Adeno-Associated Viral Vector (AAV)-Mediated In Vivo CRISPR-Cas9 Delivery.

CRISPR-based gene editing is a growing therapeutic strategy for modifying or silencing disease-causing genes. This chapter focuses on the in vivo delivery of CRISPR systems using recombinant adeno-associated viral (rAAV) vectors. Specifically, we detail a methodology using a rAAV vector carrying Staphylococcus aureus Cas9 (SaCas9) to target the murine Hao1 gene in liver parenchymal cells as a curative treatment for primary hyperoxaluria type 1 (PH1). We provide comprehensive protocols for plasmid design and cloning, rAAV production, animal administration, and evaluation of editing efficacy.

Phospholipases: Where Do We Stand?

Phospholipases are a diverse group of lipolytic enzymes that hydrolyze membrane glycerophospholipid substrates at specific ester bonds at the lipid-water interface. They are involved in numerous functions such as the production of various intracellular signaling molecules, inflammation, and human digestion. These highly widespread enzymes in nature vary considerably in terms of structure, mode of action, and regulation. Research on phospholipases has progressed greatly in recent decades. This review aims to provide a general framework of the current understanding of phospholipases and a discus

Identification of Domain Formation During sPLA2 Activity by Biophotonics.

The aim of this study was to identify the formation of membrane domains during the interfacial activation of pancreatic sPLA2 using fluorescence spectroscopy. The identification of phospholipase A2 (PLA2) activity by biphotonic methods is based on the behavior of fluorescent molecules present in the liposomal systems (enzyme-substrate). The liposomal system consists of a lipid membrane, which can be anything from a liposome to a cell membrane, and the PLA2 enzyme. Liposomes are biophysical models that can be used to study physicochemical processes, which boost the catalytic reaction at the het

Cross-Species Translation of Drug-Induced Toxicity in the Small Intestine Using Mathematical Modeling.

We previously detailed a quantitative systems toxicology modeling framework for early prediction of chemotherapeutic-induced clinical intestinal adverse effects. The model describes stem and progenitor cell dynamics in the small intestinal epithelium and integrates epithelial-related processes, such as transcriptional profiles, citrulline kinetics, and the probability that the organism will have diarrhea. This protocol describes a step-by-step guide to the examples detailed in the original manuscript, namely 5-FU- and doxorubicin-induced intestinal toxicity.

Intestinal Stem Cells: Regulation, Plasticity, and Therapeutic Potential.

Intestinal stem cells (ISCs) are central to the maintenance and regeneration of the gut epithelium, supporting its rapid turnover and adaptive capacity. Recent advances, including the identification of LGR5+ stem cells, 3D in vitro organoid technology, and single-cell transcriptomics, have uncovered the remarkable heterogeneity and plasticity of ISCs and their niche. The ISC niche comprises dynamic interactions among epithelial, stromal, immune, and microbial components, enabling responses to injury and disease. Notably, both active and reserve stem cell pools, as well as progenitor and differ

Using In Silico Pseudobulk Differential Expression and Trajectory Analysis of Single Cell RNA Sequencing to Reveal Stem Cell State Transitions in Colonic Inflammation.

Colonic inflammation induces profound alterations in the intestinal mucosa that are evident at both macroscopic and microscopic levels, including disruption of epithelial barrier integrity, crypt fission, and immune cell infiltration. Recent advances in single-cell and spatial RNA sequencing have greatly expanded our understanding of the cellular diversity of the colonic mucosa, enabling pathological features to be directly linked to underlying cellular and molecular mechanisms. This chapter demonstrates the application of single-cell RNA sequencing (scRNA-seq) analysis techniques to interroga

A Modelling Approach to Resolve Gene Temporal Dynamics in Intestinal Inflammation.

