Proteomic analysis of oxidative modifications in human atherosclerotic plaques and control arteries.

Cardiovascular disease is a major cause of worldwide mortality. A prime underlying cause is atherosclerotic plaque formation at specific arterial locations. Considerable evidence links plaques with chronic inflammation and leukocyte activation, with this potentially resulting in enhanced oxidant-mediated damage to arterial proteins. In this study, human carotid artery plaques and control tissue (superior thyroid artery) were analyzed by liquid chromatography-mass spectrometry (LC-MS/MS) for the presence of post-translational modifications (PTMs) generated by redox reactions on proteins. Of 715

FMRP phosphorylation and interactions with Cdh1 regulate association with dendritic RNA granules and MEF2-triggered synapse elimination.

Fragile X Messenger Ribonucleoprotein (FMRP) is necessary for experience-dependent, developmental synapse elimination and the loss of this process may underlie the excess dendritic spines and hyperconnectivity of cortical neurons in Fragile X Syndrome, a common inherited form of intellectual disability and autism. Little is known of the signaling pathways that regulate synapse elimination and if or how FMRP is regulated during this process. We have characterized a model of synapse elimination in CA1 neurons of organotypic hippocampal slice cultures that is induced by expression of the active t

Target specificity of an autoreactive pathogenic human γδ-T cell receptor in myositis.

In polymyositis and inclusion body myositis, muscle fibers are surrounded and invaded by CD8-positive cytotoxic T cells expressing the αβ-T cell receptor (αβ-TCR) for antigen. In a rare variant of myositis, muscle fibers are similarly attacked by CD8-negative T cells expressing the γδ-TCR (γδ-T cell-mediated myositis). We investigated the antigen specificity of a human γδ-TCR previously identified in an autoimmune tissue lesion of γδ-T cell-mediated myositis. We show that this Vγ1.3Vδ2-TCR, termed M88, recognizes various proteins from different species. Several of these proteins belong to the

PIAS4 inhibition induces cell cycle arrest and exhibits a synergistic effect in combination with CDK4/6 inhibitor in breast cancer treatment.

Protein post-translational modifications are crucial in driving cancer development and progression. The SUMO E3 ligase PIAS4 regulates various cellular processes, thereby promoting tumour advancement. However, the role of PIAS4 in breast cancer remains unclear. This study aimed to examine the protein levels of PIAS4 in clinical specimens, explore PIAS4 regulates cell cycle mechanism and investigate the synergistic inhibitory effects of PIAS4 and CDK6 inhibition on breast cancer progression. Our findings revealed that PIAS4 was highly expressed in breast cancer and negatively correlated with pr

Tied up in knots: Untangling substrate recognition by the SPOUT methyltransferases.

The SpoU-TrmD (SPOUT) methyltransferase superfamily was designated when structural similarity was identified between the transfer RNA-modifying enzymes TrmH (SpoU) and TrmD. SPOUT methyltransferases are found in all domains of life and predominantly modify transfer RNA or ribosomal RNA substrates, though one instance of an enzyme with a protein substrate has been reported. Modifications placed by SPOUT methyltransferases play diverse roles in regulating cellular processes such as ensuring translational fidelity, altering RNA stability, and conferring bacterial resistance to antibiotics. Redox-Encoded Proteostasis: Heat Shock Proteins as Integrators of Stress Adaptation and Therapeutic Targets.

SIGNIFICANCE: Cellular proteostasis is essential for cellular proteome integrity, which is exquisitely sensitive to the redox environment. Heat shock proteins (HSPs) are the central chaperones that sense and adapt to these redox fluctuations. Emerging evidence demonstrates dysregulation of cellular HSPs-modulated redox-proteostasis in protein aggregation diseases, including cancers, senescence, neurodegenerative diseases, limb-girdle muscular dystrophy type D1, and β-thalassemia, making HSPs promising therapeutic targets in disease treatment. RECENT ADVANCES: Redox post-translational modifica

Comparative analysis of excretory-secretory antigens of Trichinella spiralis and Trichinella britovi muscle larvae by two-dimensional difference gel electrophoresis and immunoblotting.

