Gene expression profiling of primary cutaneous melanoma.

Cutaneous Malignant Melanoma (CMM) is the most malignant skin tumour in humans, the incidence of which is rising rapidly in most fair-skinned populations, without apparent decline in mortality. Both hereditary, constitutional and environmental factors play a role in its etiology. CMM arises from melanocytes in the epidermis, and proceeds through discrete steps of tumor-progression that consist histologically of the radial growth phase (RGP), vertical growth phase (VGP) and metastatic phase. The underlying molecular mechanisms that govern the transition between these growth phases are hardly kn

The changing scene of adult acute lymphoblastic leukemia.

PURPOSE OF REVIEW: The review focuses on the most recent advances in the diagnostic and prognostic work-up of adult acute lymphoblastic leukemia (ALL) and its implications in the clinical management of the disease. RECENT FINDINGS: ALL can be identified on the basis of morphologic, cytochemical and immunophenotypic criteria; modern management of ALL is also based on cytogenetic and genetic evaluations. New technologies, such as gene expression profile analysis, may allow us to further unravel the intrinsic biology of the disease, to improve diagnostic and prognostic stratification, and to des

Gene expression profiling and multiple myeloma.

Gene expression profiling is a powerful tool through which the biology of multiple myeloma can be dissected. We will describe in this chapter how early studies using this technology have provided meaningful insights into myeloma biology, have led to the identification of new therapeutic targets, and have identified powerful prognostic and pharmacogenomic markers. Specifically, we will demonstrate that gene expression profiling can be used to segregate myeloma patients into prognostic categories within which known IgH translocation signatures can be readily defined. We also show that expression

Towards molecular diagnosis and targeted therapy of lymphoid malignancies.

Gene expression profiling of cancer began as a research tool but is rapidly moving towards clinical application. The diagnostic category of diffuse large B-cell lymphoma (DLBCL) can now be viewed as an amalgam of several different diseases that have distinct gene expression profiles, oncogenic mechanisms, and clinical outcomes. Other diagnostic categories such as chronic lymphocytic leukemia (CLL) have a single gene expression signature that distinguishes them from other lymphoid malignancies. Nevertheless, elevated expression of a single gene, ZAP-70, is characteristic of a more aggressive su

Comparative gene expression profile analysis of neurofibromatosis 1-associated and sporadic pilocytic astrocytomas.

Pilocytic astrocytomas (PAs) are WHO grade I brain tumors that do not typically progress to more malignant grades of astrocytoma. Whereas there have been significant advances in the molecular genetics of high-grade astrocytomas, relatively little is known about the genetic changes associated with PA formation. In an effort to better characterize these low-grade neoplasms, we compared the gene expression profiles of six sporadic and two neurofibromatosis 1-associated PAs with other tissues and cell lines of both astrocytic and oligodendroglial origin. Hierarchical cluster analysis of gene expre

HLA class I antigen downregulation in human cancers: T-cell immunotherapy revives an old story.

Human leukocyte antigen (HLA) class I molecule downregulation occurs frequently in many cancers, and this abnormality might adversely affect the clinical course of cancer and the outcome of T-cell-based immunotherapy. Mutations in the HLA class I genes themselves, abnormalities in their regulation and/or defects in HLA class I-dependent antigen processing can underlie HLA class I downregulation. These mutations modulate the susceptibility of tumor cells to in vitro lysis by cytotoxic T lymphocytes (CTLs) and natural killer (NK) cells. Immune selection of CTL- and NK-cell-resistant tumor cells

Gene expression studies provide clues to the pathogenesis of uterine leiomyoma: new evidence and a systematic review.

