Inverse Probability Weighting for Recurrent Event Models.

Recurrent events are common and important clinical trial endpoints in many disease areas, for example, cardiovascular hospitalizations in heart failure, relapses in multiple sclerosis, or exacerbations in asthma. During a trial, patients may experience intercurrent events, that is, events after treatment assignment which affect the interpretation or existence of the outcome of interest. In many settings, a treatment effect in the scenario in which the intercurrent event would not occur is of clinical interest. A proper estimation method of such a hypothetical treatment effect has to account fo

Estimation of receiver operating characteristic curve when case and control require different transformations for normality.

The receiver operating characteristic curve is a popular tool for evaluating the discriminative ability of a diagnostic biomarker. Parametric and nonparametric methods exist in the literature for estimation of a receiver operating characteristic curve and its associated summary measures using data usually collected from a case-control study. Since the receiver operating characteristic curve remains unchanged under a monotone transformation, the biomarker data from both cases (diseased subjects) and controls (non-diseased subjects) are often transformed based on a common Box-Cox transformation

Modeling motorcycle crash frequency on rural multilane segments in Kentucky.

Despite motorcycle crashes accounting for a large percentage of traffic fatalities in the U.S., studies investigating motorcycle crash frequency are relatively limited. This study took the initiative and developed motorcycle crash-specific safety performance functions (SPFs) along rural multilane road segments in Kentucky, separately for the pre-COVID-19 pandemic (2015-2019) and post-COVID-19 pandemic (2020-2022) periods. Eight years of motorcycle crash records (2015 through 2022) and site-specific characteristics (e.g., shoulder width and annual average daily traffic "AADT") were collected an

Avoiding pitfalls in conducting hand surgery research - potential consequences of common errors in statistical analyses.

Although errors in statistical analyses can seriously distort scientific findings, they remain relatively common in hand surgery research. In this article we demonstrate potential consequences of four commonly made mistakes: unnecessary dichotomization, ignoring data clustering, applying prediction modelling methods for examining independent associations and violating the assumptions of logistic regression. We use real-life examples from our reviewing experience to demonstrate how these commonly made errors can influence results and conclusions, and therefore, impact clinical decision-making.

Specification of Estimands for Complex Disease Processes Using Multistate Models and Utility Functions.

In complex diseases, individuals are often at risk of several types of possibly semi-competing events and may experience recurrent symptomatic episodes. This complex disease course makes it challenging to define target estimands for clinical trials. While composite endpoints are routinely adopted, recent innovations involving the win ratio and other methods based on ranking the disease course have received considerable attention. We emphasize the usefulness of multistate models for addressing challenges arising in complex diseases, along with the simplicity and interpretability that come from

Is Checking for Sequential Positivity Violations Getting You Down? Try sPoRT!

BACKGROUND: Sequential positivity is often a necessary assumption for drawing causal inferences, such as through marginal structural modeling. Unfortunately, verification of this assumption can be challenging because it usually relies on multiple parametric propensity score models, unlikely to all be correctly specified. Therefore, we propose a new algorithm, called sequential Positivity Regression Tree (sPoRT), to overcome this issue and identify the subgroups found to be violating this assumption, allowing for insights about the nature of the violations and potential solutions. METHODS: We

Probabilistic forecasting of hand, foot and mouth disease in Mainland China using Bayesian additive regression tree model.

Hand, foot, and mouth disease (HFMD) is a serious public health concern in China. Accurately forecasting HFMD and providing forecast uncertainty is significant for decision making by public health workers. However, existing studies have mainly focused on the accuracy of point predictions, with limited research using probabilistic predictions to provide uncertainty. In this study, we used Bayesian additive regression tree probabilistic model for point forecasting and providing forecasting intervals and compared the performance with ARIMA model based on the monthly number of HFMD cases in seven

Fast and trustworthy nowcasting of dengue fever: A case study using attention-based probabilistic neural networks in São Paulo, Brazil.

Nowcasting methods are crucial in infectious disease surveillance, as reporting delays often lead to underestimation of recent incidence and can impair timely public health decision-making. Accurate real-time estimates of case counts are essential for resource allocation, policy responses, and communication with the public. In this paper, we propose a novel probabilistic neural network (PNN) architecture, named NowcastPNN, to estimate occurred-but-not-yet-reported cases of infectious diseases, demonstrated here using dengue fever incidence in São Paulo, Brazil. The proposed model combines stat

A Clinical Prediction Model to Assess Risk for Pancreatic Cancer Among Patients With Acute Pancreatitis.

