show that AGO2 accommodates a substantially broader range of 5'-P derivatives than pre

Distinct Active-Site Dynamics of Primitive Catalytic Amyloids Revealed by Two-Dimensional Infrared Spectroscopy.

Catalytic amyloids are proposed evolutionary precursors of modern enzymes, yet the active-site dynamics underlying their distinct catalytic properties remain unclear. Here, we combine azide infrared probes and two-dimensional infrared (2D-IR) spectroscopy to characterize the active-site dynamics of primitive catalytic amyloids and compare them with human carbonic anhydrase II (CAII), a representative modern enzyme. The Zn2+-bound azide in amyloids exhibits a ∼30 cm-1 blue shift and a 2-fold longer vibrational lifetime than free azide, establishing vibrational lifetime as a sensitive reporter o

Intermolecular Carbon-Carbon Bond Formation by a Chorismate-Converting Enzyme.

Chorismate is an important precursor of many primary and secondary metabolites. Enzymes that can transform chorismate are therefore useful biocatalysts for constructing bioactive molecules, yet the scope of known chorismate biochemistry is limited. Here, we identify TunB, an enzyme that catalyzes an intermolecular carbon-carbon bond formation with chorismate in the absence of any cofactors. TunB is involved in the biosynthesis of tundrenone, a natural product produced by a methane-oxidizing bacterium, and was not predicted to use chorismate as a substrate on the basis of amino acid sequence ho

Exploiting Bridged Conformations for Precise Molecular Recognition in the Design of KRAS-Selective, Orally Available Macrocyclic Peptides.

Macrocyclic peptides are attracting attention as a promising therapeutic modality for addressing intracellular targets that are traditionally difficult to address with conventional small molecules or antibodies. In this study, we present the chemical optimization process behind the development of AUBE00 (AP7400, compound 30), a KRAS-selective inhibitor based on a scaffold similar to LUNA18, an orally bioavailable macrocyclic peptide RAS inhibitor. Achieving KRAS isoform selectivity is exceptionally challenging due to the nearly identical backbone structures of KRAS, HRAS, and NRAS (Cα RMSD < 1

CatESO: Differentiable Enzyme Sequence Optimization Guided by Substrate-Aware Kcat Prediction.

Enzymes drive biological chemistry and offer greener routes to chemicals, materials, and medicines, yet their broader use as biocatalysts is often limited by insufficient catalytic turnover. Improving turnover is hard: measured rate constants are scarce and protein sequence space is vast. Deep learning models now predict the turnover number, Kcat, with growing accuracy, but they are typically applied after sequence generation to score or filter candidates, which separates the kinetic objective from the design itself. To bridge the gap between sequence generation and kinetic evaluation, we intr

Comparative Simulations of Conformational Flexibility during Radical Transport in Ribonucleotide Reductase.

Ribonucleotide reductase (RNR) is an essential enzyme that converts ribonucleotides to deoxyribonucleotides, utilizing a ∼32 Å chain of proton-coupled electron transfer (PCET) reactions spanning two protein subunits to generate a catalytic cysteine radical. Two cryogenic electron microscopy structures of the active complex of E. coli RNR are currently available. One structure was trapped in the preturnover state, prior to radical translocation, and the other structure was trapped in the midturnover state, with the radical in the active site. Herein, we use molecular dynamics simulations to inv
