Comparative Genome-Wide Association Studies of Metabolites and Grain-Related Traits in Common Wheat.

The metabolome is highly diverse and the closest layer to phenotype; therefore, it is commonly regarded as a bridge between the genome and phenome in plants. Here, we performed large-scale metabolome analysis using liquid chromatography-tandem mass spectrometry (LC-MS/MS) and 33 grain-related traits in a diverse panel of natural accessions and a recombinant inbred line (RIL) population. We identified a new network of 2286 associations between 947 metabolites and 33 grain-related traits. Systematic integration of metabolic genome-wide association study (mGWAS) and metabolic quantitative trait l

Ethylene signaling negatively regulates rapeseed resistance to Plasmodiophora brassicae.

Clubroot, caused by Plasmodiophora brassicae, poses a serious threat to the rapeseed (Brassica napus) industry. Due to B. napus being an allopolyploid with a complex genome and the current scarcity of available resistance gene resources, the molecular basis of rapeseed resistance to P. brassicae remains poorly understood. Here, we performed a functional characterization of BnEIN2 (ethylene-insensitive protein) to explore the role of ethylene signaling in rapeseed resistance to P. brassicae. The Bnein2 mutants generated through CRISPR/Cas9 technology exhibited enhanced resistance to P. brassica

Pan-genomic analysis of alternative polyadenylation reveals a 3'UTR remodeling regulatory layer controlling salt tolerance in rice.

Alternative polyadenylation (APA) generates mRNA isoforms with variable 3'UTR lengths, yet its genetic basis and functional significance at the population level remain unexplored in plants. Here, we present the population-level APA landscape and the APA quantitative trait loci (3'aQTL) map in rice, through profiling of over 200 rice accessions under normal and salt-stress conditions. We identified 19,938 and 22,251 APA events under normal and salt-stress conditions, respectively, and demonstrate that salt stress globally induces 3'UTR shortening via proximal polyA site selection, which can rel

Hermaphroditism in Cannabis sativa L.: Impacts, Inducers, and Industry Implications.

Cannabis sativa L. is a predominantly dioecious species, but sex expression is highly plastic and can be modified by genetic, hormonal, developmental, and environmental factors. This plasticity has major implications for commercial production because hermaphroditic expression in female plants can cause unintended pollination, seed formation, reduced floral quality, and losses in cannabinoid yield. This review summarizes current understanding of sex determination and sex-expression instability in C. sativa, with emphasis on hermaphroditism and its agronomic significance. We examine the genomic

Establishment of an Efficient Protoplast Isolation and Transfection Method for Eucommia ulmoides Oliver.

BACKGROUND: Eucommia ulmoides Oliver is a unique high-quality natural rubber tree species and rare medicinal tree species in China. The rapid characterization of E. ulmoides gene function has been severely hampered by the limitations of genetic transformation methods and breeding cycles. The polyethylene glycol (PEG)-mediated protoplast transformation system is a multifunctional and rapid tool for the analysis of functional genes in vivo, but it has not been established in E. ulmoides. METHODS: In this study, a large number of highly active protoplasts were isolated from the stems of E. ulmoi

The Laccase Family Gene CsLAC37 Participates in Resistance to Colletotrichum gloeosporioides Infection in Tea Plants.

Fungal attacks have become a major obstacle in tea plantations. Colletotrichum gloeosporioides is one of the most devastating fungal pathogens in tea plantations that can severely affect tea yield and quality. However, the molecular mechanism of resistance genes involved in anthracnose is still largely unknown in tea plants. Here, we found that the laccase gene CsLAC37 was involved in the response to fungal infection based on a transcriptome analysis. The full-length CDS of CsLAC37 was cloned, and its protein sequence had the closest relationship with the Arabidopsis AtLAC15 protein compared t

Genetic architecture of the metabolic pathway of salicylic acid biosynthesis in Populus.

