Biomolecular Condensates in Bacteria.

Bacteria use membraneless compartments, or biomolecular condensates, to organize cellular processes in space and time. These condensates assemble and function within a highly constrained physical landscape shaped by a crowded cytoplasm, structured nucleoid, membrane surfaces, and distinct polar zones. In this review, we examine condensates involved in genome maintenance, RNA metabolism, cell division, signaling, and metabolic regulation, focusing on how cellular microenvironments and physiological state shape when and where these condensates form, which molecules they recruit, and the material…

Biomolecular condensates and disease pathogenesis.

Biomolecular condensates or membraneless organelles (MLOs) formed by liquid-liquid phase separation (LLPS) divide intracellular spaces into discrete compartments for specific functions. Dysregulation of LLPS or aberrant phase transition that disturbs the formation or material states of MLOs is closely correlated with neurodegeneration, tumorigenesis, and many other pathological processes. Herein, we summarize the recent progress in development of methods to monitor phase separation and we discuss the biogenesis and function of MLOs formed through phase separation. We then present emerging proo…

Biomolecular Condensates as Novel Antiviral Targets.

Viral infections pose a significant health risk worldwide. There is a pressing need for more effective antiviral drugs to combat emerging novel viruses and the reemergence of previously controlled viruses. Biomolecular condensates are crucial for viral replication and are promising targets for novel antiviral therapies. Herein, we review the role of biomolecular condensates in the viral replication cycle and discuss novel strategies to leverage condensate biology for antiviral drug discovery. Biomolecular condensates may also provide an opportunity to develop antivirals that are broad-spectrum…

Biomolecular condensates mediate C-N bond formation.

We discover that biomolecular condensates, formed by intrinsically disordered proteins without inherent chemical activity, can spontaneously drive nonenzymatic reductive amination. These condensates facilitate reactions between amines and aldehydes or ketones, yielding imines, which are subsequently hydrogenated to form alkylated amines leading to C-N bond formation. Our experiments show that condensates modulate the reductive amination of diverse types of metabolite containing carbonyl groups. Using combinatorial metabolomics, we found that condensates generate previously unknown metabolites …

Single-Molecule Dwell Times in Biomolecular Condensates.

Biomolecular condensates are dynamic, membrane-free compartments that continuously exchange molecules with their surroundings. The dwell time, defined as the time a molecule remains inside a condensate between entry and exit, determines how extensively the molecule can explore the dense phase and encounter potential binding partners or reaction sites, thereby modulating condensate function. Motivated by our single-molecule measurements of RNA dwell times, we developed an analytical theory to understand dwell-time distributions in biomolecular condensates. Our theory predicts that the dwell-tim…

The thermodynamic state map of biomolecular condensates.

Biomolecular condensates spatiotemporally regulate cellular biochemistry through liquid-liquid phase separation. In this Perspective, we refine the Condensate Code as a testable thermodynamic state map that integrates continuous cellular inputs, intrinsic molecular grammar and boundary conditions to govern measurable material states. Building on stickers-and-spacers and related grammar frameworks, we highlight a continuum from electrostatic coacervates to viscoelastic networks. We define active anti-grammar as an operational umbrella for localized repulsive or hydration-promoting effects that …

Single-molecule fluorescence spectroscopy of biomolecular condensates.

Single-molecule spectroscopy is emerging as a powerful approach for elucidating the molecular structure and dynamics of biomolecular condensates. Unlike ensemble methods, it can resolve heterogeneous conformations, dynamics, interactions, concentrations, and transport properties across a broad range of length- and timescales, even for minute amounts of biomolecules. Recent applications, especially fluorescence-based methods such as single-molecule Förster resonance energy transfer, fluorescence correlation spectroscopy (FCS), fluorescence anisotropy, and nanosecond FCS, have revealed how prote…

Molecular simulations of chromatin-associated biomolecular condensates.

Biomolecular condensates are central to nuclear organisation, and molecular simulations have most advanced our understanding of the molecular interactions that drive their formation and phase behaviour. Coarse-grained, physicochemically specific models are now able to reproduce phase diagrams, material properties, and sequence-phase space relationships with quantitative accuracy for intrinsically disordered proteins, but capturing condensates as they exist in the nucleus demands additional ingredients: explicit ionic environments, post-translational modification grammars, chromatin architectur…

Recent work shows that small heat shock proteins can also safeguard the liquid‑like dynamics of biomolecular condensates formed by liquid-liquid phase separation. These membraneless compartments organize cellular biochemistry but are susceptible to stress- and disease-induced arrest or aggregation. Rather than undergoing phase separation autonomously, small heat shock …

Mapping RNA structure assembly and remodeling in biomolecular condensates.

