A new approach for diagnosis of bovine coronavirus using a reverse transcription recombinase polymerase amplification assay.

Bovine coronavirus (BCoV) is an economically significant cause of calf scours and winter dysentery of adult cattle, and may induce respiratory tract infections in cattle of all ages. Early diagnosis of BCoV helps to diminish its burden on the dairy and beef industry. Real-time RT-PCR assay for the detection of BCoV has been described, but it is relatively expensive, requires well-equipped laboratories and is not suitable for on-site screening. A novel assay, using reverse transcription recombinase polymerase amplification (RT-RPA), for the detection of BCoV is developed. The BCoV RT-RPA was ra

In vivo reinsertion of excised episomes by the V(D)J recombinase: a potential threat to genomic stability.

It has long been thought that signal joints, the byproducts of V(D)J recombination, are not involved in the dynamics of the rearrangement process. Evidence has now started to accumulate that this is not the case, and that signal joints play unsuspected roles in events that might compromise genomic integrity. Here we show both ex vivo and in vivo that the episomal circles excised during the normal process of receptor gene rearrangement may be reintegrated into the genome through trans-V(D)J recombination occurring between the episomal signal joint and an immunoglobulin/T-cell receptor target. Role of ptsP, orfT, and sss recombinase genes in root colonization by Pseudomonas fluorescens Q8r1-96.

Pseudomonas fluorescens Q8r1-96 produces 2,4-diacetylphloroglucinol (2,4-DAPG), a polyketide antibiotic that suppresses a wide variety of soilborne fungal pathogens, including Gaeumannomyces graminis var. tritici, which causes take-all disease of wheat. Strain Q8r1-96 is representative of the D-genotype of 2,4-DAPG producers, which are exceptional because of their ability to aggressively colonize and maintain large populations on the roots of host plants, including wheat, pea, and sugar beet. In this study, three genes, an sss recombinase gene, ptsP, and orfT, which are important in the intera

T cell tumorigenesis in Lmo2 transgenic mice is independent of V-D-J recombinase activity.

The LMO2 gene is involved in T-cell acute leukaemia (T-ALL) in children with chromosomal translocations t(11;14)(p13;q11) or (7;11)(q35;p13). Transgenic expression of Lmo2 in T cells results in clonal tumours with long latency indicating that mutations in other genes are required for the development of overt tumours. RAG V-D-J recombinase can mediate genetic transposition and thus might create the secondary mutations necessary for T-ALL. Tumour development was compared in Lmo2 transgenic mice in the presence or absence of the Rag1 gene. No difference was observed in the rate of tumour formatio

Uracil-DNA glycosylase-engineered recombinase polymerase amplification for single-nucleotide polymorphism discrimination and genotyping.

We developed an isothermal, equipment-minimal single-nucleotide polymorphism genotyping platform coupling recombinase polymerase amplification with toehold-mediated strand displacement. By using dU-primers and uracil-DNA glycosylase treatment to expose toeholds on amplicons, we achieved 0.1% mutant allele sensitivity and full concordance with standard genotyping methods across all tested clinical samples, providing a robust solution for potential application.

Detection of Metschnikowia bicuspidata in Chinese Mitten Crabs (Eriocheir sinensis) Using Recombinase Polymerase Amplification.

The fungal pathogen Metschnikowia bicuspidata causes "milky disease" in the Chinese mitten crab (Eriocheir sinensis), which poses substantial challenges to sustainable aquaculture development considering the current lack of effective treatment interventions. To address this issue, in laboratory validation, we developed two rapid recombinase polymerase amplification (RPA) detection methods for M. bicuspidata in E. sinensis targeting the histone acetyltransferase B-type subunit 2 gene (HAT-B2): an electrophoretic assay (RPA-AGE) and a colloidal gold lateral flow dipstick assay (RPA-LFD). A Rapid Recombinase Polymerase Amplification-CRISPR/Cas12a Assay for Detecting Grapevine Black-Foot Pathogens.

Grapevine black-foot disease is a destructive trunk disease with a complex pathogen composition that often involves mixed and latent infections, making timely field diagnosis challenging. To improve rapid field detection, we developed a rapid, sensitive, and low instrument-dependent nucleic acid assay. The assay integrates recombinase polymerase amplification (RPA) and clustered regularly interspaced short palindromic repeats (CRISPR)-Cas12a for the detection of Ilyonectria and Dactylonectria, two genera associated with grapevine black-foot disease. Conserved regions of the histone H3 and β-tu

Characterization of a rat model expressing Cre recombinase in oxytocinergic neurons: NTac:SD-Oxtem1(cre)Sage.

Oxytocin is a nonapeptide synthesized and released in both the central nervous system and periphery involved in numerous physiological and neurological processes. These include parturition and lactation, blood pressure regulation, social bonding, anxiety, substance use disorders, and nociception among others. Several animal models have been used to study the oxytocinergic system mechanistically, including prairie voles, mice, and rats, and genetically modified strains exist for these species. Here we describe the generation and characterization of a transgenic rat that expresses Cre recombinas

Development and evaluation of real-time recombinase polymerase amplification assay for fast identification of Rhizopus arrhizus.

