The phase separation model for transcription suggests that transcription factors (TFs), coactivators, and RNA polymerases form biomolecular condensates around active gene loci and regulate transcription. However, the structural details of condensates remain elusive. In this study, for Nanog, a master TF in mammalian embryonic stem cells known to form protein condensates in vitro, we examined protein structures in the condensates using residue-level coarse-grained molecular simulations. Human Nanog formed micelle-like clusters in the condensate. In the micelle-like cluster, the C-terminal disor…

The transactive response DNA binding protein 43 (TDP-43) is an RNA/DNA-binding protein that is involved in a number of cellular functions, i … dies have demonstrated that TDP-43 is an important component of many constitutive or stress-induced biomolecular condensates. Dysregulation or liquid-to-gel transition of TDP-43 condensates can lead to alterations in TDP-43 function and the formation of TDP-43 amyloid fibrils. In this review, we summarize recent research progress on the structural characterization of TDP- …

In cells, highly coordinated multivalent interactions give rise to discrete functional assemblies-commonly referred to as biomolecular condensates-that compartmentalize the molecular components required for specific biological reactions. These condensates are increasingly recognized as organizational entities with central roles in normal cellular regulation and in the pathogenesis of human cancers. In a recent issue of Cell, Datar and colleagues investigated the condensation of NPM1c, a common gene mutation in acute myeloid leukemias (AML). They demonstrated the necessity and sufficiency of NP…

By acting as an endogenous metabolite capable of disrupting biomolecular condensates, ITA alleviates pathological TFEB condensates, restoring mitophagy and alveolar development, thereby proposing a paradigm of targeting aberrant macromolecular condensation for neonatal lung injury.

Biomolecular condensates are membraneless compartments, crucial for organising and regulating diverse cellular processes. Current approaches to study condensate biology either use simplified recombinant protein systems with limited physiological relevance, or complex live-cell models with restricted experimental control and scalability. Here, we present ExVivo PhaseScan, a droplet microfluidics platform that couples mammalian lysate-based reconstitution with scalable analysis to generate high-resolution phase diagrams of compositionally complex protein condensates. We apply this approach to st…

Biomolecular condensates regulate essential biological processes relevant to health and disease. However, the mechanisms driving pathogenic condensate formation and their therapeutic targeting have not been fully elucidated. In amyotrophic lateral sclerosis and frontotemporal dementia caused by C9orf72 GGGGCC repeat expansions (c9ALS/FTD), the expanded repeat RNA and repeat-associated non-AUG translation products are key pathogenic factors. Here, we show that the GGGGCC-repeat RNA and poly(GR) form cocondensates in vitro and in cellulo. The G-quadruplex and hairpin structures of GGGGCC-repeat …

Mast cell (MC) degranulation is commonly viewed as the rapid release of preformed inflammatory mediators into the extracellular environment. In a recent study published in the Journal of Experimental Medicine, Salm et al. described a more spatially controlled form of MC communication following sterile peritoneal injury. Sensory neurons activated MCs through substance P signaling, promoting the release of extracellular granules that persisted as membraneless biomolecular condensates. These condensates, enriched in more than 200 proteins, remained associated with the surface of large peritoneal …

Vertebrate oocyte polarity has been observed for two centuries and is essential for embryonic axis formation and germline specification, yet its underlying mechanisms remain unknown. In oocyte polarization, critical RNA-protein (RNP) granules delivered to the oocyte's vegetal pole are stored by the Balbiani body (Bb), a membraneless organelle conserved across species from insects to humans. However, the mechanisms of Bb formation are still unclear. Here, we elucidate mechanisms of Bb formation in zebrafish through developmental biomolecular condensation. Using super-resolution microscopy, live

Stress granules are conserved biomolecular condensates that form under stress and rapidly disassemble during recovery. Stress granules have been linked to pathological protein aggregation and their impaired disassembly reduces cell viability, yet the mechanisms governing their clearance and protein aggregation remain unclear. We find that human HSP70 and a subset of J-domain proteins (JDPs) localize to stress granules and that chemical or genetic inhibition of these chaperones markedly slows granule disassembly. Conversely, overexpressing these JDPs, particularly DNAJB1, accelerates disassembl…

