Intestinal Organoids Culture in Synthetic Hydrogels.

Derived from adult intestinal stem cells, organoids form intricate three-dimensional structures that closely mimic the cellular diversity and spatial organization of the human gut epithelium. Patient-derived organoids (PDOs) can recapitulate patient-specific tumor heterogeneity, making them highly valuable for colorectal cancer research and personalized medicine. However, their long-term in vitro culture still depends mainly on animal-derived materials (e.g., Matrigel) with undefined composition, batch variability, and limited tunability. To overcome these limitations, we introduced the use of

Live Fluorescence Lifetime Imaging Microscopy (FLIM) of the Epithelial Polarity and Cell-Specific Segmentation in the Small Intestinal Organoids.

Apical-basal polarity is essential for gastrointestinal epithelium function, where the apical membrane mediates nutrient absorption, host-microbiota interactions, and pathogen defense. However, conventional intestinal organoid culture displays an "apical-in" topology, limiting functional research with respect to the apical membrane. F-actin labeling with fluorescent phalloidin, a well-established apical marker, is also incompatible with live imaging. To address these limitations, in this chapter we describe an extracellular matrix (ECM) removal protocol to achieve "apical-out" topology in porc

Methods for Processing Stem Cell-Derived Organoids for Histological and Immunofluorescence Staining.

Intestinal stem cell (ISC)-derived organoids provide a physiologically relevant 3D culture system to model intestinal biology, regeneration, and disease mechanisms. Their complex architecture, recapitulating crypt structures, poses challenges for downstream histological and immunohistochemical analyses, necessitating optimized processing, and staining protocols. Here, we describe robust workflows for the fixation, embedding, sectioning, and staining of ISC-derived organoids. Each method is detailed stepwise, with emphasis on preserving morphology and antigenicity. We discuss reagent choices, c

Monitoring Chlamydia trachomatis Development in Polarized Endocervical Epithelial Cells.

Understanding Chlamydia trachomatis infection requires physiologically relevant models tailored to various research questions. One of the main sites of C. trachomatis infection is the columnar epithelium of the endocervix; therefore, a model that accurately mimics the environment of endocervical epithelium is essential. Polarized cell models provide a valuable solution, offering a cost-effective yet biologically relevant alternative to conventional 2D culture systems and more complex and costly 3D or animal models. Immortalized human endocervical epithelial cells (A2EN cells) form a polarized

Chlamydia trachomatis Infection in a Microphysiologic Cell Culture Model.

Chlamydia trachomatis is an obligate intracellular bacterium that infects the columnar epithelium of the human endocervix. While conventional two-dimensional cell cultures and animal models have been instrumental in advancing our understanding of C. trachomatis biology, they are limited in capturing the multicellularity, architecture, and physiological microenvironment of the human cervix. This chapter describes the use of a three-dimensional (3D) microphysiologic model to study Chlamydia trachomatis infection. The model is inexpensively made without specialized equipment and is designed to re

A Conditional Knockout Mutant Approach to Study Essential Genes in Chlamydia in Cell Culture and In Vivo.

Identification and characterization of essential Chlamydia-specific factors are vital for the generation of effective therapeutics and vaccines. Despite delays in the development of genetic tools for Chlamydia, significant advancements in Chlamydia genetic manipulation have been made over the last decade and a half, now allowing for the targeted interruption or deletion of chromosomal genes. However, because of the obligate intracellular nature of the bacteria and its unique biphasic developmental cycle, it remains challenging to inactivate essential genes and study the function of their encod

CRISPR/Cas9 Delivery Using Extracellular Vesicles.

Extracellular vesicles (EVs), particles released from cells, have the potential to become an important in vivo delivery vehicle for CRISPR machinery. Unlike viral vectors such as Adeno-associated virus (AAV), EVs reduce risks associated with immunogenicity, long-term expression, and potential off-target effects. EVs can efficiently deliver CRISPR/Cas9 ribonucleoprotein (RNP) complexes, which provide transient, ready-to-function editing machinery with reduced off-target risk compared with plasmid DNA or mRNA delivery. RNP loading into EVs can occur without specific targeting signals, although s

Stemness in Colon Cancer.

Cell plasticity is a major driver of colorectal cancer (CRC), as tumors hijack intestinal stem cell regenerative programs to create a dynamic, bidirectional axis between complementary stem-like states. Cancer stem-like cells (CSCs) display hallmark stem cell properties, including self-renewal, multipotency, controlled differentiation, and quiescence, and are now recognized as key orchestrators of CRC biology. They can sustain tumor initiation and long-term growth, seed metastases, enable periods of dormancy, and promote resistance to chemotherapy. As a result, therapeutically dismantling CSC p

A Tissue Explant Model for Colon Cancer.

Colorectal cancer (CRC) remains a leading cause of cancer-related morbidity and mortality worldwide. Recent advancements in cancer research emphasize the importance of personalized medicine, necessitating robust preclinical models that closely mimic the tumor microenvironment. Colorectal cancer organoids have emerged as a pivotal tool in this domain, providing a platform that preserves the cellular heterogeneity and allows high-throughput drug testing. However, organoids do not recapitulate the complexity of the tumor ecosystem, its architecture, and stromal interactions characteristic of nati

A Straightforward and Reliable Mouse Model of Colorectal Cancer by Orthotopic Transplantation.

Colorectal cancer (CRC) is a major malignancy with significant global implications for human health. The development of a reliable and pathologically relevant orthotopic CRC model is essential for advancing our understanding of its molecular mechanisms and for developing more effective therapeutic interventions. However, the construction of such models is fraught with challenges primarily because of the technical complexities involved in the transplantation of CRC cells into the intestinal epithelium. In this chapter, we describe a recently developed method for generating an orthotopic CRC mod

Evaluation of mineral digestibility and physiological status in adult dogs fed an organic mineral-based diet.

The daily requirement for minerals is minor; nevertheless, they are essential for the metabolism, growth, and reproduction of dogs. Therefore, European Pet Food Industry Federation, Nutrient Research Council, and Association of American Feed Control Officials (AAFCO) recommend minimum levels of essential minerals in pet food. This study examined the potential availability and safety of organic minerals in adult dogs. Five-year-old, neutered female beagle dogs were fed an inorganic (IMD) or organic (OMD) mineral-based diet twice daily for two weeks each in a crossover design. The IMD included C

Effects of Histamine-N-methyltransferase-like (HNMT-like) gene polymorphisms on the anserine and carnosine content in chicken breast meat.

Anserine is an abundant peptide in chicken meat and influences the meat flavor. The content of anserine in meat as other flavor precursors is influenced by many genes as well as environmental factors. This study aimed to identify the single nucleotide polymorphisms (SNPs) in the HNMT-like gene and assess their possible associations with the content of anserine in the red-brown Korean native chicken (KNC-R). We used three hundred and eighty-four chickens (males, n = 192; females, n = 192) aged 10 weeks old to genotype three synonymous SNPs (rs317607580C>T, rs316762204A>G, and rs316857074A>G) in

Correlation between PI3K/PDK1/AKT pathway-related protein levels and sperm motility in Duroc Boars.

Male infertility is an increasing global health concern, with reduced sperm motility being a major contributing factor. Among various molecular mechanisms, the phosphoinositide 3-kinase (PI3K)/phosphoinositide-dependent protein kinase-1 (PDK1)/protein kinase B (AKT) signaling pathway has been identified as a key regulator of sperm function, particularly motility. However, the relationship between this pathway and sperm motility is not fully understood. In this study, we investigated the correlation between sperm motility and the levels of PI3K/PDK1/AKT pathway-related proteins in Duroc boar sp