PURPOSE: Timely diagnosis of mucormycosis is challenging as the disease is rare and confusing to laboratory physicians without experience or expertise. Molecular tools like real-time PCR have been developed to diagnose mucormycosis and can circumvent these issues. However, their use requires an expensive thermocycler. Hence, there is a need for an alternative rapid, sensitive, and specific low-cost molecular test. Here, we developed and evaluated a real-time recombinase polymerase amplification (RPA) based test for detection of R. arrhizus, the principal cause of mucormycosis in patient sample

The development of a multiplex recombinase polymerase amplification reaction to detect the most common causative agents of eumycetoma.

PURPOSE: Mycetoma is a neglected tropical disease that affects the subcutaneous tissue. The disease can be caused by over 90 different pathogens, including both bacteria (actinomycetoma) and fungi (eumycetoma). While diagnostic tools for eumycetoma causative agents are available, these are generally not well suited for use in endemic regions. This study aims to develop an isothermal based multiplex recombinase polymerase amplification reaction (RPA), that can be integrated in the diagnostic workflow of endemic regions. METHODS: The RPA was designed targeting the Internal Transcribed Spacer (I

Rapid detection of mexX in Pseudomonas aeruginosa based on CRISPR-Cas13a coupled with recombinase polymerase amplification.

The principal pathogen responsible for chronic urinary tract infections, immunocompromised hosts, and cystic fibrosis patients is Pseudomonas aeruginosa, which is difficult to eradicate. Due to the extensive use of antibiotics, multidrug-resistant P. aeruginosa has evolved, complicating clinical therapy. Therefore, a rapid and efficient approach for detecting P. aeruginosa strains and their resistance genes is necessary for early clinical diagnosis and appropriate treatment. This study combines recombinase polymerase amplification (RPA) and clustered regularly interspaced short palindromic rep

A rapid and visual detection assay for Senecavirus A based on recombinase-aided amplification and lateral flow dipstick.

BACKGROUND: Senecavirus A (SVA) is a newly pathogenic virus correlated with the acute death of piglets and vesicular lesions in pigs. The further prevalence of SVA will cause considerable economic damage to the global pig farming industry. Therefore, rapid and accurate diagnostic tools for SVA are crucial for preventing and controlling the disease. METHODS: We designed multiple primer pairs targeting the most conserved region of the SVA 3D gene and selected those with the highest specificity. Nfo-probes were subsequently developed based on the highest specificity primer pairs. Subsequently, t

A new Opn4cre recombinase mouse line to target intrinsically photosensitive retinal ganglion cells (ipRGCs).

Intrinsically photosensitive retinal ganglion cells (ipRGCs) play a crucial role in several physiological light responses. In this study we generate a new Opn4cre knock-in allele (Opn4cre(DSO)), in which cre is placed immediately downstream of the Opn4 start codon. This approach aims to faithfully reproduce endogenous Opn4 expression and improve compatibility with widely used reporters. We evaluated the efficacy and sensitivity of Opn4cre(DSO) for labeling in retina and brain, and provide an in-depth comparison with the extensively utilized Opn4cre(Saha) line. Through this characterization, Op

Novel hydroxy naphthol blue-based recombinase polymerase amplification for the rapid detection of Staphylococcus pseudintermedius.

Staphylococcus pseudintermedius (S. pseudintermedius) is a significant cause of pyoderma, soft tissue, urinary tract, and ear infections in cats and dogs. Bacterial culture and biochemical phenotypic assays are the gold standards for clinical diagnosis of bacteria but molecular methods have now been developed to identify and differentiate S. pseudintermedius. However, these methods require complex and expensive equipment, restricting usage in many laboratories. This study developed a rapid, specific, and sensitive detection method for S. pseudintermedius based on recombinase polymerase amplifi

Development of a multi-recombinase polymerase amplification assay for rapid identification of COVID-19, influenza A and B.

The coronavirus disease 2019 (COVID-19) pandemic caused extensive loss of life worldwide. Further, the COVID-19 and influenza mix-infection had caused great distress to the diagnosis of the disease. To control illness progression and limit viral spread within the population, a real-time reverse-transcription PCR (RT-PCR) assay for early diagnosis of COVID-19 was developed, but detection was time-consuming (4-6 h). To improve the diagnosis of COVID-19 and influenza, we herein developed a recombinase polymerase amplification (RPA) method for simple and rapid amplification of Severe Acute Respira

Visual detection of Mycoplasma pneumoniae by the recombinase polymerase amplification assay coupled with lateral flow dipstick.

Mycoplasma pneumoniae (Mp) is a common cause of respiratory infections in school-age children. In the present study, a recombinase polymerase amplification (RPA) assay combined with lateral flow dipstick (LFD) was developed for diagnosis of Mp. Specific primers and a probe were designed for the Mp p1 gene. The optimal reaction conditions of the RPA-LFD assay were 37 °C and 25 min. The minimal detection limit of the RPA assay was 10 DNA molecules. The RPA method had no cross-reaction with the other 14 common pathogens tested. The practicability of the assay for detecting Mp in clinical samples

Development and Application of a Reverse-Transcription Recombinase-Aided Amplification Assay for Porcine Epidemic Diarrhea Virus.

Porcine epidemic diarrhea virus (PEDV) is a coronavirus currently widespread worldwide in the swine industry. Since PEDV was discovered in China in 1984, it has caused huge economic losses in the swine industry. PEDV can infect pigs of all ages, but piglets have the highest infection with a death rate as high as 100%, and the clinical symptoms are watery diarrhea, vomiting, and dehydration. At present, there is not any report on PEDV detection by RT-RAA. In this study, we developed an isothermal amplification technology by using reverse-transcription recombinase-aided amplification assay (RT-R