BACKGROUND: Uterine leiomyomas are extremely common and a major cause of pelvic pain, bleeding, infertility, and the leading indication for hysterectomy. Familial and epidemiological studies provide compelling evidence that genetic alterations play an important role in leiomyoma development. METHODS: Using Affymetrix U133A GeneChip we analysed expression profiles of 22,283 genes in paired samples of leiomyoma and adjacent normal myometrium. We compared our results with previously published data on gene expression in uterine leiomyoma and identified the overlapping gene alterations. RESULTS:

Analysis of the Expression of LSF Transcription Factor in the Regulation of Transcription and TSG101 during the Neoplastic Transformation of Endometrial Cells.

Previous research indicates that carcinogenesis involves disrupting the functions of numerous genes, including factors involved in the regulation of transcription and cell proliferation. For these reasons, in endometrial carcinogenesis, we decided to investigate the expression of TSG101 (a suppressor of tumor transformation) and LSF (a transcription factor involved in numerous cellular processes, such as cell cycle regulation, cell growth, development, and apoptosis). LSF may be involved in the regulation of TSG101 expression. The research material consisted of endometrial cancer samples from

Molecular Subtyping and Prognostic Prediction in Pancreatic Cancer Based on Mitophagy-Related Genes.

Background: Pancreatic cancer (PaC) is characterized by poor prognosis. This study aimed to identify mitophagy-related clusters and develop a prognostic model for PaC. Methods: Differentially expressed genes (DEGs) between PaC and normal tissues were identified from the TCGA and GTEx cohorts. Mitophagy-related genes (MRGs) were sourced from Reactome, GO, and KEGG databases. The intersection of DEGs and MRGs identified differentially expressed MRGs (DeMRGs). Consensus clustering identified PaC subtypes based on DeMRG expression. Univariate Cox analysis was used to find prognosis-related genes,

Establishment of the H8T-MG Meningioma Cell Line and Integrated Transcriptomics Reveal a Metabolic-Immune Signature in Diploid Transitional WHO Grade 1 Tumours.

Meningiomas are the most common intracranial tumours, yet the molecular programs underlying WHO grade 1 subtypes-particularly transitional diploid tumours-remain insufficiently defined, partly due to the scarcity of biologically faithful in vitro models. Here, we report the establishment of a long-term, genetically unmanipulated grade 1 meningioma cell line (H8T-MG) maintained under normoxic conditions in serum-containing, growth-factor-supplemented medium, together with a complementary long-term primary culture (H16T-MG), and provide an integrated descriptive and functional characterization o

Deep Learning-Based Analysis of Gene Expression Data and Gene-Related Information in Pediatric Surgical Oncology: A Scoping Review.

Deep learning (DL) methods may enhance analysis of complex gene expression data to aid in diagnosis and treatment planning for pediatric extracranial tumors. However, the literature regarding the application of DL to gene expression data in this field remains limited. This scoping review was based on the question "What is the current status of research in gene expression, gene-related information and deep learning-based analyses for pediatric surgical oncology". We conducted a scoping review in accordance with the PRISMA-ScR guidelines. A systematic search of PubMed, Scopus, and Embase was per

A prognostic risk model based on programmed cell death genes for breast cancer and its potential clinical application.

This study aims to identify programmed cell death (PCD)-associated genes linked to breast cancer prognosis for the construction of a prognostic model. Transcriptomic and clinical information was imported from the The Cancer Genome Atlas (TCGA) and GEO databases. Modulatory genes related to 18 types of PCD were evaluated. Furthermore, the TCGA and GEO datasets were employed as the training and validation datasets, respectively. A risk score prognostic model based on PCD-related genes was generated via univariate, LASSO, and multivariate Cox regression analyses. Further, differences in drug sens

Ribosome biogenesis programs define a three-gene RBscore with prognostic relevance in bladder cancer.

BACKGROUND: Bladder cancer (BLCA) is clinically heterogeneous, and conventional staging does not fully capture individual risk. Ribosome biogenesis (RiBi) is implicated in cancer, but its prognostic relevance in BLCA is not well defined. METHODS: Survival-annotated tumor transcriptomes from TCGA-BLCA were analyzed and externally evaluated in GSE13507. Tumor-normal differential expression was intersected with a curated RiBi gene set to prioritize candidates. Cox modeling with machine-learning-based strategy selection yielded a three-gene ribosome biogenesis-related score (RBscore). RBscore was

Cross-cancer transcriptomic integration identifies a core immune-signaling network in hormone-driven malignancies.

