Biosynthesis of polyketides by trans-AT polyketide synthases in Burkholderiales.

Widely used as drugs and agrochemicals, polyketides are a family of bioactive natural products, with diverse structures and functions. Polyketides are produced by megaenzymes termed as polyketide synthases (PKSs). PKS biosynthetic pathways are divided into the cis-AT PKSs and trans-AT PKSs; a division based mainly on the absence of an acyltransferase (AT) domain in the trans-AT PKS modules. In trans-AT biosynthesis, the AT activity is contributed via one or several independent proteins, and there are few other characteristics that distinguish trans-AT PKSs from cis-AT PKSs, especially in the f

Engineering Novel Polyhydroxyalkanoates Using Polyketide Synthases in Pseudomonas putida.

Polyhydroxyalkanoates (PHAs) are bio-based polyesters with the potential to replace petroleum-based products. However, their thermal and mechanical properties are limited by the composition of the monomers used to make them. Current approaches to expanding monomer diversity require individualized pathway engineering for each targeted monomer, limiting the scalability of PHA design. In this work, we establish polyketide synthases (PKSs) as a modular and programmable platform for expanding PHA monomer diversity with variable chain length and branching. Using Pseudomonas putidaas a host, we integ

Enzymology of assembly line synthesis by modular polyketide synthases.

Modular polyketide synthases (PKSs) run catalytic reactions over dozens of steps in a highly orchestrated manner. To accomplish this synthetic feat, they form megadalton multienzyme complexes that are among the most intricate proteins on earth. Polyketide products are of elaborate chemistry with molecular weights of usually several hundred daltons and include clinically important drugs such as erythromycin (antibiotic), rapamycin (immunosuppressant) and epothilone (anticancer drug). The term 'modular' refers to a hierarchical structuring of modules and domains within an overall assembly line a

Evolution of Efficient Modular Polyketide Synthases by Homologous Recombination.

The structural scaffolds of many complex natural products are produced by multifunctional type I polyketide synthase (PKS) enzymes that operate as biosynthetic assembly lines. The modular nature of these mega-enzymes presents an opportunity to construct custom biocatalysts built in a lego-like fashion by inserting, deleting, or exchanging native or foreign domains to produce targeted variants of natural polyketides. However, previously engineered PKS enzymes are often impaired resulting in limited production compared to native systems. Here, we show a versatile method for generating and identi

Probing Selectivity and Creating Structural Diversity Through Hybrid Polyketide Synthases.

Engineering polyketide synthases (PKS) to produce new metabolites requires an understanding of catalytic points of failure during substrate processing. Growing evidence indicates the thioesterase (TE) domain as a significant bottleneck within engineered PKS systems. We created a series of hybrid PKS modules bearing exchanged TE domains from heterologous pathways and challenged them with both native and non-native polyketide substrates. Reactions pairing wildtype PKS modules with non-native substrates primarily resulted in poor conversions to anticipated macrolactones. Likewise, product formati

Structure of a modular polyketide synthase.

Polyketide natural products constitute a broad class of compounds with diverse structural features and biological activities. Their biosynthetic machinery, represented by type I polyketide synthases (PKSs), has an architecture in which successive modules catalyse two-carbon linear extensions and keto-group processing reactions on intermediates covalently tethered to carrier domains. Here we used electron cryo-microscopy to determine sub-nanometre-resolution three-dimensional reconstructions of a full-length PKS module from the bacterium Streptomyces venezuelae that revealed an unexpectedly dif

An in vitro platform for engineering and harnessing modular polyketide synthases.

To harness the synthetic power of modular polyketide synthases (PKSs), many aspects of their biochemistry must be elucidated. A robust platform to study these megadalton assembly lines has not yet been described. Here, we in vitro reconstitute the venemycin PKS, a short assembly line that generates an aromatic product. Incubating its polypeptides, VemG and VemH, with 3,5-dihydroxybenzoic acid, ATP, malonate, coenzyme A, and the malonyl-CoA ligase MatB, venemycin production can be monitored by HPLC and NMR. Multi-milligram quantities of venemycin are isolable from dialysis-based reactors withou

Direct evidence that the rifamycin polyketide synthase assembles polyketide chains processively.

The assembly of the polyketide backbone of rifamycin B on the type I rifamycin polyketide synthase (PKS), encoded by the rifA-rifE genes, is terminated by the product of the rifF gene, an amide synthase that releases the completed undecaketide as its macrocyclic lactam. Inactivation of rifF gives a rifamycin B nonproducing mutant that still accumulates a series of linear polyketides ranging from the tetra- to a decaketide, also detected in the wild type, demonstrating that the PKS operates in a processive manner. Disruptions of the rifD module 8 and rifE module 9 and module 10 genes also resul

Characterisation of Modular Polyketide Synthases Designed to Make Pentaene Analogues of Amphotericin B.

Glycosylated polyene macrolides are important antifungal agents that are produced by many actinomycete species. Development of new polyenes may deliver improved antibiotics. Here, Streptomyces nodosus was genetically re-programmed to synthesise pentaene analogues of the heptaene amphotericin B. These pentaenes are of interest as surrogate substrates for enzymes catalysing unusual, late-stage biosynthetic modifications. The previous deletion of amphotericin polyketide synthase modules 5 and 6 generated S. nodosus M57, which produces an inactive pentaene. Here, the chain-terminating thioesterase

Catalytic innovation underlies independent recruitment of polyketide synthases in cocaine and hyoscyamine biosynthesis.

