Bayesian Learning of Distance Metrics Beyond RMSD for Biomolecule Alignment, Clustering, and Domain Identification.

Root-mean-square deviation (RMSD) is the standard metric of structural comparison in molecular dynamics (MD) simulations. In its conventional form, RMSD assigns equal weight to all atoms regardless of mobility. Hence, flexible loops and disordered regions can dominate a global RMSD, while the rigid functional core contributes negligibly to the overall metric. To address this issue, we introduce the Bayes-optimal RMSD (BRMSD), which optimizes per-atom weights jointly with structural averages by maximizing a Bayesian posterior. In a trade-off between low RMSD and weight uniformity, a position-fl

Mapping the interplay of intelligence, empathy, systemizing, and autistic traits in children with and without autism spectrum disorder.

BACKGROUND: Intelligence, empathy, systemizing, and autistic traits are psychological dimensions that vary continuously across the population. Autism spectrum disorder (ASD) may reflect extreme expressions of these traits, yet their interdependencies and difference between typically developing (TD) children remain poorly understood. METHODS: We recruited 186 children with ASD and 364 TD children aged 6-12 years. Intelligence was assessed using the Wechsler Intelligence Scale for Children-Fourth Edition, while empathy, systemizing, and autistic traits were measured using validated Chinese vers

Bayesian optimization of deterministic lateral displacement devices for circulating tumor cell separation.

Circulating tumor cells (CTCs), shed from primary tumors into the peripheral bloodstream, are important biomarkers for early cancer diagnosis and disease monitoring. Deterministic lateral displacement (DLD) microfluidic devices enable label-free CTC isolation through continuous, size-based separation. However, DLD performance is highly sensitive to coupled geometric and operating parameters, making optimal design challenging. Conventional trial-and-error approaches are computationally expensive and provide limited insight into parameter interactions, necessitating data-driven optimization. Her

Personality in Capuchin Monkeys (Sapajus apella): Comparison of Assessment Methods and Constructs.

Understanding personality in nonhuman primates is critical for advancing theories of individual differences, yet methodological variation remains a major challenge. We examined whether three commonly used approaches-questionnaire ratings, behavioral observations, and experimental tests-capture stable and overlapping personality constructs in 26 captive tufted capuchin monkeys (Sapajus apella). Using Bayesian multivariate mixed models, we retained individual variability to assess temporal stability, cross-context consistency, and inter-method convergence. Behavioral observations revealed concep

Global Trials, Local Relevance: A Scientific and Regulatory Framework for Regional Enrollment in Cancer Drug Development.

PURPOSE: Global oncology trials face increasing scrutiny over regional enrollment imbalances, as regulatory agencies such as the US Food and Drug Administration, European Medicines Agency, and Pharmaceuticals and Medical Devices Agency demand data reflective of population diversity. This push is grounded in evidence that genetic polymorphisms (eg, UGT1A1*28, CYP2D6), human leukocyte antigen-related toxicities, and biomarker prevalence (eg, epidermal growth factor receptor mutations in approximately 15% of Western v approximately 50% of Asian patients with lung cancer) can significantly influen

Decoding Medial Entorhinal Cortical Dynamics Produces Planning-Like Alternations in Hippocampal theta Sequences.

The hippocampus is central to memory and spatial planning. A prominent candidate mechanism supporting navigational decision making is hippocampal theta sequences-brief (~120 ms) place-cell sequences representing future trajectories-which have been interpreted as planning signals based on their alternation between maze arms in T-maze tasks. However, recent work suggests that intrinsic left-right alternation in medial entorhinal cortex (MEC) theta sequences may underlie this phenomenon. Here, we test this hypothesis using a model of MEC theta dynamics in a T-maze and show that standard Bayesian

Global dynamics of blood cadmium in older adults and its association with Alzheimer's disease mortality: A Bayesian hierarchical model-based analysis of 30 countries from 1990 to 2020.

Cadmium (Cd), a ubiquitous environmental pollutant, exhibits potential neurotoxic risk. While compelling evidence links Cd accumulation to the pathogenesis of Alzheimer's disease (AD), the global impact of blood Cd exposure on AD mortality remains underexplored. We conducted an extensive review of 102 studies from 30 countries and standardized blood Cd concentrations to estimate the geometric mean (GM) and geometric standard deviation (GSD) of Cd exposure. Estimated annual percentage change (EAPC) was calculated to assess the trend in AD mortality, with 1000 Monte Carlo simulations to estimate

NeutroChem Fusion: an uncertainty-aware source diagnosis framework for mining impacted waters in West Africa.

Mining impacted waters in West Africa are mixed chemical systems in which mining-derived Hg-Pb-Cd signals, geogenic As-Fe-Mn mobilisation, acid mine drainage, agricultural runoff, domestic inputs and sediment remobilisation may coexist. Existing water-quality indices, receptor models, geochemical models and machine-learning classifiers are useful for screening and apportionment, but they may compress overlapping mechanisms into dominant factors or exclusive labels. This study develops NeutroChem Fusion as a neutrosophic-Bayesian constrained DSmT framework for uncertainty-aware source-mechanism

A practitioner's guide to developing critical appraisal skills: How to understand and interpret frequentist and Bayesian approaches applied to serial and parallel diagnostic testing.

BACKGROUND: Serial and parallel diagnostic testing can improve diagnostic accuracy. Yet their application and interpretation remain underused in clinical practice. TYPES OF STUDIES REVIEWED: The authors synthesized statistical methodology literature on serial and parallel diagnostic testing configurations, comparing frequentist and Bayesian analytical frameworks. The authors used caries diagnosis as an example to illustrate the practical application of these approaches in guiding test selection and result interpretation throughout. RESULTS: Serial testing improves specificity and positive pr

The multistep pathogenic hypothesis of amyotrophic lateral sclerosis is incompatible with the epidemiological data.

