Application of Resazurin and ATP Detection Cell Viability Assays for Drug Sensitivity Screening in Ewing Sarcoma.

Developing new effective therapies for Ewing sarcoma (EwS) is crucial to improving patient outcomes, especially in cases of metastatic or recurrent disease. In various stages of drug discovery and especially early preclinical development, cell viability assays are often used to assess the antitumor efficacy of compounds of interest. Here, we review and provide guidelines for the application of resazurin- and ATP-based cell viability assays for drug sensitivity screening in EwS. This includes dose-response drug screening to identify metrics such as potency and to compare sensitivity across mult

A Uniquome-Based Method for Proteins Identification by Mass Spectrometry.

Protein identification by mass spectrometry (MS) is a pivotal step in proteomics. Numerous methods have been developed to securely and effectively identify proteins derived from experimentally detected peptides by mass spectrometry. The dominant approach is based on the assumption that each experimentally identified peptide can be matched with a peptide included in a database of peptide sequences, generated by in silico digestion of proteins with a specific proteolytic enzyme. In this way, the protein containing the peptide can be identified. In a more advanced approach, the proteins and their

Pathway and Kinase Analysis in Proteomics and Phosphoproteomics with rROMA.

Advances in data acquisition tools, particularly mass spectrometry-based techniques, have made high-throughput methods like proteomics and phosphoproteomics increasingly accessible. However, the volume and complexity of the data require specialized computational tools for analysis and interpretation to extract meaningful insights. Here, we describe the use of rROMA software to analyze pathway and kinase activity in proteomic and phosphoproteomic datasets. rROMA is an open-source package available on Github at: www.github.com/sysbio-curie/rROMA . As a case study, we applied rROMA to breast canc

Software Pipelines for Targeted and Untargeted Proteomics in Bioengineering Applications.

This chapter presents concepts, guidelines, and data processing procedures for the analysis of targeted and untargeted proteomics data in bioengineering contexts. The pipelines have been successfully demonstrated in microbial systems such as Rhodotorula toruloides, Pseudomonas putida, and Aspergillus niger. The methods described in these workflows involve popular open-source software tools and downstream algorithms that enhance data annotation, quantification, and reproducibility. These procedures can be used to quantify metabolic pathway enzymes and validate engineered strains. While focused

Analysis of Regulatory DNA Sequences by Dual-Luciferase Reporter Assays in Ewing Sarcoma.

Reporter gene assays allow for examining the influence of regulatory DNA sequences on the transcription of target genes. In Ewing sarcoma, the study of these DNA sequences is paramount because the disease's main driver mutation is a fusion transcription factor that binds distinct motifs compared with its wild-type constituents. Here, we describe a workflow for analyzing the enhancer activity of regulatory DNA sequences using transfection-based dual-luciferase reporter assays in Ewing sarcoma cell lines. To this end, we provide a protocol for cloning genomic sequences into a firefly luciferase-

Molecular Recognition Force Spectroscopy for Probing Cell-Targeted Nanoparticles In Vitro.

In the development and design of cell-targeted nanoparticle-based systems, the density of targeting moieties plays a fundamental role in allowing maximal cell-specific interaction. Here, we describe the use of molecular recognition force spectroscopy as a valuable tool for the screening, characterization, and optimization of targeted nanoparticles toward attaining cell-specific interaction. By tailoring the density of targeting moieties at the nanoparticle surface, one can correlate the unbinding event probability between nanoparticles tethered to an atomic force microscopy tip and cells to th

Key Points to Consider When Studying RNA Remodeling by Proteins.

Cellular RNAs depend on proteins for efficient folding to specific functional structures and for transitions between functional structures. This dependence arises from intrinsic properties of RNA structure. Specifically, RNAs possess stable local structure, largely in the form of helices, and there are abundant opportunities for RNAs to form alternative helices and tertiary contacts and therefore to populate alternative structures. Proteins with RNA chaperone activity, either ATP-dependent or ATP-independent, can promote structural transitions by interacting with single-stranded RNA (ssRNA) to

Analysis of DNA-Protein Complexes by Atomic Force Microscopy Imaging: The Case of TRF2-Telomeric DNA Wrapping.