OBJECTIVES: We aimed to develop and validate a prediction model as the first step in a sequential screening strategy to identify acute pancreatitis (AP) individuals at risk for pancreatic cancer (PC). MATERIALS AND METHODS: We performed a population-based retrospective cohort study among individuals 40 years or older with a hospitalization for AP in the US Veterans Health Administration. For variable selection, we used least absolute shrinkage and selection operator regression with 10-fold cross-validation to identify a parsimonious logistic regression model for predicting the outcome, PC dia

Development and validation of a clinical prediction model for the risk of distal metastasis in intrahepatic cholangiocarcinoma: a real-world study.

BACKGROUND: Cholangiocarcinoma (CCA) is a highly malignant and easily metastatic bile duct tumor with poor prognosis. We aimed at studying the associated risk factors affecting distal metastasis of CCA and using nomogram to guide clinicians in predicting distal metastasis of CCA. METHODS: Based on inclusion and exclusion criteria, 345 patients with CCA were selected from the Fifth Medical Center of Chinese PLA General Hospital and were divided into distal metastases (N = 21) and non-distal metastases (N = 324). LASSO regression models were used to screen for relevant parameters and to compare

Isotonic design for single-arm biomarker stratified trials.

In single-arm trials with a predefined subgroup based on baseline biomarkers, it is often assumed that a biomarker defined subgroup, the biomarker positive subgroup, has the same or higher response to treatment compared to its complement, the biomarker negative subgroup. The goal is to determine if the treatment is effective in each of the subgroups or in the biomarker positive subgroup only or not effective at all. We propose the isotonic stratified design for this problem. The design has a joint set of decision rules for biomarker positive and negative subjects and utilizes joint estimation

A bivariate zero-inflated negative binomial model and its applications to biomedical settings.

The zero-inflated negative binomial distribution has been widely used for count data analyses in various biomedical settings due to its capacity of modeling excess zeros and overdispersion. When there are correlated count variables, a bivariate model is essential for understanding their full distributional features. Examples include measuring correlation of two genes in sparse single-cell RNA sequencing data and modeling dental caries count indices on two different tooth surface types. For these purposes, we develop a richly parametrized bivariate zero-inflated negative binomial model that has

Fitting and validation of an agent-based model for COVID-19 case forecasting in workplaces and universities.

COVID-19 forecasting models have been critical in guiding decision-making on surveillance testing, social distancing, and vaccination requirements. Beyond influencing public health policies, an accurate COVID-19 forecasting model can impact community spread by enabling employers and university leaders to adapt worksite policies and practices to contain or mitigate outbreaks. While many such models have been developed for COVID-19 forecasting at the national, state, county, or city level, only a few models have been developed for workplaces and universities. Furthermore, COVID-19 forecasting mo

Development and validation of a multimodal feature fusion prognostic model for lumbar degenerative disease based on machine learning: a study protocol.

INTRODUCTION: Lumbar degenerative disease (LDD) is one of the most common reasons for patients to present with low back pain. Proper evaluation and treatment of patients with LDD are important, which clinicians perform using a variety of predictors for guidance in choosing the most appropriate treatment. Because evidence on which treatment is best for LDD is limited, the purpose of this study is to establish a clinical prediction model based on machine learning (ML) to accurately predict outcomes of patients with LDDs in the early stages by their clinical characteristics and imaging changes.

Smoothed simulated pseudo-maximum likelihood estimation for nonlinear mixed effects models with censored responses.

Nonlinear mixed effects models have been widely applied to analyses of data that arise from biological, agricultural, and environmental sciences. Estimation of and inference on parameters in nonlinear mixed effects models are often based on the specification of a likelihood function. Maximizing this likelihood function can be complicated by the specification of the random effects distribution, especially in the presence of multiple random effects. The implementation of nonlinear mixed effects models can be further complicated by left-censored responses, representing measurements from bioassays

Modeling homophily in dynamic networks with application to HIV molecular surveillance.

BACKGROUND: Efforts to control the HIV epidemic can benefit from knowledge of the relationships between the characteristics of people who have transmitted HIV and those who became infected by them. Investigation of this relationship is facilitated by the use of HIV genetic linkage analyses, which allows inference about possible transmission events among people with HIV infection. Two persons with HIV (PWH) are considered linked if the genetic distance between their HIV sequences is less than a given threshold, which implies proximity in a transmission network. The tendency of pairs of nodes (i

Time series prediction for the epidemic trends of monkeypox using the ARIMA, exponential smoothing, GM (1, 1) and LSTM deep learning methods.

Monkeypox is a critical public health emergency with international implications. Few confirmed monkeypox cases had previously been reported outside endemic countries. However, since May 2022, the number of monkeypox infections has increased exponentially in non-endemic countries, especially in North America and Europe. The objective of this study was to develop optimal models for predicting daily cumulative confirmed monkeypox cases to help improve public health strategies. Autoregressive integrated moving average (ARIMA), exponential smoothing, long short-term memory (LSTM) and GM (1, 1) mode