Tropane alkaloids such as hyoscyamine and cocaine are of importance in medicinal uses. Only recently has the hyoscyamine biosynthetic machinery become complete. However, the cocaine biosynthesis pathway remains only partially elucidated. Here we characterize polyketide synthases required for generating 3-oxo-glutaric acid from malonyl-CoA in cocaine biosynthetic route. Structural analysis shows that these two polyketide synthases adopt distinctly different active site architecture to catalyze the same reaction as pyrrolidine ketide synthase in hyoscyamine biosynthesis, revealing an unusual par

Heterologous biosynthesis of a fungal macrocyclic polylactone requires only two iterative polyketide synthases.

Menisporopsin A is a bioactive macrocyclic polylactone produced by the fungus Menisporopsis theobromae BCC 4162. A scheme for the biosynthesis of this compound has been proposed, in which reducing (R) and non-reducing (NR) polyketide synthases (PKSs) would catalyze the formation of each menisporopsin A subunit, while an additional non-ribosomal peptide synthetase (NRPS)-like enzyme would be required to perform multiple esterification and cyclolactonization reactions. Transcriptome analysis of M. theobromae identified an R-PKS gene, men1, and an NR-PKS gene, men2, which both exhibited highest e

A case study of evolutionary variability and determinism among type III polyketide synthases.

Repeated evolution of the same enzymatic activity represents a powerful model of determinism across diverse lineages, yet its underlying evolutionary trajectories remain poorly understood. Here we identified three 3-oxo-glutaric acid (OGA)-forming type III polyketide synthases (PKSs) from Brassicaceae plants through in vitro enzyme assays. Structure-function analysis combined with comparative genomics indicates a strong correlation between OGA- and triacetic acid lactone (TAL)-forming activities during the evolution of these PKSs. An evolutionary change in a key active-site residue enables a f

Engineered polyketide synthases enable a microbial chassis for recyclable plastics with tunable properties.

Plastics derived from fossil feedstocks pose major recycling challenges, particularly crosslinked thermosets used in electronics, construction and composites. Polydiketoenamines (PDKs) are recyclable alternatives; however, monomers such as dimedone are petrochemical-derived and offer limited tunability. We computationally screened 144 β-keto-δ-lactones (BKDLs), identifying solvation free energy as the primary determinant of depolymerization temperature across a 20-60 °C range. We engineered hybrid type I polyketide synthases (PKSs) in Escherichia coli and Streptomyces hosts to biosynthesize BK

Macrodiolide formation by the thioesterase of a modular polyketide synthase.

Elaiophylin is an unusual C2 -symmetric antibiotic macrodiolide produced on a bacterial modular polyketide synthase assembly line. To probe the mechanism and selectivity of diolide formation, we sought to reconstitute ring formation in vitro by using a non-natural substrate. Incubation of recombinant elaiophylin thioesterase/cyclase with a synthetic pentaketide analogue of the presumed monomeric polyketide precursor of elaiophylin, specifically its N-acetylcysteamine thioester, produced a novel 16-membered C2 -symmetric macrodiolide. A linear dimeric thioester is an intermediate in ring format

Substrate controlled divergence in polyketide synthase catalysis.

Biochemical characterization of polyketide synthases (PKSs) has relied on synthetic substrates functionalized as electrophilic esters to acylate the enzyme and initiate the catalytic cycle. In these efforts, N-acetylcysteamine thioesters have typically been employed for in vitro studies of full PKS modules as well as excised domains. However, substrate engineering approaches to control the catalytic cycle of a full PKS module harboring multiple domains remain underexplored. This study examines a series of alternatively activated native hexaketide substrates on the catalytic outcome of PikAIV,

Biosynthesis of Fluorinated Aromatic Polyketides Through Directed Evolution of Fused Type III Polyketide Synthase.

Aromatic polyketides have gained significant attention as prominent plant-derived polyphenol molecules in recent years owing to their multi-faceted therapeutic potentials against a variety of diseases. However, the introduction of unique fluorine atoms into the core structure of aromatic polyketides has received limited exploration thus far. In this study, a series of new-to-nature fluorinated aromatic polyketides, including resveratrol, naringenin chalcone, bisnoyangonin, and benzalactone, were obtained from readily available fluoro-tyrosines in E. coli via a multi-enzyme cascade pathway. Starter Unit Promiscuity of Dictyostelid Type III Polyketide Synthases Generates Diverse Acylphloroglucinols with Antimicrobial Activity.

Cavenderia subdiscoidea and Cavenderia ungulata are dictyostelid social amoebae found in northern Thailand. Genomic analysis identified two type III polyketide synthase genes, designated cspks and cupks. Heterologous expression of both genes in Aspergillus oryzae NSAR1 yielded a variety of acylphloroglucinols derived from different starter units. Among these were cavenderic acids A-E (1-5) and two related ester derivatives (6-7). Compounds 1 and 2 are reported here for the first time as natural products, whereas compounds 3-7 are new compounds. Structural analysis suggested that compounds 1-7

Antibiotic Skeletal Diversification via Differential Enoylreductase Recruitment and Module Iteration in trans-Acyltransferase Polyketide Synthases.

Microorganisms are remarkable chemists capable of assembling complex molecular architectures that penetrate cells and bind biomolecular targets with exquisite selectivity. Consequently, microbial natural products have wide-ranging applications in medicine and agriculture. How the "blind watchmaker" of evolution creates skeletal diversity is a key question in natural products research. Comparative analysis of biosynthetic pathways to structurally related metabolites is an insightful approach to addressing this. Here, we report comparative biosynthetic investigations of gladiolin, a polyketide a