Atomic force microscopy (AFM) is a non-optical microscopy that enables the acquisition at the nanoscale level of a 3D topographical image of the sample. For 30 years, AFM has been a valuable tool in life sciences to study biological samples in the field of tissue, cellular and molecular imaging, mechanical properties, and force spectroscopy. Since the early beginnings of the technique, AFM has been extensively exploited as an imaging tool for structural studies of nucleic acids and nucleoprotein complexes. The morphometric analysis performed on the images can unveil specific structural and fun

AFM to Study Pore-Forming Proteins.

Atomic force microscopy (AFM) is a form of contact microscopy that uses a very sharp tip to scan the surface of a sample. It provides a 3D image of the surface structure, and in the force mode, it can also be used to test the mechanical properties of the sample. AFM has been successfully applied to study the molecular mechanism of pore-forming proteins on model membranes. It gives information about both the structural reorganization of the membrane surface and the changes in the force required for membrane piercing upon incubation with this special type of proteins. Here, we describe robust pr

Protocol for AFM Nanoindentation of Viruses and Protein Cages.

Protein-based nanocompartments are ubiquitous in nature. They include both viruses as well as protein cages from non-viral origin. To broaden our knowledge on viruses and non-viral protein nanoshells, a profound insight into their mechanical properties is required. Nanoindentation measurements with an atomic force microscope (AFM) are increasingly being performed to probe such material properties. This single-particle approach allows for determining the shell's spring constant, their Young's modulus, as well as the force and deformation at which failure occurs. The experimental procedures for

Physical Virology with Atomic Force and Fluorescence Microscopies: Seeing and Touching Viruses and Protein Cages.

Viruses can be described as nanocontainers that transport their nucleic acids until reaching a convenient host for genome delivery. These molecular machines hijack the host's cellular machinery to ensure their own progeny. Along the viral life cycle, virus particles implement tasks, such as self-assembly, packaging and protection of nucleic acids, host cell recognition, and genome release. Therefore, virus particles need to be stable enough to protect their genome yet simultaneously be prepared to release their cargo during uncoating when triggered by the appropriate physicochemical cues. Measuring the Elastic Properties of Living Cells.

Cell's elasticity is an integrative parameter summarizing the biophysical outcome of many known and unknown cellular processes. This includes intracellular signaling, cytoskeletal activity, changes of cell volume and morphology, and many others. Not only intracellular processes defines a cell's elasticity but also environmental factors like their biochemical and biophysical surroundings. Therefore, cell mechanics represents a comprehensive variable of life. A cell in its standard conditions shows variabilities of biochemical and biophysical processes resulting in a certain range of cell's elas

A Workflow for Identifying Helicase-Dependent RNA Structural Changes in Transcriptional Termination: From DMS Sequencing Analysis to Reporter Assay-Based Validation.

RNA helicases are essential in all aspects of RNA biology where they remodel RNA secondary structures and RNA-protein (RNP) complexes. DEAD-box RNA helicases represent the largest RNA helicase family in eukaryotes. However, identification of biological targets for such helicases has been challenging. Structural probing methods involving treatment of cells with reagents such as SHAPE or dimethyl sulfate (DMS) coupled with sequencing (seq) have now enabled identification of RNA targets for these enzymes. These methods require extensive bioinformatics to derive RNA secondary structure predictions

Genome-Wide Mapping of R-Loops in S. cerevisiae by H-CRAC.

