DLAD4U: deriving and prioritizing disease lists from PubMed literature.

BACKGROUND: Due to recent technology advancements, disease related knowledge is growing rapidly. It becomes nontrivial to go through all published literature to identify associations between human diseases and genetic, environmental, and life style factors, disease symptoms, and treatment strategies. Here we report DLAD4U (Disease List Automatically Derived For You), an efficient, accurate and easy-to-use disease search engine based on PubMed literature. RESULTS: DLAD4U uses the eSearch and eFetch APIs from the National Center for Biotechnology Information (NCBI) to find publications related …

A Field Sensor: computing the composition and intent of PubMed queries.

PubMed® is a search engine providing access to a collection of over 27 million biomedical bibliographic records as of 2017. PubMed processes millions of queries a day, and understanding these queries is one of the main building blocks for successful information retrieval. In this work, we present Field Sensor, a domain-specific tool for understanding the composition and predicting the user intent of PubMed queries. Given a query, the Field Sensor infers a field for each token or sequence of tokens in a query in multi-step process that includes syntactic chunking, rule-based tagging and probabi…

PubMed related articles: a probabilistic topic-based model for content similarity.

BackgroundWe present a probabilistic topic-based model for content similarity called pmra that underlies the related article search feature in PubMed. Whether or not a document is about a particular topic is computed from term frequencies, modeled as Poisson distributions. Unlike previous probabilistic retrieval models, we do not attempt to estimate relevance-but rather our focus is "relatedness", the probability that a user would want to examine a particular document given known interest in another. We also describe a novel technique for estimating parameters that does not require human relev…

Conducting literature searches on Ayurveda in PubMed, Indian, and other databases.

BACKGROUND: Literature searches for articles on Ayurveda provide special challenges, since many of the Indian journals in which such articles appear are not indexed by current medical databases such as PubMed and Cochrane Central Register of Controlled Trials. AIM: The aim of this study was to develop a comprehensive search strategy on Ayurveda topics and to map the existing databases containing Ayurveda journal publications. METHODS: We have developed a literature search procedure that can recover the great majority of articles on any given topic associated with Ayurveda. RESULTS: Our syst…

PubMed or Pushcart?: A Comparative Analysis of Publication Options for Medical Poetry and Prose.

Short prose and poetry with medical themes can either be published in literary magazines or in the creative sections of academic medical journals, but little has been done to outline the differences between these two outlets. In this preliminary study, we examine the submission, editorial, and distribution processes of 10 popular literary magazines and 10 medical journals with creative sections. While literary magazines unanimously encourage authors to submit manuscripts simultaneously to multiple journals due to long response times and low acceptance rates, medical journals require authors to

Medical research production in native languages: A descriptive analysis of PubMed database.

INTRODUCTION: Language barriers in medicine can hinder effective communication, comprehension, and patient care. While English has emerged as the dominant language in global medicine, the importance of native languages should not be overlooked. This article aims to examine the extent of publishing in native languages by analyzing the PubMed database literature to gain further insights into the usage of native languages in medicine and medical research. METHODS: In December 2023, a comprehensive examination of the PubMed literature was conducted for each of the 55 registered languages. We sear…

How to improve your PubMed/MEDLINE searches: 1. background and basic searching.

PubMed provides free access via the Internet to more than 23 million records, of which over 19 million are from the MEDLINE database of journal articles. PubMed also provides access to other databases, such as the NCBI Bookshelf. To perform a basic search, you can simply enter the search terms or the concept that you are looking for in the search box. However, taking care to clarify your key concepts may save much time later on, because a non-specific search is likely to produce an overwhelming number of result hits. One way to make your search more specific is to specify which field you want …

Do Large Language Models Link to Incorrect Citations? A PubMed and DOI Benchmark.

ABSTRACT: BACKGROUND: Large language models can return citations whose PubMed Identifier (PMID), digital object identifier (DOI), title, and journal appear plausible but identify different papers. Checking one valid identifier may therefore fail to detect an incorrect citation bundle. ABSTRACT: OBJECTIVE: This study aimed to measure citation metadata incoherence in responses from five large language model snapshots to an internal medicine prompt benchmark. ABSTRACT: METHODS: Five models answered 30 synthetic prompts each, producing 150 model-by-prompt responses. Twenty-six prompts per model …
