In the numerous molecular recognition and catalytic processes across biochemistry involving adenosine triphosphate (ATP), the common bioactive form is its magnesium chelate, ATP·Mg2+. In aqueous solution, two chelation geometries predominate, distinguished by bidentate and tridentate Mg2+-phosphate coordination. These are approximately isoenergetic but separated by a high energy barrier. Force field-based atomistic simulation studies of this complex require an accurate representation of its structure and energetics. Here we focused on the energetics of ATP·Mg2+ coordination. Applying an enhanc

Epitopes identified in large-scale screens of overlapping peptides often share significant levels of sequence identity, complicating the analysis of epitope-related data. Clustering algorithms are often used to facilitate these analyses, but available methods are generally insufficient in their capacity to define biologically meaningful epitope clusters in the context of the immune response. To fulfil this need we developed an algorithm that generates epitope clusters based on representative or consensus sequences. This tool allows the user to cluster peptide sequences on the basis of a specif

Spider venoms are rich cocktails of bioactive peptides, proteins, and enzymes that are being intensively investigated over the years. In order to provide a better comprehension of that richness, we propose a three-level family classification system for spider venom components. This classification is supported by an exhaustive set of 219 new profile hidden Markov models (HMMs) able to attribute a given peptide to its precise peptide type, family, and group. The proposed classification has the advantages of being totally independent from variable spider taxonomic names and can easily evolve. In

Protein foundation models (pFMs) have emerged as pivotal tools in advancing protein science. By leveraging advanced deep learning architectures trained on large-scale protein datasets, pFMs learn generalizable patterns in proteins, enabling accurate prediction of key protein characteristics and generation of novel proteins with tailored properties. In this review, we provide a comprehensive exploration of the developments, applications, challenges, and prospects of pFMs. We systematically examine the multimodal dataset resources that underpin the development of pFMs, ranging from protein seque

Disulfide bonds play essential structural and regulatory roles in proteins; however, the noncovalent interactions (NCIs) between these disulfide motifs remain largely unexplored. In this work, we investigate the nature of S-S···S-S interactions using a combined Protein Data Bank (PDB) survey and quantum chemical calculations. Statistical analyses of protein crystal structures reveal the preferred intermolecular sulfur-sulfur distances of approximately 3.6 Å and 4.8 Å, suggesting the presence of stabilizing NCIs between disulfide bridges. To elucidate the intrinsic features of these interaction

Intrinsically disordered protein regions, IDRs, are observed in many eukaryotic proteins. They play critical roles in essentially all cellular processes because segments of these regions, known as linear interacting peptides (LIPs), are heavily involved in regulatory protein interactions across proteomes. This chapter presents an integrated summary of the results from the last two Critical Assessments of protein Intrinsic Disorder predictions, known as CAID events, on the computational prediction of LIP segments. Because the CAID community questioned the quality of the test dataset used by the

Proteins play a crucial role in almost all biological processes, serving as the building blocks of life and mediating various cellular functions, from enzymatic reactions to immune responses. Accurate annotation of protein functions is essential for advancing our understanding of biological systems and developing innovative biotechnological applications and therapeutic strategies. To predict protein function, researchers primarily rely on classical homology-based methods, which use evolutionary relationships, and increasingly on machine learning (ML) approaches. Lately, protein language models

Deep learning methods have played an increasingly pivotal role in advancing side-chain packing and mutation effect prediction (ΔΔG) for protein complexes. Although these two tasks are inherently closely related, they are typically treated separately in practice. Furthermore, the lack of effective post-processing in most approaches results in sub-optimal refinement of generated conformations, limiting the plausibility of the predicted conformations. In this study, we introduce an integrated framework, PackPPI, which employs a diffusion model and a proximal optimization algorithm to improve side

The multitorsional potential accounting for cooperativity of local interactions proposed in our previous work (Sikorska & Liwo, J. Phys. Chem. B, 2022, 126, 9493-9505; 2023, 127, 425-426) has been introduced into the UNRES coarse-grained force field. The parameters of the potential have been found by means of maximum-likelihood principle using the data of 1,092,517 helical segments of protein structures of the Protein Data Bank. The modified UNRES has been tested with a set of 28 α-helical proteins with size from 20 to 126 amino acid residues and various topologies. With the best parametrizati

