Methods in molecular biology (Clifton, N.J.)2027eng
Cellular RNAs depend on proteins for efficient folding to specific functional structures and for transitions between functional structures. This dependence arises from intrinsic properties of RNA structure. Specifically, RNAs possess stable local structure, largely in the form of helices, and there are abundant opportunities for RNAs to form alternative helices and tertiary contacts and therefore to populate alternative structures. Proteins with RNA chaperone activity, either ATP-dependent or ATP-independent, can promote structural transitions by interacting with single-stranded RNA (ssRNA) to

Atomic force microscopy (AFM) is a non-optical microscopy that enables the acquisition at the nanoscale level of a 3D topographical image of the sample. For 30 years, AFM has been a valuable tool in life sciences to study biological samples in the field of tissue, cellular and molecular imaging, mechanical properties, and force spectroscopy. Since the early beginnings of the technique, AFM has been extensively exploited as an imaging tool for structural studies of nucleic acids and nucleoprotein complexes. The morphometric analysis performed on the images can unveil specific structural and fun

Atomic force microscopy (AFM) is a form of contact microscopy that uses a very sharp tip to scan the surface of a sample. It provides a 3D image of the surface structure, and in the force mode, it can also be used to test the mechanical properties of the sample. AFM has been successfully applied to study the molecular mechanism of pore-forming proteins on model membranes. It gives information about both the structural reorganization of the membrane surface and the changes in the force required for membrane piercing upon incubation with this special type of proteins. Here, we describe robust pr

Protein-based nanocompartments are ubiquitous in nature. They include both viruses as well as protein cages from non-viral origin. To broaden our knowledge on viruses and non-viral protein nanoshells, a profound insight into their mechanical properties is required. Nanoindentation measurements with an atomic force microscope (AFM) are increasingly being performed to probe such material properties. This single-particle approach allows for determining the shell's spring constant, their Young's modulus, as well as the force and deformation at which failure occurs. The experimental procedures for

Viruses can be described as nanocontainers that transport their nucleic acids until reaching a convenient host for genome delivery. These molecular machines hijack the host's cellular machinery to ensure their own progeny. Along the viral life cycle, virus particles implement tasks, such as self-assembly, packaging and protection of nucleic acids, host cell recognition, and genome release. Therefore, virus particles need to be stable enough to protect their genome yet simultaneously be prepared to release their cargo during uncoating when triggered by the appropriate physicochemical cues. RNA helicases are essential in all aspects of RNA biology where they remodel RNA secondary structures and RNA-protein (RNP) complexes. DEAD-box RNA helicases represent the largest RNA helicase family in eukaryotes. However, identification of biological targets for such helicases has been challenging. Structural probing methods involving treatment of cells with reagents such as SHAPE or dimethyl sulfate (DMS) coupled with sequencing (seq) have now enabled identification of RNA targets for these enzymes. These methods require extensive bioinformatics to derive RNA secondary structure predictions

R-loops are noncanonical nucleic acid structures formed by an RNA:DNA heteroduplex, presumably arising by the pairing of the nascent RNA to its own DNA template and the subsequent extrusion of a single DNA strand. Such structures, previously thought to be rare and mostly by-products of transcription, are today recognized as physiological intermediates of several molecular processes and to form at much higher rates than anticipated. R-loop levels must be meticulously controlled, as they can lead to DNA damage and genome instability. RNA remodeling, in particular, constitutes a central mechanism

In many instances, the RNA sequences or motifs that constitute optimal or physiological substrates for a given RNA helicase are unknown or difficult to identify. In this chapter, we describe a recent methodology, Helicase-induced Selection of Ligands by Exponential enrichment (Helicase-SELEX), which allows the global identification of catalytically productive substrates for a RNA helicase from a large library of nucleic acid sequences. We explain how to use the methodology to identify Rut (Rho utilization) sequences in bacterial genomes, which likely encode the physiological RNA targets used b

RNA helicases play a critical role in RNA biogenesis by modulating RNA-protein interactions in an ATP-dependent manner. Although many RNA helicases function by unwinding RNA secondary structures or displacing proteins from RNA, a subset of RNA helicases facilitates the loading of their interacting proteins onto RNA. Here, I present an in vitro method for analyzing the formation of the uridine-rich small nuclear RNA (U snRNA) export complex, for which the involvement of RNA helicases was previously unknown. This method can be used to determine whether complex formation is ATP-dependent and iden

Quantitating the binding of oligomeric proteins to RNA is not always straightforward with standard biochemical approaches such as the Electrophoretic Mobility Shift Assay (EMSA). Here, we detail how we use a simple, alternative approach based on sample filtering through stacked nitrocellulose and positively charged nylon membranes to measure the affinity of the hexameric transcription termination factor Rho for RNA. The method is quick and easy to implement and should be useful to study the interaction of other RNA-binding proteins using RNA substrates bearing a 32P or fluorescent label.