Salicylic acid (SA) is a vital hormone for adaptive responses to biotic and abiotic stresses, which facilitates growth-immunity trade-offs in plants. However, the genetic regulatory networks underlying the metabolic pathway of SA biosynthesis in perennial species remain unclear. Here, we integrated genome-wide association study (GWAS) with metabolite and expression profiling methodologies to dissect the genetic architecture of SA biosynthesis in Populus. First, we quantified nine intermediate metabolites of SA biosynthesis in 300 unrelated Populus tomentosa Carr. individuals. Then, we used a s

A L-type lectin gene is involved in the response to hormonal treatment and water deficit in Volkamer lemon.

Combination of biotic and abiotic stress is a major challenge for crop and fruit production. Thus, identification of genes involved in cross-response to abiotic and biotic stress is of great importance for breeding superior genotypes. Lectins are glycan-binding proteins with a functions in the developmental processes as well as in the response to biotic and abiotic stress. In this work, a lectin like gene, namely ClLectin1, was characterized in Volkamer lemon and its expression was studied in plants exposed to either water stress, hormonal elicitors (JA, SA, ABA) or wounding to understand whet

Stability and genotype by environment interaction of provitamin A carotenoid and dry matter content in cassava in Uganda.

Efforts are underway to develop staple crops with improved levels of provitamin A carotenoids to help combat dietary vitamin A deficiency (VAD), which has afflicted the health of resource-poor people in the developing world. As a staple crop for more than 500 million people in sub-Saharan Africa, cassava enriched with provitamin A carotenoids could have a widespread nutritional impact. To this effect, 13 provitamin A clones were evaluated in a randomized complete block design in six environments to assess genotype by environment interaction (GEI) effects for total carotenoid (TCC) and dry matt

Polyploidization driven pan-genome structural remodeling and gene duplication mediated functional diversification in Panax.

Polyploidization serves as a major driver of plant genome evolution and functional innovation. However, how it influences genome structural remodeling and functional divergence remains unclear. In this study, we selected six species with different ploidy levels in the genus Panax as research materials. By integrating pan-genome and gene duplication analyses, we systematically evaluated the evolutionary patterns under distinct ploidy backgrounds. The results showed that, under their respective ploidy-specific pan-genome frameworks, tetraploid species had a higher proportion of core genes than d

Acceleration of flowering in woody plants by grafting.

Unlike annual herbaceous species, trees have long juvenile periods, and several years or even decades have to be passed before their first flowering occurs, which is undesirable for both industrial and breeding purposes. This review describes various applications of grafting to reduce the time to first flowering in woody species. Dwarfing rootstocks commonly used in agriculture often induce precocious flowering in scions. Possible molecular mechanisms underlying rootstock-induced early flowering in grafted trees are considered. Another traditional approach is grafting juvenile scions onto matu

[Molecular mechanism of StTCP11-mediated anthraquinone biosynthesis in Senna tora L].

The seeds of Senna tora L.are the core organs for the biosynthesis of anthraquinones, and their medicinal value is highly dependent on the content of anthraquinones. However, TCP transcription factors play a key regulatory role in the biosynthesis of plant secondary metabolites. Nevertheless, whether TCP transcription factors regulate the accumulation of anthraquinone compounds has not been reported. Therefore, in this study, qRT-PCR analysis was performed to determine the expression pattern of StTCP11 at different growth and development stages of S. tora seeds. An overexpression vector was co

CRISPR/Cas9-Mediated Knockout of LbSP1 and LbSP5G1 Reveals Efficient Customization of Shoot Architecture in Black Goji Berry.

Goji is recognized as a nutritionally rich superfruit with medicinal and industrial importance. However, its inherently indeterminate growth habit causes asynchronous flowering and uneven fruit ripening, resulting in harvesting inefficiency with high labour costs and low fruit yield. To elucidate the molecular basis of shoot determinacy and early flowering, comparative transcriptome analysis of indeterminate and determinate shoot apices in an F1 hybrid population of Lycium barbarum identified 15 candidate genes associated with shoot growth termination and early flowering, including an SP-like

Identification of rice DUF1719 gene family and analysis of alkaline tolerance function of OsDUF1719.8.