R-loops are noncanonical nucleic acid structures formed by an RNA:DNA heteroduplex, presumably arising by the pairing of the nascent RNA to its own DNA template and the subsequent extrusion of a single DNA strand. Such structures, previously thought to be rare and mostly by-products of transcription, are today recognized as physiological intermediates of several molecular processes and to form at much higher rates than anticipated. R-loop levels must be meticulously controlled, as they can lead to DNA damage and genome instability. RNA remodeling, in particular, constitutes a central mechanism

Global Identification of RNA Helicase Substrates from Large Nucleic Acid Sequence Libraries Using Helicase-SELEX.

In many instances, the RNA sequences or motifs that constitute optimal or physiological substrates for a given RNA helicase are unknown or difficult to identify. In this chapter, we describe a recent methodology, Helicase-induced Selection of Ligands by Exponential enrichment (Helicase-SELEX), which allows the global identification of catalytically productive substrates for a RNA helicase from a large library of nucleic acid sequences. We explain how to use the methodology to identify Rut (Rho utilization) sequences in bacterial genomes, which likely encode the physiological RNA targets used b

In Vitro RNA-Protein Binding Assays to Identify RNA Helicases for U snRNA Nuclear Export.

RNA helicases play a critical role in RNA biogenesis by modulating RNA-protein interactions in an ATP-dependent manner. Although many RNA helicases function by unwinding RNA secondary structures or displacing proteins from RNA, a subset of RNA helicases facilitates the loading of their interacting proteins onto RNA. Here, I present an in vitro method for analyzing the formation of the uridine-rich small nuclear RNA (U snRNA) export complex, for which the involvement of RNA helicases was previously unknown. This method can be used to determine whether complex formation is ATP-dependent and iden

Measuring the Affinity of the Bacterial Rho Helicase for RNA Using a Double-Membrane Slot-Blot Filtration Assay.

Quantitating the binding of oligomeric proteins to RNA is not always straightforward with standard biochemical approaches such as the Electrophoretic Mobility Shift Assay (EMSA). Here, we detail how we use a simple, alternative approach based on sample filtering through stacked nitrocellulose and positively charged nylon membranes to measure the affinity of the hexameric transcription termination factor Rho for RNA. The method is quick and easy to implement and should be useful to study the interaction of other RNA-binding proteins using RNA substrates bearing a 32P or fluorescent label.

Unwinding Quadruplex Structures with RNA Helicases.

The interaction of RNA helicases and non-canonical G-rich quadruplex (G4) structures in all aspects of RNA metabolism is a rapidly expanding field of study. Both cellular and viral RNA helicases dynamically maintain and disrupt G4 RNA structures in multiple compartments of the cell for efficient trafficking, transcription, splicing, translation, and, in the case of viral RNA genomes, replication. The conserved domains shared by diverse members of the helicase superfamilies for RNA binding and ATP-mediated duplex unwinding suggest that quadruplex disruption is a critical activity for many helic

Mapping of RNA Helicase Dynamics by HDX-MS.

RNA helicases are RNA-binding enzymes that remodel RNA structures and ribonucleoprotein complexes through regulated conformational changes. Their RecA-like catalytic cores cooperate with auxiliary domains, many of which contain flexible or partially disordered regions whose rearrangements are difficult to characterize using static structural methods. Hydrogen-deuterium exchange mass spectrometry (HDX-MS) overcomes this limitation by examining protein conformation in solution, providing peptide-resolved information on local stability, dynamics, and ligand-dependent structural changes. In this c

Using Magnetic Tweezers to Unravel the Mechanism of the G-Quadruplex Binding and Unwinding Activities of DHX36 Helicase.

Single-molecule manipulation methods are useful techniques to probe the interactions of proteins and nucleic acid structures. Here, we describe magnetic tweezers-based single-molecule investigation of the binding of helicases to G-quadruplex structures and their ATP-dependent unwinding activity, using DHX36 (also known as RHAU and G4R1) helicase and both DNA and RNA G-quadruplex structures as examples. We specifically emphasize the principle and method to probe the interactions between DHX36 and the DNA G-quadruplex in different intermediate states during an ATPase cycle of DHX36, based on det