The intestinal epithelium is maintained by stem cells at the crypt base, however, acute or chronic inflammation can severely disrupt stem cell function and tissue homeostasis. To characterize mucosal inflammation and tissue damage, we evaluated time-course gene expression changes using a dextran sulfate sodium (DSS)-induced mouse model of colitis. By applying normalization, Z-score transformation, and spline curve modeling, we trace the temporal expression dynamics of key intestinal genes. This computational approach offer insights into the molecular responses during inflammation and may help

Base Editing: Mechanisms and Therapeutic Applications.

Base editing enables the direct, programmable conversion of one nucleotide into another at a defined genomic site without introducing a double-strand break. First reported in 2016, a decade later, it has expanded into a broad family of molecular tools that has now entered clinical trials. This chapter reviews the development of base editing from its origins, including the early transition of cytosine and adenine base editors, to the more recent emergence of transversion editors. For each class, this section describes the mechanism, the optimization of on-target efficiency, product purity, and

Overview of Delivery Methods for Gene Editing.

The clinical success of CRISPR-based interventions depends primarily on the efficient delivery of editing components into target cells. While base and prime editing have refined genomic precision, achieving therapeutic efficacy requires specialized vehicles that can navigate systemic circulation, escape endosomes, and ensure cell-specific entry. Delivery platforms are traditionally categorized into viral and nonviral systems. Viral vectors, namely adeno-associated vectors (AAV), lentiviral vectors, and adenoviral vectors, employ evolved mechanisms to achieve high transduction efficiency and pr

Quantifying Chlamydia in the Mouse Gastrointestinal Tract.

Chlamydia trachomatis (CT) causes genital tract infection in humans, but the clinical significance of C. trachomatis detection in the gastrointestinal (GI) tract is an area of active research. Chlamydia muridarum (CM) is a mouse-adapted species used to investigate chlamydial biology and pathogenicity in both the genital and gastrointestinal tracts. Since chlamydial colonization of different segments of the GI tract may lead to distinct consequences, quantifying chlamydial yields across these regions will facilitate understanding of chlamydial biology and pathogenicity. This chapter describes a

Animal-Free Intestinal Epithelial 2D "Organoid-Sheet" Cultures Using Invasin.

The intestinal epithelium consists of a single layer of polarized cells that serves as a crucial barrier against pathogens while mediating food digestion and nutrient absorption. The differentiated villus cells, important for the intestine's function, originate from rapidly dividing Lgr5+ stem cells located in the intestinal crypts. These stem cells can be expanded in vitro and form three-dimensional (3D) "mini-organs" known as intestinal organoids, which closely phenocopy the intestinal epithelium. The development and maintenance of these 3D organoids depend on a defined growth factor cocktai

Primary Cultures of Fetal Epithelial Progenitors.

In this chapter, we present a protocol for isolating fetal epithelial progenitors from the murine small intestine and colon, and for culturing them ex vivo using the three-dimensional organoid system. We also describe cellular approaches to characterize Lgr5-negative fetal progenitors and compare their identity and differentiation potential to those of Lgr5-positive adult intestinal stem cells. This system provides a valuable tool for studying the biology of fetal progenitors and exploring the developmental origins of adult intestinal stem cells.

An Integrated Workflow for Culturing and AI-Based Profiling of Mouse Intestinal Epithelium.

Two-dimensional (2D) culture systems are powerful in vitro tools that have revolutionized the study of intestinal stem cell biology. These culture systems derived from mouse intestinal and colonic epithelia enable the modeling of tissue architecture, barrier function, and disease mechanisms under physiologically relevant conditions. This protocol details methods for isolating and maintaining mouse intestinal crypts as 2D monolayers. Monolayers are established via enzymatic dissociation and seeding onto ECM-functionalized hydrogels. This protocol also describes a deep learning pipeline that per

Updated Protocols for 3D and 2D Culture and Histological Analysis of Intestinal Organoids.