BACKGROUND: Trichinellosis is a zoonotic disease in humans caused by Trichinella spp. The present study was undertaken to discover excretory-secretory (E-S) proteins from T. spiralis and T. britovi muscle larvae (ML) that hold promise for species-specific diagnostics. To that end, the purified E-S proteins were analyzed by fluorescent two-dimensional difference gel electrophoresis (2-D DIGE) coupled with protein identification by liquid chromatography-tandem mass spectrometry (LC-MS/MS). To search for immunoreactive proteins that are specifically recognized by host antibodies the E-S proteins

Protein Palmitoylation as a Molecular Switch Linking Regulated Cell Death and Disease.

Regulated cell death is essential for tissue homeostasis, immune defense, and disease progression, yet the lipid-based regulatory mechanisms that coordinate cell death signaling remain incompletely understood. Protein palmitoylation is a dynamic and reversible lipid post-translational modification that controls protein membrane association, trafficking, stability, and signaling complex assembly. This review summarizes the regulatory roles of palmitoylation and depalmitoylation in major forms of regulated cell death, including apoptosis, necroptosis, pyroptosis, ferroptosis, and autophagy-relat

Genome-wide screening and functional analysis of protein glycosylation-related genes involved in tomato fruit ripening.

Protein glycosylation, an essential co- and post-translational modification, plays critical roles in plant growth, development, and stress responses. However, its functional role in tomato fruit ripening has not been extensively investigated. Here, key protein glycosylation-related genes involved in tomato fruit ripening were identified by genome-wide screen and subsequently functional characterization. First, a dataset comprising 242 glycosylation-related proteins was established based on Gene Ontology annotations in tomato, combined with sequence homology to protein glycosylation-related pro

Extensive Citrullination Promotes Immunogenicity of HSP90 through Protein Unfolding and Exposure of Cryptic Epitopes.

Post-translational protein modifications such as citrullination have been linked to the breach of immune tolerance and clinical autoimmunity. Previous studies from our laboratory support this concept, demonstrating that autoantibodies targeting citrullinated isoforms of heat shock protein 90 (HSP90) are associated with rheumatoid arthritis complicated by interstitial lung disease. To further explore the relationship between citrullination and structural determinants of HSP90 immunogenicity, we employed a combination of ELISA-based epitope profiling, computational modeling, and mass-spectrometr

The role of protein glycosylation in Alzheimer disease.

Glycosylation is one of the most common, and the most complex, forms of post-translational modification of proteins. This review serves to highlight the role of protein glycosylation in Alzheimer disease (AD), a topic that has not been thoroughly investigated, although glycosylation defects have been observed in AD patients. The major pathological hallmarks in AD are neurofibrillary tangles and amyloid plaques. Neurofibrillary tangles are composed of phosphorylated tau, and the plaques are composed of amyloid β-peptide (Aβ), which is generated from amyloid precursor protein (APP). Defects in g

Regulation of mammalian Notch signaling and embryonic development by the protein O-glucosyltransferase Rumi.

Protein O-glucosylation is a conserved post-translational modification that occurs on epidermal growth factor-like (EGF) repeats harboring the C(1)-X-S-X-P-C(2) consensus sequence. The Drosophila protein O-glucosyltransferase (Poglut) Rumi regulates Notch signaling, but the contribution of protein O-glucosylation to mammalian Notch signaling and embryonic development is not known. Here, we show that mouse Rumi encodes a Poglut, and that Rumi(-/-) mouse embryos die before embryonic day 9.5 with posterior axis truncation and severe defects in neural tube development, somitogenesis, cardiogenesis

Tyrosine-Nitrated Proteins: Proteomic and Bioanalytical Aspects.

SIGNIFICANCE: "Nitroproteomic" is under active development, as 3-nitrotyrosine in proteins constitutes a footprint left by the reactions of nitric oxide-derived oxidants that are usually associated to oxidative stress conditions. Moreover, protein tyrosine nitration can cause structural and functional changes, which may be of pathophysiological relevance for human disease conditions. Biological protein tyrosine nitration is a free radical process involving the intermediacy of tyrosyl radicals; in spite of being a nonenzymatic process, nitration is selectively directed toward a limited subset o

Fragmentation of a Golgi-localized chimeric protein allows detergent solubilization and reveals an alternate conformation of the cytoplasmic domain.