Hormone-dependent malignancies, including breast, ovarian, thyroid, and prostate cancers, are driven by dysregulated endocrine signaling but exhibit marked heterogeneity in molecular architecture and therapeutic response. Whether these cancers share conserved transcriptional programs that transcend tissue-of-origin remains incompletely understood. In this study, we applied a systematic, direction-aware transcriptomic framework to identify shared gene expression signatures across hormone-driven malignancies using RNA-sequencing data with matched non-malignant controls. Differential expression a

Exploratory Toxicogenomic Profiling Identifies Candidate DINCH-Responsive Genes Relevant to Prostate Cancer.

Diisononyl cyclohexane-1,2-dicarboxylate (DINCH), a non-phthalate plasticizer adopted as a safer alternative for food-contact and medical-grade materials, is ubiquitously detected in human biomonitoring studies. Despite widespread exposure, its transcriptional effects in prostate cells and the potential prostate cancer relevance of DINCH-responsive genes remain unclear. We integrated transcriptomic profiling of DINCH-exposed human prostate epithelial cells with exploratory genetic association analyses in 630 patients with prostate cancer receiving androgen deprivation therapy (ADT). Multi-omics unravel heterogeneity of glucose metabolism reprogramming in gastric cancer.

Gastric cancer (GC) presents striking survival disparities: 85-100% for early-stage versus only 5-20% for advanced disease. Glucose metabolic reprogramming (GMS)-a cancer hallmark linked to the Warburg effect-fuels tumor progression and immune evasion via lactate. This study uses multi-omics data to delineate GMS heterogeneity and its clinical relevance in GC. Single-cell, spatial, and bulk transcriptomic data were integrated. BayesPrism deconvoluted bulk data, CytoTRACE2, CellChat, and NicheNet analyzed cell trajectories, communication, and ligand-receptor regulation, respectively. MOVICS per

Spatial Transcriptomics in Thyroid Cancer: Applications, Limitations, and Future Perspectives.

Spatial transcriptomics (ST) is emerging as a powerful technology that transforms our understanding of thyroid cancer by offering a spatial context of gene expression within the tumor tissue. In this review, we synthesize the recent applications of ST in thyroid cancer research, with a particular focus on the heterogeneity of the tumor microenvironment, tumor evolution, and cellular interactions. Studies have leveraged the spatial information provided by ST to map distinct cell types and expression patterns of genes and pathways across the different regions of thyroid cancer samples. The spati

Leveraging a disulfidptosis-based signature to characterize heterogeneity and optimize treatment in multiple myeloma.

BACKGROUND: Disulfidptosis is an emerging type of programmed cell death related to ROS accumulation and aberrant disulfide bond formation. Multiple myeloma (MM) is the second most prevalent hematologic malignancy characterized by a high synthesis rate of disulfide bond-rich proteins and chronic oxidative stress. However, the relationship between disulfidptosis and MM is still unclear. METHODS: Using the non-negative matrix factorization and lasso algorithm, we constructed the disulfidptosis-associated subtypes and the prognostic model on the GEO dataset. We further explored genetic mutation m

Hypoxia induced responses are reflected in the stromal proteome of breast cancer.

Cancers are often associated with hypoxia and metabolic reprogramming, resulting in enhanced tumor progression. Here, we aim to study breast cancer hypoxia responses, focusing on secreted proteins from low-grade (luminal-like) and high-grade (basal-like) cell lines before and after hypoxia. We examine the overlap between proteomics data from secretome analysis and laser microdissected human breast cancer stroma, and we identify a 33-protein stromal-based hypoxia profile (33P) capturing differences between luminal-like and basal-like tumors. The 33P signature is associated with metabolic differ
