Salmonella pathogenicity islands in the genomic era.

Serovars of Salmonella are significant bacterial pathogens and are leading contributors to the global burden of diarrhoeal disease. Salmonella pathogenicity islands (SPIs) are essential for the survival and success of this genus, enabling colonisation, invasion, and survival in hostile environments. While genomics has transformed efforts to understand the evolution, dissemination, and antimicrobial resistance of members, its use to explore virulence determinants that contribute to the pathogenicity of specific organisms and severity of infection remains varied. Here, we discuss the importance

Genomic islands from five strains of Burkholderia pseudomallei.

BACKGROUND: Burkholderia pseudomallei is the etiologic agent of melioidosis, a significant cause of morbidity and mortality where this infection is endemic. Genomic differences among strains of B. pseudomallei are predicted to be one of the major causes of the diverse clinical manifestations observed among patients with melioidosis. The purpose of this study was to examine the role of genomic islands (GIs) as sources of genomic diversity in this species. RESULTS: We found that genomic islands (GIs) vary greatly among B. pseudomallei strains. We identified 71 distinct GIs from the genome seque…

Discovery of novel Vibrio cholerae VSP-II genomic islands using comparative genomic analysis.

This report describes Vibrio seventh pandemic island II (VSP-II) and three novel variants revealed by comparative genomics of 23 Vibrio cholerae strains and their presence among a large and diverse collection of V. cholerae isolates. Three VSP-II variants were reported previously and our results demonstrate the presence of three novel VSP-II in clinical and environmental V. cholerae marked by major deletions and genetic rearrangements. A new VSP-II cluster was found in the seventh pandemic V. cholerae O1 El Tor strain CIRS101, which is dominant (95%) among the recent (2004-2007) seven pandemic

Identification of novel genomic islands associated with small RNAs.

Genome evolution in prokaryotes is assisted by integration of gene pools from phages and plasmids. Regions downstream of tRNAs and tmRNAs are considered as hot spots for the integration of these gene pools or genomic islands. Till date, genomic islands have been identified only at tRNA/tmRNA genes in the enterobacterial genomes. Present work reports 10 distinct small RNAs as potent integration sites for genomic islands. A known tool tRNAcc 1.0 has been used to identify genomic islands associated with small RNAs c0362, oxyS, ryaA, rybB, rybD, ryeB, ryeE, rtT, sraE and tmRNA. The coordinates of …

Prediction of genomic islands in three bacterial pathogens of pneumonia.

Pneumonia is one kind of common infectious disease, which is usually caused by bacteria, viruses, or fungi. In this paper, we predicted genomic islands in three bacterial pathogens of pneumonia. They are Chlamydophila pneumoniae, Mycoplasma pneumoniae and Streptococcus pneumoniae, respectively. For each pathogen, one clinical strain is involved. After implementing the cumulative GC profile combined with h and BCN index, eight genomic islands are found in three pathogens. Among them, six genomic islands are found to have mobility elements, which constitute a kind of conserved character of genom…

Comparative whole-genome hybridization reveals genomic islands in Brucella species.

Brucella species are responsible for brucellosis, a worldwide zoonotic disease causing abortion in domestic animals and Malta fever in human … c content identified in Brucella species are conserved in multiple strains of the same species, and genomic islands missing in a given species are often restricted to that particular species. These findings suggest that, whereas the loss or gain of genetic material may be related to the host range and virulence restriction of certain Brucella species for humans, …

Genomic island 2 of Brucella melitensis is a major virulence determinant: functional analyses of genomic islands.

Brucella genomic islands (GIs) share similarities in their genomic organization to pathogenicity islands from other bacteria and are likely acquired by lateral gene transfer. Here, we report the identification of a GI that is important for the pathogenicity of Brucella melitensis. The deletion of GI-1, GI-5, or GI-6 did not affect bacterial growth in macrophages as well as their virulence in interferon regulatory factor 1-deficient (IRF-1(-/-)) mice, suggesting that these islands do not contribute to Brucella virulence. However, the deletion of GI-2 resulted in the attenuation of bacterial gro…

Lineage-restricted genomic islands drive rhizosphere niche specialization in Pseudomonas capeferrum.

In the rhizosphere, plant growth-promoting rhizobacteria play a pivotal role in plant health by efficiently colonizing roots and enhancing growth through diverse direct and indirect mechanisms. Many of these beneficial traits are associated with genomic islands (GEIs) acquired via horizontal gene transfer, yet their contribution to rhizosphere fitness remains poorly understood. Here, we report the whole-genome sequencing and comprehensive analysis of Pseudomonas putida strain IsoF, a highly efficient root colonizer originally isolated from the tomato rhizosphere that induces systemic resistanc…

Genomic and pathogenicity islands of Listeria monocytogenes-overview of selected aspects.

Listeria monocytogenes causes listeriosis, a disease characterized by a high mortality rate (up to 30%). Since the pathogen is highly tolerant to changing conditions (high and low temperature, wide pH range, low availability of nutrients), it is widespread in the environment, e.g., water, soil, or food. L. monocytogenes possess a number of genes that determine its high virulence potential, i.e., genes involved in the intracellular cycle (e.g., prfA, hly, plcA, plcB, inlA, inlB), response to stress conditions (e.g., sigB, gadA, caspD, clpB, lmo1138), biofilm formation (e.g., agr, luxS), or resi

Defining genomic islands and uropathogen-specific genes in uropathogenic Escherichia coli.

Uropathogenic Escherichia coli (UPEC) strains are responsible for the majority of uncomplicated urinary tract infections, which can present … n all UPEC strains but in no fecal/commensal strains were identified. Seven previously unrecognized genomic islands (>30 kb) were delineated by CGH in addition to the three known pathogenicity islands. These genomic islands comprise 672 kb of the 5,231-kb (12.8%) genome, demonstrating the importance of horizontal transfer for UPEC and the mosaic structure of the …

Burkholderia pseudomallei genome plasticity associated with genomic island variation.

