Genome-wide identification, transcriptome dynamics, and expression regulation of the key lignin biosynthesis gene families PAL and CAD in black walnut shell.

BACKGROUND: Walnut (Juglans), cultivated globally for their nuts and timber, holds significant economic and ecological value. The eastern black walnut (EBW, J. nigra). a diploid species, an important woody species. Key enzymes in the plant lignin biosynthesis pathway include Phenylalanine ammonia-lyase (PAL) and Cinnamyl alcohol dehydrogenase (CAD). Although the gene families of PAL and CAD have been extensively characterized in various plants, comprehensive genomic resources and expression profiles specific to the EBW remain limited. RESULTS: Based on RNA sequencing of shells and kernels fro

Amino Acid Substitutions in the Na+/K+-ATPase May Contribute to Salinity Tolerance in Insects.

Environmental salinity levels vary naturally across terrestrial ecosystems but can be heightened locally by coastal proximity and desertification as well as human activities such as road salt application and agriculture. Since salt is essential for many physiological processes in insects, rising environmental sodium concentrations may drive behavioral changes, where insects select environments and food sources with suitable sodium levels, or evolutionary changes in constitutive or plastic physiological mechanisms to process salt, potentially altering ecological dynamics and species interaction

Impact of drought stress on vitamin C and anthocyanin content in cultivated lettuces (Lactuca sativa L.) and wild relatives (Lactuca spp.).

INTRODUCTION: Lettuce production and quality could be seriously affected by the increasingly limited water resources. METHODS: The effect of drought on the content of two antioxidant compounds, vitamin C and anthocyanins, in five cultivated lettuces and two wild relatives was assessed for 2 years. RESULTS AND DISCUSION: In leaf samples, Lactuca wild species generally had a higher content of total vitamin C than the cultivated lettuces. In contrast, the commercial varieties usually contained more total anthocyanins than the wild species. Total vitamin C decreased with the drought stress in al

Changes in plastid biogenesis leading to the formation of albino regenerants in barley microspore culture.

BACKGROUND: Microspore embryogenesis is potentially the most effective method of obtaining doubled haploids (DH) which are utilized in breeding programs to accelerate production of new cultivars. However, the regeneration of albino plants significantly limits the exploitation of androgenesis for DH production in cereals. Despite many efforts, the precise mechanisms leading to development of albino regenerants have not yet been elucidated. The objective of this study was to reveal the genotype-dependent molecular differences in chloroplast differentiation that lead to the formation of green and

[Genome-wide identification of PfLACS in Perilla frutescens and functional analysis of PfLACS1 mediating lipid synthesis].

Perilla frutescens (L.) Britt. is a characteristic oil crop rich in n-3 polyunsaturated fatty acids in its seeds, holding significant potential for development and utilization. Long-chain acyl-CoA synthetase (LACS) plays a crucial regulatory role in plant lipid metabolism by activating free fatty acids into fatty acyl-CoA. In this study, to deeply analyze the functional characterization of the LACS gene in perilla lipid synthesis and storage, PfLACS sequences were identified from the genomic and transcriptomic data of P. frutescens. Omics tools were employed to analyze their sequence character

Linking microbial community composition of three rootstock genotypes to apple replant disease susceptibility.

BACKGROUND: Apple replant disease (ARD) is a worldwide issue of complex biotic origin. The exact aetiology has yet to be fully elucidated and environmentally friendly and economically feasible countermeasures are sparse. The breeding of tolerant apple rootstock genotypes shows some promise as reduced sensitivity on selected ARD-affected soils has been shown for some rootstock genotypes. By adding insights into the root-associated microbiome, we aimed to complement previously published results, examining the response in growth, gene expression and production of phenolic compounds in roots of se

The Trihelix Genes in Gardenia jasminoides Evolution, Expression Profiles, and Potential Regulatory Functions in Growth, Development, and Multiple Stress Responses.

Trihelix is a class of transcription factors unique to plants that play a major role in abiotic and biotic stress responses, seed isolate development, floral organ morphogenesis, and plant photomorphogenesis. Nevertheless, the Trihelix transcription factor family in Gardenia jasminoides (G. jasminoides) has not been systematically characterized. In this study, 11 GjTrihelix genes were identified from the G. jasminoides genome, unevenly distributed across five chromosomes, and can be classified into four subfamilies: GT-1, GT-2, SIP and SH4. Gene structure and functional motif analyses revealed

Transcriptome analysis revealed key genes and pathways related to cadmium tolerance and accumulation in coix (Coix lacryma-jobi L.).

Coix (Coix lacryma-jobi L.) is an essential medicinal and edible plant with great economic value. Nevertheless, little is known about the molecular mechanisms underlying coix response to cadmium (Cd) stress. Coix germplasm, YY03-03, was exposed to 0 (control), 15, and 30 mg kg-1 Cd. We observed that YY03-03 exhibited low Cd absorption and transportation capacity. Further, various enrichment and translocation factors decreased under Cd stress. Moreover, under Cd stress levels of 15 and 30 mg kg-¹, transpiration rate, stomatal conductance, and photosynthetic rate significantly decreased (by 54.0

Validating superior maize hybrids in all India coordinated trials using REMATTOOL-R: a decision support approach.

