DNA undergoes a wide range of chemical reactions every day, and such DNA lesions might have deleterious consequences as they not only affect cellular components and biological processes but can also accumulate permanently in the genome. Since DNA alterations eventually lead to multiple detrimental consequences, including genomic instability and cancer predisposition, these lesions must be efficiently detected and repaired by tightly regulated mechanisms to maintain genome integrity. Various DNA repair mechanisms contribute to the correction of the alterations that occur every day to prevent ge

Zygote electroporation (EP) is a widely used technique for the delivery of targeting constructs into the embryos and has become very popular in the last few years in transgenic facilities all over the world. Zygote electroporation is technically simple, as it does not require equipment for microinjection. Moreover, zygote electroporation is less invasive, resulting in higher survival rates in comparison to pronuclear microinjection, leading to a reduction in the number of animals needed. Another advantage of zygote electroporation is a higher number of zygotes that can be targeted simultaneous

Nonhuman primate (NHP) models are important in biomedical research due to their close evolutionary relationship with humans, which provides a high degree of anatomical, genetic, and physiological similarity. This close resemblance is particularly valuable for studying complex biological processes and diseases that are difficult to model in other animals. NHPs have hematopoietic and immune systems that closely mirror those of humans, making them crucial for researching hematopoietic stem cell biology, immunology, infectious diseases, and vaccine development, offering insights that are more like

Single-cell transcriptomics has revolutionized our understanding of cellular heterogeneity by enabling high-resolution gene expression profiling at the individual cell level. However, traditional single-cell RNA sequencing (scRNA-seq) lacks direct protein quantification, limiting comprehensive immunophenotyping. Cellular Indexing of Transcriptomes and Epitopes by sequencing (CITE-seq) overcomes this limitation by integrating antibody-derived tag (ADT) quantification with scRNA-seq, allowing simultaneous measurement of surface protein and gene expression from the same cell. This multimodal appr

The development of three-dimensional (3D) tissue constructs that accurately replicate the morphology and function of native tissues is critical for advancing tissue engineering and regenerative medicine. Two primary strategies are currently employed: scaffold-based and scaffold-free approaches. Both aim to reproduce a biomimetic microenvironment that supports cell-cell and cell-matrix interactions, enabling the formation of functional tissues. To circumvent the immunological and toxicological limitations related to the use of exogenous scaffold materials, scaffold-free tissue engineering has e

Cardiac organoids are increasingly used to model human cardiac development and disease, but their small size often limits molecular characterization, especially if different approaches and protocols are necessary to extract and quantify metabolites and lipids. Here, we present a multistep workflow for combined targeted free amino-acid (FAA) based metabolomic and lipidomic profiling from a single pooled cardiac organoid sample. The protocol covers organoid harvesting, detergent-assisted lysis, and a modified Folch extraction that generates an organic phase for lipid analysis and an aqueous phas

Studying the transcriptome and the proteome of cells is essential for gaining a detailed understanding of cellular behavior, development, drug action, and disease progression. Spatial biology emerges to advance our ability to study the expression of molecules within tissues while preserving their natural spatial context. These cutting-edge technologies enable the mapping of thousands of individual cells in their original environment by detecting the location and biological quantity of cellular contents, such as RNAs and proteins. Here, we present a protocol to combine spatial transcriptomics (

Botrytis cinerea is a widely studied model organism for plant-fungal interactions. This chapter provides simple and easy protocols for live-cell imaging techniques and subcellular protein localization studies in B. cinerea in vitro. Using a simple microscopy setup, we describe methods for imaging spore germlings and hyphae and for studying protein dynamics in response to the antifungal compound α-tomatine. The protocols highlight the application of fluorescence microscopy to visualize sterol distribution and protein localization patterns, enabling deeper insights into fungal cell biology.

Being a generalist pathogen with a broad host range, Botrytis cinerea causes tremendous postharvest loss and food waste, while the incidence of gray mold is contingent upon the pathogenicity of B. cinerea and the resistance of host plants. It can thus be anticipated that the goals for controlling gray mold can be achieved by either inhibiting the pathogenicity of B. cinerea or enhancing the resistance of host plants. To assess the pathogenicity of pathogens or the defense responses of hosts, a standardized inoculation protocol is indispensable. Notably, specific controlled conditions are also

The availability of a high-quality genome assembly facilitates the analysis of fungal genomes. This chapter outlines the tools and steps involved in genome sequence assembly and annotation of a plant pathogen, Botrytis cinerea. We describe the use of Illumina short-read and Oxford Nanopore long-read sequencing data to assemble the B. cinerea genome. The steps include the pre-processing of sequencing data, genome assembly using Flye, scaffolding with NtLink, and polishing with Racon, Medaka, and NextPolish. The quality of the final assembly is evaluated using BUSCO, which serves as a benchmark

Botrytis cinerea, a major fungal pathogen of crops, has been extensively studied for its resistance to antifungal plant metabolites and agrochemicals. Evaluating the sensitivity of B. cinerea to these compounds is crucial for understanding its pathogenicity and for developing effective plant protection strategies. This study describes two methods for antifungal sensitivity assessment: the spot assay, which visualizes fungal growth on agar medium supplemented with antifungal compounds, and the resazurin assay, which quantifies fungal metabolic activity in liquid culture. Using saponins as antif

Composite plants are a convenient model for obtaining a whole plant with undisturbed regulatory links between the shoot and root system, while the roots carry the properties specified by the researcher. This approach allows expressing transgenes only in roots, which in some cases may be preferable over the expression of transgenes in all organs of a non-chimeric transgenic plant. Composite plants have been widely used to study the nitrogen fixation process, mycorrhizal symbioses, and the interaction of plant roots with various pathogens. The current protocol for Agrobacterium rhizogenes-mediat

Virus-induced gene silencing (VIGS) is a powerful reverse genetics tool that enables the transient knockdown of gene expression in plants by exploiting their natural antiviral defense mechanisms. This chapter presents a detailed protocol for applying a Cowpea severe mosaic virus (CPSMV)-based VIGS system to study gene function in soybean (Glycine max), with a focus on symbiotic root nodulation. VIGS allows systemic silencing of target genes, making it especially valuable to study pathways involving systemic signaling. The protocol includes Agrobacterium-mediated propagation of CPSMV variants i

The study of plant organogenesis presents significant challenges due to the small number of cells involved in its initial stages. Observing the initial cell divisions becomes increasingly challenging when transitioning from Arabidopsis thaliana (Arabidopsis) to other species. Lateral root (LR) initiation is an essential process for enhancing a plant's ability to access water and nutrients. In most cases, LR formation starts in the pericycle of the parent root, giving rise to a new meristem. Understanding the mechanisms coordinating LR development is important for improving plant resilience to

Root hairs play pivotal roles in nutrient and water acquisition and in plant-microbe interactions. Consequently, understanding the mechanisms underlying root hair development and their regulatory pathways is an important aspect of plant physiology research. Quantifying root hairs and root hair length is often essential in such studies, but is labor-intensive and prone to subjectivity. The availability of straightforward tools for automated root hair measurements is limited, and existing options are often tailored for specific images or do not measure individual root hairs. To address this, we

Water potential is the driving force behind the movement of water within the soil-plant-atmosphere continuum. Measuring water potential and its components provides valuable information about plant- and root water relations, including osmoregulation. Here, we describe a straightforward method for determining water and osmotic potential, as well as cell turgor in roots, using dew point hygrometry. The chapter begins with a brief overview of issues related to plant and root water potential, and then proceeds to describe the principles and measurement procedures of dew point hygrometry in more det