The interaction of RNA helicases and non-canonical G-rich quadruplex (G4) structures in all aspects of RNA metabolism is a rapidly expanding field of study. Both cellular and viral RNA helicases dynamically maintain and disrupt G4 RNA structures in multiple compartments of the cell for efficient trafficking, transcription, splicing, translation, and, in the case of viral RNA genomes, replication. The conserved domains shared by diverse members of the helicase superfamilies for RNA binding and ATP-mediated duplex unwinding suggest that quadruplex disruption is a critical activity for many helic

RNA helicases are RNA-binding enzymes that remodel RNA structures and ribonucleoprotein complexes through regulated conformational changes. Their RecA-like catalytic cores cooperate with auxiliary domains, many of which contain flexible or partially disordered regions whose rearrangements are difficult to characterize using static structural methods. Hydrogen-deuterium exchange mass spectrometry (HDX-MS) overcomes this limitation by examining protein conformation in solution, providing peptide-resolved information on local stability, dynamics, and ligand-dependent structural changes. In this c

Single-molecule manipulation methods are useful techniques to probe the interactions of proteins and nucleic acid structures. Here, we describe magnetic tweezers-based single-molecule investigation of the binding of helicases to G-quadruplex structures and their ATP-dependent unwinding activity, using DHX36 (also known as RHAU and G4R1) helicase and both DNA and RNA G-quadruplex structures as examples. We specifically emphasize the principle and method to probe the interactions between DHX36 and the DNA G-quadruplex in different intermediate states during an ATPase cycle of DHX36, based on det

RNA helicase DHX9 is a multi-functional protein governing transcriptional modulation, RNA processing, R-loop balance, and genome stability. SUMOylation is a post-translational modification that adds a critical regulatory layer to protein function by diversifying subcellular localization, stability, enzymatic activity, and protein-protein interactions. This protocol describes a basic but detailed approach for the analysis of DHX9 SUMOylation. We demonstrate that accurate site identification, specifically at Lysine 120 (K120), is the prerequisite for defining the molecular mechanism of this modi

Ribonucleases can cleave RNAs internally in endoribonucleolytic mode or remove one nucleotide at a time from either the 5' or 3' end through exoribonuclease action. To show the direct implication of an RNase in a specific pathway of RNA maturation or decay requires the setting up of in vitro assays with purified enzymes and substrates. This chapter complements the previous Chap. 24 on assays of ribonuclease action in vivo by providing detailed protocols for the assay of B. subtilis RNases with prepared substrates in vitro.

We present Seg-TTO, a novel framework for zero-shot, open-vocabulary semantic segmentation (OVSS), designed to excel in specialized domain tasks. While current open-vocabulary approaches show impressive performance on standard segmentation benchmarks under zero-shot settings, they fall short of supervised counterparts on highly domain-specific datasets. We focus on segmentation-specific test-time optimization to address this gap. Segmentation requires an understanding of multiple concepts within a single image while retaining the locality and spatial structure of representations. We propose a

Fibrillarin is an evolutionarily conserved methyltransferase found in Archaea, algae, yeast, animals, and plants. It catalyzes the 2'-O-methylation (2'-O-Me) of ribosomal RNAs (rRNAs), small nucleolar RNAs (snoRNAs), small nuclear RNAs (snRNAs), and transfer RNAs (tRNAs) as well as the glutamine methylation (Qme) in histone H2A. Fibrillarin interacts with specific accessory proteins and snoRNA guides to perform 2'-O-Me, although it can also act independently in the case of Qme. Additionally, fibrillarin has been reported to exhibit ribonuclease activity and interact with long non-coding RNAs t

DEAD-box RNA helicases are widespread ATP-driven enzymes that reshape RNA structures and RNA-protein complexes during many steps of RNA metabolism. In bacteria, DEAD-box RNA helicases support cellular growth and responses to stress by contributing to ribosome biogenesis, RNA degradation, and translation initiation. Growing evidence indicates that several DEAD-box RNA helicases can also form liquid-liquid phase-separated condensates that concentrate RNA and partner proteins. This behavior adds a new layer of control to RNA regulation, although the molecular factors that promote or tune liquid-l

Ribonucleases remodel RNAs to render them functional or to initiate their degradation. Our laboratory studies these pathways in detail using a variety of techniques, ranging from the isolation of RNAs in various RNase mutants to determine their implication in maturation or decay pathways by Northern blot, to proving their direct roles in RNA cleavage reactions using purified enzymes and in vitro-transcribed RNA. In this chapter, we provide in-depth protocols for the techniques we regularly use in the laboratory to assay RNase activity in vivo, with detailed notes on optimization of these metho

BACKGROUND: Regularly updated global estimates are needed to monitor progress in cervical cancer screening, a key pillar of WHO's strategy to eliminate cervical cancer. We aimed to update estimates of cervical cancer screening coverage in 194 WHO member states and eight associated countries and territories for 2022, including the first global assessment of human papillomavirus (HPV) test-based screening adoption and roll-out.
METHODS: In this review and synthetic analysis, we used an established method to estimate standardised cervical cancer screening coverage in 2022. We used programme and
