PUM1 and PUM2 promote translation of chromatin regulators to ensure mammalian spermatogenesis.

Translational control is essential for male germ cell development, yet how post-transcriptional regulation is coupled to chromatin remodelin … cell-specific translational activation complex that enhances protein output with little impact on mRNA stability. Together, these findings redefine mammalian PUM proteins as context-dependent translational activators in the germline and uncover a post-transcriptional mechanism that links RNA regulation to chromatin dynamics during spermatogenesis.

m(6)A RNA Methylation in aging and age-related diseases.

Despite advances in prevention and treatment, aging and age-related diseases remain major causes of morbidity and mortality worldwide. N6-methyladenosine (m6A) is a prevalent internal modification of eukaryotic mRNA that regulates RNA splicing, export, stability, translation, and decay. In this comprehensive narrative review, we synthesize current evidence on the dynamic, tissue- and context-dependent remodeling of m6A during aging and in selected age-related pathologies. We emphasize how m6A functions as a post-transcriptional rheostat that complements canonical transcriptional and signaling

Brain-derived neurotrophic factor coordinates neuron-intrinsic programs to enhance axonal regeneration in human motor neurons.

The cell-intrinsic capacity of neurons to regenerate axons requires widespread coordination of the transcriptome, activation of multiple kinases, and reorganization of the cytoskeleton. Axonal repair is also influenced by extrinsic activating factors, such as neurotrophins. Here, we found that the neurotrophin BDNF amplifies multiple neuron-intrinsic programs to foster axonal regeneration in human iPSC-derived lower motor neurons (i3 LMNs). Metabolic RNA sequencing (SLAM-seq) and phosphoproteomic profiling of i3 LMNs revealed that BDNF temporally regulated the expression and RNA stability of f…

Endowing Femtomolar Sensitivity to Magnetic RNA Assays by Omega-Loop-Mediated Dual-Signal Amplification Cascades.

Homogeneous magnetic bioassays for the detection of disease-specific nucleic acids are performed in a "mix & measure" fashion, yet nonenzymatic schemes have picomolar detection limits, which hamper their advancement toward real-world applications. Here, we demonstrate a magnetic omega-loop-mediated dual-signal amplification cascade (MODAC) that combines recycling and duplication of a nucleic acid target and amplifies the magnetic signal gain near-exponentially. We tweak the omega-loop duplex stability by length and sequence variation to achieve a good trade-off between cascade reactivity and l

Structure-Informed Design of High-Cooperativity PROTAC Targeting SARS-CoV-2 RdRp via Click Chemistry and Enhanced Sampling Simulations.

Targeted protein degradation via PROTACs holds promise for antiviral therapy but is challenged by inefficient ternary complex formation. We report the de novo design of PROTACs targeting the SARS-CoV-2 RNA-dependent RNA polymerase (RdRp). Leveraging repurposed antiviral scaffolds and optimizing E3 ligase ligands, we designed and screened 600 candidates. Our integrated pipeline identified PROTAC 10, a molnupiravir-CRBN conjugate, which demonstrated high-affinity binding (Kd = 1.09 nM), pronounced positive cooperativity (α = 45.9), and effective CRBN-mediated RdRp degradation (DC50 = 1.97 μM) in

SARS-CoV-2 reshapes m6A methylation in long noncoding RNAs of human lung cells.

N 6-Methyladenosine (m6A) is a key base modification that regulates RNA stability and translation during viral infection. While m6A methylation of host mRNAs has been studied in SARS-CoV-2-infected cells, its role in long noncoding RNAs (lncRNAs) is unknown. Here, we analyzed direct RNA sequencing (dRNA-seq) data from infected human lung cells (Calu-3) using a machine learning m6A detection framework. We observed a global increase in m6A levels across 10 antiviral response-associated lncRNAs, with UCA1, GAS5, and NORAD-regulators of interferon (IFN) signaling-showing the most pronounced change…

m6A control programmed cell death in cardiac fibrosis.

N6-methyladenosine (m6A) modification is closely related to cardiac fibrosis. As the most common and abundant form of mRNA modification in eukaryotes, m6A is deposited by methylases ("writers"), recognized and effected by RNA-binding proteins ("readers"), and removed by demethylases ("erasers"), achieving highly dynamic reversibility. m6A modification is involved in regulating the entire biological process of target RNA, including transcription, processing and splicing, export from the nucleus to the cytoplasm, and enhancement or reduction of stability and translation. Programmed cell death (P

SERRATE drives phase separation behaviours to regulate m6A modification and miRNA biogenesis.

The methyltransferase complex (MTC) deposits N6-adenosine (m6A) onto RNA, whereas the microprocessor produces microRNA. Whether and how these two distinct complexes cross-regulate each other has been poorly studied. Here we report that the MTC subunit B tends to form insoluble condensates with poor activity, with its level monitored by the 20S proteasome. Conversely, the microprocessor component SERRATE (SE) forms liquid-like condensates, which in turn promote the solubility and stability of the MTC subunit B, leading to increased MTC activity. Consistently, the hypomorphic lines expressing SE

Progressive polyadenylation and m6A modification of Ighg1 mRNA maintain IgG1 antibody homeostasis in antibody-secreting cells.

