Elucidating structure-activity relationships of benzopyran derivatives as inhibitors of Chikungunya virus nsP2 and nsP4 via integrated docking, molecular dynamics, and DFT studies.

Chikungunya virus (CHIKV) poses a significant public health threat with no approved antivirals. The viral non-structural proteins nsP2 (a cysteine protease) and nsP4 (an RNA-dependent RNA polymerase) are essential for viral replication and represent attractive drug targets. We evaluated fifteen benzopyran derivatives as dual-targeting inhibitors using integrated computational approaches, including molecular docking, 100 ns all-atom molecular dynamics simulations, MM-GBSA binding free energy calculations, and DFT quantum chemical analysis. Four compounds emerged as lead candidates: 3b and 3e fo

Sulfide-modified nanoscale zero-valent iron as a novel therapeutic remedy for septic myocardial injury.

INTRODUCTION: Myocardial injury is a serious complication in sepsis with high mortality. Zero-valent iron nanoparticles (nanoFe) displayed novel roles in cecal ligation and puncture (CLP)-induced septic mouse model. Nonetheless, its high reactivity makes it difficult for long-term storage. OBJECTIVES: To overcome the obstacle and improve therapeutic efficiency, a surface passivation of nanoFe was designed using sodium sulfide. METHODS: We prepared iron sulfide nanoclusters and constructed CLP mouse models. Then the effect of sulfide-modified nanoscale zero-valent iron (S-nanoFe) on the survi

Regulation of cold-inducible RNA-binding protein (CIRBP) in response to cellular stresses.

Cold-inducible RNA-Binding Protein (CIRBP) is a general stress-response factor in vertebrates harboring two domains: an RNA-recognition motif and a regulatory domain rich in RG/RGG motifs. CIRBP has been described to bind mRNAs upon various stress conditions (cold, infections, UV, hypoxia …) and regulate their stability and translation. The proteins encoded by its targets are involved in key stress-responsive cellular pathways including apoptosis, inflammation, cell proliferation or translation, thus allowing their coordination. Due to its role in regulating central cellular functions, the exp

Dysregulation of LINC00470 and METTL3 promotes chemoresistance and suppresses autophagy of chronic myelocytic leukaemia cells.

Cytoplasmic lncRNAs have been found to directly interact with target mRNAs and regulate their stability. In this study, we aimed to study the molecular mechanism underlying the function of m6 A as a central regulator in chemoresistance and CML proliferation. In this study, we established three mice groups (control group, ADR-R group and ADR-R + shLINC00470 group). We detected PTEN mRNA expression in the presence of LINC00470 in the mice models, as well as in the KCL22 and K562 cells. LINC00470 was significantly enriched for PTEN mRNA to exhibit a negative regulatory relationship between LINC00

Immunoinformatics-Driven Design of a Multiepitope Vaccine for Rustrela Virus-Induced Neurological Diseases: A New Frontier in Encephalitis and Meningoencephalitis Prevention.

Rustrela virus (Rubivirus strelense) is a single-stranded, non-segmented RNA virus that causes brain diseases in animals, especially encephalitis and meningoencephalitis. Its rapidly mutating RNA genome complicates control, making a vaccine imperative. Immunoinformatics approaches were employed to make the polyepitope vaccine (PEV) for RuV control. Epitopes for cytotoxic T lymphocytes (CTL), helper T lymphocytes (HTL), and B cells were made from most immunogenic parts i.e., E1, E2, and capsid structural proteins of RuV. Epitopes that were antigenic, not allergic, IFN simulators, and not toxic

Comparative Transcriptomic Profiling of Mesenchymal Stem Cells from Distinct Tissue Origins and Isolation Methods Highlights the Stability and Immunomodulatory Signature of Umbilical Cord-Derived Smumf Cells.

BACKGROUND: Mesenchymal stem cells (MSCs) derived from bone marrow (BM), adipose tissue (AD), and umbilical cord (UC) exhibit therapeutic potential in regenerative medicine. However, their properties, including transcriptomic profiles, vary based on tissue origin, passage stage, and isolation method, complicating their clinical standardization. Addressing these unresolved differences requires comprehensive approaches, such as RNA sequencing, to analyze transcriptomic profiles in detail. METHODS: In this study, RNA-seq was employed to analyze MSC transcriptomes from BM, AD, and UC tissues. UC

Novel PGK1 determines SKP2-dependent AR stability and reprograms granular cell glucose metabolism facilitating ovulation dysfunction.