Biomolecular condensates like U-bodies are specialized cellular structures formed through multivalent interactions among intrinsically disordered regions. U-bodies sequester small nuclear ribonucleoprotein complexes (snRNPs) in the cytoplasm, and their formation in mammalian cells depends on stress conditions. Because of their location adjacent to P-bodies, U-bodies have been considered potential sites for snRNP storage or turnover. SMN, a chaperone for snRNP biogenesis, forms condensates through its Tudor domain. In fly models, defects in SMN trigger innate immune responses similar to those o…

Understanding protein phase separation in cellular environments remains a major challenge, as ex vivo assays often fail to capture the influence of environmental context - such as crowding, multimodal interactions, and the dynamic properties of the cytosol or nucleus. Here, we introduce programmable DNA-based protonuclei (PN) as nucleus-inspired compartments to probe phase separation of the neurodegeneration-linked protein FUS. We show that FUS partitioning and condensate formation are highly sensitive to nucleic acid sequence, spatial confinement, and viscoelastic properties of the PN core. N

In the sperm nucleus, protamine replaces histones to mediate extreme DNA compaction. The histone-to-protamine transition involves the occurrence of double-strand breaks, and is facilitated by transition proteins including those containing high-mobility-group boxes. Here we use optical tweezers and microscopy to study the actions of HMGB1 and protamine on DNA. Confocal scans of GFP-HMGB1 on overstretched λ-DNA show 2-3 foci that spread on the DNA upon retraction. Spreading of foci coincides with reannealing of ssDNA tracts, confirming their localization at ss-dsDNA junctions. Whereas the force-

The germ granules are ribonucleoprotein (RNP) biomolecular condensates that determine the fate of primordial germ cells (PGCs) and serve as a model for studying RNP granule assembly. Here, we show that the maternal RNA-binding protein Rbm24a is a key factor governing the specific sorting of mRNAs into germ granules. Mechanistically, Rbm24a interacts with the germ plasm component Buc to dictate the specific recruitment of germ plasm mRNAs into phase-separated condensates. Germ plasm particles lacking Rbm24a and mRNAs fail to undergo kinesin-dependent transport toward cleavage furrows where smal…

Liquid-liquid phase separation (LLPS) is a fundamental mechanism that drives biomolecular assembly. The concentration of biomolecules within phase-separated condensates is a critical parameter that reflects their physical state, modulates their biological functions, and provides insights into their formation and aging. However, current analytical methods, such as spectroscopy, fluorescence imaging, quantitative phase imaging, and bulk measurements, have limitations in quantifying biomolecule concentrations, involving measurement inaccuracies, sample perturbation, or requirements for large samp

Protein liquid-liquid phase separation (LLPS) is a rapidly emerging field of study on biomolecular condensate formation. In recent years, this phenomenon has been implicated in the process of amyloid fibril formation, serving as an intermediate step between the native protein transition into their aggregated state. The formation of fibrils via LLPS has been demonstrated for a number of proteins related to neurodegenerative disorders, as well as other amyloidoses. Despite the surge in amyloid-related LLPS studies, the influence of protein condensate formation on the end-point fibril characteris

Liquid-liquid phase separation (LLPS) plays a central role in the organization of biomolecular condensates that regulate diverse cellular processes. In vitro LLPS assays provide a versatile platform for studying the molecular determinants that govern condensate formation, morphology, dynamics, and modulation. This chapter presents a detailed protocol for performing in vitro LLPS assays, particularly using polyethylene glycol (PEG) and sodium salt as key modulators of phase behavior. The described procedure enables systematic evaluation of protein condensation under defined physicochemical cond…

Naturally occurring biomolecular condensates orchestrate key cellular processes by creating spatially distinct reaction environments, yet engineering synthetic condensates that combine structural programmability with spatioselectively encoded function remains challenging. Here, we report multiphase DNA-RNA artificial cells (ACs) that embed functional RNA condensates as organelle-like compartments within programmable DNA core-shell ACs. A single thermal assembly protocol yields three-phase ACs comprising a glassy RNA core organelle embedded in a liquid-like DNA compartment, surrounded by a cros…

Formation of biomolecular condensates by phase separation has recently emerged as a new principle for regulating gene expression in response to extracellular signaling. However, the molecular mechanisms underlying the coupling of signal transduction and gene activation through condensate formation, and how dysregulation of these mechanisms contributes to disease progression, remain elusive. Here, the authors report that CREB-regulated transcription coactivator 2 (CRTC2) translocates to the nucleus and forms phase-separated condensates upon activation of cAMP signaling. They show that intranucl…