INTRODUCTION: The identification and advancement of superior maize hybrids under the All India Coordinated Research Project (AICRP) on Maize rely on multi-environment evaluation integrating grain yield, maturity, and agronomic performance. Interpretation of large multi-environment datasets is often complex, time-consuming, and susceptible to subjectivity, highlighting the need for objective and reproducible decision-support tools. This study evaluated the effectiveness of REMATTOOL-R (Relative Maturity Adjustment Tool in R) in validating the existing hybrid advancement framework adopted under

RAPID COMMUNICATION: Expression of an endogenous retroviral element, during early gestation in beef heifers.

Endogenous retroviral gene elements have been implicated in development and formation of the feto-maternal interface. A variant of the syncytin endogenous retroviral envelope gene family, , was recently found in ruminants. We hypothesized that mRNA would be differentially expressed in utero-placental tissues and would fluctuate during key time points of early gestation in beef heifers. Commercial Angus crossbred heifers ( = 46; ∼15 mo of age; BW = 362.3 ± 34.7kg) housed in 6-animal pens were fed daily with native grass hay and supplemented with cracked corn to gain 0.3 kg/d. The heifers were e

Multi-Omics Profiling Reveals Developmental Regulation of Lipids and Bioactive Metabolites in Akebia trifoliata Seeds.

Akebia trifoliata is an emerging oilseed crop with significant potential for functional foods due to its unique profile of lipids and bioactive compounds. A. trifoliata seeds also undergo a dramatic color transition during maturation, accompanied by extensive metabolic reprogramming. However, the coordinated regulatory landscape linking gene expression to this dynamic metabolome remains poorly understood. To elucidate the molecular mechanisms governing this process, we performed integrative transcriptomic and metabolomic analyses across four developmental stages. Metabolomic profiling identifi

Identification of germplasm and genomic markers associated with reduced T-2 and HT-2 mycotoxin accumulation in oat.

Harmful T-2 and HT-2 mycotoxins are produced by Fusarium langsethiae and Fusarium sporotrichioides in developing oat (Avena sativa L.) grain. This study identified oat genotypes with consistently low toxin accumulation across environments. Toxin enzyme-linked immunosorbent assay and fungal DNA (quantitative polymerase chain reaction) levels were quantified in 19 oat genotypes grown at two Irish sites under natural infection. F. langsethiae and T-2 + HT-2 were detected at both sites, while F. sporotrichioides was absent. Genotype effects were significant for both F. langsethiae DNA and toxin le

Identifying heat shock-responsive lncRNAs in wheat during grain filling.

BACKGROUND: Heat stress (HS) during the grain-filling stage severely threatens wheat yield. While long non-coding RNAs (lncRNAs) are known to regulate plant stress responses, their specific roles in wheat grain filling under HS remain poorly understood. RESULTS: In this study, we integrated population-scale transcriptomics to explore lncRNA-associated thermotolerance networks. Analysis of 41 diverse wheat genotypes under control and HS conditions identified 9,463 high-confidence lncRNA loci and thousands of differentially expressed transcripts. Weighted gene co-expression network analysis (WG

Biodiversity and genetic improvement of Moringa oleifera: traditional breeding and genome editing strategies for reducing anti-nutritional factors.

Rapid population growth demands research on alternative, nutritionally rich food crops that can sustain food security, mitigate cultivation risks associated with climate change, and reduce dependence on mono- and few-crop systems. Several underutilized crops have been cultivated for centuries, but their use often remains country- or continent-specific, with limited scientific documentation and dissemination to regions facing major nutritional challenges. Moringa is one such promising crop; with rich nutrients, its plant parts, from root to pod, are edible or useful, and it also contributes to

Integrative Transcriptomic and Metabolomic Analysis Reveals the Molecular Regulatory Mechanisms of Leaf Rust Resistance in Zanthoxylum armatum.

Leaf rust severely limits the yield and quality of Zanthoxylum armatum (Z. armatum). This study compared a rust-susceptible line (S-YF) and a naturally bud-sport-derived resistant line (R-YF) originating from the same mother plant, using physiological assays, widely targeted metabolomics, and transcriptomics to reveal the underlying resistance mechanisms. The total flavonoids and lignin were significantly higher in R-YF. A total of 298 differentially accumulated metabolites (DAMs) were identified, with enrichment of flavonoids and other defense-related secondary metabolites in R-YF. These comp

Plant immune co-receptors: bridging gaps toward next-generation crop defense.

Plant innate immunity is a crucial, multi-layered defense system that protects crops from a wide range of bacterial, fungal, and viral pathogens, all of which pose a significant threat to global food security. Co-receptors function as central molecular modulators that amplify and fine-tune immune signaling. This signaling is initiated by cell-surface pattern-recognition receptors (PRRs) and intracellular nucleotide-binding leucine-rich repeat (NLR) proteins. Critical co-receptors for strong immune signal propagation include the SOMATIC EMBRYOGENESIS RECEPTOR KINASE (SERK) protein family, repre