Amyotrophic lateral sclerosis (ALS) is a multifactorial neurodegenerative disease whose incidence increases with age. According to the gene-time-environment hypothesis, ALS onset occurs through the interaction between genes and environmental exposures during ageing, which may involve a continuous accumulation process. Alternatively, the multistep pathogenic hypothesis, based on the Armitage-Doll multistep model from cancer research, posits that a discrete number of specific sequential "hits" are necessary to trigger ALS. Here we analyzed three large population-based epidemiological datasets of

Simultaneous Representation Learning of Multi-Omics and Clinical Outcome Data via a Supervised Knowledge-Guided Bayesian Factor Model.

With the advent of high-throughput techniques, multi-omics data and various clinical outcomes have been collected for a range of diseases. Multi-omics data play a crucial role in uncovering complex biological processes, yet simultaneous representation learning of such high-dimensional, heterogeneous multi-modality data along with clinical outcomes remains limited. To address this gap, we propose a supervised knowledge-guided Bayesian factor model for integrative analysis of multi-omics and clinical outcome data. The proposed method simultaneously extracts an informative low-dimensional represe

Burden, Trends and Prediction of NAFLD/MAFLD Attributable to Smoking From 1990 to 2021: GBD 2021 Analysis.

Smoking is a risk factor for non-alcoholic fatty liver disease (NAFLD, recently proposed as metabolic dysfunction‑associated fatty liver disease, MAFLD), but the global smoking-attributable NAFLD/MAFLD burden remains unclear. Using GBD 2021 data, this study quantified the burden by age, sex, socio-demographic index (SDI), and region, computed average annual percent changes (AAPC) via Joinpoint regression, and projected 2022-2036 burden using the Bayesian age-period-cohort (BAPC) model. During 1990-2021, the AAPC of the age-standardized DALY rate (ASDR) and mortality rate (ASMR) was 0.0223 [95%

Bayesian uncertainty quantification to identify population level vaccine hesitancy behaviours.

When effective vaccines are available, vaccination programs are typically one of the best defences against the spread of an infectious disease. Such vaccination programs become particularly important during severe epidemics or pandemics to ensure sufficient vaccination coverage is achieved to increase protection or reduce transmission to a level that enables relaxation of non-pharmaceutical interventions, such as lockdowns, travel restrictions, or social distancing. Unfortunately, vaccination uptake in the community may be slow if there are substantial levels of vaccine hesitancy in the popula

Shifting Epicenters: The Dynamic Regional Dispersal of SARS-CoV-2 Omicron in Poland.

The evolution and spatial dissemination of SARS-CoV-2 Omicron subvariants have been characterized by rapid lineage replacement and complex transmission dynamics influenced by regional connectivity. This study presents a comprehensive discrete phylogeographic analysis of 90,136 SARS-CoV-2 sequences collected in Poland from 2022 to 2024 to reconstruct the dispersal dynamics of major Omicron lineages, including BA.1, BA.2, BA.5, CH.1, XBB.1, and JN.1. Utilizing Bayesian statistical frameworks, we identified significant viral transitions between the 16 Polish voivodeships and established variant-s

Combining an agent-based model with Gaussian process emulation to model the emergence of the SARS-CoV-2 Omicron variant in Norway.

Agent-based models (ABMs) are powerful for simulating detailed infectious disease dynamics, but they are computationally intensive, limiting parameter inference. We present a Bayesian history matching approach with Gaussian process emulation to efficiently calibrate an ABM of SARS-CoV-2 transmission in Norway, enabling inference of numerous parameters and reducing computational costs. We apply this technique to model the emergence and subsequent winter wave of the Omicron BA.1/BA.2 variants in Norway from September 2021 to April 2022. By fitting age-specific hospitalisation data, we infer 15 k

Inferring variant-specific effective reproduction numbers from combined case and sequencing data.

Accurately estimating relative transmission rates of SARS-CoV-2 variants remains a scientific and public health priority. Recent studies have used the sample proportions of different variants from genetic sequence data to describe variant frequency dynamics and relative transmission rates, but frequencies alone cannot capture the rich epidemiological behavior of SARS-CoV-2. Here, we extend methods for inferring the effective reproduction number of an epidemic using confirmed case data to jointly estimate variant-specific effective reproduction numbers and frequencies of co-circulating variants

Human-in-the-Loop Pareto Optimization: Trade-Off Characterization for Assist-as-Needed Training and Performance Evaluation.

During human motor skill training and physical rehabilitation, there exists an inherent trade-off between task difficulty and user performance. Characterizing this trade-off is crucial for evaluating user performance, designing assist-as-needed (AAN) protocols, and assessing the efficacy of training protocols. In this study, we propose a novel human-in-the-loop (HiL) Pareto optimization approach to characterize the trade-off between the performance and the perceived challenge level of motor learning or rehabilitation tasks. We adapt Bayesian multi-criteria optimization to systematically and ef

SAM-HC: a Bayesian nonparametric construction of hybrid control for randomized clinical trials using external data.

In situations where high-quality external data are available or when it is challenging to recruit participants to the control arm of a randomized and controlled clinical trial (eg rare or pediatric diseases), it is desirable to borrow information from external data to augment the control arm. However, a main challenge in borrowing information from external data is to accommodate potential heterogeneous subpopulations across the external and trial data. We apply a Bayesian nonparametric model called the Shared Atoms Model (SAM) to identify overlapping and unique subpopulations across datasets,
