Challenges and opportunities in bringing nonbiological atoms to life with synthetic metabolism.

The relatively narrow spectrum of chemical elements within the microbial 'biochemical palate' limits the reach of biotechnology, because several added-value compounds can only be produced with traditional organic chemistry. Synthetic biology offers enabling tools to tackle this issue by facilitating 'biologization' of non-canonical chemical atoms. The interplay between xenobiology and synthetic metabolism multiplies routes for incorporating nonbiological atoms into engineered microbes. In this review, we survey natural assimilation routes for elements beyond the essential biology atoms [i.e.,

Programmable bacterial vaccine vectors: A Design-Build-Control framework for precision immune engineering.

Live bacterial vectors combine intrinsic adjuvanticity, mucosal targeting, and programmable antigen delivery within a single engineerable chassis, yet their development has historically relied on empirical attenuation rather than systematic design. We present a Design-Build-Control framework, adapted from synthetic biology paradigms, that reframes bacterial vector engineering as a unified biotechnological problem. Design principles govern trade-offs among safety, immunogenicity, tissue tropism, and route of administration. Build-stage strategies translate these principles into genetically stab

A systems biology approach to predictive developmental neurotoxicity of a larvicide used in the prevention of Zika virus transmission.

The need to prevent developmental brain disorders has led to an increased interest in efficient neurotoxicity testing. When an epidemic of microcephaly occurred in Brazil, Zika virus infection was soon identified as the likely culprit. However, the pathogenesis appeared to be complex, and a larvicide used to control mosquitoes responsible for transmission of the virus was soon suggested as an important causative factor. Yet, it is challenging to identify relevant and efficient tests that are also in line with ethical research defined by the 3Rs rule (Replacement, Reduction and Refinement). Esp

Computational modeling of ATM signaling: a predictive framework for drug repurposing in ataxia-telangiectasia.

Ataxia-Telangiectasia (A-T) is a rare genetic disorder caused by ATM mutations, leading to impaired DNA repair, oxidative stress, and neurodegeneration. We developed a computational model of ATM-mediated signaling using ordinary differential equations in COPASI, capturing key processes including DNA damage sensing, cell cycle regulation, autophagy, and oxidative stress response. The model simulates physiological, ATM-deficient, and drug-treated conditions to explore repurposing strategies. We evaluated the effects of spermidine, omaveloxolone, and HDAC4 inhibition, revealing mechanisms by whic

Optimal dynamic control approach in a multi-objective therapeutic scenario: Application to drug delivery in the treatment of prostate cancer.

Numerous problems encountered in computational biology can be formulated as optimization problems. In this context, optimization of drug release characteristics or dosing schedules for anticancer agents has become a prominent area not only for the development of new drugs, but also for established drugs. However, in complex systems, optimization of drug exposure is not a trivial task and cannot be efficiently addressed through trial-error simulation exercises. Finding a solution to those problems is a challenging task which requires more advanced strategies like optimal control theory. In this…

BoneDat, a database of standardized bone morphology for in silico analyses.

In silico analysis is key to understanding bone structure-function relationships in orthopedics and evolutionary biology, but its potential is limited by a lack of standardized, high-quality human bone morphology datasets. This absence hinders research reproducibility and the development of reliable computational models. To overcome this, BoneDat has been developed. It is a comprehensive database containing standardized bone morphology data from 278 clinical lumbopelvic CT scans (pelvis and lower spine). The dataset includes individuals aged 16 to 91, balanced by sex across ten age groups. Bon

'gitana' (phyloGenetic Imaging Tool for Adjusting Nodes and other Arrangements), a tool for plotting phylogenetic trees into ready-to-publish figures.

BACKGROUND: Phylogenetic trees are essential diagrams used in different sciences, such as evolutionary biology or taxonomy, and they depict the relationships between a given set of taxa sharing a common ancestor. So far, a multitude of tools have already been developed to infer phylogeny, and even more to visualize the resulting trees. However, editing generated graphical plots to obtain ready-to-publish figures is still a major issue. Most available tools do not take into consideration important aspects in nomenclature, such as the use of italics for taxon names or the superscript T that must

A new era of GPCR drug discovery: From receptor deorphanization to precision therapeutics.

G protein-coupled receptors (GPCRs) play central roles in the regulation of physiology and disease and constitute the largest family of therapeutic targets. Over the past several decades, GPCR-targeted medicines have transformed the treatment of numerous disorders. A major turning point in the field was the deorphanization of previously uncharacterized receptors, which not only expanded the repertoire of therapeutic targets but also revealed unexpected physiological functions and disease mechanisms. At the same time, advances in molecular and cellular pharmacology have demonstrated that GPCR s

Application of "Omics" and Systems Biology to Sarcoidosis Research.

Sarcoidosis is a complex, polygenic disease of unknown cause with diverse clinical phenotypes, ranging from self-limited, asymptomatic disease to life-altering symptoms and early disease-related mortality. It is unlikely that a single common environmental exposure (e.g., infection, antigen) entirely explains the disease, and numerous genetic mutations are associated with the disease. As such, it is reasonable to assume, as with other phenotypically diverse diseases, that distinct genetic mechanisms and related biological biomarkers will serve to further define sarcoidosis subphenotypes, mechan

From Undruggable to Actionable: Redefining Druggability Through Emerging Therapeutic Modalities.

The concept of "undruggable" targets has long represented a major limitation in medicinal chemistry, referring to proteins and biomolecules that lack well-defined binding pockets or exhibit highly dynamic conformational behavior. However, advances in structural biology, chemical biology, and computational methodologies are rapidly expanding the scope of tractable therapeutic space. Emerging modalities, including targeted protein degradation, molecular glues, macrocycles, RNA-targeting small molecules, covalent ligands, and artificial intelligence-assisted molecular design, enable pharmacologic

Interpretable bioinformatics approaches for pheochromocytoma bioactivity and protein interaction analysis.

Pheochromocytoma (PCC) is a rare neuroendocrine tumor driven by complex molecular mechanisms, notably involving the oncogenic c-Myc/Max and c-Myc/c-Max protein complexes. Despite their pivotal role in tumor progression, the molecular interactions and bioactive compounds specifically targeting these complexes remain inadequately characterized. This study presents an integrative computational pipeline combining interpretable bioinformatics, network biology, and machine learning to elucidate key molecular mechanisms and bioactive motifs associated with PCC. A curated dataset of 5000 bioactive mol

Let's get fISSical: fast in silico synchronization as a new tool for cell division cycle analysis.

Cell cycle progression is a question of fundamental biological interest. The coordinated duplication and segregation of all cellular structures and organelles is however an extremely complex process, and one which remains only partially understood even in the most intensively researched model organisms. Trypanosomes are in an unusual position in this respect - they are both outstanding model systems for fundamental questions in eukaryotic cell biology, and pathogens that are the causative agents of three of the neglected tropical diseases. As a failure to successfully complete cell division wi
