Genomic factors shaping codon usage across the Saccharomycotina subphylum.

Codon usage bias, or the unequal use of synonymous codons, is observed across genes, genomes, and between species. The biased use of synonymous codons has been implicated in many cellular functions, such as translation dynamics and transcript stability, but can also be shaped by neutral forces. The Saccharomycotina, the fungal subphylum containing the yeasts Saccharomyces cerevisiae and Candida albicans , has been a model system for studying codon usage. We characterized codon usage across 1,154 strains from 1,051 species to gain insight into the biases, molecular mechanisms, evolution, and ge

Detector for fast wave trains in the solar radio emission.

Quasi-periodic fast propagating (QFP) wave trains observed in the solar corona after some energetic events (solar flares, coronal mass ejections, jets) open possibilities for diagnostics of spatial and temporal scales of the impulsive energy release processes that are absent in the standard model of a solar flare. In addition, the dynamics of the wave trains and their characteristic spatial and temporal signatures allow for localizing the initial energy release volume magenta and to perform fine diagnostics of the transverse structures of plasma inhomogeneities in the solar corona. However, th

Development and validation of an interpretable machine learning model for predicting ADHD comorbidity in children with allergic rhinitis: a SHAP-based analysis.

BACKGROUND: The co-occurrence of allergic rhinitis (AR) and attention-deficit/hyperactivity disorder (ADHD) presents significant clinical challenges in pediatrics, yet predictive tools capturing non-linear neuro-immune interactions are lacking. METHODS: We developed an interpretable Extreme Gradient Boosting (XGBoost) model utilizing a hybrid feature selection pipeline on a cohort of 518 pediatric AR patients (255 with comorbid ADHD). Model performance was evaluated via an independent test set. Global and local interpretability was decoded using SHapley Additive exPlanations (SHAP). RESULTS:

From Prediction to Prevention: Using Text Mining and Explainable Machine Learning for Urban Bus Accident Analytics.

Urban bus accidents present major safety and operational challenges, particularly in densely populated metropolitan areas. This study develops a machine learning-based analytical framework to identify, quantify, and interpret the factors associated with severe bus accidents. The framework integrates three components: (i) a structural topic model (STM) to extract latent accident scenarios from unstructured narrative data, (ii) an extreme gradient boosting (XGBoost) classifier to predict accident severity, and (iii) SHapley Additive exPlanations (SHAP) for post hoc interpretation of model output

Mapping the Ischemic Continuum: Dynamic Multi-Omic Biomarker and AI for Personalized Stroke Care.

Although there have been advancements in stroke treatment (reperfusion) therapy, and it has been shown that many individuals continue to suffer from partial recoveries and continuing decline in their neurological status as a result of suffering a stroke, a primary barrier to providing precise care to patients with stroke continues to be the inability to capture changes in molecular and cellular programs over time and in biological compartments. This review synthesizes evidence that represents the entire continuum of ischemia, beginning with acute metabolic failure and excitotoxicity, and endin

Retrospective Forecasting Using Provincial Grid Data and a Quota-Based Hybrid Physical-AI Model.

The global energy transition and ongoing electricity market reforms require power grid enterprises to balance reliable power supply with increasingly stringent transmission and distribution tariff regulations. Traditional budgeting methods based on historical extrapolation often fail to reflect the physical basis of asset operations, whereas data-driven machine learning models achieve high predictive accuracy but lack the transparency required for regulatory cost verification. To address the trade-off between forecasting accuracy and interpretability, this study proposes a hybrid cost-forecast

Machine learning-driven drug discovery for the management of TNBC: focus on IDO1 and TDO targets.

Tryptophan catabolism through the kynurenine pathway produces the oncometabolite kynurenine, which is strongly implicated in cancers such as triple-negative breast cancer (TNBC). The enzymes indoleamine 2,3-dioxygenase (IDO1) and tryptophan 2,3-dioxygenase (TDO) drive this pathway and promote an immunosuppressive tumour microenvironment, making them an attractive therapeutic target. However, no approved drug currently inhibits both enzymes simultaneously. In this study, we employed a machine learning (ML)-driven virtual screening pipeline to identify potent dual IDO1 and TDO inhibitors. Initia

Physics-informed machine learning model for accurate prediction of electron affinities.

Accurate wavefunction methods such as CCSD(T) can predict chemical and thermodynamic properties of small molecules with near-experimental precision. However, their steep computational cost limits their use for large systems or extensive datasets. In contrast, density functional theory (DFT) is faster and more practical for large molecules but often fails to accurately capture electronic changes with quantitative accuracy. To address these limitations, we have developed a machine learning model for the prediction of electron affinities with physics-based structural features (RDKit and SMARTS) a

HaloMPNN: retraining ProteinMPNN on halophilic proteomes for salt-tolerant enzyme design.

