MERS-CoV-3D: integrating whole-genome variation, proteome mapping, and structural annotation of MERS-CoV mutations.

Middle East respiratory syndrome coronavirus (MERS-CoV) remains a high-consequence zoonotic pathogen with recurrent outbreak potential and substantially higher reported case fatality than many other human coronaviruses. Although increasing numbers of MERS-CoV genomes and protein structures are available, these data remain distributed across independent sequence, proteome, and structural repositories, limiting systematic interpretation of viral mutations in their functional and three-dimensional contexts. Here, we present an integrated and automated MERS-CoV structural mutation database that co

Plant uORF-pep Database: A Multi-evidence Integrative Resource for Upstream Open Reading Frames and Their Encoded Peptides in Plants.

Upstream open reading frames (uORFs) in 5' untranslated regions regulate downstream translation, and many encode functional peptides. Despite their importance, no comprehensive plant uORF database with experimental validation exists. Here we present the Plant uORF-pep Database (https://plantuorf-pep.com), a multi-evidence resource encompassing 16.2 M uORF records across 30 plant species. The database integrates four evidence layers: (1) Ribo-seq translation evidence from six species, including uORF-level validation of 5.3 K Arabidopsis uORFs; (2) cross-species conservation analysis across 10 p

Identification and validation of ferroptosis-related biomarkers in steroid-induced osteonecrosis of the femoral head.

OBJECTIVES: Treatment of steroid-induced osteonecrosis of the femoral head (SIONFH) is challenging. Due to the limited understanding of its molecular mechanisms, investigating the potential mechanisms of ferroptosis will shed light on SIONFH and provide directions for treating this disease. METHODS: The GSE123568 dataset was utilized to apply various bioinformatics methodologies to identify ferroptosis-related hub genes (FRHGs). Subsequently, the importance of these genes and the reliability of the results were confirmed using protein data-independent acquisition (DIA) and cell experiments. F

Antimicrobial Peptides as Potential Antiviral Factors in Insect Antiviral Immune Response.

Antimicrobial peptides (AMPs) with antiviral activity (antiviral peptides: AVPs) have become a research hotspot and already show immense potential to become pharmaceutically available antiviral drugs. AVPs have exhibited huge potential in inhibiting viruses by targeting various stages of their life cycle. Insects are the most speciose group of animals that inhabit almost all ecosystems and habitats on the land and are a rich source of natural AMPs. However, insect AVP mining, functional research, and drug development are still in their infancy. This review aims to summarize the currently valid

B-SIDER: Computational Algorithm for the Design of Complementary β-Sheet Sequences.

The β-sheet is an element of protein secondary structure, and intra-/intermolecular β-sheet interactions play pivotal roles in biological regulatory processes including scaffolding, transporting, and oligomerization. In nature, a β-sheet formation is tightly regulated because dysregulated β-stacking often leads to severe diseases such as Alzheimer's, Parkinson's, systemic amyloidosis, or diabetes. Thus, the identification of intrinsic β-sheet-forming propensities can provide valuable insight into protein designs for the development of novel therapeutics. However, structure-based design methods

SiMPLOD, a Structure-Integrated Database of Collagen Lysyl Hydroxylase (LH/PLOD) Enzyme Variants.

PLOD genes encode for procollagen lysyl hydroxylase enzymes (LH/PLOD), a family of proteins essential for collagen biosynthesis. Several mutations affect these genes, causing severe disorders, such as Ehlers-Danlos and Bruck syndrome, as well a connective tissue disease with phenotype resembling osteogenesis imperfecta caused by lack of LH3 functions. The recently determined three-dimensional (3D) structures of the full-length human LH3/PLOD3 isoform, together with the structure of a fragment of a viral LH/PLOD homolog, are now allowing molecular mapping of the numerous disease-causing mutatio

Classification-based QSAR Models for the Prediction of the Bioactivity of ACE-inhibitor Peptides.