Antigen-specific antibodies are generated by antibody-secreting cells (ASCs). How RNA post-transcriptional modification affects antibody homeostasis remains unclear. Here, we found that mRNA polyadenylations and N6-methyladenosine (m6A) modifications maintain IgG1 antibody production in ASCs. IgG heavy-chain transcripts (Ighg) possessed a long 3' UTR with m6A sites, targeted by the m6A reader YTHDF1. B cell-specific deficiency of YTHDF1 impaired IgG production upon antigen immunization through reducing Ighg1 mRNA abundance in IgG1+ ASCs. Disrupting either the m6A modification of a nuclear-loca

A genome-wide CRISPR screen identifies UFMylation and TRAMP-like complexes as host factors required for hepatitis A virus infection.

Hepatitis A virus (HAV) is a positive-sense RNA virus causing acute inflammation of the liver. Here, using a genome-scale CRISPR screen, we … TRAMP) complex are required for viral translation independent of controlling viral poly(A) tails or RNA stability. Finally, we demonstrate that pharmacological inhibition of the TRAMP-like complex decreases HAV replication in hepatocyte cells and human liver organoids, thus providing a strategy for host-directed therapy of HAV infection.

RNA modification landscape of the human mitochondrial tRNALys regulates protein synthesis.

Post-transcriptional RNA modifications play a critical role in the pathogenesis of human mitochondrial disorders, but the mechanisms by which specific modifications affect mitochondrial protein synthesis remain poorly understood. Here we used a quantitative RNA sequencing approach to investigate, at nucleotide resolution, the stoichiometry and methyl modifications of the entire mitochondrial tRNA pool, and establish the relevance to human disease. We discovered that a N1-methyladenosine (m1A) modification is missing at position 58 in the mitochondrial tRNALys of patients with the mitochondrial

Folding behavior of a T-shaped, ribosome-binding translation enhancer implicated in a wide-spread conformational switch.

Turnip crinkle virus contains a T-shaped, ribosome-binding, translation enhancer (TSS) in its 3'UTR that serves as a hub for interactions throughout the region. The viral RNA-dependent RNA polymerase (RdRp) causes the TSS/surrounding region to undergo a conformational shift postulated to inhibit translation. Using optical tweezers (OT) and steered molecular dynamic simulations (SMD), we found that the unusual stability of pseudoknotted element H4a/Ψ3 required five upstream adenylates, and H4a/Ψ3 was necessary for cooperative association of two other hairpins (H5/H4b) in Mg2+. SMD recapitulated

Depletion of the Trypanosome Pumilio domain protein PUF2 or of some other essential proteins causes transcriptome changes related to coding region length.

Pumilio domain RNA-binding proteins are known mainly as posttranscriptional repressors of gene expression that reduce mRNA translation and stability. Trypanosoma brucei has 11 PUF proteins. We show here that PUF2 is in the cytosol, with roughly the same number of molecules per cell as there are mRNAs. Although PUF2 exhibits a low level of in vivo RNA binding, it is not associated with polysomes. PUF2 also decreased reporter mRNA levels in a tethering assay, consistent with a repressive role. Depletion of PUF2 inhibited growth of bloodstream-form trypanosomes, causing selective loss of mRNAs wi

Infection of U937 monocytic cells with Chlamydia pneumoniae induces extensive changes in host cell gene expression.

The effect of infection with Chlamydia pneumoniae on host messenger RNA expression in human monocytic cells with complement DNA microarrays was studied. The data chronicle a cascade of transcriptional events affecting 128 genes, many of which have not previously been reported to be affected by C. pneumoniae infection. Down-regulated genes are primarily associated with RNA and DNA metabolism, chromosomal stability, and cell-cycle regulation. Up-regulated messages include those for a variety of genes with important proinflammatory functions. Many of the up-regulated genes-including the hyaluron

m6A modification-mediated lncRNA UNC5B-AS1 enhances HCC progression through miR-760/IL6 axis.

WT1-associated protein (WTAP)-catalyzed m6A methylation drives oncogenic processes in HCC. Long noncoding RNA UNC5B-AS1 are associated with various types of cancer including hepatocellular carcinoma (HCC). Previous study indicated that UNC5B-AS1 promotes HCC progression. However, the precise roles of WTAP/UNC5B-AS1 axis in HCC progression remain unclear. In this study, we found that the m6A modification sites are highly abundant on UNC5B-AS1, and methylase WTAP enhances UNC5B-AS1 stability through m6A reader-YTHDF1 and up-regulates its expression in HCC. Functional tests showed that WTAP/UNC5B

Polymorphic CGG repeats in gene regulation and disease.

Polymorphic CGG repeats, present at thousands of loci across the human genome, represent a distinctive class of regulatory DNA elements with dual roles in gene regulation and disease. Once regarded primarily as pathogenic triggers, CGG repeats are now recognized as modulators of transcription, chromatin state, and RNA metabolism. When expanded beyond normal thresholds, these repeats can drive neurodevelopmental and neurodegenerative disorders through transcriptional silencing, RNA toxicity, and repeat-associated non-AUG (RAN) translation. Recent advances in long-read sequencing have enabled co

Function and regulatory mechanism of RNA-binding protein IGF2BP2 in obesity and cancers.

Obesity is a critical risk factor for numerous metabolic diseases, including type 2 diabetes (T2D), cardiovascular disease and various types of cancers. The accumulation and function of adipose tissue are highly regulated by multiple genes at both transcriptional and post-transcriptional levels. Insulin-like growth factor 2 mRNA binding protein 2 (IGF2BP2) is a key RNA-binding protein that regulates a range of RNA metabolism processes, including mRNA stability, translation, and localization. Notably, accumulating studies indicate that IGF2BP2 is strongly associated with the risk of T2D and pla…