High-quality test sets to evaluate docking software help the community understand strengths and weaknesses of different methods and programs. In this work, we introduce SB2025, a calculation-ready set of 1,244 protein-ligand complexes derived from the PDB, curated using literature-based ligand protonation states, and freely available in DOCK6, AutoDock Vina, and AutoDock 4 (AD4) formats. SB2025 includes 322 unique proteins, 17 major protein classes, and ligands with a wide range of properties and flexibilities, making it a broad and challenging test set. FARMA2025, a specific subset of SB2025,

BACKGROUND: Remote homology detection is critical for inferring evolutionary and functional relationships among proteins, but divergence below 30% identity often hinders standard sequence-based searches. Profile-based methods and HMMs improve sensitivity, yet many distant homologues remain undetected. Cascade PSI-BLAST uses efficient, iterative, multi-generation searches of intermediate hits to bridge sequence gaps, constructing successive PSSMs that reveal remote relationships without structural information. However, its application to ultra-large databases such as NR and UniProt is computati

Protein complexes are known to play a major role in controlling cellular activity in a living being. Identifying complexes from raw protein-protein interactions (PPIs) is an important area of research. Earlier work has been limited mostly to yeast and a few other model organisms. Such protein complex identification methods, when applied to large human PPIs often give poor performance. We introduce a novel method called ComFiR to detect such protein complexes and further rank diseased complexes based on a query disease. We have shown that it has better performance in identifying protein complex

BACKGROUND: Proteomics is rapidly evolving into a high-throughput technology, in which substantial and systematic studies are conducted on samples from a wide range of physiological, developmental, or pathological conditions. Reference maps from 2D gels are widely circulated. However, there is, as yet, no formally accepted standard representation to support the sharing of proteomics data, and little systematic dissemination of comprehensive proteomic data sets.
RESULTS: This paper describes the design, implementation and use of a Proteome Experimental Data Repository (PEDRo), which makes comp

Current methods for intracellular protein analysis mostly require the separation of specific organelles or changes to the intracellular environment. However, the functions of proteins are determined by their native microenvironment as they usually form complexes with ions, nucleic acids, and other proteins. Here, we show a method for in situ cross-linking and analysis of mitochondrial proteins in living cells. By using the poly(lactic-co-glycolic acid) (PLGA) nanoparticles functionalized with dimethyldioctadecylammonium bromide (DDAB) to deliver protein cross-linkers into mitochondria, we subs

The Crux tandem mass spectrometry data analysis toolkit provides a collection of algorithms for analyzing bottom-up proteomics tandem mass spectrometry data. Many publications have described various individual components of Crux, but a comprehensive summary has not been published since 2014. The goal of this work is to summarize the functionality of Crux, focusing on developments since 2014. We begin with empirical results demonstrating our recently implemented speedups to the Tide search engine. Other new features include a new score function in Tide, two new confidence estimation procedures,

The analysis of shotgun proteomics data often involves generating lists of inferred peptide-spectrum matches (PSMs) and/or of peptides. The canonical approach for generating these discovery lists is by controlling the false discovery rate (FDR), most commonly through target-decoy competition (TDC). At the PSM level, TDC is implemented by competing each spectrum's best-scoring target (real) peptide match with its best match against a decoy database. This PSM-level procedure can be adapted to the peptide level by selecting the top-scoring PSM per peptide prior to FDR estimation. Here, we first h

Potassium channels are the most diverse group of ion channels in humans. They take vital parts in numerous physiological processes and their malfunction gives rise to a range of pathologies. In addition to small molecules, there is a wide selection of several hundred polypeptide ligands binding to potassium channels, the majority of which have been isolated from animal venoms. Until recently, only scorpion toxins received focused attention being systematically assembled in the manually curated Kalium database, but there is a diversity of well-characterized potassium channel ligands originating

Advances in the last decade combining transcriptomics with established proteomics methods have made possible rapid identification and quantification of protein families in snake venoms. Although over 100 studies have been published, the value of this information is increased when it is collated, allowing rapid assimilation and evaluation of evolutionary trends, geographical variation, and possible medical implications. This review brings together all compositional studies of snake venom proteomes published in the last decade. Compositional studies were identified for 132 snake species: 42 from