BACKGROUND: Disordered folliculogenesis is a core characteristic of polycystic ovary syndrome (PCOS) and androgen receptors (ARs) are closely associated with hyperandrogenism and abnormalities in folliculogenesis in PCOS. However, whether the new AR binding partner phosphoglycerate kinase 1 (PGK1) in granulosa cells (GCs) plays a key role in the pathogenesis of PCOS remains unclear. METHODS: We identified the new AR binding partner PGK1 by co-IP (co-immunoprecipitation) in luteinized GCs, and reconfirmed by co-IP, co-localization and GST pull down assay, and checked PGK1 expression levels wit

ASAR15, A cis-acting locus that controls chromosome-wide replication timing and stability of human chromosome 15.

DNA replication initiates at multiple sites along each mammalian chromosome at different times during each S phase, following a temporal replication program. We have used a Cre/loxP-based strategy to identify cis-acting elements that control this replication-timing program on individual human chromosomes. In this report, we show that rearrangements at a complex locus at chromosome 15q24.3 result in delayed replication and structural instability of human chromosome 15. Characterization of this locus identified long, RNA transcripts that are retained in the nucleus and form a "cloud" on one homo

NSUN2-Mediated m5C Methylation in Human Disease: Mechanism and Therapeutic Implications.

The epitranscriptomic landscape defined by reversible post-transcriptional RNA modifications constitutes a sophisticated layer of gene regulatory circuitry that modulates diverse biological processes. As an essential writer enzyme for RNA 5-methylcytosine (m5C), NOP2/Sun RNA methyltransferase 2 (NSUN2) catalyzes site-specific m5C deposition across an extensive repertoire of cellular transcripts spanning messenger RNAs, transfer RNAs and non-coding RNAs, and orchestrates core post-transcriptional events including transcript stabilization, nucleocytoplasmic trafficking, translational tuning and

Impact of Disease-Associated Mutations on the Deaminase Activity of ADAR1.

The innate immune system relies on molecular sensors to detect distinctive molecular patterns, including viral double-stranded RNA (dsRNA), which triggers responses resulting in apoptosis and immune infiltration. Adenosine Deaminases Acting on RNA (ADARs) catalyze the deamination of adenosine (A) to inosine (I), serving as a mechanism to distinguish self from non-self RNA and prevent aberrant immune activation. Loss-of-function mutations in the ADAR1 gene are one cause of Aicardi Goutières Syndrome (AGS), a severe autoimmune disorder in children. Although seven out of the eight AGS-associated

Dual-potential encoded electrochemiluminescence for multiplexed gene assay with one luminophore as tag.

Multiplexed gene assay for simultaneously detecting the multi-targets of nucleic acids is strongly anticipated for the accurate diseases diagnosis and prediction, and all commercial available gene assays for IVD are a kind of single-target assay. Herein, a dual-potential encoded and coreactant-free electrochemiluminescence (ECL) strategy is proposed for the multiplexed gene assay, which can be conveniently carried out by directly oxidizing the same luminescent tag of dual-stabilizers-capped CdTe nanocrystals (NCs). The CdTe NCs linked with sulfhydryl-RNA via Cd-S bond merely exhibits one ECL p

A validated workflow for paired total and small RNA sequencing from low-input submandibular gland biopsy specimens in de novo Parkinson's disease patients.

Parkinson's disease (PD) is characterized by progressive α-synuclein aggregation, yet the molecular mechanisms underlying this process remain incompletely understood. Transcriptomic analyses may provide important insights into the RNA-mediated regulation of PD pathogenesis, but studies of affected brain tissue are limited by the inaccessibility of living brain tissue and post-mortem RNA degradation. The submandibular gland (SMG), which exhibits α-synuclein pathology comparable to that of the substantia nigra, represents a clinically accessible peripheral tissue for investigating disease-associ

Stability analysis of rabies virus in the environment.

Rabies, a fatal zoonosis, remains a burden in developing countries. Concerns about indirect environmental transmission and appropriate post‑exposure prophylaxis (PEP) are increasing, yet data on RABV stability under various conditions are limited. In this study, we systematically evaluated the stability of RABV (CVS‑11 strain) on six surface (glass, rubber, plastic, polypropylene surgical mask, fabric, and paper) at 25℃, and its stability in brain tissue, muscle, and simulated saliva under three simulated seasonal conditions: summer (35℃, 75% RH), spring/autumn (15℃, 43% RH), and winter (4℃, 3

Recovery of proofreading-impaired SARS-CoV-2 reveals a mutator phenotype and an ExoN activity threshold for viability.

Coronaviruses (CoVs) replicate unusually large RNA genomes that necessitate proofreading by the 3'-to-5' exoribonuclease (ExoN) formed by nonstructural proteins 14 (nsp14) and 10 (nsp10). Previous studies suggested that inactivation of the ExoN catalytic site in severe acute respiratory syndrome CoV 2 (SARS-CoV-2) is lethal, leaving unresolved whether the virus can tolerate impaired proofreading activity. Here, we investigated the functional requirement for ExoN in SARS-CoV-2 replication by combining a continuous fluorescence-based biochemical assay with an optimized single-bacmid reverse gene