BACKGROUND: Local classification models were used to establish Quantitative Structure- Activity Relationships (QSARs) of bioactive di-, tri- and tetrapeptides, with their capacity to inhibit Angiotensin Converting Enzyme (ACE). These discrete models can thus predict this activity for other peptides obtained from functional foods. These types of peptides allow some foods to be considered nutraceuticals. METHOD: A database of 313 molecules of di-, tri- and tetrapeptides was investigated and antihypertensive activities of peptides, expressed as log (1/IC50), were separated into two qualitative c

The antiSMASH database, a comprehensive database of microbial secondary metabolite biosynthetic gene clusters.

Secondary metabolites produced by microorganisms are the main source of bioactive compounds that are in use as antimicrobial and anticancer drugs, fungicides, herbicides and pesticides. In the last decade, the increasing availability of microbial genomes has established genome mining as a very important method for the identification of their biosynthetic gene clusters (BGCs). One of the most popular tools for this task is antiSMASH. However, so far, antiSMASH is limited to de novo computing results for user-submitted genomes and only partially connects these with BGCs from other organisms. The

The Gr family of candidate gustatory and olfactory receptors in the yellow-fever mosquito Aedes aegypti.

The gustatory receptor (Gr) protein family contains most of the diversity in the insect chemoreceptor superfamily, including within it not only taste receptors but select olfactory receptors as well. Manual annotation of the Gr family in the genome sequence of the yellow-fever mosquito, Aedes aegypti, yielded a total of 114 potential proteins encoded by 79 genes. In the sequenced genome, 23 of these genes and protein isoforms are pseudogenic, leaving 91 putatively functional Grs. Comparison with our previously published set of 76 Grs encoded by 52 genes in the distantly related Anopheles gambi

Genetic Predictors of Antipsychotic Efflux Impairment via Blood-Brain Barrier: Role of Transport Proteins.

Antipsychotic (AP)-induced adverse drug reactions (ADRs) are a current problem of biological and clinical psychiatry. Despite the development of new generations of APs, the problem of AP-induced ADRs has not been solved and continues to be actively studied. One of the important mechanisms for the development of AP-induced ADRs is a genetically-determined impairment of AP efflux across the blood-brain barrier (BBB). We present a narrative review of publications in databases (PubMed, Springer, Scopus, Web of Science E-Library) and online resources: The Human Protein Atlas; GeneCards: The Human G

In silico identification of immunotherapeutic and diagnostic targets in the glycosylphosphatidylinositol metabolism of the coccidian Sarcocystis aucheniae.

Meat of the South American camelids (SACs) llama and alpaca is an important source of animal protein and income for rural families in the Andes, and a product with significant growth potential for local and international markets. However, infestation with macroscopic cysts of the coccidian protozoon Sarcocystis aucheniae, a parasitosis known as SAC sarcocystosis, significantly hampers its commercialization. There are no validated methods to diagnose the presence of S. aucheniae cysts other than carcass examination. Moreover, there are no available drugs or vaccines to cure or prevent SAC sarco

Reproducible Analysis of Post-Translational Modifications in Proteomes--Application to Human Mutations.

BACKGROUND: Protein post-translational modifications (PTMs) are an important aspect of protein regulation. The number of PTMs discovered within the human proteome, and other proteomes, has been rapidly expanding in recent years. As a consequence of the rate in which new PTMs are identified, analysis done in one year may result in different conclusions when repeated in subsequent years. Among the various functional questions pertaining to PTMs, one important relationship to address is the interplay between modifications and mutations. Specifically, because the linear sequence surrounding a modi

Chromosome-scale genome assembly and annotation of the water monitor lizard, Varanus salvator.

Species of the genus Varanus exhibit substantial variation in body size, making them an excellent model system for studying evolutionary biology. Their genomes can provide valuable insights into the evolutionary mechanisms underlying body size diversity in vertebrates. Here, we presented a chromosome-level genome assembly for the water monitor lizard (Varanus salvator), generated and annotated through an integrated multi-omics approach. The assembled genome spans 1,645 Mb, with contig and scaffold N50 values of 27.34 Mb and 12.63 Mb, respectively. Approximately 97.4% of the assembled sequences