Alkaline stress severely constrains the physiological metabolism and growth and development of rice through high pH and ionic toxicity. Domains of unknown function (DUF) play significant roles in plant stress responses. However, the function of the DUF1719 family (PF08224) in rice has not been reported and further research is needed. This study systematically identified the OsDUF1719 gene family in rice and investigated the function of OsDUF1719.8 under alkaline stress. The results demonstrate that the rice DUF1719 family comprises 13 protein members, all containing the PF08224 domain. It is p

From Sequential Gland Replacement to Recurrent Gland Coordination: A Comparative Framework for Subventral and Dorsal Oesophageal Gland Effectors Across Plant-Parasitic Nematode Lifestyles.

Plant-parasitic nematodes manipulate host tissues through stylet-secreted gene products synthesised principally in two subventral and one dorsal oesophageal gland. Earlier reviews have catalogued effector repertoires, described feeding-site formation, and explained how individual effectors modify host defence, development, and metabolism. However, the temporal coordination of the gland cells themselves has not been comparatively synthesised across parasitic lifestyles. This review therefore advances a gland-centred, lifestyle-dependent framework. In sedentary endoparasites, available evidence

Mining of CtOPR2 as an essential gene regulating jasmonic acid mediated insect tolerance in Camellia tachangensis through genome-wide association studies.

Jasmonic acid (JA), a pivotal lipid-derived phytohormone, serves as a critical regulator in plant growth and defense mechanisms. However, the genetic mechanisms of OPR2 gene in JA-dependent biotic defenses of Camellia tachangensis have rarely been investigated. In this study, we performed a genome-wide association study to analyze 100,720 high-quality single nucleotide polymorphisms (SNPs) among 350 tea accessions from Guizhou province to identify genetic variations associated with JA. Analysis showed C. tachangensis displayed higher levels of JA content, further analysis identified 60 high-qu

Comparative proteomic analysis of seed germination in five crop species.

Seed germination is a critical process in the plant life cycle, regulated through complex molecular processes. Although proteomic studies have elucidated germination mechanisms in individual species, cross-species comparisons remain limited. Here, we performed a systematic comparative proteomic analysis of five crop species across distinct germination stages. We identified 538 orthogroups conserved across five species, along with several species-specific orthogroups, which participate in stress-response pathways, early responses to abscisic acid, and the subsequent mobilization of storage rese

Hybrid genome assembly of the cannabis powdery mildew agent Golovinomyces ambrosiae uncovers important resources for deciphering virulence factors.

BACKGROUND: Cannabis powdery mildew, caused by the fungal pathogen Golovinomyces ambrosiae, poses a significant threat to licensed producers as its presence on marketable products can compromise product innocuity. While there is a focus in research for resistance genes within the Cannabis sativa germplasm, there is a lack of genetic information regarding the infecting agent, preventing validation of their effectiveness against different populations as the plant-pathogen interaction most likely follows a gene-for-gene relationship. In this paper, we assembled the first G. ambrosiae genome, prov

Bivalent chromatin states and epigenetic priming in cotton: the role of H3K4me3 and H3K27me3 in cold stress memory and resilience.

Cold stress is a significant challenge to cotton (Gossypium hirsutum L.) production during seed emergence and early seedling establishment, as cotton is native to tropical and subtropical environments. Low temperatures during these sensitive stages impair photosynthetic efficiency, damage cellular structures, and reduce yield. Although cotton responses to cold stress have been extensively investigated at physiological, molecular, and transcriptional levels, increasing evidence suggests that transient gene expression changes alone are insufficient to explain sustained stress performance. A GWAS-identified U-box E3 ligase MsPUB6 is positively regulated by MsDREB1C and contributes to drought tolerance in alfalfa.

U-box-type E3 ubiquitin ligases (PUBs) are critical for signaling homeostasis and abiotic stress responses via substrate ubiquitination, yet their upstream transcriptional regulation remains largely unexplored, especially in alfalfa drought adaptation. Through GWAS of 171 alfalfa accessions, we identified a novel U-box gene, MsPUB6, on chromosome 3, which encodes a protein with E3 ubiquitin ligase activity and is induced by drought, cold, salt, and ABA. Overexpression and virus-induced gene silencing (VIGS) revealed that MsPUB6 positively regulates drought tolerance by enhancing antioxidant en