BACKGROUND: Burkholderia pseudomallei is a soil-dwelling saprophyte and the cause of melioidosis. Horizontal gene transfer contributes to the genetic diversity of this pathogen and may be an important determinant of virulence potential. The genome contains genomic island (GI) regions that encode a broad array of functions. Although there is some evidence for the variable distribution of genomic islands in B. pseudomallei isolates, little is known about the extent of variation between related strains or their association with disease or environmental survival. RESULTS: Five islands from B. pse…

Genomic and biogeographic patterns of endemic geckos in the Galapagos Islands reveal population structure and species delimitation on inhabited islands.

Islands offer invaluable opportunities for studying evolutionary processes due to their isolation and distinct environmental conditions. The Galapagos Islands, renowned for their rich biodiversity, host several endemic gecko species of the genus Phyllodactylus (Gekkota: Phyllodactylidae). Despite their importance derived from their specialized adaptations and their crucial role in maintaining ecosystem balance, few studies have been conducted on these geckos. This highlights the need for comprehensive genomic research to understand their evolutionary patterns and population dynamics. This stud

Genomic Profiling of a Case of Glioneuronal Tumor with Neuropil-like Islands.

Glioneuronal tumor with neuropil-like islands (GNTNI) is a very rare subtype of glioneuronal tumor. We present a case of a 62-year-old man with GNTNI. Two adjacent lesions in the left parietal lobe were removed by left parietal craniotomy. The histological findings were glial cell proliferation and scattered rosettes consisting of synaptophysin-positive and NeuN-positive cells, leading to the diagnosis of GNTNI. Target sequencing revealed a genetic alteration similar to glioblastoma, IDH-wild type, which suggested adjuvant therapies. There are few previous reports on the treatment of this dise

Defence systems encoded by core genomic islands of seventh pandemic Vibrio cholerae.

Vibrio cholerae, the causative agent of cholera, has triggered seven pandemics, with the seventh pandemic emerging in 1961. The success of seventh pandemic El Tor (7PET) V. cholerae as a human pathogen is linked to its acquisition of mobile genetic elements (MGEs) like the CTXΦ prophage and Vibrio pathogenicity island 1 (VPI-1). Additional MGEs, including VPI-2 and the Vibrio seventh pandemic islands (VSP-I and VSP-II), are thought to have further enhanced the pathogen's virulence potential. However, recent research suggests that these MGEs serve as reservoirs for defence systems, which may re

Widespread genomic islands are hotspots of genome variations and mosaicism in giant viruses.

Giant viruses in the phylum Nucleocytoviricota possess exceptionally large and mosaic genomes, yet the mechanisms underlying their remarkable plasticity remain poorly understood. Genomic islands are dynamic genomic regions that are major drivers of diversification and adaptation in bacteria. However, their contribution to giant virus evolution remains largely unexplored. Here, we characterize the genomic island landscape of giant viruses using 369 high-quality genomes spanning cultured isolates and long-read metagenome-assembled genomes. We identify 307 genomic islands across >50% of the genom…

Genomic islands in Pseudomonas encode modular hotspots of defence and anti-defence systems.

Bacteria use diverse defence systems to resist phage predation, many of which cluster within mobile genetic elements (MGEs) and defence islands. In Pseudomonas aeruginosa, genomic and pathogenicity islands-such as the pathogenicity islands (PAPI), genomic islands (PAGI), and Liverpool epidemic strain islands (LESGI)-have been linked to virulence and adaptation, but their contribution to the organization and spread of defence systems remains unexplored. Here, we show that these islands serve as hubs for the assembly and spread of defence systems, revealing an underappreciated role in shaping th…

Genomic islands as a marker to differentiate between clinical and environmental Burkholderia pseudomallei.

Burkholderia pseudomallei, as a saprophytic bacterium that can cause a severe sepsis disease named melioidosis, has preserved several extra genes in its genome for survival. The sequenced genome of the organism showed high diversity contributed mainly from genomic islands (GIs). Comparative genome hybridization (CGH) of 3 clinical and 2 environmental isolates, using whole genome microarrays based on B. pseudomallei K96243 genes, revealed a difference in the presence of genomic islands between clinical and environmental isolates. The largest GI, GI8, of B. pseudomallei was observed as a 2 sub-G…

VCGIDB: A Database and Web Resource for the Genomic Islands from Vibrio Cholerae.

Vibrio cholerae is the causative agent of cholera, which is a severe, life-threatening diarrheal disease. The current seventh pandemic has not been eradicated and the outbreak is still ongoing around the world. The evolution of the pandemic-causing strain has been greatly influenced by lateral gene transfer, and the mechanisms of acquisition of pathogenicity in V. cholerae are mainly involved with genomic islands (GIs). Thus, detecting GIs and their comprehensive information is necessary to understand the continuing resurgence and newly emerging pathogenic V. cholerae strains. In this study, 7…

Regulation, integrase-dependent excision, and horizontal transfer of genomic islands in Legionella pneumophila.

Legionella pneumophila is a Gram-negative freshwater agent which multiplies in specialized nutrient-rich vacuoles of amoebae. When replicating in human alveolar macrophages, Legionella can cause Legionnaires' disease. Recently, we identified a new type of conjugation/type IVA secretion system (T4ASS) in L. pneumophila Corby (named trb-tra). Analogous versions of trb-tra are localized on the genomic islands Trb-1 and Trb-2. Both can exist as an episomal circular form, and Trb-1 can be transferred horizontally to other Legionella strains by conjugation. In our current work, we discovered the imp…
