Methylation profiling in CNS tumor diagnostics: a single-centre real-world experience from Central Europe.

Genome-wide DNA methylation profiling has transformed neuro-oncology by providing an objective, machine learning-based taxonomy that mitigat … easing overall clinical utility to 84.1%. These findings demonstrate that integrating computational epigenomics with classical neuropathology enhances diagnostic precision, while highlighting the ongoing need for careful clinical-pathological correlation.

Repair-associated epigenetic memory: A conceptual framework for persistent chromatin signatures following DNA double-Strand break repair.

DNA double-strand breaks (DSBs) represent one of the most deleterious forms of genomic damage and are repaired primarily through non-homolog … cular attention is given to emerging approaches, including CRISPR-mediated DSB systems, single-cell epigenomics, and high-resolution chromatin profiling, that may distinguish transient repair-associated chromatin changes from persistent epigenetic alterations. Dry eye disease: food, diet, and nutritional genetics. A narrative review.

This narrative review deals with dry eye disease (DED), a multifactorial disorder with varied prevalence worldwide, affecting the ocular sur … conclusions. Using new omics technologies, including nutrigenetics, nutrigenomics, epigenetics and epigenomics, and metabolomics, the influence of diet and nutrition on DEDs are becoming clearer. However, knowledge of the interplay between food, nutritional genetics and DED is just beginning to emerge.

OBJECTIVES: FAM83H is a critical gene implicated in amelogenesis imperfecta type IIIA (AI type IIIA), but its precise role in enamel formation remains poorly understood. Fragmented datasets, inconsistent terminology, and limited integrative analyses hinder functional interpretation. This study presents a comprehensive multi-omics analysis of FAM83H-associated AI type IIIA. METHODS: A systematic literature search (February 2008-June 2025) was conducted in PubMed and Web of Science using targeted keywords spanning genomics, transcriptomics, epigenomics, miRNomics, proteomics, interactomics, epi…

A positive affect intervention alters leukocyte DNA methylation in sexual minority men with HIV who use methamphetamine.

OBJECTIVE: This epigenomics sub-study embedded within a randomized controlled trial examined whether an evidenced-based behavioral intervention model that decreased stimulant use altered leukocyte DNA methylation (DNAm). METHODS: Sexual minority men with HIV who use methamphetamine were randomized to a five-session positive affect intervention (n = 32) or an attention-control condition (n = 21), both delivered during three months of contingency management for stimulant abstinence. All participants exhibited sustained HIV virologic control - an HIV viral load less than 40 copies/mL at baseline…

Mechanism and Effect of HNF4α Decrease in a Rat Model of Cirrhosis and Liver Failure.

BACKGROUND & AIMS: HNF4α, a master regulator of liver development and the mature hepatocyte phenotype, is down-regulated in chronic and inflammatory liver disease. We used contemporary transcriptomics and epigenomics to study the cause and effects of this down-regulation and characterized a multicellular etiology. METHODS: Progressive changes in the rat carbon tetrachloride model were studied by deep RNA sequencing and genome-wide chromatin immunoprecipitation sequencing analysis of transcription factor (TF) binding and chromatin modification. Studies compared decompensated cirrhosis with liv…

Treatment with JQ1, a BET bromodomain inhibitor, is selectively detrimental to R6/2 Huntington's disease mice.

Transcriptional and epigenetic alterations occur early in Huntington's disease (HD), and treatment with epigenetic modulators is beneficial in several HD animal models. The drug JQ1, which inhibits histone acetyl-lysine reader bromodomains, has shown promise for multiple cancers and neurodegenerative disease. We tested whether JQ1 could improve behavioral phenotypes in the R6/2 mouse model of HD and modulate HD-associated changes in transcription and epigenomics. R6/2 and non-transgenic (NT) mice were treated with JQ1 daily from 5 to 11 weeks of age and behavioral phenotypes evaluated over thi…

Environmental Enteric Dysfunction and Growth Failure/Stunting in Global Child Health.

Approximately 25% of the world's children aged <5 years have stunted growth, which is associated with increased mortality, cognitive dysfunc … ple, and affordable point-of-care diagnostic tools remain key gaps. "Omics" technologies (genomics, epigenomics, transcriptomics, proteomics, and metabolomics) and stable isotope techniques (eg, 13C breath tests) targeted at children and their intestinal microbiota will enhance our ability to successfully identify, manage, and prevent this disorder.

Cell lineage-specific methylome and genome alterations in gout.

In this study, we examined data from 69 gout patients and 1,455 non-gout controls using a MethylationEPIC BeadChip assay and Illumina HiSeq platform to identify lineage-specific epigenetic alterations and associated genetic factors that contributed to gouty inflammation. Cell lineage-specific differentially methylated sites were identified using CellDMC after adjusting for sex, age, alcohol drinking, smoking status, and smoking history (total pack-years). Different cell lineages displayed distinct differential methylation. Ingenuity Pathway Analysis and NetworkAnalyst indicated that many diffe

Integration of polygenic risk with single cell methylation data using met-scDRS.

MOTIVATION: Although large scale genome-wide association studies (GWAS) have identified many risk variants for psychiatric traits their functional implication remain largely unknown. One potential mechanism for their risk is through cellular context-dependent epigenetics such as methylation. Previous methodologies have focused on integrating GWAS with single cell transcriptomics, which allowed identification of within-cell-type heterogeneity in disease risk association. We extended this framework to provide a method called met-scDRS that integrates GWAS with single cell epigenomics and investi…