Golgi resident proteins maintain their localization despite a continual protein and lipid flux through the organelle. To study Golgi retention mechanisms, we have focused upon the chimeric protein Gm1. This protein contains the Golgi transmembrane domain targeting signal from the infectious bronchitis virus M protein and the lumenal and cytoplasmic domain of the vesicular stomatitis virus glycoprotein (VSV G). The Gm1 protein is targeted to the Golgi where it forms an unusually stable detergent-resistant oligomer. The formation of oligomeric structures may aid retention of Golgi resident prote

The lysine deacetylases AsKDAC1 and AsKDAC6 regulate growth, stress response, and virulence in Apiospora sphaerosperma.

BACKGROUND: Shoot dieback caused by Apiospora sphaerosperma severely compromises the ecological and economic value of Bambusa pervariabilis × grandis. Reversible lysine acetylation has emerged as an important regulator of fungal pathogenesis, yet the functions of lysine deacetylases (KDACs) in A. sphaerosperma remain poorly understood. This study aimed to systematically characterize two core deacetylase genes, AsKDAC1 and AsKDAC6, and elucidate their regulatory networks. RESULTS: Both AsKDAC1 and AsKDAC6 contributed to vegetative growth, asexual reproduction, stress responses, DNA damage repa

The gut-brain-mitophagy axis: Urolithin A as a transcriptional activator of Parkin in Alzheimer's and Parkinson's diseases.

Mitochondrial dysfunction is a cardinal, causative, and convergent hallmark in both Alzheimer's disease (AD) and Parkinson's disease (PD). However, therapeutics that target the process of mitophagy, the selective removal of damaged mitochondria, are relatively undeveloped. Prior work has largely centered around post-translational modifications of the PINK1-Parkin signaling pathway while ignoring the key need for sustained protein synthesis of Parkin. In this review, we explore an innovative transcriptional circuit involving the gut microbiome, AMP-activated protein kinase (AMPK), sirtuin 1 (SI

The Fusion of CLEC12A and MIR223HG Arises from a trans-Splicing Event in Normal and Transformed Human Cells.

Chimeric RNAs are often associated with chromosomal rearrangements in cancer. In addition, they are also widely detected in normal tissues, contributing to transcriptomic complexity. Despite their prevalence, little is known about the characteristics and functions of chimeric RNAs. Here, we examine the genetic structure and biological roles of CLEC12A-MIR223HG, a novel chimeric transcript produced by the fusion of the cell surface receptor CLEC12A and the miRNA-223 host gene (MIR223HG), first identified in chronic myeloid leukemia (CML) patients. Surprisingly, we observed that CLEC12A-MIR223HG

Design, Synthesis, and Applications of Fluorescent Amino Acids in Bioimaging.

Fluorescent unnatural amino acids (FlAAs) provide a powerful molecular bridge between small-molecule fluorophores and biomacromolecules, enabling minimally perturbative optical interrogation of peptides and proteins. Over the past decade, substantial progress has been made in the rational design, synthesis, and application of FlAAs, driven by advances in organic synthesis, C-H functionalization, and translation-based incorporation technologies. This review summarizes contemporary strategies for constructing FlAAs, with a particular emphasis on structure-property relationships and modular desig

The α-Ketoglutarate Dehydrogenase Complex as a Hub of Plasticity in Neurodegeneration and Regeneration.

Abnormal glucose metabolism is central to neurodegeneration, and considerable evidence suggests that abnormalities in key enzymes of the tricarboxylic acid (TCA) cycle underlie the metabolic deficits. Significant recent advances in the role of metabolism in cancer provide new insight that facilitates our understanding of the role of metabolism in neurodegeneration. Research indicates that the rate-limiting step of the TCA cycle, the α-ketoglutarate dehydrogenase complex (KGDHC) and its substrate alpha ketoglutarate (KG), serve as a signaling hub that regulates multiple cellular processes: (1)
