Coupling Quantum Mechanical Modeling and Molecular Dynamics on Heterogeneous Supercomputers for Studying Distal Mutation Effects on Drug Binding in HIV-1.

Predicting how protein mutations affect drug binding remains a major challenge, particularly when the mutations are distal from the binding site. In this study, we introduce a coupled simulation workflow that combines classical molecular dynamics (MD) with high-throughput quantum mechanical (QM) analysis to reveal the electronic structure signatures of mutation-induced drug resistance in the HIV-1 protease. Our workflow leverages GPU-accelerated MD to generate conformational ensembles, and performs in operando linear-scaling density functional theory (DFT) calculations on selected frames paral

Using molecular modeling and QSAR-based design strategies for advancing the development of therapeutic solute carrier 6 (SLC6) transporter ligands.

INTRODUCTION: The SLC6 transporter family serves as an important source of therapeutic targets, particularly in CNS disorders. Although advances in structural biology have rapidly expanded our knowledge of these transporters, rational drug design remains challenging due to their dynamic nature and a highly conserved orthosteric binding pocket. Consequently, in silico methods have become irreplaceable tools in the design of SLC6 inhibitors. AREAS COVERED: This review summarizes computational methods applied to the discovery of SLC6 transporter inhibitors between January 2020 and August 2026. P

d-Galactose-conjugated pyrimidine thioureas as potent antimicrobial agents: rapid green synthesis, structure-activity relationships and molecular modelling.

A series of d-galactose-conjugated pyrimidine-based thioureas 8a-l was efficiently synthesized using an environmentally benign ionic liquid-microwave protocol. Optimal conditions employing [BMIM][BF4] under microwave irradiation (100 W) afforded excellent yields (up to 96%) within 60 s, with the ionic liquid showing good recyclability. The synthesized compounds were evaluated for antibacterial and antifungal activities against a broad panel of pathogenic microorganisms. Several derivatives exhibited potent antimicrobial effects, with MIC values comparable to or superior to reference drugs. Str

Integrated cross-species translation and biophysical multi-scale modeling links molecular signatures and locomotory phenotypes in spaceflight-induced sarcopenia.

Age-related skeletal muscle deterioration, referred to as sarcopenia, poses significant risks to astronaut health and mission success during spaceflight, yet its multisystem drivers remain poorly understood. While terrestrial sarcopenia manifests gradually through aging, spaceflight induces analogous musculoskeletal decline within weeks, providing an accelerated model to study conserved atrophy mechanisms. Here, we introduced an integrative framework combining cross-species genetic analysis with physiological modeling to understand mechanistic pathways in space-induced sarcopenia. By analyzing

Synthesis, Bioactivity and Molecular Modeling Studies on Benzimidazole Derivatives and Its Isosteres as Potent AChE/BChE and GSK3β Inhibitors for Alzheimer's Disease.

A series of benzimidazoles and its analogs (benzoxazoles and benzothiazoles) bearing a benzohydrazide-hydrazones moiety at the 2-position were designed and synthesized as potential acetylcholinesterase (AChE) inhibitors. Cholinesterase (ChE) inhibitory activity results showed that all compounds displayed good inhibition of AChE, whereas only some of the compounds were active against BChE. Among the title compounds, it was found that all benzimidazole series were selective towards AChE. Kinetic analysis and molecular modeling studies were conducted on the most active compounds, namely 1j for AC

Combining Device Information and Molecular Fingerprints into a Global Model for Reliable Prediction of Power Conversion Efficiency of Dye-Sensitized Solar Cells.

Solar cells hold the potential to meet the growing worldwide demand for clean and sustainable energy. Today most solar cells are based on silicon, yet new alternatives are continuously emerging. In particular, dye-sensitized solar cells (DSSCs) constitute low-cost electrochemical energy-harvesting devices. The design of new DSSCs with improved properties could be aided by computational techniques, in particular machine learning (ML) models. In this work, we therefore present the first global ML model based on nearly all entries (4351 out of 4426) in the DSSC Database (DSSCDB). Recognizing that

A KRAS-ERK-associated model for molecular stratification and prognosis prediction: Highlighting the tumorigenic role of ARNTL2 in KRAS-mutant pancreatic cancer.

Pancreatic ductal adenocarcinoma (PDAC) remains one of the most lethal malignancies, characterized by poor survival rates and limited therapeutic options. Oncogenic KRAS mutations are frequent in pancreatic cancer patients and are key drivers of tumorigenesis. Recent studies have underscored the essential role of extracellular signal-regulated kinase (ERK) in sustaining KRAS-mutant tumors and mediating resistance to KRAS-ERK-targeted therapies. However, the specific prognostic value of KRAS-ERK-associated genes in KRAS-mutant pancreatic cancer remains largely undefined. In this study, we perfo

Soluble epoxide hydrolase inhibitory constituents from the Heartwood of Toxicodendron vernicifluum: isolation, kinetic characterization, molecular modeling, and quantitative analysis.

Soluble epoxide hydrolase (sEH) is a pivotal therapeutic target for inflammation management, as it regulates the hydrolysis of anti-inflammatory epoxy fatty acids (EpFAs). In this study, we investigated the sEH inhibitory potential of Toxicodendron vernicifluum (Stokes) F.A. Barkley heartwood. Bioactivity-guided fractionation of the ethanol extract identified the ethyl acetate-soluble fraction as the most active fraction (~ 60% inhibition at 50 µg/mL). Subsequent purification yielded 11 polyphenols, all of which are known compounds previously reported from this species. While these are known p

Exploring the Molecular and Genomic Landscape of the Dark Agouti Rat Mammary Adenocarcinoma: Preliminary Insights for Triple-Negative Breast Cancer Modeling.

The isogenic, tumor-bearing Dark Agouti Mammary Adenocarcinoma (DAMA) model is commonly utilized in breast cancer research to evaluate mechanisms of, and interventions for chemotherapy-induced toxicity and tumor response. However, the biological subtype, immune landscape, and genomic profile of DAMA have remained uncharacterized. In this study, we comprehensively evaluated DAMA tumors naïve and exposed to methotrexate, assessing their histopathological, molecular, and genomic features. Our findings reveal that the DAMA model presents a platform to model the human triple-negative breast cancer

Free-Energy Changes of a Single Molecular Chain Peeling off from the Surface of the Native Cellulose Crystal Model in Various Solvents.

We report a molecular dynamics (MD) simulation study of the process of peeling off a single molecular chain from cellulose Iβ crystal models. This study serves as a model for crystal surface decrystallization. We combined two types of extended ensemble MD simulation methods: adaptive steered MD to define the chain peeling-off trajectory along the reaction coordinate and umbrella sampling MD to calculate the potential of the mean force and free-energy change along the chosen reaction coordinate. The crystal models were solvated with water, benzene, 10 wt % aqueous solution of NaOH, N,N-dimethyl

Glycosyl Coumarins as Selective Inhibitors of Tumor-Associated Carbonic Anhydrase IX and XII: Synthesis, Structure-Activity Relationships, and Molecular Modeling.

Coumarins represent a distinctive class of non-classical carbonic anhydrase inhibitors that interact with the entrance region of the catalytic pocket rather than directly coordinating the catalytic Zn2+ ion. In this study, a series of glycosylated coumarins was synthesized through a copper-catalyzed multicomponent reaction involving propargyl glycosides, salicylaldehyde, and tosyl azide, providing efficient access to iminocoumarin-based glycosides derived from natural carbohydrates. The inhibitory activity of the synthesized compounds was evaluated against human carbonic anhydrase isoforms I,