The intestinal epithelium maintains continuous self-renewal and multi-differentiation capacities through the integrated regulation of multiple signaling pathways, including Wnt, bone morphogenetic protein, epidermal growth factor (EGF), and Notch signaling pathways. Based on this principle, a defined combination of EGF, Noggin, and the Wnt agonist R-spondin has been shown to support long-term expansion of mouse intestinal stem cells and the formation of organoids with indefinite self-renewal and full differentiation capacity. In human intestinal organoid cultures, the addition of small molecul

Rapid and Efficient Genetic Manipulation of Intestinal Organoids Under Transient Two-Dimensional Culture Conditions.

Genetic manipulation of cells represents one of the fundamental techniques in current biological research, essential for elucidating the regulatory mechanisms underlying various biological phenomena, modeling many diseases, and investigating their therapeutic interventions. However, in the context of organoid biology, the manipulation of target genes and the selection of resultant genetically modified clones often encounter significant technical challenges due to the typically low gene introduction efficiency. This difficulty is largely attributed to the three-dimensional culture of organoids

Organoid Culture Model for the Study of Adult Slow-Cycling Putative Intestinal Stem Cells.

The study of intestinal stem cells is crucial for developing therapies for gut regeneration. Using Tet-Op histone 2 B (H2B)-green fluorescent protein (GFP) fusion protein transgenic mouse, we have developed a three-dimensional small intestinal (SI) organoid culture model in which cells with different cell cycle durations can be distinguished, allowing real-time visualization of the kinetics of slow-cycling H2B-GFP-retaining putative SI epithelial stem cells. The model allows real-time monitoring of the behavior of H2B-GFP-retaining putative SI stem cells under basal conditions, of their respon

Intestinal Organoids Culture in Synthetic Hydrogels.

Derived from adult intestinal stem cells, organoids form intricate three-dimensional structures that closely mimic the cellular diversity and spatial organization of the human gut epithelium. Patient-derived organoids (PDOs) can recapitulate patient-specific tumor heterogeneity, making them highly valuable for colorectal cancer research and personalized medicine. However, their long-term in vitro culture still depends mainly on animal-derived materials (e.g., Matrigel) with undefined composition, batch variability, and limited tunability. To overcome these limitations, we introduced the use of

Live Fluorescence Lifetime Imaging Microscopy (FLIM) of the Epithelial Polarity and Cell-Specific Segmentation in the Small Intestinal Organoids.

Apical-basal polarity is essential for gastrointestinal epithelium function, where the apical membrane mediates nutrient absorption, host-microbiota interactions, and pathogen defense. However, conventional intestinal organoid culture displays an "apical-in" topology, limiting functional research with respect to the apical membrane. F-actin labeling with fluorescent phalloidin, a well-established apical marker, is also incompatible with live imaging. To address these limitations, in this chapter we describe an extracellular matrix (ECM) removal protocol to achieve "apical-out" topology in porc

Methods for Processing Stem Cell-Derived Organoids for Histological and Immunofluorescence Staining.

Intestinal stem cell (ISC)-derived organoids provide a physiologically relevant 3D culture system to model intestinal biology, regeneration, and disease mechanisms. Their complex architecture, recapitulating crypt structures, poses challenges for downstream histological and immunohistochemical analyses, necessitating optimized processing, and staining protocols. Here, we describe robust workflows for the fixation, embedding, sectioning, and staining of ISC-derived organoids. Each method is detailed stepwise, with emphasis on preserving morphology and antigenicity. We discuss reagent choices, c

Monitoring Chlamydia trachomatis Development in Polarized Endocervical Epithelial Cells.

Understanding Chlamydia trachomatis infection requires physiologically relevant models tailored to various research questions. One of the main sites of C. trachomatis infection is the columnar epithelium of the endocervix; therefore, a model that accurately mimics the environment of endocervical epithelium is essential. Polarized cell models provide a valuable solution, offering a cost-effective yet biologically relevant alternative to conventional 2D culture systems and more complex and costly 3D or animal models. Immortalized human endocervical epithelial cells (A2EN cells) form a polarized