Machine learning-guided protein sequence redesign is now routinely used to optimize multiple properties relevant for protein engineering, most prominently thermostability and recombinant expression levels. Salt tolerance is a valuable property for "blue-biotechnology"- enabled biomanufacturing, yet no generative computational method exists to redesign proteins for increased salt tolerance. We hypothesized that a training dataset heavily biased toward salt-adapted proteomes would yield a model capable of designing proteins with halophilic properties. To test this, we retrained the sequence rede

Multi-scale in-silico toxicological assessment of Ti₃C₂ and Cr₂C MXene nanoparticles at human biological interfaces.

Despite their huge technological interest, practical application of MXene nanomaterials is somehow hampered by their potential toxicity. In this regard, the present work showcases the design and implementation of a full in-silico methodology for the toxicological analysis of nanoparticles (NPs) of two MXenes within a human cell environment, employing cost-effective computational approaches to achieve a preliminary hazard estimation in the absence of experimental data. This study combines computational methodologies of very different nature, from Density Functional Theory (DFT) calculations for

Artificial intelligence-driven predictive analytics for postoperative management and recovery in trauma patients.

PURPOSE OF REVIEW: Post-traumatic care is evolving from a reactive, protocol-driven paradigm to a predictive, personalized approach. This review examines how artificial intelligence and machine learning are redefining postoperative management by predicting complications before they manifest. RECENT FINDINGS: Recent literature (2023-2025) highlights three major advances: (a) the validation of gradient boosting algorithms (e.g. Extreme Gradient Boosting) that significantly outperform traditional scoring systems for predicting trauma-induced coagulopathy; (b) the development of interpretable, ph

Photo-switchable CRISPR electrochemical system enables de-interferential biosensing signal output.

Most clustered regularly interspaced short palindromic repeats (CRISPR)-based electrochemical biosensors lack controllable switching function and are vulnerable to false signals induced by intrinsic amplification signal crosstalk. Thus, exploring strategies that mitigate intrinsic amplification crosstalk with a precise switch would be extremely useful for reliable and accurate bioanalysis. Herein, we develop a photo-switchable CRISPR/Cas12a electrochemical (PSCE) system by introducing a photocleavable (PC) linker and adopting a light-responsive strategy, which enables output of de-interference

Predicting disease progression in progressive cerebellar ataxias: integrating clinical, imaging, fluid, genetic, and digital biomarkers.

Progressive cerebellar ataxias, including the polyglutamine spinocerebellar ataxias (SCA1, SCA2, SCA3, and SCA6), Friedreich ataxia, and the autosomal recessive and sporadic forms, are rare, clinically heterogeneous neurodegenerative disorders. Disease-modifying therapies, notably antisense oligonucleotides and the approved compound omaveloxolone, are now entering or reaching the clinic, which makes reliable prediction of disease progression a central obstacle to trial success. Rarity, slow and variable decline, and a quantifiable premanifest window together demand sensitive, validated tools t

Flexural Response and Parametric Analysis of Precast Concrete Composite Beams Considering New-to-Old Concrete Interface Properties.

The structural integrity of precast concrete composite beams heavily relies on the new-to-old concrete interface. Existing numerical models and traditional analytical methods struggle to capture the complex, multi-variable interfacial degradation mechanisms. This study proposes an integrated framework combining high-fidelity 3D nonlinear finite element (FE) simulations with explainable machine learning (XML). A mixed interface constitutive model, seamlessly coupling surface-based cohesive behavior with residual Coulomb friction, was established and validated to accurately replicate the full-ra

Predicting adsorption capacities of pharmaceutical pollutants using chemoinformatics and machine learning techniques.

Pharmaceutical pollutants are increasingly recognized as emerging contaminants in aquatic environments. Their persistence, bioactivity, and resistance to conventional treatment processes raise ecological and human health concerns, including the spread of antimicrobial resistance. Adsorption has emerged as a promising polishing step for their removal, but adsorption capacity (Qe, mg/g) varies widely depending on molecular structure and operational conditions, making predictive modeling essential. In this work, we developed machine learning models to predict adsorption capacities for Aspirin, Ca

Predictive biomarkers validation of CD3+ cell apheresis yield in CAR-T manufacturing for diffuse large B-cell lymphoma: a machine learning approach.

Chimeric antigen receptor (CAR) T-cell therapy has shown significant success in treating diffuse large B-cell lymphoma (DLBCL). The initial step involves collecting autologous CD3+ lymphocytes through apheresis, in which obtaining an adequate CD3+ cell yield is essential for therapeutic efficacy. Despite prior research, the factors influencing CD3+ cell apheresis remain poorly understood. Traditional statistical analyses offer limited insights, but machine learning (ML) approaches enable precision modeling of clinical predictors owing to their advanced pattern-recognition capabilities. In this