Biomolecular condensates concentrate RNA and protein machinery that facilitate RNA processing, ribonucleoprotein assembly, and gene regulation. Some evidence supports that condensates can modulate RNA folding, but measuring RNA structure within native condensates remains an unsolved challenge. Here we introduce RAID-MaP, a strategy that combines APEX proximity labeling with dimethyl sulfate (DMS) chemical probing to measure RNA structure within defined subcellular compartments. We applied RAID-MaP to resolve late stages of ribosomal RNA (rRNA) folding within the granular component (GC) of the …

A Novel Recombinant Protein Purification Approach Using Biomolecular Condensates.

The lipoate-protein ligase A (LplA) identified in Escherichia coli K-12 exhibits structural homomeric oligomerization and reversible lower critical solution temperature (LCST)-type phase separation in vitro. In this study, based on the ability of LplA to form condensates, it was utilized as a temperature-sensitive purification tag in the field of protein purification for the first time, and a novel and convenient one-step purification method was established. A universal vector was developed for the fusion expression of LplA and the target protein. The fusion protein forms condensates upon heat

Biomolecular Condensates Power Nitrogen Cycling via Concurrent Redox Activities.

The role of the inherent chemical activities of biomolecular condensates in metabolism remains underexplored. We discovered that biomolecular condensates, the constituents of which do not possess any intrinsic enzymatic activities, can modulate the nitrogen cycle composed of nitrate (NO3-), ammonia (NH3), and nitric oxide (NO·). By developing a single-condensate-based mass spectrometry technique, we observed condensate-dependent interconversion between NO3- and NH4+ with externally supplied nitrogen sources. Surprisingly, through mass-spectrometry-based protein analysis and fluorogenic reactio…

Biomolecular Condensates Integrate Transcriptional and Epigenetic Responses to Hypoxia.

Hypoxia is a defining feature of physiological stress and the core of solid tumors, where aberrant vascularization limits oxygen delivery; cells respond through mechanisms that extend beyond the canonical stabilization of hypoxia-inducible factors (HIFs). Recent studies suggest that hypoxia can promote the formation of specific biomolecular conden-sates, membraneless compartments generated through liquid-liquid phase separation in which regulatory proteins and RNAs become locally enriched at genomic regions, while chromatin mainly serves as an organizational scaffold. RNA Modifications Modulate Biomolecular Condensates in Stress and Disease.

Biomolecular condensates are dynamic membraneless organelles composed of proteins and RNAs that assemble through multivalent interactions and provide cells with powerful means to regulate gene expression in space and time. Different epitranscriptomic marks such as m6A, m1A, and m5C can reshape RNA structure-binding interfaces and multivalency and, in this manner, tuning which transcripts nucleate or partition into specific condensates and influencing their material state. This review summarizes how individual RNA modifications and their associated proteins regulate the formation and function o…

Interaction-Dependent Secondary Structure of Peptides in Biomolecular Condensates.

Biomolecular condensates provide a mechanism for compartmentalization of biomolecules in eukaryotic cells. These liquid-like condensates are formed via liquid-liquid phase separation, by a plethora of interactions, and can mediate several biological processes in healthy cells. Expansions of dipeptide repeat proteins, DPRs, in which arginine rich DPRs like poly-proline-arginine (PR), and poly-glycine-arginine (GR), partition RNA into condensates can however induce cell toxicity. Here, we use (GR)20 as a model for biological poly-GR and condense it using either excluded volume interactions with …

Liquid Biomolecular Condensates and Viral Lifecycles: Review and Perspectives.

Viruses are highly dependent on the host they infect. Their dependence triggers processes of virus-host co-adaptation, enabling viruses to e … es from the cellular milieu. By achieving a type of compartmentalization lacking membranes known as biomolecular condensates, biological systems developed alternative mechanisms of controlling reactions. The identification that many biological condensates display liquid properties led to the proposal that liquid-liquid phase separation (LLPS) drives their formation. The c …

Biomolecular Condensates in Telomere Maintenance of ALT Cancer Cells.

Alternative Lengthening of Telomeres (ALT) pathway is a telomerase-independent mechanism that utilizes homology-directed repair (HDR) to sustain telomere length in specific cancers. Biomolecular condensates, such as ALT-associated promyelocytic leukemia nuclear bodies (APBs), have emerged as critical players in the ALT pathway, supporting telomere maintenance in ALT-positive cells. These condensates bring together DNA repair proteins, telomeric repeats, and other regulatory elements. By regulating replication stress and promoting DNA synthesis, ALT condensates create an environment conducive t…
